The complete mitochondrial genomes of two endangered bitterling Acheilognathus tabira tohokuensis and A. tabira erythropterus (Cyprinidae, Acheilognathinae).

ABSTRACT: Acheilognathus tabira (tabira bitterling) comprises of 5 subspecies, all of which are endangered. In this study, the mitochondrial genome (mitogenome) of the 2 subspecies, A. tabira tohokuensis and A. tabira erythropterus, whose mitogenomes have not been reported previously, was determined. The total lengths of A. tabira tohokuensis and A. tabira erythropterus mitogenomes were 16,774?bp and 16,770?bp, respectively, and were noted as slightly AT-rich. Phylogenetic analysis revealed that these 2 subspecies of A. tabira were the most closely related, out of the 5 subspecies. The deciphered mitogenomes would be useful for conservation and evolutionary studies.

Mitochondrial genotyping of an endangered bitterling Acheilognathus typus (Cyprinidae).

Project description:Genotyping of endangered species is helpful for establishing and evaluating conservation strategies. Mitochondrial sequence data was analyzed from 541 individuals of a critically endangered fish, Acheilognathus typus from present-day range-wide localities to re-evaluate an in-progress restoration program around Lake Izunuma-Uchinuma, Miyagi, Japan. Acheilognathus typus showed low sequence diversity with only eight haplotypes and π and ĥ values of 0.59129 and 0.00118 respectively. Genetic data suggests Acheilognathus typus is adapted to pulsed environments and prone to population flush and crash. Genotyping of populations in introduced localities revealed that their source is not from nearby localities.

Complete mitochondrial genome and phylogenetic implications of the rainbow bitterling Acheilognathus tonkinensis (Cypriniformes: Cyprinidae).

Project description:Acheilognathus tonkinensis is a magnificent bitterling fish of genus Acheilognathus belonging to the sub-family Acheilognathinae of the family Cyprinidae. In this study, we first determined and described the 16,767 bp mitochondrial DNA sequence of A. tonkinensis. The mitogenome encoded 13 protein-coding genes (PCGs), 22 tRNA genes, 12S, and 16S rRNA genes, and a D-loop region. The overall nucleotide composition was 29.4% A, 27.1% T, 17.0% G, and 26.5% C, with a slight AT bias (56.5%). Phylogenetic analysis suggested that A. tonkinensis had the closest evolutionary relationship with A. macropterus. The availability of mitogenome sequence of A. tonkinensis would facilitate species identification of the Acheilognathinae, as well as genetic evaluations for resource conservation and management of this species.

Identification and analysis of the complete mitochondrial genome of Acheilognathus omeiensis (Cypriniformes, Cyprinidae).

Project description:Acheilognathus omeiensis is a small-size freshwater ornamental fish. In this study, the complete mitochondrial genome sequence of A. omeiensis was first determined. This mitogenome was 16,774 bp in length and contained 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and 2 main noncoding regions. Most mitochondrial genes were encoded on the H-strand, except for ND6 and eight tRNA genes. The base composition was 28.97% A, 27.72% T, 26.02% C, and 17.29% G, with 56.69% AT, respectively. Phylogenetic tree was constructed based on the nucleotide sequence of 13 PCGs of A. omeiensis and closely related 12 species ticks to assess their phylogenic relationship and evolution. These data should be helpful for a better understanding of the mitochondrial genomic diversities and evolution in fish as well as novel genetic markers for studying population genetics and species identification.

Project description:In this study, we sequenced the complete mitogenome of Gobiobotia meridionalis (Chen et Tsao, 1982). The genome is 16,609 base pair (bp) in length, encoding 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and 1 non-coding control region (D-loop). The nucleotide composition is A: 30.34%, T: 26.88%, G: 16.49%, and C: 26.29% (AT content: 55.22%). The complete mitogenome of G. meridionalis provides essential and important DNA molecular data for the genetic diversity conservation of this species.

Complete mitochondrial genome of the Endangered fish Anabarilius liui yalongensis (Teleostei, Cyprinidae, Cultrinae).

