Revealing the complete mitochondrial genome of Thermophis baileyi Wall, 1907 (Reptilia: Colubridae) through the next-generation sequencing.

ABSTRACT: The complete mitochondrial genome of Thermophis baileyi was sequenced using the next-generation sequencing (NGS) in the present study. The total length of the mitogenome was 17,355?bp, which was composed of 13 protein-coding genes, 22 transfer RNA (tRNA) genes, 2 ribosomal RNA (rRNA) genes (12s and 16s rRNA), and 2 control regions (CR I and CR II). The base composition was 32.4% for A, 23.8% for T, 30.2% for C, and 13.6% for G. Coding genes of each protein in the mtDNA had the same start and stop codons among three Thermophis species.

Project description:The Xizang hot-spring snake, Thermophis baileyi (Reptilia, Colubridae), is a relict species of the family Colubridae, which is known only from Tibet, China. In this study, we report the complete mitochondrial genome of this species. The total length of the genome is 17,385 bp, and comprises 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes, and 2 control regions. The total base composition is 32.5% for A, 23.8% for T, 13.5% for G, and 30.2% for C. The phylogenetic tree with 13 protein-coding genes (PCGs) of T. baileyi together with 12 other closely related species belonging to the family Colubridae was built, in order to prove the validity of the mitogenome of T. baileyi.

Project description:In this study, we sequenced the complete mitochondrial genome of Thermophis shangrila by using the next-generation sequencing technique. The total length of the mitogenome was 17,407 bp, which was composed of 13 protein coding genes, two rRNA genes (12s and 16s rRNA), 22 tRNA genes, and two control regions (CRI and CRII). The base composition was 32.6% for A, 23.9% for T, 30.0% for C, and 13.5% for G. We added a fragment about 150 bp in length at control region I, which Peng et al. failed to obtain using Sanger dideoxy sequencing.

The complete mitochondrial genome of Plagiopholis styani (Reptilia: Squamata: Colubridae).

Project description:In this study, the complete mitochondrial genome of Plagiopholis styani was acquired and described. The mitogenome is a circular molecule of 19,669 base pairs (bp) in length including 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes, and two control regions (D-loop), which is similar to other Colubridae snakes. The total base composition of mitochondrial DNA is A 33.0%, C 24.9%, G 12.8%, and T 29.3%. The mitochondrial genome of Plagiopholis styani contributes to revealing the phylogenetic relationships among species of the Colubridae family.

The phylogenetic tree with 13 protein-coding genes of T. shangrila together with 12 other closely related species belonging to the family Colubridae was reconstructed.

Project description:The greater green snake Cyclophiops major is a protected and colubrid species. Here, we investigated the complete mitochondrial genome of C. major. The genome is 17,217bp in size, including 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, 2 control regions, and an origin of light-strand replication. All genes are distributed on the heavy strand, except for ND6 gene and 8 tRNA genes. The AT content of the overall base composition of light strand is 59.83%, showing AT bias. Phylogenetic tree was built based on the genome of C. major and other related snakes to analyze their phylogenic relationship.

Complete mitochondrial genomes of Boigakraepelini and Hebiuscraspedogaster (Reptilia, Squamata, Colubridae) and their phylogenetic implications.

Project description:The complete sequence of the mitochondrial genome is a powerful tool for studying phylogenetic relationships and molecular evolution in various species. In this work, the mitogenomes of Boigakraepelini and Hebiuscraspedogaster were sequenced and characterized for the first time. The lengths of the B.kraepelini and H.craspedogaster mitogenomes were 17,124 bp and 17,120 bp, respectively, and both included 13 protein-coding genes, 22 tRNAs, two rRNAs and two control regions. The arrangements of these mitochondrial genes were the same in B.kraepelini and H.craspedogaster. In addition, both genome compositions showed A+T bias (59.03%, 60.93%) and had positive AT skews (0.179, 0.117) and negative GC skews (-0.397, -0.348). The phylogenetic results illustrated a close relationship between B.kraepelini and the genus Lycodon. Moreover, H.craspedogaster was clustered with other Hebius snakes and closely related to other Natricinae species. These results will provide references for further research on the phylogeny of Colubridae.

Next-generation sequencing yields the complete mitochondrial genome of the endangered Milos viper Macrovipera schweizeri (Reptilia, Viperidae).

Project description:The Milos viper, Macrovipera schweizeri, is an endangered viperid snake found on four Aegean islands (Greece). Its complete mitochondrial genome, the first reported for the genus Macrovipera, was assembled through next-generation sequencing. Its total length is 17,152?bp and includes 22 tRNAs, two ribosomal RNA genes, 13 protein-coding genes and two control regions, showing the typical gene-arrangement for Viperidae. Eight tRNAs and ND3 are encoded on the light strand, while all other genes are encoded on the heavy strand. A mitogenomic phylogeny that included Macrovipera schweizeri and 13 other viperid genera returned an unresolved relationship among the genera Macrovipera, Daboia and Vipera.

Next-generation sequencing yields a nearly complete mitochondrial genome of Plestiodon liui (Reptilia, Squamata, Scincidae) endemic to China.

Project description:The Liu's skink, Plestiodon liui, is endemic to China. In this study, a nearly complete mitochondrial genome (mitogenome) (17,643 bp in length) of P. liui from Junzhang Mountain, Wuxi, Jiangsu province, China, was determined by next-generation sequencing. Similar to the typical mtDNA of vertebrates, it contained two ribosomal RNA genes, 13 protein-coding genes (PCGs), 22 transfer RNA genes, and one control region (CR). With exception to the CR, all of the 37 genes were completely recovered. The PCGs were used to perform Bayesian phylogenetic analyses together with other scincid lizards with mitogenome data in GenBank. The resulting phylogenetic tree supported the monophyly of the P. capito group, and suggested that P. liui is the sister taxon to P. capito plus P. tunganus. The mitogenome of P. liui will provide fundamental data for the exploration of the mitogenome evolution in skinks.

Sequencing and analysis of mitochondrial genome of Elaphe carinata (Reptilia, Squamata, Colubridae).

Project description:The complete mitochondrial genome of Elaphe carinata was sequenced and analysed using muscle tissue for the first time. The genome is 17 154 bp in length. The complete mitochondrial genome contains 22 tRNA genes, 13 protein-coding genes (PCGs), two rRNA genes, two control regions (CRI and CRII) and one putative origin of L-strand replication. The gene order and nucleotide composition of E. carinata are very similar with E. davidi, E. schrenckii, E. anomala and E. bimaculata. A phylogenetic tree of mitochondrial genomes analyses of 16 species snakes of Colubridae was made based on the Neighbour-Joining (NJ) method, E. carinata has the most closely relationship with E. davidi, while E. poryphyracea and Euprepiophis perlacea are special species.

Revealing the complete mitogenome sequence of Hypsugo alaschanicus based on next generation sequencing.

Project description:Hypsugo alaschanicus belong to Chiroptera, which is the only type of mammals with the real ability to fly. The complete mitochondrial genome of H. alaschanicus based on next generation sequencing data thus determined had 37 genes for 13 proteins, 22 tRNAs, and 2 rRNAs together with a major non-coding region in a typical gene arrangement of vertebrate mitogenomes. Phylogenetic analysis shows that Pipistrellini is multiline origin, Pipistrellus-like bats can be divided into three groups: Pipistrellini-Nyctalini, Vespertilionini-Eptesicini, and Asian Pipistrelles. Hypsugo alone become a clade, Vespertilio and Eptesicus phylogenetic relationship are closer, Pipistrellus and Nyctalus have a close phylogenetic relationship.
