Project description:BackgroundMicroorganisms can be metabolically engineered to produce a wide range of commercially important chemicals. Advancements in computational strategies for strain design and synthetic biological techniques to construct the designed strains have facilitated the generation of large libraries of potential candidates for chemical production. Consequently, there is a need for high-throughput laboratory scale techniques to characterize and screen these candidates to select strains for further investigation in large scale fermentation processes. Several small-scale fermentation techniques, in conjunction with laboratory automation have enhanced the throughput of enzyme and strain phenotyping experiments. However, such high throughput experimentation typically entails large operational costs and generate massive amounts of laboratory plastic waste.ResultsIn this work, we develop an eco-friendly automation workflow that effectively calibrates and decontaminates fixed-tip liquid handling systems to reduce tip waste. We also investigate inexpensive methods to establish anaerobic conditions in microplates for high-throughput anaerobic phenotyping. To validate our phenotyping platform, we perform two case studies-an anaerobic enzyme screen, and a microbial phenotypic screen. We used our automation platform to investigate conditions under which several strains of E. coli exhibit the same phenotypes in 0.5 L bioreactors and in our scaled-down fermentation platform. We also propose the use of dimensionality reduction through t-distributed stochastic neighbours embedding (t-SNE) in conjunction with our phenotyping platform to effectively cluster similarly performing strains at the bioreactor scale.ConclusionsFixed-tip liquid handling systems can significantly reduce the amount of plastic waste generated in biological laboratories and our decontamination and calibration protocols could facilitate the widespread adoption of such systems. Further, the use of t-SNE in conjunction with our automation platform could serve as an effective scale-down model for bioreactor fermentations. Finally, by integrating an in-house data-analysis pipeline, we were able to accelerate the 'test' phase of the design-build-test-learn cycle of metabolic engineering.

Project description:A new method for oligosaccharide assembly that combines the advantages of one-pot synthesis and fluorous separation is described. After one-pot glycosylations are completed, a fluorous tag is introduced into the reaction mixture to selectively "catch" the desired oligosaccharide, which is rapidly separated from non-fluorous impurities by fluorous solid-phase extraction (F-SPE). Subsequent "release" of the fluo rous tag and F-SPE achieved the purification of the desired oligosaccharide without the use of time- and solvent-consuming silica gel chromatography. Linear and branched oligosaccharides have been synthesized with this approach in just a few hours (for the overall oligosaccharide assembly and purification process).

Project description:The paper presents the details of an implementation of repeated measures ANOVA, consisting of a set of functions to organize data and represent contrasts to be tested and run statistical tests. The implementation is focused on uses common in experimental psychology. An arbitrary number of within-subject factors, each with an arbitrary number of levels, can be used. A non-parametric, randomization- and permutation-based formulation of repeated measures ANOVA was defined and implemented. Methods for testing interactions with categorical and continuous between-subject variables are implemented. Post-hoc tests for exploring interactions are automated. Simulations indicate correct control of false positive rate for all types of test. Project description:Pose estimation is crucial for automating assembly tasks, yet achieving sufficient accuracy for assembly automation remains challenging and part-specific. This paper presents a novel, streamlined approach to pose estimation that facilitates automation of assembly tasks. Our proposed method employs deep learning on a limited number of annotated images to identify a set of keypoints on the parts of interest. To compensate for network shortcomings and enhance accuracy we incorporated a Bayesian updating stage that leverages our detailed knowledge of the assembly part design. This Bayesian updating step refines the network output, significantly improving pose estimation accuracy. For this purpose, we utilized a subset of network-generated keypoint positions with higher quality as measurements, while for the remaining keypoints, the network outputs only serve as priors. The geometry data aid in constructing likelihood functions, which in turn result in enhanced posterior distributions of keypoint pixel positions. We then employed the maximum a posteriori (MAP) estimates of keypoint locations to obtain a final pose, allowing for an update to the nominal assembly trajectory. We evaluated our method on a 14-point snap-fit dash trim assembly for a Ford Mustang dashboard, demonstrating promising results. Our approach does not require tailoring to new applications, nor does it rely on extensive machine learning expertise or large amounts of training data. This makes our method a scalable and adaptable solution for the production floors.

Project description:Human blood group related glycan antigens are fucosylated (neo-)lactoseries oligosaccharides that play crucial roles in pathogenic processes. Lewis type-II-chain antigens mark the surface of cancer cells, but are also mediators of bacterial infections. To investigate the biological roles of Lewis type glycans a host of synthetic approaches has been developed. Here, we illustrate how automated glycan assembly (AGA) using a set of six monosaccharide building blocks provides quick access to a series of more than ten defined Lewis type-I and type-II antigens, including Lex, Ley, Lea, Leb and KH-1. Glycans with up to three α-fucose branches were assembled following a strictly linear approach and obtained in excellent stereoselectivity and purity.

Project description:Ultrasensitive nanoparticle detection holds great potential for early-stage diagnosis of human diseases and for environmental monitoring. In this work, we report for the first time, to our knowledge, single nanoparticle detection by monitoring the beat frequency of split-mode Raman lasers in high-Q optical microcavities. We first demonstrate this method by controllably transferring single 50-nm-radius nanoparticles to and from the cavity surface using a fiber taper. We then realize real-time detection of single nanoparticles in an aqueous environment, with a record low detection limit of 20 nm in radius, without using additional techniques for laser noise suppression. Because Raman scattering occurs in most materials under practically any pump wavelength, this Raman laser-based sensing method not only removes the need for doping the microcavity with a gain medium but also loosens the requirement of specific wavelength bands for the pump lasers, thus representing a significant step toward practical microlaser sensors.

Project description:Automated synthesis of DNA, RNA, and peptides provides quickly and reliably important tools for biomedical research. Automated glycan assembly (AGA) is significantly more challenging, as highly branched carbohydrates require strict regio- and stereocontrol during synthesis. A new AGA synthesizer enables rapid temperature adjustment from -40 to +100 °C to control glycosylations at low temperature and accelerates capping, protecting group removal, and glycan modifications using elevated temperatures. Thereby, the temporary protecting group portfolio is extended from two to four orthogonal groups that give rise to oligosaccharides with up to four branches. In addition, sulfated glycans and unprotected glycans can be prepared. The new design reduces the typical coupling cycles from 100 to 60 min while expanding the range of accessible glycans. The instrument drastically shortens and generalizes the synthesis of carbohydrates for use in biomedical and material science.

Project description:The pulse duration that is available from femtosecond mode-locked lasers is limited by the emission bandwidth of the laser crystals used. Considerable efforts have been made to broaden the emission gain bandwidth in these lasers over the past five decades. To break through this limitation, intracavity spectral broadening is required. Here, we propose a new spectral broadening method inside the mode-locked cavity based on use of stimulated Raman scattering and demonstrate significant pulse shortening using this method. We configured Kerr-lens mode-locked lasers based on Yb:CaGdAlO4, Yb:KY(WO4)2 and Yb:Y2O3 materials and achieved significant spectral broadening that exceeds the emission bandwidth. The spectral broadening in the Yb:CaGdAlO4 oscillator shortens the pulse duration to 22?fs, which is a one-third of the duration of our unbroadened mode-locked pulse. The results presented here indicate that Raman-assisted spectral broadening can break the limitations of the emission gain bandwidth and shorten the duration of pulses from femtosecond mode-locked lasers.
