Project description:We present the Webis-STEREO-21 dataset, a massive collection of Scientific Text Reuse in Open-access publications. It contains 91 million cases of reused text passages found in 4.2 million unique open-access publications. Cases range from overlap of as few as eight words to near-duplicate publications and include a variety of reuse types, ranging from boilerplate text to verbatim copying to quotations and paraphrases. Featuring a high coverage of scientific disciplines and varieties of reuse, as well as comprehensive metadata to contextualize each case, our dataset addresses the most salient shortcomings of previous ones on scientific writing. The Webis-STEREO-21 does not indicate if a reuse case is legitimate or not, as its focus is on the general study of text reuse in science, which is legitimate in the vast majority of cases. It allows for tackling a wide range of research questions from different scientific backgrounds, facilitating both qualitative and quantitative analysis of the phenomenon as well as a first-time grounding on the base rate of text reuse in scientific publications.

Project description:The database presented in this data article is related to the paper "Megafauna kill sites in South America: a critical review" [1]. It includes a list of 134 publications on human-megafauna interaction, with 69 archaeological sites showing human-megafauna interaction. From these sites, 44 present a minimum human-megafauna association, from which up to 17 megafauna kill sites were classified, with up to 15 exploited extinct megafauna taxa. It also provides a list of current taxonomic classifications of extinct megafauna that humans have exploited according to empirical evidence presented in the related paper. The megafauna kill sites were classified based on five restrictive criteria according to Grayson and Meltzer's (2015, 2002), Borrero's (2009) and Mothé et al.'s (2020) protocol. The kill sites database reflects the empirical evidence on megafauna exploitation by humans available in scientific literature and is useful to understand the human-megafauna interactions in the late Quaternary. Finally, we also provide our online repository (www.killsitedatabase.com), an initiative to unify the evidence on megafauna kill sites (and their related data) worldwide, starting in South America.

Project description:BackgroundThe area north of Lake Baikal has been poorly studied. Moreover, most of the studies conducted in this region were focused on mountain ridges or river valleys. This region includes a part of Baikal-Amur Mainline (BAM), a broad-gauge railway in the centre of Siberia, Russia. The railway is an alternative route of the Trans-Siberian Railway; BAM starts in southern Siberia (Taishet station of Irktusk Oblast), passes through the northern part of Lake Baikal and finishes in the Russian Far East (Sovetskaya Gavan station of Khabarovsky Krai). BAM has four connections with the Trans-Siberian Railway and is the centre of economic development for many regions of Russia. Maya Ivanova and Alexandr Chepurnov summarised the existing floristic information for this region in detailed species distribution maps which they published in the book "Flora of the western part of developing regions of Baikal-Amur Mainline (BAM)" (1983). After publishing this book, very few floristic studies have been performed in the study region. All available botanical information is still accumulated in a number of printed papers or books with limited circulation, which are not widely known to the international scientific community.New informationWe have digitised the point distribution maps from the book of Ivanova and Chepurnov and georeferenced all occurrence and sampling localities. The resulting dataset includes 9972 occurrences for 770 vascular plant species and subspecies from the area north of Lake Baikal. Additionally, the dataset includes information on the distribution of 43 rare and endangered species with 366 occurrences. From our point of view, the dataset makes a contribution to the global biodiversity data mobilisation, providing plant species distribution data for such a remote mountainous area.

