The nearly complete mitochondrial genome of <i>Palaemonetes sinensis</i> is 15,504 bp in size, containing 13 protein-coding genes, 22 transfer RNAs, 2 ribosomal RNAs, and a partial control region. The gene content and arrangement were similar to other Palaemonidae species. Project description:The mitogenome of Chinese grass shrimp, Palaemonetes sinensis, was determined through Illumina sequencing, and the basic characteristics and gene arrangement were analyzed. The mitogenome of P. sinensis was 15955 bp in length, consisting of 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes and one control region, with tightly packed. 33 of these genes were encoded on the heavy strand, and the remainders encoded on the light strand. The composition of P. sinensis mitogenome presented a strong A + T bias, which account for 66.7%. All PCGs were initiated by a canonical ATN codon, except nad5, which was initiated by GTG. The termination codons of the PCGs were TAA, TAG and T-. The secondary structures of 22 tRNAs of P. sinensis had the typical clover structure, except of trnS1 owing to the lack of dihydroxyuridine (DHU) arm. Gene order comparison of P. sinensis and previously-sequenced Palaemoninae revealed a unique translocation between trnT and trnP in Macrobrachium. The phylogenetic analyses showed that three Exopalaemon species formed a monophyletic group and then clustered with two Palaemon species and P. sinensis successively whereas Macrobrachium clustered with Palaemon capensis in the other clade.

Project description:Morphometric differences in the optical morphology of symbiotic palaemonid shrimps can be observed among species symbiotic with different host organisms. Discriminant functional analysis revealed three distinct groups within the species examined. Of these, bivalve symbionts appear to have an eye design that is solely unique to this host-symbiont grouping, a design that spans across multiple genera of phylogenetically unrelated animals. Although some taxonomic effects may be evident, this does not explain the difference and similarities in eye morphology that are seen within these shrimps. Therefore evolutionary pressures from their host environments are having an impact on the optical morphology of their eyes however, as indicated by host-hopping events there ecological adaptations occur post host invasion.

Project description:BackgroundThe Chinese grass shrimp, Palaemonetes sinensis, is an economically important freshwater shrimp in China, and the study of genetic diversity and structure can positively contribute to the exploration of germplasm resources and assist in the understanding of P. sinensis aquaculture. Microsatellite markers are widely used in research of genetic backgrounds since it is considered an important molecular marker for the analyses of genetic diversity and structure. Hence, the aim of this study was to evaluate the genetic diversity and structure of wild P. sinensis populations in China using the polymorphic microsatellite makers from the transcriptome.ResultsSixteen polymorphic microsatellite markers were developed for P. sinensis from transcriptome, and analyzed for differences in genetic diversity and structure in multiple wild P. sinensis populations in China. Totally of 319 individual shrimps from seven different populations were genotyped to find that allelic polymorphisms varied in two to thirteen alleles seen in the entire loci. Compared to other populations analyzed, the two populations including LD and SJ showed lower genetic diversity. Both the genetic distance (D) and Wrights fixation index (FST) comparing any two populations also indicated that LD and SJ populations differed from the other five populations. An UPGMA tree analysis showed three main clusters containing SJ, LD and other populations which were also confirmed using STRUCTURE analysis.ConclusionThis is the first study where polymorphic microsatellite markers from the transcriptome were used to analyze genetic diversity and structures of different wild P. sinensis populations. All the polymorphic microsatellite makers are believed useful for evaluating the extent of the genetic diversity and population structure of P. sinensis. Compared to the other five populations, the LD and SJ populations exhibited lower genetic diversity, and the genetic structure was differed from the other five populations. Therefore, they needed to be protected against further declines in genetic diversity. The other five populations, LP, LA, LSL, LSY and LSH, are all belonging to Liaohe River Drainage with a relatively high genetic diversity, and hence can be considered as hot spots for in-situ conservation of P. sinensis as well as sources of desirable alleles for breeding values.

