<i>Atractylodes macrocephala</i> Koidz. is a traditional medicinal plant, distributing in China, Korea, and Japan. Here, we assembled and characterized the complete chloroplast (cp) genome of <i>A. macrocephala</i> using Illumina sequencing data. The plastome is 153,256 bp in length, consisting of a pair of inverted repeats (IRs) of 25,146 bp, separated by a large single-copy (LSC) region of 84,290 bp and small single-copy (SSC) region of 18,674 bp.
