Characterization of the complete chloroplast genome of medicinal plant Rheum officinale (Polygonaceae).

ABSTRACT: The complete chloroplast (cp) genome of Rheum officinale Baill. was determined based on the Illumina Sequencing data. The cp genome is 161,563?bp in length. The overall G?+?C content of the cp genome was 37.31%. The R. officinale cp genome contains 129 genes, including 84 protein-coding genes, eight rRNA genes (four rRNA species), and 37 tRNA genes (20 tRNA species). A neighbour-joining phylogenetic tree clarified that the cp genome of R. officinale was closely related to that of R. palmatum in Polygonaceae.

Project description:Rheum tanguticum is a valuable medicinal plant endemic to the Qinghai-Tibetan Plateau. It has been listed classified under the IUCN Red List categories of Vulnerable due to the low reproductive rate and heavy exploitation. In this study, the complete chloroplast (cp) genome of R. tanguticum has been assembled using data from the whole-genome Illumina sequencing. The cp genome is 161,515?bp in size and contains two inverted repeat regions of 30,823?bp each, which is separated by a large single-copy region of 86,675?bp and a small single-copy region of 13,194?bp. The cp genome contains 87 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Phylogenetic analysis revealed that the cp genome of R. tanguticum was closely related to that of the R. palmatum.

Project description:Chloroplast (cp) genome sequences become a useful popular tool for population and phylogeny in recent reports. Here, the complete chloroplast genome of the Fagopyrum dibotrys has been reconstructed from the whole-genome Illumina sequencing data. The circular genome is 159,325?bp in size, and comprises a pair of inverted repeat (IR) regions of 67,788?bp each, a large single-copy (LSC) region of 84,593?bp, and a small single-copy (SSC) region of 6,944?bp. The total Guanine and Cytosine (GC) content is 38.0%, while the corresponding values of the LSC, SSC, and IR region are 36.3%, 34.5%, and 40.2%, respectively. The chloroplast genome contains 131 genes, including 94 protein-coding genes, eight ribosomal RNA genes, and 29 transfer RNA genes. The Maximum-Likelihood Phylogenetic analysis showed a strong sister relationship with F. tataricum in Polygonaceae. Our findings provide a foundation for further investigation of cp genome evolution in F. dibotrys and other higher plants.

Project description:Rheum lhasaense (Polygonaceae) is one of the genuine medicinal herbs in Qinghai-Tibet Plateau, China. Here we report the first chloroplast (cp) genome of R. lhasaense using Illumina NovaSeq 6000 platform. The length of its complete cp genome is 161,820 bp, containing four sub-regions. A large single copy region (LSC) of 87,086 bp and a small single copy region (SSC) of 12,814 bp are separated by a pair of inverted repeat regions (IRs) of 30,960 bp. The complete cp genome of R. lhasaense contains 130 genes, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The overall GC content of the cp genome is 37.4%. The phylogenetic analysis, based on 28 cp genomes, suggested that R. lhasaense is closely related to R. acuminatum and R. pumilum.

Project description:Polygonum cuspidatum Siebold & Zucc. is a well-known and widely used medical plant to treat arthritis, gout and inflammation. In this study, we determined the complete chloroplast genome sequence of P. cuspidatum from Zhejiang Province. The assembled chloroplast (cp) genome was 163,183 bp in length, containing two inverted repeated (IR) regions of 30,859 bp each, a large single copy (LSC) region of 87,905 bp, and a small single copy (SSC) region of 13,560 bp. The genome encodes 131 genes, consisting of 86 protein-coding, 37 tRNA, and eight rRNA genes. The overall GC content of P. cuspidatum is 37.53%, with the highest GC content of 41.27% in the IR region. The 86 protein-coding genes encode 27,597 amino acids in total, most of which use the initiation codon ATG, except the ndhD gene which starts with ACG. The length of the tRNA genes range from 48 bp to 88 bp, with the highest GC content of 62.16% in tRNA-Arg (ACG) and tRNA-Asp (GUC). A total of 66 simple sequence repeats are identified in the cp of P. cuspidatum. Phylogenetic analysis indicated a sister relationship between P. cuspidatum and Fallopia sachalinensis, suggesting a close genetic relationship between the genera of Polygonum and Fallopia. This work provides basic genetic resources for investigating the evolutionary status and population genetics of this important medicinal species.

Characterization of the complete chloroplast genome of Rumex nepalensis (Polygonaceae).

