Project description:The results of surface modification of solvent casting films made from polyhydroxyalkanoates (PHAs) of various compositions are presented: homopolymer poly-3-hydroxybutyrate P(3HB) and copolymers comprising various combinations of 3-hydroxybutyrate (3HB), 3-hydroxyvalerate (3HV), 4-hydroxybutyrate(4HB), and 3-hydroxyhexanoate (3HHx) monomers treated with a CO2 laser in continuous and quasi-pulsed radiation modes. The effects of PHAs film surface modification, depending on the composition and ratio of monomers according to the results of the study of SEM and AFM, contact angles of wetting with water, adhesion and growth of fibroblasts have been revealed for the laser radiation regime used. Under continuous irradiation with vector lines, melted regions in the form of grooves are formed on the surface of the films, in which most of the samples have increased values of the contact angle and a decrease in roughness. The quasi-pulse mode by the raster method causes the formation of holes without pronounced melted zones, the total area of which is lower by 20% compared to the area of melted grooves. The number of viable fibroblasts NIH 3T3 on the films after the quasi-pulse mode is 1.5-2.0 times higher compared to the continuous mode, and depends to a greater extent on the laser treatment mode than on the PHAs' composition. The use of various modes of laser modification on the surface of PHAs with different compositions makes it possible to influence the morphology and properties of polymer films in a targeted manner. The results that have been obtained contribute to solving the critical issue of functional biodegradable polymeric materials.

Project description:BackgroundBiomedical image processing methods require users to optimise input parameters to ensure high-quality output. This presents two challenges. First, it is difficult to optimise multiple input parameters for multiple input images. Second, it is difficult to achieve an understanding of underlying algorithms, in particular, relationships between input and output.ResultsWe present a visualisation method that transforms users' ability to understand algorithm behaviour by integrating input and output, and by supporting exploration of their relationships. We discuss its application to a colour deconvolution technique for stained histology images and show how it enabled a domain expert to identify suitable parameter values for the deconvolution of two types of images, and metrics to quantify deconvolution performance. It also enabled a breakthrough in understanding by invalidating an underlying assumption about the algorithm.ConclusionsThe visualisation method presented here provides analysis capability for multiple inputs and outputs in biomedical image processing that is not supported by previous analysis software. The analysis supported by our method is not feasible with conventional trial-and-error approaches.

Project description:Red blood cells (RBC) are actually exploited as innovative drug delivery systems with unconventional and convenient properties. Because of a long in vivo survival and a non-random removal from circulation, RBC can be loaded with drugs and/or contrasting agents without affecting these properties and maintaining the original immune competence. However, native or drug-loaded RBC, can be modified decorating the membrane with peptides, antibodies or small chemical entities so favoring the targeting of the processed RBC to specific cells or organs. Convenient modifications have been exploited to induce immune tolerance or immunogenicity, to deliver antibodies capable of targeting other cells, and to deliver a number of constructs that can recognize circulating pathogens or toxins. The methods used to induce membrane processing useful for biomedical applications include the use of crosslinking agents and bifunctional antibodies, biotinylation and membrane insertion. Another approach includes the expression of engineered membrane proteins upon ex vivo transfection of immature erythroid precursors with lentiviral vectors, followed by in vitro expansion and differentiation into mature erythrocytes before administration to a patient in need. Several applications have now reached the clinic and a couple of companies that take advantage from these properties of RBC are already in Phase 3 with selected applications. The peculiar properties of the RBC and the active research in this field by a number of qualified investigators, have opened new exciting perspectives on the use of RBC as carriers of drugs or as cellular therapeutics.

