The complete mitogenome of Nomia chalybeata (Hymenoptera: Halictidae) and phylogenetic analysis.

ABSTRACT: The complete mitogenome of Nomia chalybeata was sequenced. The mitochondrial length of N. chalybeata was 16,692 bp (AT content 85.4%), with 37 classic invertebrate mitochondrial genes (including 13 protein-coding genes, 22 transporter RNAs, and two ribosomal RNAs) and AT-rich region (AT content 91.7%). The maximum-likelihood phylogenetic relationship was constructed using 11 species from Hymenoptera. Through the phylogenetic relationship, our research team successfully used the molecular data of the mitochondrial genome to verify that N. chalybeata belongs to the family Halictidae, and also provides molecular data for the database of the family Halictidae.

Project description:The complete mitogenome of Lasioglossum affine (Hymenoptera: Halictidae) was sequenced and analyzed. The whole mitogenome is 17,352 bp (AT%=84.1%) and encodes 37 typical eukaryotic mitochondrial genes, including 13 protein-coding genes (PCGs), 22 tRNAs, two rRNAs, and an AT-rich region. Further analysis found three gene rearrangements, where trn I-Q-M → trn M-I-Q, trn W-C-Y → trn C-W-Y, and trn K-D → trn D-K were shuffled. The phylogenetic relationships of 19 species of Hymenoptera were established using maximum-likelihood method based on 13 concatenated PCGs. The result showed that Lasioglossum affine is a sister of Lasioglossum sp. SJW-2017.

The complete mitogenome of Halictus (Seladonia) aerarius (Hymenoptera: Halictidae) and phylogenetic analysis.

Project description:The Halictidae, where the Seladonia aeraria belongs, was an important model organism for studying the evolution of insect social behavior. We first sequenced the complete mitochondrial genome (mitogenome) of Seladonia aeraria. The mitogenome was 15, 410 bp in length, including 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and a hypothetical control region. In order to reveal the phylogenetic position of Seladonia aeraria form mitogenomic level, we performed phylogenetic analysis of 13 PCGs from 15 species. The results revealed that the genus-level relationship of Halictidae was Seladonia + Lasioglossum and Seladonia aeraria was more closely related to Seladonia tumulorum than Lasioglossum sp. SJW_2017. The complete mitogenome of S. aeraria will provide a basis for further study evolution and phylogenetic analysis of Halictidae.

The complete mitogenome of Habropoda rodoszkowskii (Hymenoptera: Apidae) and phylogenetic analysis.

Project description:The mitogenome of Habropoda rodoszkowskii, the first complete mitogenome sequence of the genus Habropoda (hymenoptera: Apidae), was sequenced. The mitogenome is 18,497 bp (The proportion of A + T in 80.7%) long, with 37 classic eukaryotic mitochondrial genes (including 13 PCGs, 22 tRNAs, and 2 rRNAs) and an AT-rich region (The proportion of A + T in 78.2%). The Bayesian-inference and Maximum-likelihood phylogenetic relationship was constructed using 15 species from Hymenoptera. According to the phylogenetic tree, Habropoda rodoszkowskii converges with genus Nomada bees (Nomada flava and Nomada flavoguttata) to be supported. In addition, Habropoda rodoszkowskii is more closely related to Apidae than to Megahilidae and Colletidae.

The Nothoaspis amazoniensis Complete Mitogenome: A Comparative and Phylogenetic Analysis.

Project description:The molecular biology era, together with morphology, molecular phylogenetics, bioinformatics, and high-throughput sequencing technologies, improved the taxonomic identification of Argasidae family members, especially when considering specimens at different development stages, which remains a great difficulty for acarologists. These tools could provide important data and insights on the history and evolutionary relationships of argasids. To better understand these relationships, we sequenced and assembled the first complete mitochondrial genome of Nothoaspis amazoniensis. We used phylogenomics to identify the evolutionary history of this species of tick, comparing the data obtained with 26 complete mitochondrial sequences available in biological databases. The results demonstrated the absence of genetic rearrangements, high similarity and identity, and a close organizational link between the mitogenomes of N. amazoniensis and other argasids analyzed. In addition, the mitogenome had a monophyletic cladistic taxonomic arrangement, encompassed by representatives of the Afrotropical and Neotropical regions, with specific parasitism in bats, which may be indicative of an evolutionary process of cospeciation between vectors and the host.

