The complete chloroplast genome of Vaccinium duclouxii, an endemic species in China.

ABSTRACT: Vaccinium duclouxii is an endemic species in China, which is distributed in Sichuan and Yunnan province of China. The chloroplast (cp) genome of V. duclouxii is 168,953?bp in size containing 123 unique genes, including 8 rRNA genes, 38 tRNA genes, and 77 protein-coding genes (PCGs). Phylogenetic analysis exhibited that V. duclouxii and V. macrocarpon were most related to Arbutus unedo.

Phylogenetic analysis exhibited that both V. macrocarpon and V. fragile were phylogenetically closer to Arbutus unedo than other taxa in this study.

Here is the first time to report the complete chloroplast genome sequence of P. helodoxa. The complete chloroplast genome was 151,909 bp in length, containing a large single-copy (LSC) region of 83192 bp, a small single-copy (SSC) region of 17,797 bp, and a pair of inverted repeats (IRs) regions of 25,460 bp. There are 137 genes in total, 91 protein-coding genes, eight rRNA genes, and 38 transfer RNA genes. The phylogenetic tree showed relative relationship of P. helodoxa and P. chrysochlora.

Project description:Melanosciadium pimpinelloideum de Boiss. is an endemic species of China. Here, the complete chloroplast genome of M. pimpinelloideum is determined. The whole genome size is 164,431 bp in length, composed of a pair of inverted repeats (IRs) of 35,211 bp, a large single-copy region (LSC) of 76,444 bp and a small single-copy region (SSC) of 17,565 bp. The genome contains 136 genes, including 91 protein-coding genes, 37 transfer RNA genes, and 8 ribosomal RNA genes. Phylogenetic analysis with the reported chloroplast genomes showed that M. pimpinelloideum and P. rhomboidea var. tenuiloba formed a well-supported clade, which nested in Angelica species. Logically, the result corroborated the previous treatment of P. rhomboidea var. tenuiloba.

Project description:Sauvagesia rhodoleuca is an endangered and national key protected species of China, with limited natural distribution in Guangdong and Guangxi, Southern China. Here we reported the first complete chloroplast genome of S. rhodoleuca using genome skimming approach. The chloroplast genome is 157,300 bp in length, with a large single-copy region (LSC) of 86,021 bp and a small single-copy region (SSC) of 18,137 bp separated by a pair of inverted repeats (IRs) of 26,571 bp. It encodes 112 unique genes, including 80 protein-coding genes, 28 transfer RNA genes, and four ribosomal RNA genes. Phylogenetic analysis results strongly supported that S. rhodoleuca was closely related to Medusagyne oppositifolia.

Project description:Scutellaria tsinyunensis (Lamiaceae) is an endangered species endemic to Mt. Jinyun of Chongqing, China. In this study, the complete chloroplast (cp) genome of S. tsinyunensis was sequenced and characterized. The cp genome is 152,066 bp in length with a typical quadripartite structure, containing a pair of inverted repeats (IRs) of 25,223 bp separated by a large single-copy (LSC) region and a small single-copy (SSC) region of 84,096 bp and 17,524 bp, respectively. The whole cp genome contains 130 genes, including 86 protein-coding genes, 36 tRNA genes, and eight rRNA genes. The overall GC content of the circular genome is 38.4%, whereas the corresponding values in LSC, SSC, and IR regions are 36.4, 32.6, and 43.6%, respectively. The phylogenetic analysis based on the complete cp genomes of the Lamiaceae family indicated that S. tsinyunensis was closely related to S. insignis.

Project description:Zelkova schneideriana Hand.-Mazz. (Ulmaceae) is an endangered species endemic to China. In this study, we reported its complete chloroplast (cp) genome based on Illumina pair-end sequencing. The whole genome was 158,999 bp long, consisting of a pair of inverted repeat (IR) regions of 26,427 bp, a large single copy (LSC) region of 87,397 bp and a small single copy (SSC) region of 18,748 bp. The cp genome contained 133 genes, including 88 protein-coding genes (80 PCG species), 37 tRNA genes (30 tRNA species), and eight rRNA genes (4 rRNA species). The overall G+C content of the whole genome was 35.6%, and the corresponding values of the LSC, SSC, and IR regions were 33.0, 28.3, and 42.4%, respectively. The maximum likelihood phylogenetic analysis of 25 selected chloroplast genomes demonstrated that Z. schneideriana was closely related to Ulmus macrocarpa and Ulmus pumila.

Project description:Ormosia nuda is a legume species endemic to China. The chloroplast genome (plastome) of this species was assembled in this study. The total plastome size is 173,789 bp in length, containing a large single-copy (LSC) region of 73,847 bp, a small single-copy (SSC) region of 18,744 bp, and two inverted repeat (IR) regions of 40,599 bp which have expanded about 15 kb into LSC. The plastome encodes a total of 111 unique genes, including 77 protein-coding, 30 tRNA, and 4 rRNA genes. Phylogenetic analysis well resolved that O. nuda clustered with O. xylocarpa and O. emarginata. The plastome of O. nuda will provide informative genomic resources for further phylogenetic studies.

Project description:The object of this work was to measure the complete chloroplast genome of Styrax duclouxii Perkins for the sake of offering valuable genomic information to promote its conservation. The circular genome of S. duclouxii was measured as 157,913 bp in size and contained two inverted repeat (IRa and IRb) regions of 26,040 bp, which were separated by a large single-copy (LSC) region of 87,604 bp and a small single copy (SSC) region of 18,229 bp. A total of 134 genes are encoded, including 89 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The overall GC content of Schizosaccharomyces japonicus genome is 36.97%. A phylogenetic tree reconstructed using 36 chloroplast genomes reveals that S. duclouxii is most closely related with Styrax zhejiangensis and Styrax faberi.
