Absolutely robust controllers for chemical reaction networks.

ABSTRACT: In this work, we design a type of controller that consists of adding a specific set of reactions to an existing mass-action chemical reaction network in order to control a target species. This set of reactions is effective for both deterministic and stochastic networks, in the latter case controlling the mean as well as the variance of the target species. We employ a type of network property called absolute concentration robustness (ACR). We provide applications to the control of a multisite phosphorylation model as well as a receptor-ligand signalling system. For this framework, we use the so-called deficiency zero theorem from chemical reaction network theory as well as multiscaling model reduction methods. We show that the target species has approximately Poisson distribution with the desired mean. We further show that ACR controllers can bring robust perfect adaptation to a target species and are complementary to a recently introduced antithetic feedback controller used for stochastic chemical reactions.

Robust finite automata in stochastic chemical reaction networks.

Project description:Finite-state automata (FSA) are simple computational devices that can nevertheless illustrate interesting behaviours. We propose that FSA can be employed as control circuits for engineered stochastic biological and biomolecular systems. We present an implementation of FSA using counts of chemical species in the range of hundreds to thousands, which is relevant for the counts of many key molecules such as mRNAs in prokaryotic cells. The challenge here is to ensure a robust representation of the current state in the face of stochastic noise. We achieve this by using a multistable approximate majority algorithm to stabilize and store the current state of the system. Arbitrary finite state machines can thus be compiled into robust stochastic chemical automata. We present two variants: one that consumes its input signals to initiate state transitions and one that does not. We characterize the state change dynamics of these systems and demonstrate their application to solve the four-bit binary square root problem. Our work lays the foundation for the use of chemical automata as control circuits in bioengineered systems and biorobotics.

Chemical Feedback in Templated Reaction-Assembly Networks.

Project description:Chemical feedback between building block synthesis and their subsequent supramolecular self-assembly into nanostructures has profound effects on assembly pathways. Nature harnesses feedback in reaction-assembly networks in a variety of scenarios including virion formation and protein folding. Also in nanomaterial synthesis, reaction-assembly networks have emerged as a promising control strategy to regulate assembly processes. Yet, how chemical feedback affects the fundamental pathways of structure formation remains unclear. Here, we unravel the pathways of a templated reaction-assembly network that couples a covalent polymerization to an electrostatic coassembly process. We show how the supramolecular staging of building blocks at a macromolecular template can accelerate the polymerization reaction and prevent the formation of kinetically trapped structures inherent to the process in the absence of feedback. Finally, we establish a predictive kinetic reaction model that quantitatively describes the pathways underlying these reaction-assembly networks. Our results shed light on the fundamental mechanisms by which chemical feedback can steer self-assembly reactions and can be used to rationally design new nanostructures.

Stochastic flux analysis of chemical reaction networks.

Project description:BackgroundChemical reaction networks provide an abstraction scheme for a broad range of models in biology and ecology. The two common means for simulating these networks are the deterministic and the stochastic approaches. The traditional deterministic approach, based on differential equations, enjoys a rich set of analysis techniques, including a treatment of reaction fluxes. However, the discrete stochastic simulations, which provide advantages in some cases, lack a quantitative treatment of network fluxes.ResultsWe describe a method for flux analysis of chemical reaction networks, where flux is given by the flow of species between reactions in stochastic simulations of the network. Extending discrete event simulation algorithms, our method constructs several data structures, and thereby reveals a variety of statistics about resource creation and consumption during the simulation. We use these structures to quantify the causal interdependence and relative importance of the reactions at arbitrary time intervals with respect to the network fluxes. This allows us to construct reduced networks that have the same flux-behavior, and compare these networks, also with respect to their time series. We demonstrate our approach on an extended example based on a published ODE model of the same network, that is, Rho GTP-binding proteins, and on other models from biology and ecology.ConclusionsWe provide a fully stochastic treatment of flux analysis. As in deterministic analysis, our method delivers the network behavior in terms of species transformations. Moreover, our stochastic analysis can be applied, not only at steady state, but at arbitrary time intervals, and used to identify the flow of specific species between specific reactions. Our cases study of Rho GTP-binding proteins reveals the role played by the cyclic reverse fluxes in tuning the behavior of this network.

Operant conditioning of stochastic chemical reaction networks.

Project description:Adapting one's behavior to environmental conditions and past experience is a key trait of living systems. In the biological world, there is evidence for adaptive behaviors such as learning even in naturally occurring, non-neural, single-celled organisms. In the bioengineered world, advances in synthetic cell engineering and biorobotics have created the possibility of implementing lifelike systems engineered from the bottom up. This will require the development of programmable control circuitry for such biomimetic systems that is capable of realizing such non-trivial and adaptive behavior, including modification of subsequent behavior in response to environmental feedback. To this end, we report the design of novel stochastic chemical reaction networks capable of probabilistic decision-making in response to stimuli. We show that a simple chemical reaction network motif can be tuned to produce arbitrary decision probabilities when choosing between two or more responses to a stimulus signal. We further show that simple feedback mechanisms from the environment can modify these probabilities over time, enabling the system to adapt its behavior dynamically in response to positive or negative reinforcement based on its decisions. This system thus acts as a form of operant conditioning of the chemical circuit, in the sense that feedback provided based on decisions taken by the circuit form the basis of the learning process. Our work thus demonstrates that simple chemical systems can be used to implement lifelike behavior in engineered biomimetic systems.

Comparison Theorems for Stochastic Chemical Reaction Networks.