Project description:Caulerpa lentillifera is a marine nutrient-rich edible green algae, with its external shape similar to 'sea grape', it has functions of purifying blood, anti-oxidation, anti-cancer, and anti-tumor. The mitogenome sequence of C. lentillifera is 209,894?bp long. A total of 67 genes were determined, including 17 protein-encoding genes, 3 rRNA genes, 27 tRNA genes, and 20 unidentified open reading frame (ORF). Phylogenetic analysis showed that C. lentillifera clustered together into a single branch. The mitogenome analysis will help the understanding of Ulvophyceae evolution.

Project description:Gracilaria chouae, a marine red macroalgae, is a rich source of active substances and is listed as biological and health food material with high economic value. The mitogenome sequence of G. chouae is 25,829?bp. A total of 50 genes were determined, including 24 protein-encoding genes, two rRNA genes, 23 tRNA genes, and one unidentified open reading frame (ORF). Phylogenetic analysis showed that G. chouae clustered together with Gracilariopsis chorda, Gracilariopsis lemanaeformis, Gracilariopsis andersonii, Gracilariophila oryzoides, and Gracilariopsis heteroclada. The mitogenome analysis will help the understanding of Gracilaria evolution.

Complete mitogenome and phylogenetic analysis of Oryzias celebensis (Teleostei: Beloniformes).

Project description:The complete Oryzias celebensis mitogenome was determined using next-generation sequencing (NGS) method and the resulting data analyzed in this article. The mitochondrial genome was 16,493 base pair (bp) length, and its content and structure were highly homologous to that of other teleostean fishes, including 13 protein-coding genes (PCGs), 2 rRNAs, 22 tRNA, and 1 control region. Among the PCGs, ATG was used as the initiation codon, except for GTG in the COI gene. There were 6 overlapping genes with overlap lengths ranging from 1 to 10 nucleotides (nt), while 10 intergenic regions with a total of 59 nt and a maximum interval of 38 nt between tRNA-Asn and tRNA-Cys were detected during the annotation of this complete mitochondrial DNA.

Complete mitogenome of endemic plum-headed parakeet Psittacula cyanocephala - characterization and phylogenetic analysis.

Project description:Psittacula cyanocephala is an endemic parakeet from the Indian sub-continent that is widespread in the illegal bird trade. Previous studies on Psittacula parakeets have highlighted taxonomic ambiguities, warranting studies to resolve the issues. Since the mitochondrial genome provides useful information concerning the species evolution and phylogenetics, we sequenced the complete mitogenome of P. cyanocephala using NGS, validated 38.86% of the mitogenome using Sanger Sequencing and compared it with other available whole mitogenomes of Psittacula. The complete mitogenome of the species was 16814 bp in length with 54.08% AT composition. P. cyanocephala mitogenome comprises of 13 protein-coding genes, 2 rRNAs and 22 tRNAs. P. cyanocephala mitogenome organization was consistent with other Psittacula mitogenomes. Comparative codon usage analysis indicated the role of natural selection on Psittacula mitogenomes. Strong purifying selection pressure was observed maximum on nad1 and nad4l genes. The mitochondrial control region of all Psittacula species displayed the ancestral avian CR gene order. Phylogenetic analyses revealed the Psittacula genus as paraphyletic nature, containing at least 4 groups of species within the same genus, suggesting its taxonomic reconsideration. Our results provide useful information for developing forensic tests to control the illegal trade of the species and scientific basis for phylogenetic revision of the genus Psittacula.
