Next-generation sequencing yields the complete chloroplast genome of Pleione forrestii (Orchidaceae).

ABSTRACT: Pleione forrestii is an endangered terrestrial orchid with significant ornamental values. Here, we report the first complete chloroplast genome of P. forrestii. The circular genome was 158,759?bp in length and consisted of a pair of inverted repeats (IR 26,429?bp), which were separated by a large single-copy region (LSC 87,236?bp) and a small single copy-region (SSC 18,665?bp). It contained 135 genes (115 unique), including 87 protein-coding genes, 38 tRNAs, and 8 rRNAs. The maximum likelihood phylogenetic analysis indicated that P. forrestii was sister to P. bulbocodioides and P. formosana.

The maximum likelihood phylogenetic analysis indicated that P. pleionoides and P. bulbocodioides cluster together and closely related to P. formosana.

Next-generation sequencing yields the complete chloroplast genome of Abies kawakamii.

Project description:Abies kawakamii is endemic to the island of Taiwan and has been listed as a threatened species in the Red List. In present study, we reported the complete chloroplast genome of A. kawakamii. The chloroplast genome is 121,290?bp in size. It was composed of 114 genes and they were 68 peptide-encoding genes, 35 tRNA genes, four rRNA genes, six open reading frames and one pseudogene. Loss of ndh genes was identified in the genome of A. kawakamii. Inverted repeat sequences include trnS-psaM-ycf12-trnG and trnG-ycf12-psaM-trnS were recognized in 52-kb inversion points. The phylogenetic analysis confirms that the Abies species are strongly supported as monophyletic. The complete plastome of A. kawakamii will provide potential genetic resources for further conservation and management strategies.

The complete chloroplast genome of Pleione hookeriana (Orchidaceae) from Yunnan Province, China.

Project description:Pleione hookeriana (Lindl.) B. S. Williams is a species of Orchidaceae with high ornamental value. It is a protected plant in China. To document the genetic history of this rare species, the chloroplast genome sequence of P. hookeriana from the Yunnan Province, China, were analyzed. The complete chloroplast genome is 158,930 bp in length and contains a large single-copy (LSC) region of 86,880 bp, a small single-copy region of 18,664 bp (SSC), and a pair of inverted repeats (IR) of 26,693bp. There are 137 genes, including 89 protein-coding, 40 transfer RNA (tRNA) and 8 ribosomal RNA (rRNA) genes. The total GC content of the chloroplast genome sequence is 37.2%. The maximum-likelihood phylogenetic analysis indicated that P. hookeriana was sister to P. chunii (MK792342.1). The result may be because the species are roughly the same geographical location and advanced and developed from the same ancestor. This study provides important information for the identification and conservation of species, and genetic engineering of P. hookeriana.

The complete chloroplast genome sequence of Cremastra appendiculata (Orchidaceae) revealed by next-generation sequencing and phylogenetic implication.

Project description:The complete chloroplast genome sequence of Cremastra appendiculata, a rare and endangered species of China, was determined by Illumina pair-end sequencing. The results showed that the complete plastid genome was 160,494 bp in length, containing a large single copy (LSC) of 88,249 bp and a small single copy (SSC) of 21,457 bp, which were separated by a pair of 25,394 bp inverted repeats (IRs). A total of 132 unique genes were annotated, including 86 protein coding genes, 38 tRNA genes, and 8 rRNA genes. Among these genes, 18 genes contained one or two introns. The overall GC contents of the plastid genome were 36.9%, and in the IR regions, LSC and SSC were 43.8, 34.4 and 30.9%, respectively. Maximum likelihood analysis revealed that the new sequenced species C. appendiculata was closer to the species in Cattleya and formed one clade with a high bootstrap value at the middle of the phylogenetic tree of Orchidaceae.

Project description:Spring orchid (Cymbidium goeringii) is one of the most important species belonging to Orchidaceae owing to its aesthetic appeal, fragrant flowers and ideal characteristics for using as a houseplant. In this study, the complete chloroplast genome of Korean C. goeringii acc. smg222 was determined by Illumina sequencing. The circular double-stranded DNA of 148,441 bp consisted of two inverted repeat regions of 25,610 bp each, a large single copy region of 83,311 bp, and a small single copy region of 13,910 bp. The genome contained 122 genes, of which 104 were unique and 18 were duplicated within the IRs. The 104 unique genes included 70 protein-coding genes, 30 distinct tRNA genes, and four rRNA genes. Phylogenetic tree analysis revealed that C. goeringii acc. smg222 was clustered with Cymbidium kanran, a cymbidium species native to Korea.

Project description:Abies yuanbaoshanensis is critically endangered and restricted in the Yuanbao Mountain of China, with no more than 900 surviving individuals. Here, we reported the complete chloroplast (cp) genome of A. yuanbaoshanensis. The complete chloroplast genome is 121,795 bp in size. In total, 114 genes were identified, including 68 peptide-encoding genes, 35 tRNA genes, 4 rRNA genes, 6 open reading frames, and 1 pseudogene. Thirteen genes contain introns. In phylogenetic analysis, both the ML and BI analyses supported the monophyly of the genus Abies. Our study will provide potential genetic resources for further conservation and evolutionary studies of this highly endangered species.

Next-generation sequencing yields the complete mitochondrial genome of Microhyla beilunensis (Anura: Microhylidae).

Project description:The complete mitochondrial genome (mtDNA) of Microhyla beilunensis (Anura: Microhylidae) was sequenced and annotated. The length of mtDNA sequences of M. beilunensis was 16,721 bp, and encoded 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, 2 ribosomal RNA (rRNA) genes, and a control region. The overall nucleotide composition of this genome was 29.1% A, 24.5% C, 14.5% G, 31.9% T, with a total A + T content of 61%. Phylogenetic analysis using Bayesian Inference (BI) method revealed that M. beilunensis was closely related with other 8 species from the genus Microhyla. The mtDNA dataset could be utilized for studying the molecular ecology and population genetics of Microhylid frogs.

Project description:In this study, we report the complete mitochondrial genome of Pterygoplichthys pardalis has derived by next-generation sequencing. The complete mitochondrial genome of P. pardalis contains 16,425 bp encompassing 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one control region (D-loop). The base composition is A 31.79%, C 26.89%, G 14.63%, and T 26.69%, and its gene arrangement is consistent with mitochondrial genomes derived from other representatives of Loricariidae. A phylogenetic tree of 24 Loricariidae species constructed based on the 13 coding genes shows that P. pardalis is clustered with other Pterygoplichthys genus. It suggests that the molecular classification results confirm its external morphological characteristics. These results have reference value for the further study of phylogenetic relationship, taxonomic classification, and phylogeography of Loricariidae.

Project description:In this work, we reported the complete mitochondrial genome yielded from next-generation sequencing of Corydoras sterbai. The total length of the mitochondrial genome is 16,636 bp, with the base composition of 32.70% A, 26.40% T, 26.00% C, and 14.90% G. It contains two ribosomal RNA genes, 13 protein-coding genes, 22 transfer RNA genes, and a major non-coding control region (D-loop region). The arrangement of these genes is the same as that found in the Siluriformes. All the protein initiation codons are ATG, except for cox1 that begins with GTG. The Neighbour-Joining tree built using Geneious showed that C. sterbai was clustered with other species from the genus Corydoras. It means that its external morphological feature classification is consistent with the molecular classification results.
