Network analysis dataset of system dynamics models.

ABSTRACT: This paper presents a tool developed for the analysis of networks extracted from system dynamics models. The developed tool and the collected models were used and analyzed in the research paper, Review and structural analysis of system dynamics models in sustainability science [1]. The models developed in Vensim, Stella, and InsightMaker are converted into networks of state-variables, flows, and parameters by the developed Python program that also performs model reduction, modularity analysis and calculates the structural properties of the models and its main variables. The dataset covers the results of the analysis of nine models in sustainability science used for policy testing, prediction and simulation.

Pluripotency gene network dynamics: System views from parametric analysis.

Project description:Multiple experimental data demonstrated that the core gene network orchestrating self-renewal and differentiation of mouse embryonic stem cells involves activity of Oct4, Sox2 and Nanog genes by means of a number of positive feedback loops among them. However, recent studies indicated that the architecture of the core gene network should also incorporate negative Nanog autoregulation and might not include positive feedbacks from Nanog to Oct4 and Sox2. Thorough parametric analysis of the mathematical model based on this revisited core regulatory circuit identified that there are substantial changes in model dynamics occurred depending on the strength of Oct4 and Sox2 activation and molecular complexity of Nanog autorepression. The analysis showed the existence of four dynamical domains with different numbers of stable and unstable steady states. We hypothesize that these domains can constitute the checkpoints in a developmental progression from naïve to primed pluripotency and vice versa. During this transition, parametric conditions exist, which generate an oscillatory behavior of the system explaining heterogeneity in expression of pluripotent and differentiation factors in serum ESC cultures. Eventually, simulations showed that addition of positive feedbacks from Nanog to Oct4 and Sox2 leads mainly to increase of the parametric space for the naïve ESC state, in which pluripotency factors are strongly expressed while differentiation ones are repressed.

ROSIDS23: Network intrusion detection dataset for robot operating system.

Project description:The data described herein pertains to the Robotic Systems Security domain. This data in brief presents the attributes of the ROSIDS23 dataset and its collection process in detail. This dataset comprises Robot Operating System (ROS)-based cyber-attacks to address the emerging need in high fidelity data for robotic system security research. The data was gathered from the IFARLab-DIH environment. IFARLab-DIH is a robotic and factory-level laboratory that includes a ROS-based network and is used to conduct studies up to TRL 5 on robotic systems. ROSIDS23 dataset contains benign and various attack traffic collected from the ROS middleware using the tcpdump network protocol analyser. Then the eighty-two traffic features were extracted from the captured pcap files and converted into CSV format using the CICFlowMeter tool. This dataset can serve as a valuable resource for developing and improving security countermeasures in robotic systems and can help the evolution of resilient robotics infrastructure.

Functional Network Dynamics of the Language System.

Project description:During linguistic processing, a set of brain regions on the lateral surfaces of the left frontal, temporal, and parietal cortices exhibit robust responses. These areas display highly correlated activity while a subject rests or performs a naturalistic language comprehension task, suggesting that they form an integrated functional system. Evidence suggests that this system is spatially and functionally distinct from other systems that support high-level cognition in humans. Yet, how different regions within this system might be recruited dynamically during task performance is not well understood. Here we use network methods, applied to fMRI data collected from 22 human subjects performing a language comprehension task, to reveal the dynamic nature of the language system. We observe the presence of a stable core of brain regions, predominantly located in the left hemisphere, that consistently coactivate with one another. We also observe the presence of a more flexible periphery of brain regions, predominantly located in the right hemisphere, that coactivate with different regions at different times. However, the language functional ROIs in the angular gyrus and the anterior temporal lobe were notable exceptions to this trend. By highlighting the temporal dimension of language processing, these results suggest a trade-off between a region's specialization and its capacity for flexible network reconfiguration.

Adolescents' emotion system dynamics: Network-based analysis of physiological and emotional experience.