Project description:BackgroundA plethora of publicly available biomedical resources do currently exist and are constantly increasing at a fast rate. In parallel, specialized repositories are been developed, indexing numerous clinical and biomedical tools. The main drawback of such repositories is the difficulty in locating appropriate resources for a clinical or biomedical decision task, especially for non-Information Technology expert users. In parallel, although NLP research in the clinical domain has been active since the 1960s, progress in the development of NLP applications has been slow and lags behind progress in the general NLP domain. The aim of the present study is to investigate the use of semantics for biomedical resources annotation with domain specific ontologies and exploit Natural Language Processing methods in empowering the non-Information Technology expert users to efficiently search for biomedical resources using natural language.MethodsA Natural Language Processing engine which can "translate" free text into targeted queries, automatically transforming a clinical research question into a request description that contains only terms of ontologies, has been implemented. The implementation is based on information extraction techniques for text in natural language, guided by integrated ontologies. Furthermore, knowledge from robust text mining methods has been incorporated to map descriptions into suitable domain ontologies in order to ensure that the biomedical resources descriptions are domain oriented and enhance the accuracy of services discovery. The framework is freely available as a web application at ( http://calchas.ics.forth.gr/ ).ResultsFor our experiments, a range of clinical questions were established based on descriptions of clinical trials from the ClinicalTrials.gov registry as well as recommendations from clinicians. Domain experts manually identified the available tools in a tools repository which are suitable for addressing the clinical questions at hand, either individually or as a set of tools forming a computational pipeline. The results were compared with those obtained from an automated discovery of candidate biomedical tools. For the evaluation of the results, precision and recall measurements were used. Our results indicate that the proposed framework has a high precision and low recall, implying that the system returns essentially more relevant results than irrelevant.ConclusionsThere are adequate biomedical ontologies already available, sufficiency of existing NLP tools and quality of biomedical annotation systems for the implementation of a biomedical resources discovery framework, based on the semantic annotation of resources and the use on NLP techniques. The results of the present study demonstrate the clinical utility of the application of the proposed framework which aims to bridge the gap between clinical question in natural language and efficient dynamic biomedical resources discovery.

Project description:BACKGROUND: The wide variety of morphological variants of domain-specific technical terms contributes to the complexity of performing natural language processing of the scientific literature related to molecular biology. For morphological analysis of these texts, lemmatization has been actively applied in the recent biomedical research. RESULTS: In this work, we developed a domain-specific lemmatization tool, BioLemmatizer, for the morphological analysis of biomedical literature. The tool focuses on the inflectional morphology of English and is based on the general English lemmatization tool MorphAdorner. The BioLemmatizer is further tailored to the biological domain through incorporation of several published lexical resources. It retrieves lemmas based on the use of a word lexicon, and defines a set of rules that transform a word to a lemma if it is not encountered in the lexicon. An innovative aspect of the BioLemmatizer is the use of a hierarchical strategy for searching the lexicon, which enables the discovery of the correct lemma even if the input Part-of-Speech information is inaccurate. The BioLemmatizer achieves an accuracy of 97.5% in lemmatizing an evaluation set prepared from the CRAFT corpus, a collection of full-text biomedical articles, and an accuracy of 97.6% on the LLL05 corpus. The contribution of the BioLemmatizer to accuracy improvement of a practical information extraction task is further demonstrated when it is used as a component in a biomedical text mining system. CONCLUSIONS: The BioLemmatizer outperforms other tools when compared with eight existing lemmatizers. The BioLemmatizer is released as an open source software and can be downloaded from http://biolemmatizer.sourceforge.net.

Project description:A vast amount of scientific information is encoded in natural language text, and the quantity of such text has become so great that it is no longer economically feasible to have a human as the first step in the search process. Natural language processing and text mining tools have become essential to facilitate the search for and extraction of information from text. This has led to vigorous research efforts to create useful tools and to create humanly labeled text corpora, which can be used to improve such tools. To encourage combining these efforts into larger, more powerful and more capable systems, a common interchange format to represent, store and exchange the data in a simple manner between different language processing systems and text mining tools is highly desirable. Here we propose a simple extensible mark-up language format to share text documents and annotations. The proposed annotation approach allows a large number of different annotations to be represented including sentences, tokens, parts of speech, named entities such as genes or diseases and relationships between named entities. In addition, we provide simple code to hold this data, read it from and write it back to extensible mark-up language files and perform some sample processing. Project description:A large number of opportunities for biomedical hydrogel design and functionality through photo-processing have stretched the limits of innovation. As both photochemical understanding and engineering technologies continue to develop, more complicated geometries and spatiotemporal manipulations can be realized through photo-exposure, producing multifunctional hydrogels with specific chemical, biological and physical characteristics for the achievement of biomedical goals. This report describes the role that light has recently played in the synthesis and functionalization of biomedical hydrogels and primarily the design of photoresponsive hydrogels via different chemical reactions (photo crosslinking and photo degradation) and conventional light curing processes (micropatterning, stereolithography and two/multiphoton techniques) as well as typical biomedical applications of the hydrogels (cell culture, differentiation and in vivo vascularization) and their promising future.