Project description:State freedom of information laws are vital mechanisms for providing public access to government records and supporting civic engagement through the effectuation of a public policy of transparency at the state level within the United States, not unlike their federal counterpart, the Freedom of Information Act (FOIA). New Jersey state law facilitates public access to government records under the Open Public Records Act (OPRA). Codified at N.J.S.A. 47:1A-1 et seq., OPRA applies to state, county and local public authorities but exempts the judicial and legislative branches from its disclosure requirements. Since OPRA took effect in 2002, it has been difficult to track the full extent of law's impact across New Jersey's 21 counties, 565 municipalities, and numerous state agencies, school districts and independent authorities, all of which must individually respond to requests under the law. To the best of the author's knowledge, no official source has compiled detailed metadata tracking the content and disposition of OPRA requests at the state, regional and municipal levels within New Jersey using individual requests, and authorities rarely proactively disclose their responses to requests they receive, necessitating further data collection to support research into the impacts of this law. This article presents the OPRAmachine dataset: data containing detailed metadata on public records requests submitted to state & local public authorities in New Jersey since October 2017 collected through the implementation of information and communication technologies (ICT) to facilitate the freedom of information request process. The data was collected using an open-source web interface that allowed users to submit an OPRA request to public authorities, with responses stored in a database and made available via the internet. After their request received a response, users were asked to answer a single survey question describing the status of their request, with their answer used to classify the request. Descriptive statistics, tables and frequencies were produced for the dataset and are included in this article. These data will assist state policymakers and other interested parties with assessing trends in OPRA requests across multiple types of public authorities & geographic regions. These data can inform more efficient government records management procedures, foster civic engagement by increasing government transparency and can inform the development of possible reforms to the OPRA law by showing trends in requests & responses that can be used to evaluate the law's implementation throughout the state.

Project description:SummaryWe present a set of software packages that provide uniform access to diverse biological vocabulary resources that are instrumental for current biocuration efforts and tools. The Unified Biological Dictionaries (UniBioDicts or UBDs) provide a single query-interface for accessing the online API services of leading biological data providers. Given a search string, UBDs return a list of matching term, identifier and metadata units from databases (e.g. UniProt), controlled vocabularies (e.g. PSI-MI), and ontologies (e.g. GO, via BioPortal). This functionality can be connected to input fields (user-interface components) that offer autocomplete lookup for these dictionaries. UBDs create a unified gateway for accessing life science concepts, helping curators find annotation terms across resources (based on descriptive metadata and unambiguous identifiers), and helping data users search and retrieve the right query terms.Availability and implementationThe UBDs are available through npm and the code is available in the GitHub organisation UniBioDicts under the Affero GPL license.Supplementary informationFurther information on the related project VSM is available at https://vsm.github.io.

Project description:We provide an open access multimodal brain-imaging dataset of simultaneous electroencephalography (EEG) and near-infrared spectroscopy (NIRS) recordings. Twenty-six healthy participants performed three cognitive tasks: 1) n-back (0-, 2- and 3-back), 2) discrimination/selection response task (DSR) and 3) word generation (WG) tasks. The data provided includes: 1) measured data, 2) demographic data, and 3) basic analysis results. For n-back (dataset A) and DSR tasks (dataset B), event-related potential (ERP) analysis was performed, and spatiotemporal characteristics and classification results for 'target' versus 'non-target' (dataset A) and symbol 'O' versus symbol 'X' (dataset B) are provided. Time-frequency analysis was performed to show the EEG spectral power to differentiate the task-relevant activations. Spatiotemporal characteristics of hemodynamic responses are also shown. For the WG task (dataset C), the EEG spectral power and spatiotemporal characteristics of hemodynamic responses are analyzed, and the potential merit of hybrid EEG-NIRS BCIs was validated with respect to classification accuracy. We expect that the dataset provided will facilitate performance evaluation and comparison of many neuroimaging analysis techniques.