Project description:Rumex nepalensis (Polygonaceae) is a fairly common perennial herb of high altitudes. In this study, we determined the complete chloroplast genome (plastome) of R. nepalensis with genome-skimming method. The complete plastome of R. nepalensis was 159,110 bp in length with a quadripartite structure, including a large single-copy region of 84,810 bp, a small single-copy region of 13,044 bp, and a pair of inverted repeats regions of 30,628 bp. The overall guanine-cytosine (GC) content was 37.5%. A total of 112 unique genes was annotated in this plastome, including 78 protein-coding genes, 30 tRNA genes, and four rRNA genes. In the ML tree, R. nepalensis was sister to R. crispus, and Rumex was sister to a clade comprising Rheum and Oxyria within Polygonaceae famliy.

Complete chloroplast genome of medicinal plant Aconitum carmichaelii: genome characterization and phylogenetic analysis.

The GC content of the genome was 38.1%. Phylogenetic analysis with the whole nucleotide sequences of reported Aconitum chloroplast genomes indicated a close relationship of A. carmichaelii with A. kusnezoffii.

Project description:The complete chloroplast genome of Wikstroemia indica, a medicinal plant with a variety of medicinal functions in treatment for arthritis, whooping cough, cancer, and bacillosis, was generated by de novo assembly using whole genome next-generation sequencing. The plastome was a quadripartite circular with 151,731 bp in length; containing a large single-copy (LSC) region of 86,523 bp and a small single-copy (SSC) region of 12,384 bp; separated by 2 inverted repeat (IR) regions of 26,403 bp each. The chloroplast genome contained 124 genes, including 79 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The GC content in the whole cp genome, LSC region, SSC region, and IR region were 37.4, 34.9, 32.4, and 42.6%, respectively. The phylogenetic tree indicated that W. indica has a close relationship with Stellera chamaejasme with 100% support.

The overall GC content of cp DNA is 37.1%, the corresponding values of the LSC, SSC, and IR regions are 35.0%, 31.0%, and 42.8%. Phylogenetic tree shows that P. bifurca was identified as the basal clade of Potentilla.

Here, we reported the complete chloroplast genome sequence of Mirabilis himalaica. The assembled chloroplast genome was 154,348 bp long, containing a large single-copy region of 85,809 bp, a small single-copy region of 17,935 bp, and a pair of inverted repeat regions of 25,302 bp. It had 36% GC content and encoded 131 genes including 86 protein-coding genes, eight rRNA genes, and 37 tRNA. Fifteen and two genes contained one and two introns, respectively. Phylogenetic analysis revealed that Mirabilis himalaica was sister to Nyctaginia capitata.

The complete chloroplast genome sequence of the medicinal plant Salvia miltiorrhiza.

Project description:Salvia miltiorrhiza is an important medicinal plant with great economic and medicinal value. The complete chloroplast (cp) genome sequence of Salvia miltiorrhiza, the first sequenced member of the Lamiaceae family, is reported here. The genome is 151,328 bp in length and exhibits a typical quadripartite structure of the large (LSC, 82,695 bp) and small (SSC, 17,555 bp) single-copy regions, separated by a pair of inverted repeats (IRs, 25,539 bp). It contains 114 unique genes, including 80 protein-coding genes, 30 tRNAs and four rRNAs. The genome structure, gene order, GC content and codon usage are similar to the typical angiosperm cp genomes. Four forward, three inverted and seven tandem repeats were detected in the Salvia miltiorrhiza cp genome. Simple sequence repeat (SSR) analysis among the 30 asterid cp genomes revealed that most SSRs are AT-rich, which contribute to the overall AT richness of these cp genomes. Additionally, fewer SSRs are distributed in the protein-coding sequences compared to the non-coding regions, indicating an uneven distribution of SSRs within the cp genomes. Entire cp genome comparison of Salvia miltiorrhiza and three other Lamiales cp genomes showed a high degree of sequence similarity and a relatively high divergence of intergenic spacers. Sequence divergence analysis discovered the ten most divergent and ten most conserved genes as well as their length variation, which will be helpful for phylogenetic studies in asterids. Our analysis also supports that both regional and functional constraints affect gene sequence evolution. Further, phylogenetic analysis demonstrated a sister relationship between Salvia miltiorrhiza and Sesamum indicum. The complete cp genome sequence of Salvia miltiorrhiza reported in this paper will facilitate population, phylogenetic and cp genetic engineering studies of this medicinal plant.
