The mitochondrial genome of Phyllodiaptomus tunguidus Shen & Tai, 1964 (Copepoda, Calanoida) and its phylogeny.

ABSTRACT: The mitochondrial genome of Phyllodiaptomus diaptomus was sequenced and assembled via Next-Generation Sequencing (NGS) and iterative assembly with a reference seed. The genome is 16446 bp long, A + T biased (69.4%), with 13 protein-coding genes, 22 tRNAs, and 2 rRNA. All protein-coding genes are initiated by a typical "ATN" codon. ND1, ND2, ATP6 genes are terminated with "TAG", the other 10 genes are terminated with "TAA". This is the first complete mitogenome published in the Diaptomidae. It provides molecular information useful to a better understanding of the phylogeny of calanoids.

Validation of Male Pontella spinipes Giesbrecht, 1889 (Copepoda: Calanoida: Pontellidae) Based on Morphological and Mitochondrial COI Gene Sequence Analysis.

Project description:Sanu Vengasseril Francis, Shuhei Nishida, and Sivasankaran Bijoy Nandan (2018) The neustonic copepods of the family Pontellidae - Pontella spinipes Giesbrecht, 1889 and P. diagonalis Wilson, 1950, both first described on the basis of female specimens exhibit very similar morphology and overlapping geographic ranges in the Indian Ocean. While several taxonomists have described males of each species, there has been no definitive evidence for female-male matching (link female and male of the same species) in the two species. In the present study, an analysis of mitochondrial cytochrome c oxidase subunit I (mtCOI) sequences in the specimens collected from the Arabian Sea revealed that female P. spinipes Giesbrecht, 1889, and male P. diagonalis sensu Silas and Pillai (1973) are genetically identical, providing evidence that the latter is actually P. spinipes. These findings emphasize that it is necessary to re-examine the female-male correspondence of other related species, formerly based on morphology alone, using molecular-genetic analysis as applied in the present study.

Two new species of benthopelagic Stephos (Copepoda, Calanoida, Stephidae) from Korea.

Project description:Two new species of benthopelagic copepods of the genus Stephos T. Scott, 1892, belonging to the family Stephidae G.O. Sars, 1902, are described based on specimens collected in the stagnant water flooding the burrows excavated by ocypodid crabs in two intertidal mud-flats, and from near-bottom shallow waters in Korea, respectively. They can be easily diagnosed based on the ornamentation of both the female genital double-somite and genital operculum; the morphology of the distal segment of the male right P5; the presence/absence of a tiny pointed process on the distomedial angle of second segment of female P5; and the condition (seta or spine) of the lateral armature element on the distal segment of female fifth legs, among other features. This is one of the few cases reported of calanoid copepods living as commensals of other invertebrates, and raises to six the number of members of the genus reported from Asia. This is also the first record of the family Stephidae in Korea.

A new species of Notodiaptomus from the Ecuadorian Andes (Copepoda, Calanoida, Diaptomidae).

Project description:Notodiaptomus cannarensissp. n. is described from a reservoir on the Amazonian slope of the Ecuadorian Andes. The new species is unique among diaptomid calanoid copepods in the display of hypertrophied, symmetrical wing-like extensions at each side of the female composite genital somite. Furthermore, it displays a female urosome reduced to only two somites due to the incorporation of abdominal somites III and IV to the composite genital double-somite, and a male right fifth leg with the outer spine of second exopodal segment recurved and implanted proximally on margin. It differs from any other Notodiaptomus in the display of a large rectangular lamella on proximal segment of exopod of male right fifth leg. The species is currently known only from Mazar reservoir, a eutrophic water body placed above 2127 m a.s.l. on the River Paute (Cañar Province; southern Ecuador), where it is the most common crustacean in the water column.

A new species of Notodiaptomus from the Amazon basin (Crustacea, Copepoda, Calanoida, Diaptomidae).

Project description:A new Diaptomidae species is presented from the Neotropical region. It was found in two Amazonian lakes, Ressaca and Arapujá, both in Pará State, Brazil. The lakes are 400 km apart and threatened by the building of reservoirs for hydropower generation and pollution by human settlements. The new species resembles N. paraensis Dussart & Robertson, 1984, but it can be distinguished from this species and other congeners in having a special process on the fifth leg basis of the male, by the place of insertion of lateral spine in the last segment of right P5 of male, the shape and relationship between length and width of segments of male and female P5 exopodite 2 with stout inner process bearing short setules and outer small spine, exopodite 3, with two terminal setae, outer smaller; endopodite 1-segmented with one subterminal seta and oblique comb of spinules, the presence of a line of dorsal spinules at the distal margin of thoracic somites in both sexes. A brief comparison with other Notodiaptomus species is presented in the discussion.

Evidence of cryptic and pseudocryptic speciation in the Paracalanus parvus species complex (Crustacea, Copepoda, Calanoida).