Project description:The European Prevention of Alzheimer Dementia (EPAD) is a multi-center study that aims to characterize the preclinical and prodromal stages of Alzheimer's Disease. The EPAD imaging dataset includes core (3D T1w, 3D FLAIR) and advanced (ASL, diffusion MRI, and resting-state fMRI) MRI sequences. Here, we give an overview of the semi-automatic multimodal and multisite pipeline that we developed to curate, preprocess, quality control (QC), and compute image-derived phenotypes (IDPs) from the EPAD MRI dataset. This pipeline harmonizes DICOM data structure across sites and performs standardized MRI preprocessing steps. A semi-automated MRI QC procedure was implemented to visualize and flag MRI images next to site-specific distributions of QC features - i.e. metrics that represent image quality. The value of each of these QC features was evaluated through comparison with visual assessment and step-wise parameter selection based on logistic regression. IDPs were computed from 5 different MRI modalities and their sanity and potential clinical relevance were ascertained by assessing their relationship with biological markers of aging and dementia. The EPAD v1500.0 data release encompassed core structural scans from 1356 participants 842 fMRI, 831 dMRI, and 858 ASL scans. From 1356 3D T1w images, we identified 17 images with poor quality and 61 with moderate quality. Five QC features - Signal to Noise Ratio (SNR), Contrast to Noise Ratio (CNR), Coefficient of Joint Variation (CJV), Foreground-Background energy Ratio (FBER), and Image Quality Rate (IQR) - were selected as the most informative on image quality by comparison with visual assessment. The multimodal IDPs showed greater impairment in associations with age and dementia biomarkers, demonstrating the potential of the dataset for future clinical analyses.

Project description:In this review we discuss systems of self-replicating molecules in the context of the origin of life and the synthesis of de novo life. One of the important aspects of life is the ability to reproduce and evolve continuously. In this review we consider some of the prerequisites for obtaining unbounded evolution of self-replicating molecules and describe some recent advances in this field. While evolution experiments involving self-replicating molecules have shown promising results, true open-ended evolution has not been realized so far. A full understanding of the requirements for open-ended evolution would provide a better understanding of how life could have emerged from molecular building blocks and what is needed to create a minimal form of life in the laboratory.

Project description:The zoonotic origin of SARS-CoV-2, the etiological agent of COVID-19, is not yet fully resolved. Although natural infections in animals are reported in a wide range of species, large knowledge and data gaps remain regarding SARS-CoV-2 in animal hosts. We used two major health databases to extract unstructured data and generated a global dataset of SARS-CoV-2 events in animals. The dataset presents harmonized host names, integrates relevant epidemiological and clinical data on each event, and is readily usable for analytical purposes. We also share the code for technical and visual validation of the data and created a user-friendly dashboard for data exploration. Data on SARS-CoV-2 occurrence in animals is critical to adapting monitoring strategies, preventing the formation of animal reservoirs, and tailoring future human and animal vaccination programs. The FAIRness and analytical flexibility of the data will support research efforts on SARS-CoV-2 at the human-animal-environment interface. We intend to update this dataset weekly for at least one year and, through collaborations, to develop it further and expand its use.

Project description:This dataset is a cross-country convenience sample of primary data measuring crop production and/or area by farm size for 55 countries that underlies the article entitled "How much of the world׳s food do smallholders produce?" (DOI: https://doi.org/10.1016/j.gfs.2018.05.002). The harmonized dataset is nationally representative with subnational resolution, sourced from agricultural censuses and household surveys. The dataset covers 154 crop species and 11 farm size classes, and is ontologically interoperable with other global agricultural datasets, such as the Food and Agricultural Organization׳s statistical database (FAOSTAT), and the World Census of Agriculture (WCA). The dataset includes estimates of the quantity of food, feed, processed agricultural commodities, seed, waste (post-harvest loss), or other uses; and potential human nutrition (i.e., kilocalories, fats, and proteins) generated by each farm size class. We explain the details of the dataset, the inclusion criteria used to assess each data source, the data harmonization procedures, and the spatial coverage. We detail assumptions underlying the construction of this dataset, including the use of aggregate field size as a proxy for farm size in some cases, and crop species omission biases resulting from converting local species names to harmonized names. We also provide bias estimates for commonly used methods for estimating food production by farm size: use of constant yields across farm size classes when crop production is not available, and relying on nationally representative household sample surveys that omitted non-family farms. Together this dataset represents the most complete empirically grounded estimate of how much food and nutrition smallholder farmers produce from crops.
