Project description:In this study, the complete mitochondrial genome of band-rumped Storm-petrel, Hydrobates castro, was determined through sequencing of PCR fragments. The complete mitochondrial genome of H. castro was 17,065?bp in length and encoded 13 protein-coding genes, 22 transfer RNA (tRNA) genes, and two ribosomal RNA genes. The overall nucleotide composition is: 30.4% A, 24.5% T, 30.9% C, and 14.2% G, with a total G?+?C content of 45.1%. By phylogenetic analysis using Bayes method, H. castro showed the closest relationship with the white-faced storm petrel (Pelagodroma marina).

Project description:Seabirds are affected by changes in the marine ecosystem. The influence of climatic factors on marine food webs can be reflected in long-term seabird population changes. We modelled the survival and recruitment of the Mediterranean storm petrel (Hydrobates pelagicus melitensis) using a 21-year mark-recapture dataset involving almost 5000 birds. We demonstrated a strong influence of prebreeding climatic conditions on recruitment age and of rainfall and breeding period conditions on juvenile survival. The results suggest that the juvenile survival rate of the Mediterranean subspecies may not be negatively affected by the predicted features of climate change, i.e., warmer summers and lower rainfall. Based on considerations of winter conditions in different parts of the Mediterranean, we were able to draw inferences about the wintering areas of the species for the first time.

Project description:Seabirds are integral components of marine ecosystems and, with many populations globally threatened, there is a critical need for effective and scalable seabird monitoring strategies. Many seabird species nest in burrows, which can make traditional monitoring methods costly, infeasible, or damaging to nesting habitats. Traditional burrow occupancy surveys, where possible, can occur infrequently and therefore lead to an incomplete understanding of population trends. For example, in Oregon, during the last three decades there have been large changes in the abundance of Leach's storm-petrels (Hydrobates leucorhoa), which included drastic declines at some colonies. Unfortunately, traditional monitoring failed to capture the timing and magnitude of change, limiting managers' ability to determine causes of the decline and curtailing management options. New, easily repeatable methods of quantifying relative abundance are needed. For this study, we tested three methods of remote monitoring: passive acoustic monitoring, time-lapse cameras, and radar. Abundance indices derived from acoustics and imagery: call rates, acoustic energy, and counts were significantly related to traditional estimates of burrow occupancy of Leach's storm-petrels. Due to sampling limitations, we were unable to compare radar to burrow occupancy. Image counts were significantly correlated with all other indices, including radar, while indices derived from acoustics and radar were not correlated. Acoustic data likely reflect different aspects of the population and hold the potential for the further development of indices to disentangle phenology, attendance of breeding birds, and reproductive success. We found that image counts are comparable with standard methods (e.g., radar) in producing annual abundance indices. We recommend that managers consider a sampling scheme that incorporates both acoustics and imaging, but for sites inaccessible to humans, radar remains the sole option. Implementation of acoustic and camera based monitoring programs will provide much needed information for a vulnerable group of seabirds.

