Improving judgment accuracy by sequential adjustment.

ABSTRACT: Judging an object's value based on relevant cues can be challenging. We propose a simple method to improve judgment accuracy: Instead of estimating a value after seeing all available cues simultaneously, individuals view cues sequentially, one after another, making and adjusting their estimate at each step. The sequential procedure may alleviate computational difficulties in cue integration, leading to higher judgment accuracy. We tested this hypothesis in two real-world tasks in which participants judged either the price of diamonds or the fuel economy of cars. Two studies with professional jewelers and car salespeople show that most participants indeed judged more accurately with a sequential than with a simultaneous procedure. Another two studies with college students further support this finding and show additionally that the sequential procedure could raise the judgment accuracy of inexperienced students to the same level as that of professionals judging with the simultaneous procedure.

Dietary Research on Coffee: Improving Adjustment for Confounding.

Project description:Meta-analyses have reported higher levels of coffee consumption to be associated with lower mortality. In contrast, some systematic reviews have linked coffee consumption to increased risks for lung cancer and hypertension. Given these inconsistencies, this narrative review critically evaluated the methods and analyses of cohort studies investigating coffee and mortality. A specific focus was adjustment for confounding related to smoking, healthy and unhealthy foods, and alcohol. Assessment of 36 cohort samples showed that many did not adequately adjust for smoking. Consuming 1-5 cups of coffee per day was related to lower mortality among never smokers, in studies that adjusted for pack-years of smoking, and in studies adjusting for healthy and unhealthy foods. Possible reduced health benefits for coffee with added sugar have not been adequately investigated. Research on coffee and health should report separate analyses for never smokers, adjust for consumption of healthy and unhealthy foods, and for sugar added to coffee.

Sequential biases on subjective judgments: Evidence from face attractiveness and ringtone agreeableness judgment.

Project description:When people make decisions about sequentially presented items in psychophysical experiments, their decisions are always biased by their preceding decisions and the preceding items, either by assimilation (shift towards the decision or item) or contrast (shift away from the decision or item). Such sequential biases also occur in naturalistic and real-world judgments such as facial attractiveness judgments. In this article, we aimed to cast light on the causes of these sequential biases. We first found significant assimilative and contrastive effects in a visual face attractiveness judgment task and an auditory ringtone agreeableness judgment task, indicating that sequential effects are not limited to the visual modality. We then found that the provision of trial-by-trial feedback of the preceding stimulus value eliminated the contrastive effect, but only weakened the assimilative effect. When participants orally reported their judgments rather than indicated them via a keyboard button press, we found a significant diminished assimilative effect, suggesting that motor response repetition strengthened the assimilation bias. Finally, we found that when visual and auditory stimuli were alternated, there was no longer a contrastive effect from the immediately previous trial, but there was an assimilative effect both from the previous trial (cross-modal) and the 2-back trial (same stimulus modality). These findings suggested that the contrastive effect results from perceptual processing, while the assimilative effect results from anchoring of the previous judgment and is strengthened by response repetition and numerical priming.

Detecting treatment differences in group sequential longitudinal studies with covariate adjustment.

Project description:In longitudinal studies comparing two treatments over a series of common follow-up measurements, there may be interest in determining if there is a treatment difference at any follow-up period when there may be a non-monotone treatment effect over time. To evaluate this question, Jeffries and Geller (2015) examined a number of clinical trial designs that allowed adaptive choice of the follow-up time exhibiting the greatest evidence of treatment difference in a group sequential testing setting with Gaussian data. The methods are applicable when a few measurements were taken at prespecified follow-up periods. Here, we test the intersection null hypothesis of no difference at any follow-up time versus the alternative that there is a difference for at least one follow-up time. Results of Jeffries and Geller (2015) are extended by considering a broader range of modeled data and the inclusion of covariates using generalized estimating equations. Testing procedures are developed to determine a set of follow-up times that exhibit a treatment difference that accounts for multiplicity in follow-up times and interim analyses.

Absolute and Relative Judgment Accuracy: Early Childhood Teachers' Competence to Evaluate Children's Mathematical Skills.

