Next-generation sequencing yields the first complete mitochondrial genome of the ruby dragonet Synchiropus sycorax (Syngnathiformes, Callionymidae).

ABSTRACT: The complete mitogenome sequence of the ruby dragonet Synchiropus sycorax was first determined using next-generation sequencing strategy in this study. The circle genome was 16,656 bp in length and consisted of 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and 1 control region. The mitochondrial gene arrangement of S. sycorax is similar to those of most other fish species. Results from neighbor-joining phylogenetic analysis showed that S. sycorax clustered with S. splendidus and other species of the family Callionymidae. This study will be valuable for phylogenetic analysis of the genus Synchiropus and the other genera of the order Syngnathiformes.

Project description:In this study, we report the complete mitochondrial genome of Pterygoplichthys pardalis has derived by next-generation sequencing. The complete mitochondrial genome of P. pardalis contains 16,425 bp encompassing 13 protein-coding genes, 22 transfer RNA genes, two ribosomal RNA genes, and one control region (D-loop). The base composition is A 31.79%, C 26.89%, G 14.63%, and T 26.69%, and its gene arrangement is consistent with mitochondrial genomes derived from other representatives of Loricariidae. A phylogenetic tree of 24 Loricariidae species constructed based on the 13 coding genes shows that P. pardalis is clustered with other Pterygoplichthys genus. It suggests that the molecular classification results confirm its external morphological characteristics. These results have reference value for the further study of phylogenetic relationship, taxonomic classification, and phylogeography of Loricariidae.

Project description:The complete mitochondrial genome (mtDNA) of Microhyla beilunensis (Anura: Microhylidae) was sequenced and annotated. The length of mtDNA sequences of M. beilunensis was 16,721 bp, and encoded 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, 2 ribosomal RNA (rRNA) genes, and a control region. The overall nucleotide composition of this genome was 29.1% A, 24.5% C, 14.5% G, 31.9% T, with a total A + T content of 61%. Phylogenetic analysis using Bayesian Inference (BI) method revealed that M. beilunensis was closely related with other 8 species from the genus Microhyla. The mtDNA dataset could be utilized for studying the molecular ecology and population genetics of Microhylid frogs.

Project description:In this work, we reported the complete mitochondrial genome yielded from next-generation sequencing of Corydoras sterbai. The total length of the mitochondrial genome is 16,636 bp, with the base composition of 32.70% A, 26.40% T, 26.00% C, and 14.90% G. It contains two ribosomal RNA genes, 13 protein-coding genes, 22 transfer RNA genes, and a major non-coding control region (D-loop region). The arrangement of these genes is the same as that found in the Siluriformes. All the protein initiation codons are ATG, except for cox1 that begins with GTG. The Neighbour-Joining tree built using Geneious showed that C. sterbai was clustered with other species from the genus Corydoras. It means that its external morphological feature classification is consistent with the molecular classification results.

Next-generation sequencing yields complete mitochondrial genome assembly of peaceful betta fish, Betta imbellis (Teleostei: Osphronemidae).

Project description:The complete mitochondrial genome (mitogenome) of the peaceful betta (Betta imbellis) was obtained using next-generation sequencing. The sample of B. imbellis was collected from its native habitat in Southern Thailand. The mitogenome sequence was 16,897 bp in length, containing 37 genes with identical order to most teleost mitogenomes. Overall nucleotide base composition of the complete mitogenome was determined as AT bias. Phylogenetic analysis of B. imbellis showed a closer relationship with bubble-nesting fighting fish. This annotated mitogenome reference can be utilized as a bioresource for phylogenetic studies to support betta conservation programs.

Next-generation sequencing yields the complete chloroplast genome of Abies kawakamii.

Project description:Abies kawakamii is endemic to the island of Taiwan and has been listed as a threatened species in the Red List. In present study, we reported the complete chloroplast genome of A. kawakamii. The chloroplast genome is 121,290 bp in size. It was composed of 114 genes and they were 68 peptide-encoding genes, 35 tRNA genes, four rRNA genes, six open reading frames and one pseudogene. Loss of ndh genes was identified in the genome of A. kawakamii. Inverted repeat sequences include trnS-psaM-ycf12-trnG and trnG-ycf12-psaM-trnS were recognized in 52-kb inversion points. The phylogenetic analysis confirms that the Abies species are strongly supported as monophyletic. The complete plastome of A. kawakamii will provide potential genetic resources for further conservation and management strategies.

Next-generation sequencing yields the complete mitochondrial genome of Rhodoprasina callantha (Lepidoptera: Sphingidae) and its evolutionary status.

Project description:In this study, we sequenced and analyzed the complete mitochondrial genome of Rhodoprasina callantha Jordan, 1929. The complete mitochondrial genome sequence of R. callantha was 15,343 bp in size and encoded 13 protein-coding genes (PCGs), two ribosomal RNA genes (rRNA), 22 transfer RNA genes (tRNA) and one control region (CR). The nucleotide composition of mitogenome was highly biased to A and T. Most protein-coding genes (PCGs) initiate with the standard start codon of ATN and terminate with the typical stop codon TAA/TAG. The phylogeny of Sphingidae based on nucleotide sequences of PCGs recovered the monophyly of subfamilies of Sphingidae with high support values. Langinae was the first subfamily diverged in Sphingidae, which was in accordance with previous study. R. callantha was the member of subfamily Smerinthinae, and closely related to the genus Marumba.

Project description:The Milos viper, Macrovipera schweizeri, is an endangered viperid snake found on four Aegean islands (Greece). Its complete mitochondrial genome, the first reported for the genus Macrovipera, was assembled through next-generation sequencing. Its total length is 17,152 bp and includes 22 tRNAs, two ribosomal RNA genes, 13 protein-coding genes and two control regions, showing the typical gene-arrangement for Viperidae. Eight tRNAs and ND3 are encoded on the light strand, while all other genes are encoded on the heavy strand. A mitogenomic phylogeny that included Macrovipera schweizeri and 13 other viperid genera returned an unresolved relationship among the genera Macrovipera, Daboia and Vipera.

The first complete mitochondrial genome of Dictyosquilla foveolata (Stomatopoda: Squillidae) using next-generation sequencing.

Project description:Dictyosquilla foveolata is a moderately important commercial species that is naturally distributed from Australia to Borneo, and from northwest Indonesia to Burma, Vietnam, and China. The complete mitogenome sequence of D. foveolata was first determined using Illumina HiSeq sequencing in this study. The circular genome was 15,733 bp in length and consisted of 13 protein-coding genes and 2 ribosomal RNA genes, 22 transfer RNA genes. The mitochondrial gene arrangement of D. foveolata is similar to those of most other stomatopods. Results from maximum-likelihood phylogenetic analysis showed that D. foveolata was clustered with other six species of the family Squillidae. This study will be valuable for phylogenetic analyses of the genus Dictyosquilla and the other genera of the order Stomatopoda. This is the first record of the complete mitogenome for the genus Dictyosquilla.
