Complete chloroplast genome of medicinally important poisonous shrub Adenium obesum (Forssk.) Roem. & Schult. (Apocynaceae).

ABSTRACT: The complete chloroplast genome of medicinally important plant Adenium obseum (Forssk.) Roem. & Schult. (Apocynaceae) was sequenced. A total of 5,028,192,488 paired-end reads were obtained. One-hundred-and-twenty-seven unique coding genes including 96 protein-coding, 28 tRNA, and 3 rRNA genes were annotated. The length and GC content of the plastome were 154,437 bp (GenBank accession number MN765097) and 38.1%, respectively.

Project description:The chloroplast (cp) genome sequence of Vitis heyneana has been characterized from Illumina pair-end sequencing. The complete cp genome was 160,830 bp in length, containing a large single-copy region (LSC) of 89,049 bp and a small single-copy region (SSC) of 19,071 bp, which were separated by a pair of 26,355 bp inverted repeat regions (IRs). The genome contained 131 genes, including 88 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The overall GC content is 37.4%, while the corresponding values of the LSC, SSC, and IR regions are 35.3, 31.7, and 43.0%, respectively. Further, the phylogenetic analysis suggested that V. heyneana was closely related to Vitis ficifolia.

The complete chloroplast genome of the highly poisonous plant Cerbera manghas L. (Apocynaceae).

Project description:The complete chloroplast genome of Cerber amanghas L., a species of the tribe Plumerieae of the family Apocynaceae, is determined for the first time here. The chloroplast genome is 154,428 bp long, containing a large single-copy region (LSC) of 85,138 bp and a small single-copy region (SSC) of 17,390 bp, which are separated by a pair of 25,950 bp long inverted repeat regions (IRs). It encodes a total of 115 genes, including 81 unique protein-coding genes, 30 unique tRNA genes, and 4 unique rRNA genes.Phylogenetic analysis revealed that C.manghas is a member of the paraphyletic tribe Plumerieae of Apocynaceae and is closely related to Thevetia peruviana.

The complete chloroplast genome sequences of little millet (Panicum sumatrense Roth ex Roem. and Schult.) (Poaceae).

Project description:Little millet, Panicum sumatrense Roth ex Roem. & Schult., is an important cultivated species under the tribe Paniceae, sub-family Panicoideae and family Poaceae. In this study, for the first time we sequenced the complete chloroplast (cp) genome of P. sumatrense to investigate their phylogenetic relationship in the family Poaceae. The complete cp genome sequence of P. sumatrense is 139,384 bp in length with 38.6% overall GC content and exhibits a typical quadripartite structure comprising one pair of inverted repeats (22,723 bp) separated by a small single-copy region (12,583 bp) and a large single-copy region (81,355 bp). The P. sumatrense cp genome encodes 125 unique genes, which include 91 protein-coding genes, 4 rRNA genes, 30 tRNA genes, and 20 genes were duplicated in the inverted repeat region. This newly determined cp genome (P. sumatrense) could be valuable information for the breeding programs of this cereal crops in the family Poaceae.

Complete chloroplast genomes of medicinally important Teucrium species and comparative analyses with related species from Lamiaceae.

Project description:Teucrium is one of the most economically and ecologically important genera in the Lamiaceae family; however, it is currently the least well understood at the plastome level. In the current study, we sequenced the complete chloroplast (cp) genomes of T. stocksianum subsp. stenophyllum R.A.King (TSS), T. stocksianum subsp. stocksianum Boiss. (TS) and T. mascatense Boiss. (TM) through next-generation sequencing and compared them with the cp genomes of related species in Lamiaceae (Ajuga reptans L., Caryopteris mongholica Bunge, Lamium album L., Lamium galeobdolon (L.) Crantz, and Stachys byzantina K.Koch). The results revealed that the TSS, TS and TM cp genomes have sizes of 150,087, 150,076 and 150,499 bp, respectively. Similarly, the large single-copy (LSC) regions of TSS, TS and TM had sizes of 81,707, 81,682 and 82,075 bp, respectively. The gene contents and orders of these genomes were similar to those of other angiosperm species. However, various differences were observed at the inverted repeat (IR) junctions, and the extent of the IR expansion into ?rps19 was 58 bp, 23 bp and 61 bp in TSS, TS and TM, respectively. Similarly, in all genomes, the pbsA gene was present in the LSC at varying distances from the JLA (IRa-LSC) junction. Furthermore, 89, 72, and 92 repeats were identified in the TSS, TM and TS cp genomes, respectively. The highest number of simple sequence repeats was found in TSS (128), followed by TS (127) and TM (121). Pairwise alignments of the TSS cp genome with related cp genomes showed a high degree of synteny. However, relatively lower sequence identity was observed when various coding regions were compared to those of related cp genomes. The average pairwise divergence among the complete cp genomes showed that TSS was more divergent from TM (0.018) than from TS (0.006). The current study provides valuable genomic insight into the genus Teucrium and its subspecies that may be applied to a more comprehensive study.