Project description:IntroductionMany marine planktonic crustaceans such as copepods have been considered as widespread organisms. However, the growing evidence for cryptic and pseudo-cryptic speciation has emphasized the need of re-evaluating the status of copepod species complexes in molecular and morphological studies to get a clearer picture about pelagic marine species as evolutionary units and their distributions. This study analyses the molecular diversity of the ecologically important Paracalanus parvus species complex. Its seven currently recognized species are abundant and also often dominant in marine coastal regions worldwide from temperate to tropical oceans.ResultsCOI and Cytochrome b sequences of 160 specimens of the Paracalanus parvus complex from all oceans were obtained. Furthermore, 42 COI sequences from GenBank were added for the genetic analyses. Thirteen distinct molecular operational taxonomic units (MOTU) and two single sequences were revealed with cladistic analyses (Maximum Likelihood, Bayesian Inference), of which seven were identical with results from species delimitation methods (barcode gaps, ABDG, GMYC, Rosenberg's P(AB)). In total, 10 to 12 putative species were detected and could be placed in three categories: (1) temperate geographically isolated, (2) warm-temperate to tropical wider spread and (3) circumglobal warm-water species.ConclusionsThe present study provides evidence of cryptic or pseudocryptic speciation in the Paracalanus parvus complex. One major insight is that the species Paracalanus parvus s.s. is not panmictic, but may be restricted in its distribution to the northeastern Atlantic.

The complete mitochondrial genome of Aeolothrips indicus Bhatti, 1964 (Thysanoptera: Thripidae).

Project description:Here, we have generated the complete mitochondrial sequence of Aeolothrips indicus Bhatti, 1964. So far, this is the first largest mitogenome with 17,042 bp length in order Thysanoptera. It includes 13 protein-coding genes, 22 transfer RNA genes, and two ribosomal RNA genes along with three non-coding regions. AT composition of A. indicus is 72.5% (37.7% A and 34.8% T) and GC 27.5% (15.6% C and 11.9% G). The constructed phylogeny revealed the monophyly of family Aeolothripidae in the order Thysanoptera. The data would provide further insight into the evolution and phylogeny of the order Thysanoptera.

Complete mitochondrial genome of the calanoid copepod Eurytemora affinis (Calanoida, Temoridae).

Project description:The complete mitochondrial genome was sequenced from the calanoid copepod Eurytemora affinis. The sequenced total genome size was 18,553?bp. The mitochondrial genome of E. affinis has 13 protein-coding genes (PCGs), two rRNAs, and 22 tRNAs. Of 13 PCGs, ND1, ND5, and ATP6 genes had incomplete stop codons TA-, T-, and TA-, respectively. Furthermore, the stop codons of the remaining eleven PCGs were TAG or TAA while the start codon of 13 PCGs was ATG (Cytb, ATP8, ATP6, and CO3 genes), ATT (CO1, ND2, ND3, ND4L, ND5, and ND6 genes), and ATA (ND1, ND4, and CO2 genes), respectively. The ratio of A?+?T and G?+?C nucleotides of 13 PCGs of E. affinis mitogenome showed 63.9% and 36.1%, respectively while those ratio of the entire sequences were 65.5% and 34.5%, respectively.

A new species of Acartia (Copepoda, Calanoida) from the Philippines, based on morphological and molecular analyses.

Project description:A new species of Acartia (Odontacartia), A. (O.) edentatasp. n., was collected from Leyte Island in the Philippines. Morphologically, the new species resembles A. (O.) pacifica Steuer, 1915. The female of the new species differs from other species of the A. (O.) erythraea Giesbrecht, 1889 species group in the absence of a pair of sharp spines on the posterior border of the genital double-somite and absence of setules on the lateral margins of urosomites 1-3. Unlike other congeners of the species group, males of the new species lack fine setules along the posterior margin of the prosome. Comparison of the new species with A. (O.) pacifica by pairwise distance data for the 16S (282 bp) gene indicates that these species differ by 20-21%, while the COI gene (636 bp) indicates a difference of 16-17%. The new species seems to be a coastal, occurring in warm waters having a salinity of 33.5.

The complete mitochondrial genome of Undinula vulgaris (Dana, 1849) (Crustacea: Calanoida: Calanidae).

Project description:The present study reports, for the first time, the complete mitochondrial genome (mitogenome) of Undinula vulgaris. The total mitogenome length of U. vulgaris was 15,303?bp with 13 protein-coding genes (PCGs), 2 ribosomal RNAs (rRNAs), 22 transfer RNAs (tRNAs), and 1 non-coding region. Phylogenetic analysis showed that U. vulgaris belonged to the same family. This is the second report of the complete mitogenome sequence of the family Calanidae.

Insights into the morphology and molecular characterisation of glacial relict Eurytemoralacustris (Poppe, 1887) (Crustacea, Copepoda, Calanoida, Temoridae).

Project description:Eurytemoralacustris (Poppe, 1887) is a stenothermic glacial relict whose narrow environmental requirements make it an indicator species for good ecological conditions. The primary threats to this species are eutrophication and global warming. Many authors have described E.lacustris in taxonomic keys; however, its morphological description is unsatisfactory. Therefore, in this study, we aimed to review morphological characteristics of E.lacustris that were previously undescribed in the literature and to provide the molecular characteristics based on the two conservative mitochondrial genes: cytochrome c oxidase I (COI) and cytochrome b (cytb). The new record of E.lacustris indicates that it is a more widespread species than previously hypothesized. Width-to-length ratio of the last female endopod segment of legs indicates variation among the widely distributed species of the genus in Europe (i.e., E.lacustris, E.velox (Lilljeborg, 1853), and E.affinis (Poppe, 1880)). We also found variability of number of setae on the second segment of male endopod. Furthermore, our analysis confirms the occurrence of species in different than exclusively freshwater habitats.
