Complete mitochondrial genome of Laudakia sacra (Reptilia: Agamidae).

ABSTRACT: The complete mitochondrial genome (mitogenome) sequence of Laudakia sacra was determined by using a PCR-based method. The total length of mitogenome is 16,555?bp, and contains 13 typical vertebrate protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes and 2 control regions. Only ND6 gene and 8 tRNA genes on the L-strand other than are encoded on the H-strand. The phylogenetic tree of L. sacra and 13 other species were built. The DNA data present here will facilitate future taxonomic work of the genus Laudakia.

Project description:In this study, the complete mitochondrial genome of Laudakia wui, has been firstly determined by shotgun sequencing. The overall length of mitogenome is 16,455 bp and contains 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and 2 control regions. Majority of the genes (13 protein-coding genes, 2 rRNA and 14 tRNA) were distributed on the H-strand, in addition to the two ND6 genes and eight tRNA genes, which were encoded on the L-strand. The phylogenetic tree was built by L. wui and 13 other related species. The DNA data presented here will be useful to study the evolutionary relationships and genetic diversity of L. wui.

Project description:The Papenfuss' Rock Agama Laudakia papenfussi is an endemic species in the Tibet Autonomous Region of China. The complete mitochondrial genome sequence of this species was determined by shotgun sequencing. The total length of mitogenome is 17,005?bp and its base composition was 37.3% for A, 23.9% for T, 12.5% for G, and 26.3% for C, which contains 13 protein-coding genes, 22 tRNA genes, 2 ribosome RNA genes, and 2 control regions. The phylogenetic tree of L. papenfussi and 15 other related species was reconstructed using maximum likelihood (ML) methods. The mitogenome sequence presented here will be useful to understand the phylogenetic relationships of Laudakia.

Genome of Laudakia sacra Provides New Insights into High-Altitude Adaptation of Ectotherms.

Project description:Anan's rock agama (Laudakia sacra) is a lizard species endemic to the harsh high-altitude environment of the Qinghai-Tibet Plateau, a region characterized by low oxygen tension and high ultraviolet (UV) radiation. To better understand the genetic mechanisms underlying highland adaptation of ectotherms, we assembled a 1.80-Gb L. sacra genome, which contained 284 contigs with an N50 of 20.19 Mb and a BUSCO score of 93.54%. Comparative genomic analysis indicated that mutations in certain genes, including HIF1A, TIE2, and NFAT family members and genes in the respiratory chain, may be common adaptations to hypoxia among high-altitude animals. Compared with lowland reptiles, MLIP showed a convergent mutation in L. sacra and the Tibetan hot-spring snake (Thermophis baileyi), which may affect their hypoxia adaptation. In L. sacra, several genes related to cardiovascular remodeling, erythropoiesis, oxidative phosphorylation, and DNA repair may also be tailored for adaptation to UV radiation and hypoxia. Of note, ERCC6 and MSH2, two genes associated with adaptation to UV radiation in T. baileyi, exhibited L. sacra-specific mutations that may affect peptide function. Thus, this study provides new insights into the potential mechanisms underpinning high-altitude adaptation in ectotherms and reveals certain genetic generalities for animals' survival on the plateau.

Most of the genes of S. indicus are encoded on the H-strand, except for the ND6 subunit gene and 8 tRNA genes which is distributed on the L-strand. Phylogenetic reconstruction suggested that S. indicus is the sister group of the S. incognitus within the genus Sphenomorphus. The complete mitochondrial genome sequence presented here will be useful to study the evolutionary relationships and genetic diversity of S. indicus.

The complete mitochondrial genome of Bothrops jararaca (Reptilia, Serpentes, Viperidae).

Project description:The complete mitochondrial genome, containing 17,526?bp, was determined from the pitviper Bothrops jararaca. It is the first mitogenome for the most medically important genus of snake in Latin America. This mitogenome has common snake mitochondrial features such as a duplicated control region that has nearly identical sequences at two different locations of the mitogenome and a translocation of tRNA-Leu (UUR). Besides, we found a translocation of the tRNA-Pro compared to Colubridae snakes. Finally, an unusual possible duplication containing a tRNA-Phe was observed for the first time and may represent a marker of the genus.

Project description:The complete mitogenome of the lizard Iphisa elegans Gray, 1851 was sequenced using a shotgun approach on an Illumina HiSeq 3000 platform, providing the first mitogenome for Gymnophthalmidae. The genome was 18,622 bp long, with 13 protein-coding genes, two rRNA (12S and 16S), and 22 tRNA, as well as the control region. A maximum likelihood phylogenetic analysis including I. elegans and all other available mitogenomes of Squamata provided a tree in accordance with previous phylogenetic relationships inferred for Squamata.

The mitogenome is a circular molecule of 19,669 base pairs (bp) in length including 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes, and two control regions (D-loop), which is similar to other Colubridae snakes. The total base composition of mitochondrial DNA is A 33.0%, C 24.9%, G 12.8%, and T 29.3%. The mitochondrial genome of Plagiopholis styani contributes to revealing the phylogenetic relationships among species of the Colubridae family.

The complete mitochondrial genome of Eremias yarkandensis (Reptilia, Squamata, Lacertidae) from Kyrgyzstan.

Project description:The Yarkand racerunner, Eremias yarkandensis Blandford, 1875, is only distributed in China and Kyrgyzstan. Its complete mitogenome was determined by next-generation sequencing for the first time. The mitogenome was 18,743 bp in length, including 13 protein-coding genes (PCGs), two ribosomal RNA genes, 22 transfer RNA genes, and 1 control region. Its gene arrangement was similar to the typical mtDNA of vertebrates. The 13 concatenated PCGs were used to perform Bayesian phylogenetic analyses together with several congeners as well as two representative species of Lacerta with mitogenome data in GenBank. The resulting phylogenetic tree recovered the monophyly of both Eremias and its viviparous group, with E. yarkandensis being more closely related to E. przewalskii than to E. dzungarica. The mitogenome of E. yarkandensis will provide fundamental data for the exploration of the mitogenome evolution in racerunners.