The complete chloroplast genomes of three Alismataceae species, including the medicinally important Alisma orientale.

Project description:Alismataceae is one of the early diverged families of monocotyledonous plants. We report the complete chloroplast genomes of three Alisma species, including Alisma orientale (Sam.) Juzep. 1934, A. subcordatum Raf. 1908, and A. triviale Pursh 1813, of which A. orientale is a traditional Chinese medical plant used widely to treat diuretics, diabetes, hepatitis, and inflammation. We sequenced the complete chloroplast genomes with the Illumina Nova-Seq 6000 platform using herbarium collections. The chloroplast genomes of A. orientale, A. subcordatum and A. triviale are 159,861 bp, 160,180 bp, and 159,727 bp in length, respectively. The three chloroplast genomes each contain 113 genes, including four rRNAs, 30 tRNAs genes, and 79 protein-coding genes, and the average GC content is 36.0%. Based on the whole chloroplast genomes of 19 species of Alismataceae and the close allies, the medicinally important A. orientale was found to be closely related to another medicinal plant Alisma plantago-aquatica L. 1753 in the phylogenetic analysis. The genus Alisma was supported to be monophyletic.

Complete chloroplast genome sequence of Zanthoxylum nitidum (Rutaceae), an important medicinal shrub.

Project description:Zanthoxylum nitidum (Rutaceae) is a scandent prickly shrub and widely distributed in South China. It's well known for its valuable medicinal values due to contains some important secondary metabolites. Here, we first report and characterize its complete chloroplast genome based on Illumina paired-end sequencing data. The complete plastid genome was 157,253 bp, which contained inverted repeats (IR) of 27,618 bp separated by a large single-copy (LSC) and a small single copy (SSC) of 84,382 bp and 17,635 bp, respectively. The cpDNA contains 132 genes, comprising 87 protein-coding genes, 37 tRNA genes, 8 rRNA genes. The overall GC content of the plastome is 38.5%. The phylogenetic analysis of 20 selected chloroplast genomes demonstrated that Z. nitidum is closely related to the congeneric Z. bungeanum.

Here, we reported the complete chloroplast (cp) genome of A. venetum, which was 150,858 bp in length. The cp genome was characterized by a typical quadripartite structure composed of a large single-copy region (LSC 81,919 bp) and a small single-copy region (SSC 17,257 bp) interspersed by a pair of 25,841 bp inverted repeat regions (IRs), and it contained 86 protein-coding genes, eight rRNAs, and 37 tRNAs. A maximum-likelihood (ML) phylogenetic tree indicated that A. venetum was closely related to Trachelospermum jasminoides.

The complete chloroplast genome of Agropyron desertorum (Fisch. ex Link) Schult.

Project description:Agropyron desertorum is one of the most important fodder grasses which distributes in the temperate regions of the world. In this study, the complete chloroplast genome of A. desertorum was sequenced. The genome was 135,459 bp in length, with a large single-copy region of 79,617 bp, a small single-copy region of 12,760 bp, and two inverted repeat regions of 21,541 bp. The genome consisted of 132 genes, including 86 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The GC contents was 38.32%. We constructed the Maximum likelihood (ML) tree with 13 species from the Hordeinae genus, and concluded that A. desertorum was closely related to plant species of the Elymus genus in the phylogenetic tree.

The complete chloroplast genome sequences of Barnardia japonica (Thunb.) Schult. and Schult.f.

Project description:Barnardia japonica is an ornamental bulb with important medicinal usage. The complete chloroplast genome of B. japonica was newly sequenced in this study. The total chloroplast genome size of B. japonica was 156,129?bp. In total, 131 genes were identified, including 85 protein-coding genes, 8 rRNA genes, and 38 tRNA genes. Eighteen genes are containing introns (clpP and ycf3 contained two introns) and 18 genes had two copies. The overall GC content of this genome was 37.7%. A further phylogenomic analysis of Asparagales, including 36 taxa, was conducted for the placement of genus Barnardia. The complete plastome of B. japonica will provide a valuable resource for further genetic conservation, phylogenomic, and evolution studies in the genus and family.

Project description:The Camellia nitidissima is an endangered tree species native to Southwest China with high economic and medicinal values. Genetic information of C. nitidissima would provide good knowledge for the conservation of this wild resource. In this article, we characterized the complete chloroplast genome of C. nitidissima using Illumina sequencing technology. The size of circular genome is 157,247 bp, containing a large single copy (LSC) region of 86,880 bp and a small single copy (SSC) region of 18,258 bp. The LSC region and SSC region are separated by a pair of inverted repeat regions (IRa and IRb), each of 26,068 bp. In total, 136 genes are encoded in this cp genome, including 89 protein-coding genes (81 species), 39 tRNA genes (30 species), and 8 rRNA genes (4 species). The overall G + C content of the chloroplast genome is 37.3%. The phylogenetic analysis suggests that C. nitidissima is closely related to C. petelotti.