Project description:The oceans become increasingly contaminated as a result of global industrial production and consumer behaviour, and this affects wildlife in areas far removed from sources of pollution. Migratory seabirds such as storm-petrels may forage in areas with different contaminant levels throughout the annual cycle and may show a carry-over of mercury from the winter quarters to the breeding sites. In this study, we compared mercury levels among seven species of storm-petrels breeding on the Antarctic South Shetlands and subantarctic Kerguelen Islands, in temperate waters of the Chatham Islands, New Zealand, and in temperate waters of the Pacific off Mexico. We tested for differences in the level of contamination associated with breeding and inter-breeding distribution and trophic position. We collected inert body feathers and metabolically active blood samples in ten colonies, reflecting long-term (feathers) and short-term (blood) exposures during different periods ranging from early non-breeding (moult) to late breeding. Feathers represent mercury accumulated over the annual cycle between two successive moults. Mercury concentrations in feathers ranged over more than an order of magnitude among species, being lowest in subantarctic Grey-backed Storm-petrels (0.5 μg g-1 dw) and highest in subtropical Leach's Storm-petrels (7.6 μg g-1 dw, i.e. posing a moderate toxicological risk). Among Antarctic Storm-petrels, Black-bellied Storm-petrels had threefold higher values than Wilson's Storm-petrels, and in both species, birds from the South Shetlands (Antarctica) had threefold higher values than birds from Kerguelen (subantarctic Indian Ocean). Blood represents mercury taken up over several weeks, and showed similar trends, being lowest in Grey-backed Storm-petrels from Kerguelen (0.5 μg g-1 dw) and highest in Leach's Storm-petrels (3.6 μg g-1 dw). Among Antarctic storm-petrels, species differences in the blood samples were similar to those in feathers, but site differences were less consistent. Over the breeding season, mercury decreased in blood samples of Antarctic Wilson's Storm-petrels, but did not change in Wilson's Storm-petrels from Kerguelen or in Antarctic Black-bellied Storm-petrels. In summary, we found that mercury concentrations in storm-petrels varied due to the distribution of species and differences in prey choice. Depending on prey choices, Antarctic storm-petrels can have similar mercury concentrations as temperate species. The lowest contamination was observed in subantarctic species and populations. The study shows how seabirds, which accumulate dietary pollutants in their tissues in the breeding and non-breeding seasons, can be used to survey marine pollution. Storm-petrels with their wide distributions and relatively low trophic levels may be especially useful, but more detailed knowledge on their prey choice and distributions is needed.

Project description:Seabirds are important indicators of marine ecosystem health. Species within the order Procellariiformes are the most abundant seabird species group distributed from warm tropical to cold temperate regions including Antarctica. There is a paucity of information on basic biology of the pelagic seabird species nesting on the Antarctic continents, and long-term studies are required to gather data on their population demography, genetics and other ecological parameters. Under the 'Biology and Environmental Sciences' component of the Indian Antarctic programme, long-term monitoring of Antarctic biodiversity is being conducted. In this paper, we describe results of cross-species screening of a panel of 12 and 10 microsatellite markers in two relatively little studied seabird species in Antarctica, the snow petrel Pagodroma nivea and the Wilson's storm petrel Oceanites oceanicus, respectively. These loci showed high amplification success and moderate levels of polymorphism in snow petrel (mean no. of alleles 7.08 ± 3.01 and mean observed heterozygosity 0.35 ± 0.23), but low polymorphism in Wilson's storm petrel (mean no. of alleles 3.9 ± 1.3 and mean observed heterozygosity 0.28 ± 0.18). The results demonstrate that these panels can unambiguously identify individuals of both species (cumulative PIDsibs for snow petrel is 3.7 × 10-03 and Wilson's storm petrel is 1.9 × 10-02) from field-collected samples. This work forms a baseline for undertaking long-term genetic research of these Antarctic seabird species and provides critical insights into their population genetics.

Project description:Avian gyrovirus 2 (AGV2) was the second member of the viral genus Cyclovirus to be discovered. This virus poses a significant potential threat to humans and poultry due to its global dissemination and infectiousness. We used three overlapping polymerase chain reactions (PCRs) to map the whole genome of AGV2. We then modelled the evolutionary history of these novel sequence data in the context of related sequences from GenBank. We analysed the viral protein characteristics of the different phylogenetic groups and explored differences in evolutionary trends between Chinese strains and strains from other countries. We obtained 17 avian-sourced AGV2 whole genomes from different regions of China from 2015 to 2016. Phylogenetic analyses of these Chinese AGV2 sequences and related sequences produced four distinct groups (A-D) with significant bootstrap values. We also built phylogenies using predicted viral protein sequences. We found a potential hypervariable region in VP1 at sites 288-314, and we identified the amino acid changes responsible for the distinct VP2 and VP3 groups. Three new motifs in the AGV2 5'-UTR direct repeat (DR) region were discovered and grouped. The novel characteristics and diverse research on the AGV2 genome provide a valuable framework for additional research.