Project description:This study examined absolute and relative judgment accuracies of German early childhood (EC) teachers with respect to the mathematical skills of the children under their supervision. The two types of judgment accuracies are crucial prerequisites for pacing activities in EC education and offering differentiated educational activities adapted to individual skill levels of children. Data from 39 EC teachers and 268 children were analyzed using multilevel modeling. Teachers rated the skills of children on a structured observation instrument ("Kinder Diagnose Tool," KiDiT). Children were assessed on their mathematical skills with a standardized test ("Mathematische Basiskompetenzen im Kindesalter," MBK-0). On average, 65% of the variation in judgments of teachers on the KiDiT could be explained by MBK-0 scores of children, which suggest that teachers are-on average-able to rank children within their groups. Teachers were also able to judge the mathematical level of skills of children as assessed by the MBK-0. Neither mathematical content knowledge (MCK) of teachers nor their mathematics pedagogical content knowledge (MPCK) or general pedagogical knowledge (GPK) moderated the relationship between judgments of teachers and test scores of children or the relationship between the level of the judgments and the level of test scores. Conclusions for future research and practice are drawn.

Improving Prognostic Accuracy in Subjects at Clinical High Risk for Psychosis: Systematic Review of Predictive Models and Meta-analytical Sequential Testing Simulation.

Project description:Discriminating subjects at clinical high risk (CHR) for psychosis who will develop psychosis from those who will not is a prerequisite for preventive treatments. However, it is not yet possible to make any personalized prediction of psychosis onset relying only on the initial clinical baseline assessment. Here, we first present a systematic review of prognostic accuracy parameters of predictive modeling studies using clinical, biological, neurocognitive, environmental, and combinations of predictors. In a second step, we performed statistical simulations to test different probabilistic sequential 3-stage testing strategies aimed at improving prognostic accuracy on top of the clinical baseline assessment. The systematic review revealed that the best environmental predictive model yielded a modest positive predictive value (PPV) (63%). Conversely, the best predictive models in other domains (clinical, biological, neurocognitive, and combined models) yielded PPVs of above 82%. Using only data from validated models, 3-stage simulations showed that the highest PPV was achieved by sequentially using a combined (clinical + electroencephalography), then structural magnetic resonance imaging and then a blood markers model. Specifically, PPV was estimated to be 98% (number needed to treat, NNT = 2) for an individual with 3 positive sequential tests, 71%-82% (NNT = 3) with 2 positive tests, 12%-21% (NNT = 11-18) with 1 positive test, and 1% (NNT = 219) for an individual with no positive tests. This work suggests that sequentially testing CHR subjects with predictive models across multiple domains may substantially improve psychosis prediction following the initial CHR assessment. Multistage sequential testing may allow individual risk stratification of CHR individuals and optimize the prediction of psychosis.

Welfare-improving enrichments greatly reduce hens' startle responses, despite little change in judgment bias.

Project description:Responses to ambiguous and aversive stimuli (e.g. via tests of judgment bias and measures of startle amplitude) can indicate mammals' affective states. We hypothesised that such findings generalize to birds, and that these two responses co-vary (since both involve stimulus evaluation). To validate startle reflexes (involuntary responses to sudden aversive stimuli) and responses in a judgment bias task as indicators of avian affective state, we differentially housed hens with or without preferred enrichments assumed to improve mood (in a crossover design). To control for personality, we first measured hens' baseline exploration levels. To infer judgment bias, control and enriched hens were trained to discriminate between white and dark grey cues (associated with reward and punishment, respectively), and then probed with intermediate shades of grey. For startle reflexes, forceplates assessed responses to a light flash. Judgment bias was only partially validated: Exploratory hens showed more 'optimism' when enriched, but Non-exploratory hens did not. Across all birds, however, startle amplitudes were dramatically reduced by enrichment (albeit more strongly in Exploratory subjects): the first evidence that avian startle is affectively modulated. Startle and judgment biases did not co-vary, suggesting different underlying mechanisms. Of the two measures, startle reflexes thus seem most sensitive to avian affective state.

Sequential adjustment of cytotoxic T lymphocyte densities improves efficacy in controlling tumor growth.

Project description:Understanding the human cytotoxic T lymphocyte (CTL) biology is crucial to develop novel strategies aiming at maximizing their lytic capacity against cancer cells. Here we introduce an agent-based model, calibrated on population-scale experimental data that allows quantifying human CTL per capita killing. Our model highlights higher individual CTL killing capacity at lower CTL densities and fits experimental data of human melanoma cell killing. The model allows extending the analysis over prolonged time frames, difficult to investigate experimentally, and reveals that initial high CTL densities hamper efficacy to control melanoma growth. Computational analysis forecasts that sequential addition of fresh CTL cohorts improves tumor growth control. In vivo experimental data, obtained in a mouse melanoma model, confirm this prediction. Taken together, our results unveil the impact that sequential adjustment of cellular densities has on enhancing CTL efficacy over long-term confrontation with tumor cells. In perspective, they can be instrumental to refine CTL-based therapeutic strategies aiming at controlling tumor growth.

