Complete mitochondrial genome of Ophichthus rotundus (Anguilliformes: Ophichthidae).

ABSTRACT: The complete mitochondrial genome of Ophichthus rotundus was sequenced in this study. The genome sequence is 17,785?bp in length, comprising 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 2 control regions. Overall base composition is 30.59% A, 24.94% T, 17.01% G, and 27.46% C. The result of phylogenetic analysis indicates that O. rotundus mitogenome is close to that of M. maculosus, which are nested within the family Ophichthidae.

Project description:In this study, we present the complete mitogenome and a phylogenetic analysis of Muraenesox cinereus determined by long PCR and primer walking methods. The complete mitochondrial genome is a circular molecule of 17,987 bp in length and contains the same set of 37 mitochondrial genes [13 protein-coding genes, 2 ribosomal RNA (rRNA), and 22 transfer RNA (tRNA)], and a control region as other bony fishes. The base composition of the entire mitogenome showed a slight excess of AT bias. The entire mitogenome data produced in this study provides the genomic resources available for future evolutionary studies.

Phylogenetic analysis of the complete mitochondrial genome of Anguilla japonica (Anguilliformes, Anguillidae).

Project description:The Japanese eel (Anguilla japonica), which was listed as Endangered (EN) under the International Union for the Conservation of Nature due to the declines in its abundance, overfishing, and its narrow range distribution. To better protect this species, we described the complete mitogenome of A. japonica in this study. The mitogenome is 16717bp in length and contains 13PCGs, two rRNA genes (12S rRNA and 16S rRNA), 22 tRNA genes, and a putative control region (CR) and one origin of replication on the light-strand (OL). Moreover, the 13 PCGs encode 3813 amino acids in total, all the protein-coding genes use the initiation codon ATG except COI uses GTG. Most of them have TAA or TAG as the stop codon, except COI uses AGG and two PCGs (COII and ND4) use an incomplete stop codon T. A phylogenetic tree based on the Neighbour Joining method was constructed to provide relationship within Anguilla, which could be a useful basis for conservation of this species.

Complete mitochondrial DNA sequence of Brachysomophis crocodilinus (Anguilliformes: Ophichthidae).

Project description:Brachysomophis crocodilinus belongs to the family Ophichthidae, the complete mitochondrial genome of which was sequenced in this study. The mitochondrial genome of B. crocodilinus is of 17,818 bp in length, with overall base composition of 32.11% A, 24.69% T, 16.22% G, and 26.98% C. The genome content includes 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 2 control regions. The result of phylogenetic analysis indicates that B. crocodilinus mitogenome is close to that of Ophisurus macrorhynchos, which are nested within the family Ophichthidae.

The complete mitochondrial genome of Conger erebennus (Jordan & Snyder, 1901) (Anguilliformes: Congridae) from Liaoning Province, China.

Project description:This study aims to explore the complete mitochondrial genome and phylogenetic relationship of Conger erebennus (Jordan & Snyder, 1901) (Anguilliformes: Congridae). The information about the mitogenome was obtained using Illumina's next-generation sequencing technologies. The results revealed that the length of the circular mitogenome was 18,777 bp and it contained 37 genes and three unidentical control regions (CRs). The mitogenome contained 62.78% AT bases with an anti-G bias similar to that in most marine fishes. The maximum-likelihood phylogenetic tree of Anguiliformes based on encoding genes revealed that C. erebennus was in the same clade as other species of Congridae. The results of this study will progress the future of evolutionary research and species identification.

Complete genome sequence of Segniliparus rotundus type strain (CDC 1076).

Project description:Segniliparus rotundus Butler 2005 is the type species of the genus Segniliparus, which is currently the only genus in the corynebacterial family Segniliparaceae. This family is of large interest because of a novel late-emerging genus-specific mycolate pattern. The type strain has been isolated from human sputum and is probably an opportunistic pathogen. Here we describe the features of this organism, together with the complete genome sequence and annotation. This is the first completed genome sequence of the family Segniliparaceae. The 3,157,527 bp long genome with its 3,081 protein-coding and 52 RNA genes is part of the Genomic Encyclopedia of Bacteria and Archaea project.

Characterization of the complete mitochondrial DNA sequence of the Ariosoma meeki (Anguilliformes, Congridae).

