The complete chloroplast genome of Symphoricarpos orbiculatus (Caprifoliaceae), an important ornamental plant.

ABSTRACT: Symphoricarpos orbiculatus is an important landscape and ornamental plant. In this study, we report the complete chloroplast genome sequences of S. orbiculatus. The complete chloroplast genome of S. orbiculatus was 156,044?bp in length. The genome has a typical quadripartite structure, including a large single-copy (LSC) region of 88,756?bp, a small single-copy (SSC) region of 19,130?bp, and two inverted repeat (IR) regions of 24,079?bp each. Overall, the GC content was 38.4%. In the genome, it was identified to comprise130 genes, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. This study provides valuable information for molecular phylogenetic study of Caprifoliaceae and is significant for variety development of Symphoricarpos.

Project description:Lonicera maackii, is scattered in west and northeast China as well as adjacent Korea, Japan and the Soviet union. Here, we assembled and characterized the complete chloroplast (cp) genome of L. maackii using Illumina sequencing data for the first time. The complete cp genome was 155,337 bp in length, consisting of a pair of inverted repeats of 23,718 bp, a large single-copy region of 89,221 bp and a small single-copy region of 18,680 bp. The genome encoded 113 unique genes, including 79 protein-coding genes, 30 tRNA genes and four rRNA genes. Phylogenetic analysis based on 25 complete cp genome sequences indicated that L. maackii is closely related to Lonicera sachalinensis and Lonicera insularis.

Characterization of the complete chloroplast genome of Lonicera tangutica (Caprifoliaceae), an ornamental and medicinal plant in China.

Project description:In the present study, the complete chloroplast genome of Lonicera tangutica is presented and characterized for the first time. The complete chloroplast genome was 156,121 bp in length, including 23,899 bp inverted repeat (IR) regions, an 89,466 bp large single-copy (LSC) region, and an 18,851 bp small single-copy (SSC) region. A total of 129 genes, including 37 tRNA genes, eight rRNA genes, and 84 protein-coding genes, were annotated, and the overall GC content of the chloroplast genome was 38.35%. Two introns in the ycf3 gene and a single intron in another gene were detected. Maximum-likelihood phylogenetic analysis indicated that L. tangutica has a very close evolutionary relationship with Lonicera praeflorens, Lonicera hispida, Lonicera fragrantissima, and Lonicera stephanocarpa. These results are valuable for studying the evolution and genetic diversity of L. tangutica.

The complete chloroplast genome sequence of Malus halliana (Rosaceae), an important ornamental plant.

Project description:Malus halliana is an important ornamental plant resource. Herein, we determined the complete chloroplast (cp) genome sequence of M. halliana using Illumina sequencing data. The whole cp genome is 160,089 bp in size, consisting of a pair of inverted repeats (IR 52,706 bp), a large single-copy region (LSC 88,189 bp), and a small single-copy region (SSC 19,194 bp). The plastid genome contains 129 genes, 84 protein-coding genes, 37 tRNA genes, and eight rRNA genes. In addition, a maximum-likelihood phylogenetic analysis demonstrated that M. halliana was most closely related to Malus hupehensis. The complete plastome sequence will provide useful genetic information for phylogenetic studies, the resolution of taxonomic discrepancies, and molecular breeding.

Project description:The genus Zabelia R. Br. has been an important horticultural plant in the family Caprifoliaceae. However, due to the lack of efficient molecular markers and conservation efforts in recent decades, accompanied with deforestation, the germplasm resources are under severe threat, yet the systematic position of Zabelia is not clearly understood. In the present study, we analyzed the complete chloroplast (cp) genome of Zabelia dielsii (Graebn.) Rehd., which represents the first reported case of Zabelia. It was 155,584?bp in length, comprising a pair of 23,434?bp inverted repeat regions (IRs) separated by a large single-copy (LSC) region (89,521?bp) and a small single-copy (SSC) region (19,062?bp). Phylogenetic analysis supported the monophyly of Caprifoliaceae and suggested that Z. dielsii was closely related to Kolkwitzia amabilis and Dipelta floribunda. This complete chloroplast genome will contribute to further studies on population genetics, phylogeny, and conservation biology in Zabelia.