SEQuel: improving the accuracy of genome assemblies.

Project description:Assemblies of next-generation sequencing (NGS) data, although accurate, still contain a substantial number of errors that need to be corrected after the assembly process. We develop SEQuel, a tool that corrects errors (i.e. insertions, deletions and substitution errors) in the assembled contigs. Fundamental to the algorithm behind SEQuel is the positional de Bruijn graph, a graph structure that models k-mers within reads while incorporating the approximate positions of reads into the model.SEQuel reduced the number of small insertions and deletions in the assemblies of standard multi-cell Escherichia coli data by almost half, and corrected between 30% and 94% of the substitution errors. Further, we show SEQuel is imperative to improving single-cell assembly, which is inherently more challenging due to higher error rates and non-uniform coverage; over half of the small indels, and substitution errors in the single-cell assemblies were corrected. We apply SEQuel to the recently assembled Deltaproteobacterium SAR324 genome, which is the first bacterial genome with a comprehensive single-cell genome assembly, and make over 800 changes (insertions, deletions and substitutions) to refine this assembly.SEQuel can be used as a post-processing step in combination with any NGS assembler and is freely available at http://bix.ucsd.edu/SEQuel/.

Improving the Accuracy of Mesothelioma Diagnosis in China.

Project description:In the Western world, malignant mesothelioma (MM) is most prevalent in the pleura of older males who have been professionally exposed to asbestos. Information about MM from rapidly industrializing countries such as China is minimal. There is concern that a proportion of MM diagnoses in China may be incorrect because most Chinese physicians do not have experience diagnosing this rare cancer. We recently reported an unusually high incidence of peritoneal MM among eastern Chinese female patients. Here, we review the accuracy of MM diagnoses in China and provide suggestions to improve the accuracy of diagnosis.We reviewed 92 pathological diagnosis of MM in 2002-2015 from two reference centers in the province of Zhejiang in eastern China. We performed a large set of immunohistochemistry analyses to increase the reliability of the diagnosis.We confirmed the MM diagnosis in 12 of 34 of the pleural tumors (35.3%), in 38 of 56 of the peritoneal tumors (67.9%), and in two of two of the MMs of the tunica vaginalis (100%). MMs were characterized by tumor cells showing nuclear Wilms tumor 1 and calretinin staining and by strong membranous staining for cytokeratin CAM5.2. The results of staining for the epithelial markers carcinoembryonic antigen, thyroid transcription factor-1, MOC31, BerEP4, p63, p40, paired box 8, ER and PR were negative. BRCA1 associated protein 1 nuclear staining was lost in percentages similar to what has been reported for samples from Western countries.Our findings suggest that MM-especially in its pleural localization-is often misdiagnosed in eastern China. Identifying pitfalls and possible solutions in the pathological diagnosis of MM will affect both the standard of care and research in China.

MemBrain: improving the accuracy of predicting transmembrane helices.

Project description:Prediction of transmembrane helices (TMH) in alpha helical membrane proteins provides valuable information about the protein topology when the high resolution structures are not available. Many predictors have been developed based on either amino acid hydrophobicity scale or pure statistical approaches. While these predictors perform reasonably well in identifying the number of TMHs in a protein, they are generally inaccurate in predicting the ends of TMHs, or TMHs of unusual length. To improve the accuracy of TMH detection, we developed a machine-learning based predictor, MemBrain, which integrates a number of modern bioinformatics approaches including sequence representation by multiple sequence alignment matrix, the optimized evidence-theoretic K-nearest neighbor prediction algorithm, fusion of multiple prediction window sizes, and classification by dynamic threshold. MemBrain demonstrates an overall improvement of about 20% in prediction accuracy, particularly, in predicting the ends of TMHs and TMHs that are shorter than 15 residues. It also has the capability to detect N-terminal signal peptides. The MemBrain predictor is a useful sequence-based analysis tool for functional and structural characterization of helical membrane proteins; it is freely available at http://chou.med.harvard.edu/bioinf/MemBrain/.