Project description:In this study, the complete mitochondrial genome of Ariosoma meeki was sequenced, assembled and annotated. The circular genome is 16,154 bp in length with nucleotide composition is 28.42% A, 26.53% T, 19.65% G, and 25.40% C and contains 13 protein-coding genes (PCGs), 21 transfer RNA genes (tRNAs), 2 ribosomal RNA unit genes and a large non-coding region (putative control region). To further explore the evolution relationship of the Anguilliformes, we constructed the phylogenetic tree and found that the A. meeki had closer relationship with Ariosoma shiroanago. This study provided the valuable evidence on phylogenetic relationship of the A. meeki at the molecular level and essential resource for further study the molecular phylogenetic, biogeography and adaptive evolution of this lineage.

Project description:The strain Desmodus rotundus endogenous retrovirus (DrERV) QR09 was obtained from a bat tissue sample collected from Desmodus rotundus in the Brazilian rain forest. The complete genome was sequenced using the next-generation sequencing strategy. The full-length genome of DrERV QR09 is 8,256 nucleotides in length and showed high similarity with other DrERVs.

Comparative Analysis of Complete Mitochondrial Genome of Ariosoma meeki (Jordan and Snider, 1900), Revealing Gene Rearrangement and the Phylogenetic Relationships of Anguilliformes.

Project description:The mitochondrial genome structure of a teleostean group is generally considered to be conservative. However, two types of gene arrangements have been identified in the mitogenomes of Anguilliformes. In this study, we report the complete mitochondrial genome of Ariosoma meeki (Anguilliformes (Congridae)). For this research, first, the mitochondrial genome structure and composition were analyzed. As opposed to the typical gene arrangement pattern in other Anguilliformes species, the mitogenome of A. meeki has undergone gene rearrangement. The ND6 and the conjoint tRNA-Glu genes were translocated to the location between the tRNA-Thr and tRNA-Pro genes, and a duplicated D-loop region was translocated to move upstream of the ND6 gene. Second, comparative genomic analysis was carried out between the mitogenomes of A. meeki and Ariosoma shiroanago. The gene arrangement between them was found to be highly consistent, against the published A. meeki mitogenomes. Third, we reproduced the possible evolutionary process of gene rearrangement in Ariosoma mitogenomes and attributed such an occurrence to tandem repeat and random loss events. Fourth, a phylogenetic analysis of Anguilliformes was conducted, and the clustering results supported the non-monophyly hypothesis regarding the Congridae. This study is expected to provide a new perspective on the A. meeki mitogenome and lay the foundation for the further exploration of gene rearrangement mechanisms.

Novel gene rearrangement in the mitochondrial genome of Muraenesox cinereus and the phylogenetic relationship of Anguilliformes.

Project description:The structure and gene sequence of the fish mitochondrial genome are generally considered to be conservative. However, two types of gene arrangements are found in the mitochondrial genome of Anguilliformes. In this paper, we report a complete mitogenome of Muraenesox cinereus (Anguilliformes: Muraenesocidae) with rearrangement phenomenon. The total length of the M. cinereus mitogenome was 17,673 bp, and it contained 13 protein-coding genes, two ribosomal RNAs, 22 transfer RNA genes, and two identical control regions (CRs). The mitochondrial genome of M. cinereus was obviously rearranged compared with the mitochondria of typical vertebrates. The genes ND6 and the conjoint trnE were translocated to the location between trnT and trnP, and one of the duplicated CR was translocated to the upstream of the ND6. The tandem duplication and random loss is most suitable for explaining this mitochondrial gene rearrangement. The Anguilliformes phylogenetic tree constructed based on the whole mitochondrial genome well supports Congridae non-monophyly. These results provide a basis for the future Anguilliformes mitochondrial gene arrangement characteristics and further phylogenetic research.

Complete mitochondrial genome of Triplophysa nasobarbatula.

Project description:The complete mitochondrial DNA genome of Triplophysa nasobarbatula was sequenced and characterized. Triplophysa nasobarbatula revealed that the complete length of its mitochondrial genome was 16,316 bp, composed of A (29.71%), C (24.79%), G (17.22%), T (28.29%), A + T (57.99%), and C + G (42.01%). Its genetic constitution and arrangement were consistent with the taxon of the Teleost, including 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 2 main non-coding regions, D-loop region and OL region. All genes were encoded by the H-strand, except for 1 protein-coding gene (ND6) and 8 tRNA genes (tRNA-Gln, tRNA-Ala, tRNA-Cys, tRNA-Asn, tRNA-Tyr, tRNA-Ser, tRNA-Glu and tRNA-Pro) are encoded by the L-strand. Our mitochondrial genome data may provide information for taxonomic resolution, taxonomic resolution, and other studies about this genus of Triplophysa.