Project description:The importance of nest characteristics for birds breeding in the extreme climate conditions of polar regions, has been greatly understudied. Nest parameters, like nest orientation, exposure and insulation, could strongly influence microclimate and protection against precipitation of the nest, thereby affecting breeding success. A burrow nesting seabird, the Wilson's storm-petrel (Oceanites oceanicus) is an excellent model species to investigate the importance of nest characteristics, as it is the smallest endotherm breeding in the Antarctic. Here, we investigated the effects of nest parameters such as internal nest dimensions, nest micro-topography and thermal properties of the nest burrow and the influence of weather conditions on breeding output, measured as hatching success, chick survival, and chick growth. We collected data during the austral summers of 2017 and 2018, on King George Island, maritime Antarctica. Our results showed that the thermal microclimate of the nest burrow was significantly improved by a small entrance size, a low nest height, and insulation and tended to be enhanced by a low wind exposition index and an eastern nest site orientation. In addition, an eastern nest site orientation significantly reduced the chance of snow blocking. However, the relationships between nest characteristics and breeding output were complex and might be affected by other parameters like food availability and parental quality. The relation between chick growth and nest air temperature remained especially indistinct. Nevertheless, our results indicate that nest characteristics that enhance the thermal microclimate and reduce the risk of snow blocking favoured both hatching success and chick survival. Due to climate change in the Antarctic, snowfall is expected to increase in the future, which will likely enhance the importance of nest characteristics that determine snow blocking. Additionally, despite global warming, thermally favourable nest burrows will likely still be advantageous in the highly variable and challenging Antarctic climate.

Project description:Migratory birds are threatened by habitat loss and degradation, illegal killings, ineffective conservation policies, knowledge gaps and climate change. These threats are particularly troubling in the Procellariiformes (Aves), one of the most endangered bird groups. For "storm-petrels", their cryptic breeding behavior, asynchrony between populations, and light pollution pose additional threats that contribute to increased mortality.Markham's Storm-Petrel (Hydrobates markhami), a poorly known migratory species, is a pelagic bird that breeds in dispersed colonies in the Sechura and Atacama Deserts, with asynchronous reproduction between colonies, and is highly affected by artificial lights. Considering its complex conservation scenario and singular breeding, we expected to find narrow habitat distribution conditions, strong geographic genetic structure, and spatially differentiation related to human population activities (e.g., light pollution) and the climate global change. To evaluate these predictions, we analyzed the phylogeography, current and future potential distribution based on mitochondrial gene ND1 and geographic records.The phylogeographic analyses revealed three well-supported clades (i.e., Paracas, Arica, and Salar Grande), and the geographical distribution modeled using an intrinsic conditional model (iCAR) suggests a positive relationship with the mean temperature of the wettest quarter and of the driest quarter, solar radiation, and anthropogenic disturbance. The future predictions under moderate and severe scenarios of global change indicated a drastic distribution area reduction, especially in the southern zone around Tarapacá and Antofagasta in Chile. These suggest a potential loss of unique genetic diversity and the need for conservation actions particularly focused at the edges of the H. markhami distribution.

Herein, we assembled a complete mitochondrial genome of the snow petrel as a first revealed genetic resource in Pagodroma family. The mitogenome is 17,279 bp in length and consists of 13 protein-coding genes (PCGs), 22 tRNA genes, and two rRNA genes. Base composition is 31.3% A, 25.3% T, 30.1% C, and 13.2% G with CG content of 43.4%. These results will provide a useful basis for further genetic and phylogenetic studies of this species.

Project description:The present report communicates the first complete genome sequence of Brucella abortus strain 2308, isolated from an abortion storm on a dairy farm in India. Bacteria were isolated in pure culture from the placentas of aborted calves, and next-generation sequencing (NGS) revealed that the genome sequence length of the isolated strain is 3,285,606 bp, with a GC content of 57.25%, an N50 value of 296,426 bp, and an L50 value of 4, containing 3,119 coding DNA sequences (CDSs), 49 tRNAs, 1 transfer-messenger RNA (tmRNA), and 3 rRNA genes.
