The complete chloroplast genome of Vaccinium fragile (Vacciniaceae), a shrub endemic to China.

ABSTRACT: Vaccinium fragile, an endemic species in China, is a plant of the family Vacciniaceae. It is an evergreen shrubby tree distributed in Sichuan, Guizhou, Yunnan, and Tibet province of China. The chloroplast (cp) genome of V. fragile is 169,480?bp in size containing 123 unique genes, including 8 rRNA genes, 38 tRNA genes, and 77 protein-coding genes (PCGs). Phylogenetic analysis exhibited that both V. macrocarpon and V. fragile were phylogenetically closer to Arbutus unedo than other taxa in this study.

The complete chloroplast genome of Forsythia mira, an endemic medicinal shrub in China.

Project description:Forsythia mira M. C. Chang (Oleaceae) is an endemic medicinal shrub in China. In this study, we first characterized its whole plastid genome sequence using the Illumina sequencing platform. The plastid genome was 156,485 bp in length, comprising of a large single copy (LSC) region of 87,223 bp, a small single copy (SSC) region of 17,830 bp, and two inverted repeat regions (IRs) of 51,432 each. The genome of F. mira contained 133 genes, including 86 protein-coding genes, 37 transfer RNAs (tRNA), and 8 ribosomal RNAs (rRNA). The phylogenetic analysis showed that F. mira was placed as a sister to the congeneric F. suspensa.

Project description:The plant genus Barthea is monotypic, comprising of only a single species (Barthea barthei), and is endemic to southern China. In this study, we report the complete chloroplast genome of B. barthei, assembled from whole-genome high-throughput sequencing data, as a resource for future studies on the taxonomy and evolution of Barthea. The chloroplast genome was 155,951?bp in length, with a large single-copy (LSC) region of 85,882?bp, a small single-copy (SSC) region of 16,445?bp, separated by two inverted repeat (IR) regions of 26,812?bp each. It was predicted to contain a total of 130 genes, with an overall GC content of 36.99%. Phylogenetic analysis placed B. barthei closest to Opisthocentra sp. in Melastomataceae.

Project description:Atraphaxis jrtyschensis (Polygonacae) is an endangered desert shrub endemic to China in Xinjiang province with great ecological importance for sand fixation. However, its genomic resources are still very limited. Here, we generated the first chloroplast (cp) genome of A. jrtyschensis using genome skimming sequencing. The whole cp genome is 164,192?bp and comprises 130 genes, including 83 protein-coding genes, 37 tRNA genes, 8 rRNA genes, and 2 pseudogenes (rpl23). The overall GC content of A. jrtyschensis cp genome is 37.5%. The phylogenic analysis placed A. jrtyschensis at the base of Trib Rumiceae, which contained the genera Rheum and Oxyria. This study will be useful for future researches to investigate the conservation genetics and potential applications in sand fixation of the endangered desert shrub.

The complete chloroplast genome of highbush blueberry (Vaccinium corymbosum)

Project description:Abstract Highbush blueberry is a small berry fruit tree belonging to the family Ericaceae and genus Vaccinium, which fruit has high nutritional value. High-throughput sequencing technology was applied in this study to sequence and assemble the whole chloroplast genome of the southern highbush blueberry variety sharpblue. The results of the study showed that the circular genome of sharpblue is 170,737 bp in length, and the GC content of the genome was 36.8%. The complete chloroplast genome of sharpblue has consisted of two inverted repeat regions (IRs), a large single-copy region (LSC, 31, 076 bp), and a small single-copy region (SSC, 3, 044 bp). The chloroplast genome contained a total of 144 functional genes, including 100 mRNA genes, eight rRNA genes, and 36 tRNA genes. In addition, V. corymbosum and V. oldhamii were clustered into one group in this phylogenetic analysis which indicated that they have a close evolutionary relationship. The findings of this investigation are a significant reference source for the phylogeny and evolutionary origin of the Ericaceae family.

Project description:We here sequenced the complete plastid genome (plastome) of Vaccinium japonicum (Ericaceae), a deciduous broad-leaved shrub endemic to East Asia. This species has considerable practical economic value. The plastome of V. japonicum is assembled as a single contig (187,213 bp). A large single copy (104,637 bp) and a small single copy (3,000 bp) of the genome are separated by a pair of inverted repeats (39,788 bp). The genome consists of 135 genes, which include 88 protein coding, eight ribosomal RNA, and 39 transfer RNA genes. The plastome of V. japonicum is similar to that of Vaccinium macrocarpon in gene content and order. Our phylogenetic analysis revealed the phylogenetic position of V. japonicum in a highly supported clade of the genus Vaccinium together with other four congeners, V. bracteatum, V. vitis-idaea, V. uliginosum and V. macrocarpon.

The cp genome was determined to be 154783 bp in length and the GC content was 37.5%. The sequence included a large single copy (LSC) region of 84190 bp, a small single copy (SSC) region of 17183 bp and two separated inverted regions of 26705 bp, respectively. It contained 132 genes, including 84 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. This complete genome of L. scabrida will provide valuable information to resolve the complex phylogeny relationship and to elucidate the mechanism of speciation of Leptodermis, as well as for the phylogenetic studies of Rubiaceae.

Plastid genome contains 135 genes, 71 protein-coding genes, 36 tRNA genes, and eight rRNA genes. Phylogenetic analysis suggested I. sinensis was most closely related to the clade of I. melanospora, I. mattaponica, I. graniticola, I. engelmannii, I. flaccida, I. valida, and I. butleri, with strong support (bootstrap = 100%). The cp genome will contribute to further research and conservation of I. sinensis.

Project description:Plants in Michelia, presented by Magnolia figo DC, are wonderful resources in Magnoliaceae, covering a series of aromatic plants. Despite extensive studies in this family, the M. figo complete chloroplast genome and the taxonomical status based on the whole chloroplast sequences remain unclear. Herein, we report the complete chloroplast genome of M. figo. The chloroplast genome was 160,113?bp in length, with a large single-copy (LSC) region of 88,113?bp and a small single-copy (SSC) region of 18,797?bp, separated by two inverted repeat (protein-coding) regions of 26,602?bp. A total of 135 CDSs were found, including 129 genes, 85 protein-coding mRNAs, 36 tRNA genes, and eight rRNA genes. The overall GC content was 39.3%, and GC percentages range from 34.3% to 43.2% throughout LSC, IRs, and SSC regions. Phylogenetic analysis showed that M. figo is most closely to Michelia odora and displayed a relationship that three Michelia were nested inside Magnolia. This announcement of the complete M. figo cp genome sequence could provide valuable information for further breeding, cp genetic modification, and phylogenetic study in Magnoliaceae.