Project description:An individual's emotions system can be conceived of as a synchronized, coordinated, and/or emergent combination of physiology, experience, and behavioral components. Together, the interplay among these components produce emotional experiences through coordinated excitatory positive feedback (i.e., the mutual amplification of emotion concordance) and/or inhibitory negative feedback (i.e., the damping of emotion regulation) processes. Different system configurations produce differential psychophysiological reactivity profiles, and by implication, differential moment-to-moment emotional experience and long-term development. Applying dynamic systems models to second-by-second psychophysiological and experience time-series data collected from 130 adolescents (age 12.0 to 16.7 years) completing a social stress-inducing speech task, we describe the configuration of adolescents' emotion systems, and examine how differences in the dynamic outputs of those systems (psychophysiological reactivity profile) are related to individual differences in trait anxiety. We found substantial heterogeneity in the coordination patterns of these adolescents. Some individuals' emotion systems were characterized by negative feedback loops (emotion regulation processes), many by unidirectionally connected or independent components, and a few by positive feedback loops (emotion concordance). The reactivity dynamics of respiratory sinus arrhythmia were related to adolescents' level of trait anxiety. Cooperative dynamics of proteins unraveled by network models.

Project description:Recent years have seen a significant increase in the number of computational studies that adopted network models for investigating biomolecular systems dynamics and interactions. In particular, elastic network models have proven useful in elucidating the dynamics and allosteric signaling mechanisms of proteins and their complexes. Here we present an overview of two most widely used elastic network models, the Gaussian Network Model (GNM) and Anisotropic Network Model (ANM). We illustrate their use in (i) explaining the anisotropic response of proteins observed in external pulling experiments, (ii) identifying residues that possess high allosteric potentials, and demonstrating in this context the propensity of catalytic sites and metal-binding sites for enabling efficient signal transduction, and (iii) assisting in structure refinement, molecular replacement and comparative modeling of ligand-bound forms via efficient sampling of energetically favored conformers.

Network information analysis reveals risk perception transmission in a behaviour-influenza dynamics system.

Project description:Influenza poses a significant public health burden worldwide. Understanding how and to what extent people would change their behaviour in response to influenza outbreaks is critical for formulating public health policies. We incorporated the information-theoretic framework into a behaviour-influenza (BI) transmission dynamics system in order to understand the effects of individual behavioural change on influenza epidemics. We showed that information transmission of risk perception played a crucial role in the spread of health-seeking behaviour throughout influenza epidemics. Here a network BI model provides a new approach for understanding the risk perception spread and human behavioural change during disease outbreaks. Our study allows simultaneous consideration of epidemiological, psychological, and social factors as predictors of individual perception rates in behaviour-disease transmission systems. We suggest that a monitoring system with precise information on risk perception should be constructed to effectively promote health behaviours in preparation for emerging disease outbreaks.

Implementing climate change projections in System Dynamics models.

Project description:Desertification is the degradation of drylands, which occupy an increasing proportion of the Earth's surface due to global warming. It is currently the most extensive biome on Earth, occupying 45% and one out of every three inhabitants of the planet live in them. One of the most effective ways to face desertification, as Land Degradation Neutrality points out, is prevention. For this purpose, simulation models are very useful tools. Specifically, System Dynamics models are particularly effective, since they allow bringing together the biophysical and socioeconomic variables involved in the formation of the problem. These integrative models, coupled with other tools such as sensitivity analyses, are used to generate desertification early warning indicators. The objective of this programming routine is to implement climate change scenarios in these simulation models. The script presented here was used to evaluate the sensitivity of dehesa rangelands productivity to the increase in the frequency and intensity of droughts due to climate change.•Integrated simulation models are useful tools to understand complex socioecosystems.•Land-use changes foster the alteration of key hydro-bio-geochemical processes.•By means of automated import processes and data analysis programming, it is possible to implement desertification early warning systems.

Simple Elastic Network Models for Exhaustive Analysis of Long Double-Stranded DNA Dynamics with Sequence Geometry Dependence.

Project description:Simple elastic network models of DNA were developed to reveal the structure-dynamics relationships for several nucleotide sequences. First, we propose a simple all-atom elastic network model of DNA that can explain the profiles of temperature factors for several crystal structures of DNA. Second, we propose a coarse-grained elastic network model of DNA, where each nucleotide is described only by one node. This model could effectively reproduce the detailed dynamics obtained with the all-atom elastic network model according to the sequence-dependent geometry. Through normal-mode analysis for the coarse-grained elastic network model, we exhaustively analyzed the dynamic features of a large number of long DNA sequences, approximately ∼150 bp in length. These analyses revealed positive correlations between the nucleosome-forming abilities and the inter-strand fluctuation strength of double-stranded DNA for several DNA sequences.
