The complete chloroplast genome of Vatica guangxiensis S.L. Mo (Dipterocarpaceae): genome structure and evolution.

ABSTRACT: Vatica guangxiensis S.L. Mo is an evergreen large tree of Dipterocarpaceae. Herein, we assembled the complete chloroplast genome of Vatica guangxiensis by next-generation sequencing technologies. The complete chloroplast genome sequence of Vatica guangxiensis is 151,010 base pairs (bp) in length, including a pair of inverted repeat regions (IRs, 23,827 bp), one large single-copy region (LSC, 83,353 bp), one small single-copy region (SSC, 20,003 bp). Besides, the complete chloroplast genome contains 123 genes in total, including 83 protein-coding genes, 36 tRNA genes, and 8 rRNA genes. Phylogenetic analysis showed that Vatica guangxiensis has the closest relationship with Vatica mangachapoi. Our study lay a foundation for further research of Vatica mangachapoi.

Project description:Dipterocarpaceae are one of the economically most important native tree families for timber production in tropical Asia. We report the complete chloroplast genome of Vatica odorata (Griff.) Symington, the first in the family Dipterocarpaceae. The chloroplast genome was 151,465?bp in length, with a large single-copy (LSC) region of 83,538?bp and a small single-copy (SSC) region of 20,095?bp, separated by two inverted repeat (IRs) regions of 23,916?bp. It contained 126 genes, including 90 coding genes, 30 tRNA genes, and 8 rRNA genes. The overall GC content was 37.2%, and 43.1%, 35.2%, and 33.3% in the IRs, LSC and SSC regions, respectively. A phylogenetic tree showed Vatica accumulated more variation when compared with Tilia, and that internal relationships in Malvales need to be reassessed.

Twenty microsatellite markers for the endangered Vatica mangachapoi (Dipterocarpaceae).

Project description:PREMISE OF THE STUDY:Microsatellite markers were developed for Vatica mangachapoi (Dipterocarpaceae), an endangered species indigenous to Southeast Asia and southern China. METHODS AND RESULTS:Twenty microsatellite markers, including 12 polymorphic markers, were identified from V. mangachapoi using high-throughput sequencing. Polymorphism at each marker was evaluated using 87 individuals from three natural populations. The number of alleles per polymorphic locus ranged from six to 15, and the observed and expected heterozygosity varied from 0.000 to 0.926 and from 0.177 to 0.864, respectively. These markers were transferred successfully to the endangered species V. guangxiensis. CONCLUSIONS:These markers may be used to investigate the genetic diversity and gene flow of V. mangachapoi and V. guangxiensis.

A chromosome-scale genome and transcriptomic analysis of the endangered tropical tree Vatica mangachapoi (Dipterocarpaceae).

Project description:Vatica mangachapoi is a tropical tree species native to Southeast Asia. It has long been valued as a timber species because the wood resists decay, but it is now considered vulnerable to extinction due to habitat loss and overexploitation. Here, we present the first chromosome-level genome assembly of V. mangachapoi that we created by combining data from PacBio long read sequencing with Hi-C proximity ligation and Illumina short-read sequencing. The assembled genome was 456.21 Mb, containing 11 chromosome and a BUSCO score of 93.4%. From the newly assembled genome, 46,811 protein-coding genes were predicted. Repetitive DNA accounted for 53% of the genome. Phylogenomic and gene family analyses showed that V. mangachapoi diverged from a common ancestor of Gossypium raimondii 70 million years ago. Transcriptome analyses found 227 genes that were differentially expressed in the leaves of plants grown in normal soil relative to plants grown in dry, coastal, sandy soil. For these genes, we identified three significantly enriched with GO terms: responses to organonitrogen compounds, chitin-triggered immunity, and wound response. This genome provides an important comparative benchmark not only for future conservation work on V. mangachapoi but also for phylogenomics work on Dipterocarpaceae.

Complete plastome sequence of Vatica mangachapoi (Dipterocarpaceae): a vulnerable (VU) plant species in Southeast Asia.