Project description:Environmental hypoxia represents a major physiological challenge for Eriocheir sinensis and Palaemonetes sinensis and is a severe problem in aquaculture. Therefore, understanding the metabolic response mechanisms of E. sinensis and P. sinensis, which are economically important species, to environmental hypoxia and reoxygenation is essential. However, little is known about the intrinsic mechanisms by which E. sinensis and P. sinensis cope with environmental hypoxia at the metabolic level. Hypoxia-reoxygenation represents an important physiological challenge for their culture. In this study, respiratory metabolism and respiratory metabolic enzymes of E. sinensis and P. sinensis were evaluated after different hypoxia and reoxygenation times. The results showed that environmental hypoxia had a dramatic influence on the respiratory metabolism and activities of related enzymes. The oxygen consumption rates (OCR) significantly increased as hypoxia time increased, while the ammonia excretion rate (AER) was significantly lower than that in the control group after 8 h hypoxia. The oxygen to nitrogen ratio (O:N) in the control group was <16, indicating that all the energy substrates were proteins. After environmental hypoxia, the O:N significantly increased, and the energy substrate shifted from protein to a protein-lipid mixture. The OCR, AER, and O:N did not restore to initial levels after 2 h or 12 h reoxygenation and was still the same as after 8 h hypoxia. As environmental hypoxia time increased, succinate dehydrogenase (SDH) gradually decreased and lactate dehydrogenase (LDH) gradually increased. Both SDH and LDH were gradually restored to normal levels after reoxygenation. Therefore, environmental hypoxia should be avoided as much as possible during aquaculture breeding of E. sinensis and P. sinensis. Further, since OCR will significantly increase after a short period of reoxygenation, secondary environmental hypoxia due to rapid consumption of oxygen should also be avoided in aquaculture.

Project description:Essential oil derivatives are widely used for anaesthetising aquatic animals. However, the effectiveness of anaesthesia often varies according to the anaesthetic agent, species, temperature, dosage, and interactions among these factors. This study evaluated the effects of eugenol on three sizes of the shrimp Palaemonetes sinensis at different concentrations and temperatures. Eugenol dose, water temperature, and shrimp size were found to significantly influence anaesthesia in P. sinensis. Induction time decreased linearly with increasing water temperature and eugenol concentration, while it increased with body weight. However, recovery times lengthened with increasing concentration and temperature, and shortened with lower body size. At 100 and 200 μL/L eugenol concentrations, the survival rates of medium and large shrimps were maintained at over 80% at all temperatures studied over 72 h recovery. However, the survival rates of small shrimps were below 60% at 24 °C and 28 °C over 5 days of recovery. These results suggest that eugenol is an effective and rapid anaesthetic for P. sinensis, but it might have disadvantages such as slow recovery and possible mortality in small shrimps and at higher temperatures and dosages.

Project description:BackgroundChinese grass shrimp (Palaemonetes sinensis) is an important species widely distributed throughout China, which is ecologically relevant and possesses ornamental and economic value. These organisms have experienced a sharp decline in population due to overfishing. Therefore interest in P. sinensis aquaculture has risen in an effort to alleviate fishing pressure on wild populations. Therefore, we investigated the genetic diversity and variation of P. sinensis to verify the accuracy of previous research results, as well as to assess the risk of diversity decline in wild populations and provide data for artificial breeding.MethodsPalaemonetes sinensis specimens from seven locations were collected and their genetic variability was assessed based on mitochondrial COI gene segments. DNA sequence polymorphisms for each population were estimated using DNASP 6.12. The demographic history and genetic variation were evaluated using Arlequin 3.11. At last, the pairwise genetic distance (Ds) values and dendrograms were constructed with the MEGA 11 software package.ResultsOur study obtained sequences from 325 individuals, and 41 haplotypes were identified among the populations. The haplotype diversity (Hd) and nucleotide diversity (π) indices ranged from 0.244 ± 0.083 to 0.790 ± 0.048 and from 0.0004 ± 0.0001 to 0.0028 ± 0.0006, respectively. Haplotype network analyses identified haplotype Hap_1 as a potential maternal ancestral haplotype for the studied populations. AMOVA results indicated that genetic variations mainly occurred within populations (73.07%). Moreover, according to the maximum variation among groups (FCT), analysis of molecular variance using the optimal two-group scheme indicated that the maximum variation occurred among groups (53.36%). Neutrality and mismatch distribution tests suggested that P. sinensis underwent a recent population expansion. Consistent with the SAMOVA analysis and haplotype network analyses, the Ds and FST between the population pairs indicated that the JN population was distinctive from the others.ConclusionsOur study conducted a comprehensive characterization of seven wild P. sinensis populations, and our findings elucidated highly significant differences within populations. The JN population was differentiated from the other six populations, as a result of long-term geographical separation. Overall, the present study provided a valuable basis for the management of genetic resources and a better understanding of the ecology and evolution of this species.

Project description:In recent years the systematic position of genera in the shrimp families Gnathophyllidae and Hymenoceridae has been under debate, with phylogenetic studies suggesting the families are not real family level units. Here, we review the molecular evidence as well as the morphological characters used to distinguish both families, leading to the conclusion that neither family is valid. Further, we studied the structural details of the single morphological character which distinguishes the two subfamilies (Palaemoninae, Pontoniinae) in Palaemonidae, as well as their phylogenetic relationship. As the supposed character distinction plainly does not hold true and supported by the phylogenetic results, the recognition of subfamilies in Palaemonidae is not warranted. As a consequence, all three supra-generic taxa (Gnathophyllidae, Hymenoceridae, Pontoniinae) are thus herein formally synonymised with Palaemonidae.