Project description:The creation of biodegradable and biocompatible shape memory polymers amenable to biofabrication techniques remains a challenge. The ability to create shape-changing biodegradable objects that are triggered at body temperature opens up possibilities in tissue engineering, minimally invasive surgery, and actuating bioimplants. Merging Digital Light Processing (DLP) printing with shape memory polymers brings us closer to new smart biomedical outcomes. Previously, we developed a poly(caprolactone-co-trimethylenecarbonate) urethane acrylate resin for the DLP fabrication of biodegradable 3D objects. In further studies, we observed that some of these resins possessed shape memory properties, triggered by body temperature (37 °C). In this subsequent study, we explored the shape memory properties and tunability of this resin family via changes in copolymer composition, molecular weight, and identity of the acrylate end-capping unit. We found that we could create a library of shape memory resins, amenable to DLP printing, which allowed the creation of shape-actuating structures with some tunability over the speed of shape memory and mechanical properties. We observed that increased mole fraction of caprolactone in the copolymer and increased molecular weight of the polymer led to a decrease in speed of the shape memory switch. Furthermore, we observed a trade-off between the composition and the end-capping moiety on the mechanical properties of the polymers. These polymeric resins were able to be processed into shapes that were able to perform work, including the release of cargo and grabbing/lifting of an object. This platform now provides a way to tune the speed and mechanical properties of a shape memory DLP object created from common and scalable polymerization techniques. This work ultimately provides a new platform to develop customizable and biodegradable devices capable of actuating and delivery devices for numerous biomedical applications.

Project description:BackgroundWord embeddings have been prevalently used in biomedical Natural Language Processing (NLP) applications due to the ability of the vector representations being able to capture useful semantic properties and linguistic relationships between words. Different textual resources (e.g., Wikipedia and biomedical literature corpus) have been utilized in biomedical NLP to train word embeddings and these word embeddings have been commonly leveraged as feature input to downstream machine learning models. However, there has been little work on evaluating the word embeddings trained from different textual resources.MethodsIn this study, we empirically evaluated word embeddings trained from four different corpora, namely clinical notes, biomedical publications, Wikipedia, and news. For the former two resources, we trained word embeddings using unstructured electronic health record (EHR) data available at Mayo Clinic and articles (MedLit) from PubMed Central, respectively. For the latter two resources, we used publicly available pre-trained word embeddings, GloVe and Google News. The evaluation was done qualitatively and quantitatively. For the qualitative evaluation, we randomly selected medical terms from three categories (i.e., disorder, symptom, and drug), and manually inspected the five most similar words computed by embeddings for each term. We also analyzed the word embeddings through a 2-dimensional visualization plot of 377 medical terms. For the quantitative evaluation, we conducted both intrinsic and extrinsic evaluation. For the intrinsic evaluation, we evaluated the word embeddings' ability to capture medical semantics by measruing the semantic similarity between medical terms using four published datasets: Pedersen's dataset, Hliaoutakis's dataset, MayoSRS, and UMNSRS. For the extrinsic evaluation, we applied word embeddings to multiple downstream biomedical NLP applications, including clinical information extraction (IE), biomedical information retrieval (IR), and relation extraction (RE), with data from shared tasks.ResultsThe qualitative evaluation shows that the word embeddings trained from EHR and MedLit can find more similar medical terms than those trained from GloVe and Google News. The intrinsic quantitative evaluation verifies that the semantic similarity captured by the word embeddings trained from EHR is closer to human experts' judgments on all four tested datasets. The extrinsic quantitative evaluation shows that the word embeddings trained on EHR achieved the best F1 score of 0.900 for the clinical IE task; no word embeddings improved the performance for the biomedical IR task; and the word embeddings trained on Google News had the best overall F1 score of 0.790 for the RE task.ConclusionBased on the evaluation results, we can draw the following conclusions. First, the word embeddings trained from EHR and MedLit can capture the semantics of medical terms better, and find semantically relevant medical terms closer to human experts' judgments than those trained from GloVe and Google News. Second, there does not exist a consistent global ranking of word embeddings for all downstream biomedical NLP applications. However, adding word embeddings as extra features will improve results on most downstream tasks. Finally, the word embeddings trained from the biomedical domain corpora do not necessarily have better performance than those trained from the general domain corpora for any downstream biomedical NLP task.