Project description:Continuous-time Markov chains are frequently used as stochastic models for chemical reaction networks, especially in the growing field of systems biology. A fundamental problem for these Stochastic Chemical Reaction Networks (SCRNs) is to understand the dependence of the stochastic behavior of these systems on the chemical reaction rate parameters. Towards solving this problem, in this paper we develop theoretical tools called comparison theorems that provide stochastic ordering results for SCRNs. These theorems give sufficient conditions for monotonic dependence on parameters in these network models, which allow us to obtain, under suitable conditions, information about transient and steady-state behavior. These theorems exploit structural properties of SCRNs, beyond those of general continuous-time Markov chains. Furthermore, we derive two theorems to compare stationary distributions and mean first passage times for SCRNs with different parameter values, or with the same parameters and different initial conditions. These tools are developed for SCRNs taking values in a generic (finite or countably infinite) state space and can also be applied for non-mass-action kinetics models. When propensity functions are bounded, our method of proof gives an explicit method for coupling two comparable SCRNs, which can be used to simultaneously simulate their sample paths in a comparable manner. We illustrate our results with applications to models of enzymatic kinetics and epigenetic regulation by chromatin modifications.

Molecular codes in biological and chemical reaction networks.

Project description:Shannon's theory of communication has been very successfully applied for the analysis of biological information. However, the theory neglects semantic and pragmatic aspects and thus cannot directly be applied to distinguish between (bio-) chemical systems able to process "meaningful" information from those that do not. Here, we present a formal method to assess a system's semantic capacity by analyzing a reaction network's capability to implement molecular codes. We analyzed models of chemical systems (martian atmosphere chemistry and various combustion chemistries), biochemical systems (gene expression, gene translation, and phosphorylation signaling cascades), an artificial chemistry, and random reaction networks. Our study suggests that different chemical systems possess different semantic capacities. No semantic capacity was found in the model of the martian atmosphere chemistry, the studied combustion chemistries, and highly connected random networks, i.e. with these chemistries molecular codes cannot be implemented. High semantic capacity was found in the studied biochemical systems and in random reaction networks where the number of second order reactions is twice the number of species. We conclude that our approach can be applied to evaluate the information processing capabilities of a chemical system and may thus be a useful tool to understand the origin and evolution of meaningful information, e.g. in the context of the origin of life.

Exploring the programmability of autocatalytic chemical reaction networks.

Project description:Networks of chemical reactions exhibit emergent properties under out-of-equilibrium conditions. Recent advances in systems chemistry demonstrate that networks with sufficient chemical complexity can be harnessed to emulate properties important for neuromorphic computing. In all examples, autocatalysis appears an essential element for facilitating the nonlinear integration of the input and self-regulatory abilities in the output. How this chemical analogue of a positive feedback mechanism can be controlled in a programmable manner is, however, unexplored. Here, we develop a strategy that uses metal ions (Ca2+, La3+, and Nd3+) to control the rate of a trypsin-catalysed autocatalytic reaction network. We demonstrate that this type of control allows for tuning the kinetics in the network, thereby changing the nature of the positive feedback. The simulations and experiments reveal that an input with one or more metal ions allow for temporal and history-dependent outputs that can be mapped onto a variety of mathematical functions.

Photochemical Control over Oscillations in Chemical Reaction Networks.

Project description:Systems chemistry aims to emulate the functional behavior observed in living systems by constructing chemical reaction networks (CRNs) with well-defined dynamic properties. Future expansion of the complexity of these systems would require external control to tune behavior and temporal organization of such CRNs. In this work, we design and implement a photolabile probe, which upon irradiation strengthens the negative feedback loop of a CRN that produces oscillations of trypsin under out-of-equilibrium conditions. By changing the timing and duration of irradiation, we can tailor the temporal response of the network.

Programming and training rate-independent chemical reaction networks.

Project description:Embedding computation in biochemical environments incompatible with traditional electronics is expected to have a wide-ranging impact in synthetic biology, medicine, nanofabrication, and other fields. Natural biochemical systems are typically modeled by chemical reaction networks (CRNs) which can also be used as a specification language for synthetic chemical computation. In this paper, we identify a syntactically checkable class of CRNs called noncompetitive (NC) whose equilibria are absolutely robust to reaction rates and kinetic rate law, because their behavior is captured solely by their stoichiometric structure. In spite of the inherently parallel nature of chemistry, the robustness property allows for programming as if each reaction applies sequentially. We also present a technique to program NC-CRNs using well-founded deep learning methods, showing a translation procedure from rectified linear unit (ReLU) neural networks to NC-CRNs. In the case of binary weight ReLU networks, our translation procedure is surprisingly tight in the sense that a single bimolecular reaction corresponds to a single ReLU node and vice versa. This compactness argues that neural networks may be a fitting paradigm for programming rate-independent chemical computation. As proof of principle, we demonstrate our scheme with numerical simulations of CRNs translated from neural networks trained on traditional machine learning datasets, as well as tasks better aligned with potential biological applications including virus detection and spatial pattern formation.

Programmable chemical controllers made from DNA.

Project description:Biological organisms use complex molecular networks to navigate their environment and regulate their internal state. The development of synthetic systems with similar capabilities could lead to applications such as smart therapeutics or fabrication methods based on self-organization. To achieve this, molecular control circuits need to be engineered to perform integrated sensing, computation and actuation. Here we report a DNA-based technology for implementing the computational core of such controllers. We use the formalism of chemical reaction networks as a 'programming language' and our DNA architecture can, in principle, implement any behaviour that can be mathematically expressed as such. Unlike logic circuits, our formulation naturally allows complex signal processing of intrinsically analogue biological and chemical inputs. Controller components can be derived from biologically synthesized (plasmid) DNA, which reduces errors associated with chemically synthesized DNA. We implement several building-block reaction types and then combine them into a network that realizes, at the molecular level, an algorithm used in distributed control systems for achieving consensus between multiple agents.
