Characterization of the complete plastid genome of Craniotome Rchb., a monotypic genus of Pogostemoneae, Lamiaceae.

ABSTRACT: Craniotome Rchb. is a monotypic genus of Lamiaceae. In this study, the complete plastid genome of the species C. furcata (Link) Kuntze was sequenced and assembled. The plastid genome obtained is 152,521 bp in length, including a pair of inverted repeat (IRa and IRb) regions of 25,596 bp, a large single-copy (LSC) region of 83,690 bp, and a small single-copy (SSC) region of 17,639 bp. The genome encoded 113 unique genes, including 79 protein-coding genes, 4 ribosomal RNA genes, and 30 transfer RNA genes. The overall GC content of the genome obtained is 38.29%. The phylogenetic analysis based on 37 plastid genome of Lamiaceae revealed that the genus Craniotome was sister to the Anisomeles-Pogostemon clade with strong support.

Characterization of the complete plastid genome of Chinese medicinal plant Isodon serra (Lamiaceae).

Project description:The herb Isodon serra (Maximowicz) Kudô, which is widely distributed in China and its neighbor regions, is a well-known traditional Chinese medicinal plant. In this study, we characterized the complete plastid genome sequence of I. serra using Illumina sequencing data. The plastome is 152,676 bp in length and contains a typical quadripartite structure. The inverted repeat (IR), large-single copy (LSC) and small-single copy (SSC) regions each has 25,716 bp, 83,564 bp, and 17,680 bp. The genome contains 80 protein coding genes (PCGs), 30 transfer RNAs (tRNA), and four ribosomal RNAs (rRNA). The phylogenetic result indicates I. serra together with genera Ocimum and Lavandula formed tribe Ocimeae clade.

The complete chloroplast genome of the monotypic genus of Bulleyia Schltr. (Orchidaceae).

Project description:Bulleyia Schltr. is monotypic and represented only by Bulleyia yunnanensis Schltr., native to the Yunnan of China, Bhutan, and northeast India. Here, we report the complete chloroplast (cp) genome sequence and the cp genome features of B. yunnanensis. The cp genome sequence of B. yunnanensis was 159,581 bp in length and presented a typical quadripartite structure consisting of one large single-copy region (LSC, 87,563 bp), one small single-copy region (SSC, 18,714 bp), and two inverted repeat regions (IR, 26,652 bp). Besides, the cp genome encoded 132 genes, including 113 unique genes (79 protein-coding genes, 30 tRNA genes, and four rRNA genes). The phylogenetic analysis suggested that B. yunnanensis be closely related to Pholidota in tribe Arethuseae.

Complete plastid genome sequence of a medical herb, Anisomeles indica (L.) Kuntze (Lamiaceae).

Project description:The species Anisomeles indica is used medicinally and widely distributed from India, to China and the Indo-China Peninsula. The first complete plastid genome sequence of A. indica reported here was 151,900?bp long, with the large single copy (LSC) region of 83,144?bp, the small single copy (SSC) region of 17,556?bp and two inverted repeats (IRa and IRb) of 25,600?bp. The plastome contained 113 genes, including 79 protein-coding genes, 4 ribosomla RNA genes and 30 transfer RNA genes. The overall GC content was 38.26%. Result from phylogenetic analysis suggests that Anisomeles is closely related to the genus Pogostemon.

Characterization of the complete chloroplast genome of Salvia leucantha (Lamiaceae)

Project description:Abstract Salvia leucantha (Lamiaceae) is an important horticultural plant with great ornamental and economic value. Here, we report the complete chloroplast genome of this species. The chloroplast genome was determined to be 151021 bp and the GC contents was 38.0%. The sequence includes a large single copy (LSC) region of 82,262 bp, a small single copy (SSC) region of 17,537 bp, and two separated inverted regions of 25,611 bp each. It contains 130 unique genes, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. Based on the chloroplast genomes data of 26 species in Salvia, our result indicated that S. leucantha, S. tiliifolia, S. hispanica, and S. splendens formed one clade with Bootstrap = 100%. The four species belong to Salvia subgenus Calosphace, and S. leucantha was closely related to Salvia tiliifolia and Salvia hispanica. This result will facilitate population, genetic diversity and phylogenetic studies of S. leucantha.

The complete chloroplast genome sequence of monotypic Cyphotheca (Melastomataceae), an endemic genus in China.

