The complete chloroplast genome of Semiaquilegia guangxiensis, a rare and endemic herb in Guangxi, China.

ABSTRACT: The complete chloroplast genome sequence of Semiaquilegia guangxiensis was assembled and the phylogenetic relationship with other species in Trib. Isopyreae was inferred in this study. The chloroplast genome is 164,047 bp in length. A typical quadripartite structure was detected, including two inverted repeats (IRs) of 29,581 bp, which are separated by a large single-copy (LSC) and a small single-copy (SSC) of 87,490 bp and 17,395 bp, respectively. Moreover, The genome comprises 132 genes, including 88 protein-coding genes, 36 tRNA genes, and 8 rRNA genes. The overall GC content of the chloroplast genome is 38.9%. The phylogenetic analysis indicated that S. guangxiensis is most closely related to its congener S. adoxoides, and Semiaquilegia is most closely related to Aquilegia in Ranunculaceae.

Project description:Maytenus guangxiensis (Celastraceae) is a rare and critically endangered species endemic to China. Here, we first report and characterize its complete chloroplast genome sequence based on Illumina paired-end sequencing data. The complete plastid genome was 157,102 bp, which contained inverted repeats (IR) of 26,476 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 85,559 bp and 18,591 bp, respectively. The cpDNA contains 130 genes, comprising 85 protein-coding genes, 37 tRNA genes and 8 rRNA genes. The overall GC content of the plastome is 37.3%. The phylogenetic analysis of 19 selected chloroplast genomes demonstrated that M. guangxiensis was close to the species Catha edulis.

Project description:Primula filchnerae (Primulaceae) is an endangered endemic herb species in China. In this study, we characterized the complete chloroplast genome of P. filchnerae based on next generation sequencing (NGS). The chloroplast genome of P. filchnerae was 151,547 bp in size, containing a large single-copy (LSC) region of 82, 662 bp and a small single-copy (SSC) region of 17,749 bp. These two regions were separated by a pair of inverted repeat regions (IRs), each of 25,568 bp. A total of 130 functional genes were encoded, consisted of 86 protein-coding genes, 36 tRNA genes, and eight rRNA genes.

Project description:Euphorbia kansui T.N. Liou ex S.B. Ho (Euphorbiaceae) is a perennial herb plant endemic to China. This species has important economic and medicinal values. In this study, we first characterized the complete nucleotide sequence of chloroplast (cp) genome of E. kansui using the Illumina Hiseq platform. The cp genome was 161,061 bp in length, comprising of a large single copy (LSC) region of 91,288 bp, a small single copy (SSC) region of 17,086 bp, and two inverted repeat regions of 26,343 bp each. The cp genome contains 130 genes, including 86 protein-coding genes, 8 ribosomal RNAs (rRNAs), and 36 transfer RNAs (tRNAs). The phylogenetic analysis indicated that E. kansui was placed as a sister to the congeneric Euphorbia esula.

Project description:Rubia yunnanensis Diels 1912 (Rubiaceae) is a plant used in traditional Chinese medicine. We here assembled a complete chloroplast (cp) genome for R. yunnanensis using Illumina HiSeq reads. The genome is 155,108 bp in length. The genome contains 113 genes, including 79 protein coding genes, 30 tRNA genes, and four rRNA genes. The large single-copy (LSC) region is 84,848 bp, inverted repeat A (IRa) region is 26,573 bp, small single-copy (SSC) region is 17,114 bp, and inverted repeat B (IRb) region is 26,573 bp. A phylogenomic analysis found that R. yunnanensis is close to R. cordifolia. The assembled cp genome in this study provided a basis for the conservation and phylogenetic studies of R. yunnanensis.

Complete plastid genome sequence of the rare and endangered medicinal herb Psammosilene tunicoides, endemic to China.

Project description:Psammosilene tunicoides W.C. Wu et C.Y. Wu, a monotypic species and endemic to Southwest China, is a rare and endangered traditional medicinal herb with satisfactory effects on multifold pathology. In order to provide crucial data for protection, we reported and analyzed the complete plastid genome of P. tunicoides as the foundation of germplasm conservation. The complete plastid genome is a typical quadripartite circular molecule of 153,957 bp in length, including a large single copy (LSC) region of 83,972 bp and a small single copy (SSC) region of 17,495 bp separated by two inverted repeat (IR) regions of 26,245 bp. In total of 111 unique genes were predicted, including 78 protein-coding genes (PCGs), 29 transfer RNA genes, and four ribosomal RNA genes. The overall GC content of P. tunicoides is 36.5%. The phylogenetic analysis revealed that P. tunicoides and Dianthus caryophyllus formed an independent clade with a 100% bootstrap support.

Here, we first characterized the complete nucleotide sequence of chloroplast (cp) genome of G. apiata via Illumina next generation sequencing platform. The complete chloroplast genome of G. apiata was 144,274 bp in length, comprising of a large single copy (LSC) region of 77,353 bp, a small single copy (SSC) region of 17,009 bp, and two inverted repeat regions (IRs) of 24,956 bp. The cp genome contains 127 genes, including 82 protein-coding genes, 35 tRNA, eight rRNA genes, and two pseudogenes. Phylogenetic analysis based on 18 cp genome sequences showed that G. apiata closely related to congeneric species.

The complete chloroplast genome of Bupleurum longicaule var. strictum, an annual herb endemic to China.

Project description:Bupleurum species are well-known for their antipyretic, analgesic, gallbladder and other functions so that they are very popular in traditional Chinese medicine. However, to our knowledge, there is no completed chloroplast genome of Bupleurum genus in China. In the present study, we determined the complete chloroplast genome sequences for Bupleurum longicaule var. strictum using IIumina sequencing. Bupleurum longicaule var. strictum is 155,578 bp which is composed of two inverted repeats (IR: 26,257bp), a large single copy region (LSC: 86,977 bp), and a small single-copy region (SSC: 16,087 bp). The overall AT content is 65.32%. The chloroplast genome includes a total of 51 functional genes including 15 protein-coding genes and 36 tRNA. A total of 10 genes were duplicated in the IR regions including seven tRNA and three protein-coding genes. Phylogenetic analysis suggested that B. longicaule var. strictum formed a monophyletic clade.

Project description:In this study, we sequenced the complete chloroplast genome of Polygonatum odoratum with Illumina sequencing technology. The complete chloroplast genome length is 156,082bp, shows a typical tetrad structure, which manifests as one large and one small single copy (LSC and SSC) regions of 85,009 and 18,513bp, isolated by two inverted repeat regions (IRs) of 26,280bp. This study annotated altogether 131 unique genes, consisting of 86 protein-encoding genes, 8 rRNA and 38tRNA. According to the maximum likelihood phylogenetic tree based on 8 complete chloroplast genomes, P. odoratum shows close association with additional Maianthemum genus. The chloroplast genome-wide for P. odoratum would help to conserving the precious natural populations.