Project description:We describe the complete mitochondrial genome of the Endangered fish Anabarilius liui yalongensis. It is a circular molecule of 16,608?bp in size, and all genes show the typical gene arrangement conforming to the vertebrate consensus. The cytochrome c oxidase subunit I (COI) sequence of A. liui yalongensis and other 21 species from 14 genera were used for phylogenetic analysis by Bayesian inference and maximum likelihood methods. The topology demonstrated that the A. liui yalongensis clustered with A. grahami are closely to Hemiculter branch within the subfamily Cultrinae.

Four new complete mitochondrial genomes of Gobioninae fishes (Teleostei: Cyprinidae) and their phylogenetic implications.

Project description:The subfamily Gobioninae is one of the most diverse fish groups within Cyprinidae. Their taxonomy and phylogenetic relationships are not completely resolved. In this study, the complete mitochondrial genomes (mitogenome) of four Gobioninae species (Microphysogobio elongatus, Microphysogobio chinssuensis, Gobio rivuloides and Rhinogobio nasutus) were sequenced and compared. The mitogenomes of four species ranges from 16603 bp to 16609 bp in length, consisting of 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and a control region. Most PCGs had significant codon usage bias. Except for the tRNASer (GCT), all the nucleotide substitutions of tRNA loops higher than the stems could fold into a stable secondary structure. The nucleotide compositions of Gobioninae mitogenome were biased toward A/T, and NAD4 was subjected to low purification selection and had a faster evolution rate among 13 PCGs. Bayesian inference and maximum likelihood phylogenetic analyses showed the consistent results. The four sequenced species clustered together with their congener species. However, more samples and mitogenome data are needed to untangle the phylogenetic relationships among genera Microphysogobio, Romanogobio, Hugobio, Biwia and Platysmacheilus.

Project description:Microphysogobio rapidus is an endangered freshwater fish from Korea with a limited distribution in the Nakdong River. Here, we determined the mitochondrial genome of M. rapidus, which consisted of 16,603 bp with 13 protein-coding genes, 2 ribosomal RNAs, 22 transfer RNA genes, and a control region (D-loop). The overall base composition of the complete genome was 29.96% A, 26.06% T, 17.24% G, and 26.74% C, with high A + T content of 56.02%.

Complete mitochondrial genomes of two scaphopod molluscs.

Project description:Complete mitochondrial genomes were determined for two scaphopod molluscs: the dentaliid Antalis entalis and an unidentified Antarctic gadilid. Both genomes are complete except, in Gadilida sp. indet., a short stretch of nad5 was undetermined and trnR could not be annotated. Organization of the Gadilida sp. genome is nearly identical to that previously reported for the gadilid Siphonodentalium whereas trnK, nad5, trnD, nad4, and nad4l are transposed to the opposite strand in the previously published Graptacme genome relative to that of Antalis. Phylogenetic analysis of the 13 protein-coding and 2 rRNA genes recovered Scaphopoda, Gadilida, and Dentaliida monophyletic with maximal support.

The complete mitochondrial genomes of two Chinese endemic cave fishes, Sinocyclocheilus longibarbarus and Sinocyclocheilus punctatus (Cypriniformes: Cyprinidae).

Project description:Sinocyclocheilus longibarbarus and Sinocyclocheilus punctatus were collected from a karst cave Libo County, southwest of China. The two Sinocyclocheilus species can be distinguished obviously by external morphological characteristics. In this study, the complete mitochondrial genome sequences of two species were assembled, and both sequences reflected gene organization typical for mitochondrial DNA of the genus Sinocyclocheilus, comprising of 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), 2 ribosomal RNA genes (rRNAs), and a large non-coding control region. Phylogenetic analysis showed that S. punctatus was first clustered together with S. mutipunctatus, and S. longibarbarus was closely related to S. yishanensis. The complete mitogenome of two species may provide useful information for the further taxonomic and phylogenetic studies.