Project description:Cyphotheca, a shrub narrowly endemic to Yunnan, southwest China, is a monotypic genus of Sonerileae in Melastomataceae. The species, Cyphotheca montana, is dwindling and is listed as 'Near Threatened (NT)' by IUCN Red List of China. Herein, we report the complete chloroplast genome (cpDNA) sequence assembled from Illumina pair-end sequencing data. The complete chloroplast genome was 156,424?bp in length, which includes two inverted repeat regions (IRs) of 26,776?bp each, which were separated by a large single copy region (LSC) 85,900?bp and a small single copy region (SSC) 16,972?bp. The chloroplast genome contained 130 genes, including 85 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The overall GC content in the chloroplast genome of C. montana was 37.0%. The phylogenomic analysis showed that C. montana is sister to Barthea barthei.

Characteristics of the complete mitochondrial genome of the monotypic genus Arctictis (Family: Viverridae) and its phylogenetic implications.

Project description:The binturong (Arctictis binturong) is classified as a member of the subfamily Paradoxurinae within the family Viverridae (Carnivora: Mammalia) and comprises nine subspecies spread across Southern and Southeast Asia. Here, we describe the complete mitochondrial genome of the Indian subspecies A. b. albifrons using next-generation sequencing methods. The total length of the A. b. albifrons mitogenome was 16,642 bp. Phylogenetic analyses based on 13 mitochondrial protein-coding genes placed the binturong as a sister taxon to Paguma larvata within the Paradoxurinae and supported the clustering of Genettinae and Viverrinae and the monophyly of Viverridae and six other families of feliforms, consistent with previous studies. Divergence time estimates suggest that the Viverridae diversified during the Miocene (22.62 Mya: 95% CI [20.78-24.54] Mya) and that Arctictis and Paguma split 12.57 Mya (95% CI [8.66-15.67] Mya). Further molecular studies are required to test the distinctiveness and diversity of the nine putative subspecies of binturong.

Characterization of the complete chloroplast genome of Dracocephalum heterophyllum (Lamiaceae).

The complete chloroplast genome sequence is 150,860 bp in length, which contains 133 complete genes, among them, 88 are protein-coding genes (88 PCGs), 8 are ribosomal RNA genes (8 rRNAs), and 37 are tRNA genes (37 tRNAs). The overall GC content of chloroplast DNA is 37.6%, the respective values of the LSC, SSC, and IR regions are 36.0%, 31.6%, and 43.0%. Phylogenetic tree shows that D. heterophyllum is a sister to D. moldavica and D. palmatum.

-Complete plastid genome sequences of two species of the Neotropical genus Brunellia (Brunelliaceae).

Project description:Here we present the first two complete plastid genomes for Brunelliaceae, a Neotropical family with a single genus, Brunellia. We surveyed the entire plastid genome in order to find variable cpDNA regions for further phylogenetic analyses across the family. We sampled morphologically different species, B. antioquensis and B. trianae, and found that the plastid genomes are 157,685 and 157,775 bp in length and display the typical quadripartite structure found in angiosperms. Despite the clear morphological distinction between both species, the molecular data show a very low level of divergence. The amount of nucleotide substitutions per site is one of the lowest reported to date among published congeneric studies (? = 0.00025). The plastid genomes have gene order and content coincident with other COM (Celastrales, Oxalidales, Malpighiales) relatives. Phylogenetic analyses of selected superrosid representatives show high bootstrap support for the ((C,M)O) topology. The N-fixing clade appears as the sister group of the COM clade and Zygophyllales as the sister to the rest of the fabids group.

Characterization of the complete plastid genome of Butia eriospatha (Arecaceae).

Project description:Butia eriospatha is an endemic palm species from the Atlantic Rainforest in Brazil, a biodiversity hotspot. This species is currently listed in the IUCN red list as vulnerable and lacks specific plastid markers for population genetics studies. In addition, the evolutionary relationship within the genus Butia is not yet well resolved. Here, we sequenced and characterized the complete plastid genome (plastome) sequence of B. eriospatha. The complete plastome sequence is 154,048 bp in length, with the typical quadripartite structure. This plastome length and genes content is consistent with other six species from tribe Cocoseae. However, the Inverted Repeat (IR) borders show some variation among the analyzed species from this tribe. Species from the Bactridinae (Astrocaryum and Acrocomia) and Elaeidinae (Elaeis) subtribes present the rps19 gene completely duplicated in the IR region. In contrast, all plastomes sequenced from the subtribe Attaleinae (Butia, Cocos, Syagrus) present one complete CDS of rps19 and one partial copy of rps19. The difference in the IR/LSC junctions between Attaleinae and the sister clades Bactridinae + Elaeidinae might be considered an evolutionary signal and the plastome sequence of B. eriopatha may be used in future studies of population genetics and phylogeny.

Phylogenetic analysis indicated that S. tiliifolia is closely related to the species of Salvia chanryoenica.