Project description:Vatica mangachapoi is a tree up to 20 m tall with white resinous. It is distributed in China (Hainan province), Indonesia, Malaysia (N Borneo), Philippines, Thailand, and Vietnam. It grows in forests on hills and mountain slopes below 700 metres. Its durable wood is used for making boats and building bridges and houses. It has been ranked as a VU (Vulnerable) species in China. Here we report and characterize the complete plastid genome sequence of V. mangachapoi in an effort to provide genomic resources useful for promoting its conservation and phylogenetic research. The complete plastome is 151,538 bp in length and contains the typical structure and gene content of angiosperm plastome, including two Inverted Repeat (IR) regions of 23,921 bp, a Large Single-Copy (LSC) region of 83,587 bp and a Small Single-Copy (SSC) region of 20,109 bp. The plastome contains 114 genes, consisting of 80 unique protein-coding genes, 30 unique tRNA gene, and 4 unique rRNA genes. The overall A/T content in the plastome of V. mangachapoi is 62.80%. The phylogenetic analysis indicated that V. mangachapoi and V. odorata is closely related and as an independent branch in Malvales in our study. The complete plastome sequence of V. mangachapoi will provide a useful resource for the conservation genetics of this species and for the phylogenetic studies for Vatica.

Complete chloroplast genome of endangered species Dipterocarpus retusus Blume (Dipterocarpaceae) and its phylogenetic implications.

Project description:Dipterocarpus retusus Blume is an endangered species on the IUCN Red List. In this study, we reported the complete chloroplast (cp) genome of D. retusus (GenBank accession number: OP271853). The cp genome was 154,303 bp long, with a large single-copy (LSC) region of 85,586 bp and a small single-copy (SSC) region of 20,273 bp separated by a pair of inverted repeats (IRs) of 24,222 bp. It encodes 128 genes, including 84 protein-coding genes, 36 tRNA genes, and eight ribosomal RNA genes. We also reconstructed the cp genome phylogeny of Dipterocarpus, which indicated D. retusus was closely related with the sympatric species D. gracilis. This study may contribute valuable information to the phylogenetic relationships within the genus Dipterocarpus.

The complete chloroplast genome of a critically endangered tree species, Hopea reticulata (Dipterocarpaceae).

Project description:Hopea reticulata Tardieu is a critically endangered tree species distributed in limited regions in Thailand, Vietnam and Hainan Island of China. In this study, we reported the complete chloroplast genome sequence of H. reticulata assembled from pair-end reads generated by Illumina sequencing. The circular chloroplast genome is 151,407 bp in length and comprises a large single copy region of 84,352 bp, a small single copy region of 19,733 bp, and a pair of inverted repeats of 23,661 bp each. The complete genome encodes 129 functional genes, including 83 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The overall GC content of the chloroplast genome was 37.4%. Phylogenetic analysis showed that H. reticulata is sister to H. hainanensis with strong bootstrap support.

Project description:The complete chloroplast genome sequence of Semiaquilegia guangxiensis was assembled and the phylogenetic relationship with other species in Trib. Isopyreae was inferred in this study. The chloroplast genome is 164,047 bp in length. A typical quadripartite structure was detected, including two inverted repeats (IRs) of 29,581 bp, which are separated by a large single-copy (LSC) and a small single-copy (SSC) of 87,490 bp and 17,395 bp, respectively. Moreover, The genome comprises 132 genes, including 88 protein-coding genes, 36 tRNA genes, and 8 rRNA genes. The overall GC content of the chloroplast genome is 38.9%. The phylogenetic analysis indicated that S. guangxiensis is most closely related to its congener S. adoxoides, and Semiaquilegia is most closely related to Aquilegia in Ranunculaceae.

Complete Chloroplast Genome of the Wollemi Pine (Wollemia nobilis): Structure and Evolution.

Project description:The Wollemi pine (Wollemia nobilis) is a rare Southern conifer with striking morphological similarity to fossil pines. A small population of W. nobilis was discovered in 1994 in a remote canyon system in the Wollemi National Park (near Sydney, Australia). This population contains fewer than 100 individuals and is critically endangered. Previous genetic studies of the Wollemi pine have investigated its evolutionary relationship with other pines in the family Araucariaceae, and have suggested that the Wollemi pine genome contains little or no variation. However, these studies were performed prior to the widespread use of genome sequencing, and their conclusions were based on a limited fraction of the Wollemi pine genome. In this study, we address this problem by determining the entire sequence of the W. nobilis chloroplast genome. A detailed analysis of the structure of the genome is presented, and the evolution of the genome is inferred by comparison with the chloroplast sequences of other members of the Araucariaceae and the related family Podocarpaceae. Pairwise alignments of whole genome sequences, and the presence of unique pseudogenes, gene duplications and insertions in W. nobilis and Araucariaceae, indicate that the W. nobilis chloroplast genome is most similar to that of its sister taxon Agathis. However, the W. nobilis genome contains an unusually high number of repetitive sequences, and these could be used in future studies to investigate and conserve any remnant genetic diversity in the Wollemi pine.