Characteristic of the complete chloroplast genome of Symphoricarpos sinensis, an important ornamental plant endemic to China.

Project description:Symphoricarpos sinensis is an important ornamental plant in China. Due to the lack of efficient molecular markers, although recent studies supported that Symphoricarpos was phylogenetically closely related to Lonicera, Triosteum, Heptacodium, and Leycesteria, relationships among these taxa remained uncertain. To examine the phylogenetic position of Symphoricarpos within Caprifoliaceae, we characterized the complete chloroplast (cp) genome of S. sinensis. The results showed that S. sinensis shared a typical quadripartite structure as with most angiosperms. It was 155,738 bp in length, including two inverted repeat (IR) regions (24,010 bp), a small single-copy (SSC) region (18,942 bp) and a large single-copy (LSC) region (88,776 bp). Phylogenetic analysis demonstrated that Caprifoliaceae and Adoxaceae formed two distinct monophyletic clades, and S. sinensis was closely related to lonicera and Triosteum, albeit with low support. The whole cp genome of S. sinensis will be useful resources for future studies on phylogeny and conservation in Symphoricarpos.

Complete chloroplast genome sequence of Acer ginnala, an important ornamental tree.

Project description:Acer ginnala is a woody Acer plant with high ornamental value. In the present study, the chloroplast genome of A. ginnala was determined, annotated, and analyzed phylogenetically. The total chloroplast genome was 156,184 bp in length, consisting of a large single-copy region (86,525 bp), a small single-copy region (18,947 bp), and two inverted repeat regions (25,356 bp). The complete chloroplast genome contains 133 genes, including 90 protein-coding genes, 36 transfer RNA (tRNA) genes, and 8 ribosomal RNA (rRNA) genes. The phylogenetic analysis based on the sequences of 49 common proteins from 25 species demonstrated a close relationship between A. ginnala and three others Acer plants species including A. truncatum, A. miaotaiense, and A.catalpifolium. This study will help to understand the phylogenetic position of A. ginnala in genus Acer.

We present on of the first reports of the complete chloroplast genome sequence for P. violaris. The complete chloroplast genome was 153,630 bp in size, including a large single-copy (LSC) region of 84,526 bp, a small single-copy (SSC) region of 17,812 bp, and a pair of inverted repeat (IR) regions of 25,646 bp. There were 130 genes in the chloroplast genome, including 86 CDSs, 36 transfer RNA (tRNA) genes, and eight rRNA genes. Phylogenetic analysis showed that P. violaris is closely related to P. oreodoxa. Project description:Ruellia simplex C.Wright is a perennial plant of the Acanthaceae, which has significant ornamental value. Because of its strong adaptability, it is widely planted in Chinese rural areas. Based on sequencing data from Illumina, the first complete chloroplast (cp) genome of Ruellia simplex C.Wright is reported in this paper. This cp genome was 143,016bp in length, including a large single-copy region (LSC) of 91,857bp, a small single-copy (SSC) of 17,591bp and two inverted repeat regions (IRs) of 16,784bp. It contained 128 genes, 35 transfer RNA genes, 8 ribosomal RNA genes, with an overall GC content of 38.41%. Additionally, the phylogenetic analysis showed that Ruellia simplex is closely related to Strobilanthes cusia (NC_037485), Strobilanthes bantonensis (MT576695) and Echinacanthus attenuatus (NC_039762). The results of this study provide valuable information for the continued study of its species evolution, genetic engineering and germplasm resource utilization.

Phylogenetic analysis suggested that O. japonicus has a close relationship to Liriope spicata.

It encodes 132 genes, including 8 rRNA genes, 36 tRNAs genes, and 88 protein-coding genes. The GC content of O. cooperi cp genome is 37.8%. Phylogenetic analysis indicates that O. cooperi is close to O. fragrans in Oleaceae.