Project description:The interpretation of isotopic data in ecology requires knowledge about two factors: turnover rate and the trophic discrimination factor, which have not been well described in freshwater shrimps. We performed a 142-day diet shift experiment on 174 individuals of the omnivorous shrimp Macrobrachium borellii, measured their growth, and temporally serially sampled muscle and hepatopancreas tissue to quantify carbon and nitrogen incorporation rates and isotope discrimination factors. Shrimps were fed with artificial diets (δ13C = -26.1‰, δ15N= 2.1‰) for 45 days in attempt to standardize the shrimps' initial δ13C and δ15N values for subsequent experiments. Shrimps were then fed with another artificial diet (δ13C = -16.1‰, δ15N = 15.8‰) and the change in δ13C and δ15N was observed for a period of 97 days. The trophic discrimination factor (∆) for δ13C was significantly higher in hepatopancreas (0.7 ± 0.36‰) than in muscle (-0.1 ± 0.83‰); however, the opposite was the case for δ15N (1.7 ± 0.43‰ and 3.6 ± 0.42‰, respectively). In the hepatopancreas the mean residence time (τ) of 13C was 26.3 ± 4.3 days compared to a residence time of 16.6 ± 5.51 days for δ15N, whereas the τ in muscle was 75.8 ± 25 days for δ13C and 40 ± 25 days for δ15N. The rate of incorporation of carbon into muscle was higher than that predicted by allometric equations relating isotopic incorporation rate to body mass that was developed previously for invertebrates. Our results support ranges of traditional trophic discrimination factor values observed in muscles samples of different taxa (∆15N around 3‒3.5‰ and ∆13C around 0‒1‰), but our work provides evidence that these traditionally used values may vary in other tissues, as we found that in the hepatopancreas ∆15N is around 1.7‰.

Project description:BackgroundAlthough parasitic isopods can negatively affect the reproduction and ingestion of several commercially important crustaceans, little is known regarding the mechanisms that underlie these effects.MethodsIn the present study, the iTRAQ (isobaric tags for relative and absolute quantification) approach was applied to identify differentially expressed proteins in the Chinese grass shrimp Palaemonetes sinensis infected with the parasitic isopod Tachaea chinensis.ResultsOn the basis of our analysis, we identified 1262 proteins from a total of 4292 peptides. There was a significant difference in the expression of 182 proteins between the control and infected groups, among which 69 were upregulated and 113 were downregulated after T. chinensis infection. The differentially expressed proteins revealed that parasitism may inhibit the immune response, thereby increasing host vulnerability to additional lethal infection. Furthermore, T. chinensis may secrete anticoagulants to inhibit hemolymph clotting. Moreover, the isopod parasite placed a heavy metabolic burden on the host, particularly with respect to glucose metabolism.ConclusionsOur study is the first to use the iTRAQ-based proteomic approach to analyze the effects of an isopod parasite on its host. The results we obtained using this approach will make a valuable contribution to understanding the molecular mechanisms underlying isopod parasitism on crustaceans.

Project description:Chinese grass shrimp (Palaemonetes sinensis) is an economically important crustacean in Chinese aquaculture. Recently, we found that shrimp in Panjin city were infected with microsporidia, a group of fungi. The hepatopancreas of several infected shrimp showed white turbidity and pathological changes that negatively affected the health and appearance of the shrimp. Histopathology and transmission electron microscopy were used to examine the development of the parasite within its parasitophorous vacuole. Our results indicated that microsporidia developed asynchronously within the same parasitophorous vacuole. The spores were predominantly small, and rod or oval-shaped. The sizes of fresh spores were approximately 3.1 × 2.4 μm and fixed spores were 1.9 × 1.1 μm. The polar filament was isofilar with 5-6 coils and the thickness was 103.2 nm. Merogonial divisions occurred by binary fission and sporogonial division occurred by plasmotomy. The small subunit ribosomal DNA sequence (1295 bp) from the parasite was highly similar to the previously reported parasite Enterocytospora artemiae (99% nucleotide identity, JX915760). Using maximum likelihood to analyze the phylogenetic relationships, we found that this microsporidian should be grouped within Clade IV, an Enterocytospora-like clade, of the Microsporidia phylum. Based on this parasite's life cycle characteristics, morphology, and small subunit ribosomal DNA sequence, the parasite described here is likely E. artemiae, which has previously only been described in Europe and North America. Thus, this is the first report of E. artemiae both in Asia and economically important shrimp.
