Experimental setup and image processing method for automatic enumeration of bacterial colonies on agar plates.

ABSTRACT: Automated colony counting methods have long been known in Microbiology. Numerous methods for automated image analysis have been described and a wide range of commercial products exists. Known advantages are saving cost by reducing enumeration time, automatic documentation, reproducibility, and operator independence. Still, even today the realization of all advantages of automated image analysis makes it necessary to either invest in an expensive, high performance commercial system, or to acquire expert knowledge in image processing. This is a considerable obstacle for many laboratories, and the reason why manual colony counting is still done frequently. This article describes an easy to apply automatic colony counting system-including suggestions for sample preparation-that can be put into operation with basic knowledge of image processing and low budget.

Project description:This article presents visual image data and detailed methodology for the use of a new method for quantifying the exudation of siderophores during fungal growth. The data include images showing time series for calibration, fungal exudation, and negative controls, as well as replication accuracy information. In addition, we provide detailed protocols for making CAS assay layer plates, the digital analysis protocol for determining area of color change, and discuss growth media that do and do not work with the layer plate method. The results of these data, their interpretation, and further discussion can be found in Andrews et al., 2016 [1].

An automatic screening method for strabismus detection based on image processing.

Project description:PurposeThis study aims to provide an automatic strabismus screening method for people who live in remote areas with poor medical accessibility.Materials and methodsThe proposed method first utilizes a pretrained convolutional neural network-based face-detection model and a detector for 68 facial landmarks to extract the eye region for a frontal facial image. Second, Otsu's binarization and the HSV color model are applied to the image to eliminate the influence of eyelashes and canthi. Then, the method samples all of the pixel points on the limbus and applies the least square method to obtain the coordinate of the pupil center. Lastly, we calculated the distances from the pupil center to the medial and lateral canthus to measure the deviation of the positional similarity of two eyes for strabismus screening.ResultWe used a total of 60 frontal facial images (30 strabismus images, 30 normal images) to validate the proposed method. The average value of the iris positional similarity of normal images was smaller than one of the strabismus images via the method (p-value<0.001). The sample mean and sample standard deviation of the positional similarity of the normal and strabismus images were 1.073 ± 0.014 and 0.039, as well as 1.924 ± 0.169 and 0.472, respectively.ConclusionThe experimental results of 60 images show that the proposed method is a promising automatic strabismus screening method for people living in remote areas with poor medical accessibility.

Project description:We isolated and characterized three multidrug-resistant clinical isolates of group B streptococci with reduced penicillin susceptibility (PRGBS) that formed small non-beta-hemolytic colonies on sheep blood agar plates but grew well on chocolate agar plates. They can be overlooked in the bacterial identification step, leading to clinical misdiagnosis and treatment failure.

Automated counting of bacterial colony forming units on agar plates.

Project description:Manual counting of bacterial colony forming units (CFUs) on agar plates is laborious and error-prone. We therefore implemented a colony counting system with a novel segmentation algorithm to discriminate bacterial colonies from blood and other agar plates.A colony counter hardware was designed and a novel segmentation algorithm was written in MATLAB. In brief, pre-processing with Top-Hat-filtering to obtain a uniform background was followed by the segmentation step, during which the colony images were extracted from the blood agar and individual colonies were separated. A Bayes classifier was then applied to count the final number of bacterial colonies as some of the colonies could still be concatenated to form larger groups. To assess accuracy and performance of the colony counter, we tested automated colony counting of different agar plates with known CFU numbers of S. pneumoniae, P. aeruginosa and M. catarrhalis and showed excellent performance.

Spatiotemporal establishment of dense bacterial colonies growing on hard agar.

Project description:The physical interactions of growing bacterial cells with each other and with their surroundings significantly affect the structure and dynamics of biofilms. Here a 3D agent-based model is formulated to describe the establishment of simple bacterial colonies expanding by the physical force of their growth. With a single set of parameters, the model captures key dynamical features of colony growth by non-motile, non EPS-producing E. coli cells on hard agar. The model, supported by experiment on colony growth in different types and concentrations of nutrients, suggests that radial colony expansion is not limited by nutrients as commonly believed, but by mechanical forces. Nutrient penetration instead governs vertical colony growth, through thin layers of vertically oriented cells lifting up their ancestors from the bottom. Overall, the model provides a versatile platform to investigate the influences of metabolic and environmental factors on the growth and morphology of bacterial colonies.

Comparison of BCYEα+AB agar and MWY agar for detection and enumeration of Legionella spp. in hospital water samples.

Project description:BackgroundThis study illustrates for the first time the performance (sensitivity and selectivity) of the selective medium BCYEα +AB suggested by the new edition of ISO 11731 for legionella isolation and enumeration. We compared the efficacy of the selective BCYEα +AB medium with that of the highly selective MWY medium.ResultsLegionella spp. was detected in 48.2 and 47.1% of the samples by BCYEα +AB and MWY agar, respectively. For optimal detection of Legionella spp., most protocols recommend using selective media to reduce the number of non-Legionella bacteria. Agreement between the two media was 86.7%.ConclusionsAccording to the results, both media have a very similar performance and they both have advantages and disadvantages over each other. In AB medium there is the risk of being less selective so more interfering microbiota may grow but in MWY medium there is the risk of being too selective. The low selectivity of the AB medium could be resolved if other treatments are applied after filtration, e.g. acid and/or heat treatment, but it must be taken into account that these treatments still reduce the number of viable Legionella. In conclusion, we recommend using MWY as a selective medium for the detection of Legionella spp. as it is easier discern suspected colonies and facilitate the final Legionella spp.Count

Evaluation of an automatic image classifier for analysis of bacterial growth on a multiple-agar plate developed for bovine mastitis.

Project description:Rapid identification of mastitis-causing bacteria is crucial for effective treatment decisions. Several multi-media agar plates have been developed to aid pathogen identification on farms or by veterinarians, but these methods require trained operators. Advances in AI-based automatic image analysis have shown potential for detecting bacterial growth on agar plates in both agriculture and medicine. This study aimed to evaluate the accuracy of an AI-based image bacterial classifier compared to a gold-standard laboratory assessment. A secondary objective was to examine how sample transportation affects diagnoses by comparing results from an on-farm bacterial classifier with those from a laboratory-placed classifier. A total of 1,299 milk samples were collected and analysed at the Swedish Veterinary Agency's Mastitis Laboratory using both accredited laboratory standards and the bacterial classifier. The image classifier is capable of identifying growth of eight different bacteria types on SELMA + multi-agar plates. Out of 1,212 samples that met the analysis criteria, the bacterial classifier provided diagnoses for 70%, while 30% required further evaluation. The classifier demonstrated high specificity for all diagnoses and high sensitivity for common pathogens such as Escherichia coli, Staphylococcus aureus, and non-beta-haemolytic streptococci, though sensitivity was lower for less common pathogens. In a subset of samples analysed by both on-farm and in-lab classifiers and the Mastitis Laboratory, 62% showed consistent diagnoses. The average transportation time was 4.9 days, which influenced bacterial growth. Interestingly, fewer mixed infections were detected post-transport. Automated image classifiers, like Bacticam, hold promise for on-farm mastitis diagnosis, supporting targeted antibiotic treatment and reducing antimicrobial use.

Inexpensive Apparatus for High-Quality Imaging of Microbial Growth on Agar Plates.

Project description:The ability to capture images of results or processes is an important tool in the biologist's tool kit. In microbiology, capturing high-quality images of microbial growth on agar plates is difficult due to the reflective surface of the plates and limitations in common photography techniques. Equipment is available to overcome these challenges, but acquisition costs are high. We have developed and tested an inexpensive and efficient apparatus for high-quality imaging of microbial colonies. The imaging box, as we have named the apparatus, is designed to eliminate glare and reduce reflections on the surface of the plate while providing uniform, diffuse light from all sides. The imaging box was used to capture hundreds of images in research and teaching lab settings.

Homology-Based Image Processing for Automatic Classification of Histopathological Images of Lung Tissue.

Project description:The purpose of this study was to develop a computer-aided diagnosis (CAD) system for automatic classification of histopathological images of lung tissues. Two datasets (private and public datasets) were obtained and used for developing and validating CAD. The private dataset consists of 94 histopathological images that were obtained for the following five categories: normal, emphysema, atypical adenomatous hyperplasia, lepidic pattern of adenocarcinoma, and invasive adenocarcinoma. The public dataset consists of 15,000 histopathological images that were obtained for the following three categories: lung adenocarcinoma, lung squamous cell carcinoma, and benign lung tissue. These images were automatically classified using machine learning and two types of image feature extraction: conventional texture analysis (TA) and homology-based image processing (HI). Multiscale analysis was used in the image feature extraction, after which automatic classification was performed using the image features and eight machine learning algorithms. The multicategory accuracy of our CAD system was evaluated in the two datasets. In both the public and private datasets, the CAD system with HI was better than that with TA. It was possible to build an accurate CAD system for lung tissues. HI was more useful for the CAD systems than TA.
