Complete mitochondrial genome of the porbeagle shark, Lamna nasus (Chondrichthyes, Lamnidae).

ABSTRACT: We report for the first time, the complete mitochondrial genome sequence of the porbeagle shark, Lamna nasus, from a specimen collected from offshore waters of New England, USA in the western North Atlantic Ocean. The genome structure of this species is similar to the other reported shark mitogenomes. The genome sequence has a total length of 16,697 bases; similar in size to the mtDNA genomes reported for other lamnid species. A Bayesian phylogenetic tree was reconstructed for the Lamnidae family using mitogenome sequences available in the Genbank.

Project description:The recently published mitogenome of milk shark Rhizoprionodon acutus (MN602076/NC_046016) was fully resolved in an unexpected phylogenetic position in the original mitogenome announcement, which rendered the genus Scoliodon paraphyletic. Here, we show that this mitogenome is actually that of a misidentified Pacific spadenose shark (Scoliodon macrorhynchos). The error is documented to avoid the perpetuation of erroneous sequence information in the literature.

Complete mitochondrial genome of the nurse shark Ginglymostoma cirratum.

Project description:We determined the complete mitochondrial genome sequence of nurse shark Ginglymostoma cirratum. The circular DNA of 16692?bp comprises 13 protein-coding genes, 22 transfer RNAs, 2 ribosomal RNAs, a non-coding control region and a non-coding origin of light strand replication with typical gene order of vertebrates. The nurse shark formed a well-supported clade that included whale shark Rhincodon typus and zebra shark Stegostoma fasciatum within the Orectolobiformes in a phylogenetic tree constructed with other published mitochondrial genomes of sharks.

The complete mitochondrial genome of milk shark, Rhizoprionodon acutus (Ruppell 1837).

Project description:The complete mitogenome sequence of the milk shark, of which Rhizoprionodon acutus was determined using long PCR. The genome was 16,693 bp in length and it contained 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and 1 D-loop region. The overall base composition of the heavy strand is A (31.63%), C (23.91%), T (31.38%), and G (13.08%). However, the base composition of A (31.38%), C (13.08%), T (31.63%), and G (23.91%) was in the light strand. Except for that COXI began with GTG, all the protein initiation codons were ATG. What's more, all the protein termination codons were TAA, in addition to ND2, ND3, and Cytb ended with TAG, COXII and ND4 finished only with T, and ND6 with AGG. Moreover, based on thirteen concatenated PCGs nucleotide datasets, the phylogenetic analysis showed high value support for the following sister clade among the two genera (Rhizoprionodon acutus, Rhizoprionodon; Scoliodon macrorhynchos and Scoliodon laticaudus, Scoliodon).

This species is exploited throughout parts of its range, and is currently listed as Near Threatened by the IUCN Red List. A phylogenetic analysis placed E. blochii within the Carcharhiniformes, as a sister taxon to Sphyrna lewini and S. zygaena.

Project description:We present the first mitochondrial genome sequence of the great hammerhead shark, Sphyrna mokarran. This species is of considerable conservation concern throughout its global distribution, and currently listed as Endangered on the IUCN Red List. The mitochondrial genome is 16,719?bp in length with 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes and a non-coding control region. The gene arrangement is congruent with other shark and most vertebrate species. This S. mokarran mitogenome provides a genomic resource for assisting with population studies and conservation efforts for this highly depleted species.

Complete mitochondrial genome of the gray reef shark, Carcharhinus amblyrhynchos (Carcharhiniformes: Carcharhinidae).

Project description:We report the first mitochondrial genome sequences for the gray reef shark, Carcharhinus amblyrhynchos. Two specimens from the British Indian Ocean Territory were sequenced independently using two different next generation sequencing methods, namely short read sequencing on the Illumina HiSeq and long read sequencing on the Oxford Nanopore Technologies' MinION sequencer. The two sequences are 99.9% identical and are 16,705 base pairs (bp) and 16,706 bp in length. The mitogenome contains 22 tRNA genes, two rRNA genes, 13 protein-coding genes and two non-coding regions; the control region and the origin of light-strand replication (OL).

Complete mitochondrial genome of the Caribbean reef shark, Carcharhinus perezi (Carcharhinformes: Carcharhinidae).

Project description:The Caribbean reef shark (Carcharhinus perezi; Poey, 1876) is a medium to large-bodied coastal and reef-associated predator found throughout the subtropical and tropical waters of the Atlantic Ocean and Caribbean Sea, although its populations are increasingly threatened by overfishing. We describe the first mitochondrial genome sequence for this species, using Illumina MiSeq sequencing of an individual from The Bahamas. We report the mitogenome sequence of the Caribbean reef shark to be 16,709 bp and composed two rRNA genes, 22 tRNA genes, 13 protein-coding genes, 2 non-coding regions; the D-loop control region and the origin of light-strand replication. We discuss the implications of this new information on future monitoring efforts and conservation measures such as marine protected areas, and urge for greater application of mitochondrial studies of sharks in the Atlantic Ocean.

Complete mitochondrial genome and the phylogenetic position of the zebra shark (Stegostoma fasciatum).

Project description:The complete mitochondrial genome of the zebra shark (Stegostoma fasciatum) was first determined in this study. The total length of this circle DNA was 16 658 bp, consisted of 37 genes with typical gene order in vertebrate mitogenome. Its nucleotide content was 34.1% A, 25.9% C, 12.5% G and 27.5% T. This mitogenome had 23 bp short intergenic spaces located in 10 gene junctions and 54 bp overlaps located in 11 gene junctions. In the protein-coding genes, two start codons (GTG and ATG) and two stop codons (TAG and TAA/T) were found. The 22 tRNA genes ranged from 66 bp (tRNA-Cys) to 75 bp (tRNA-Leu1). The phylogenetic result showed that S. fasciatum was clustered with the whale shark Rhincodon typus.

The complete mitochondrial genome of an Atlantic Ocean Shortfin Mako Shark, Isurus oxyrinchus.

Project description:We report the first complete mitochondrial genome of a shortfin mako shark from the Atlantic Ocean. The genome had 16,700 base pairs and contained 13 protein-coding genes, 2 rRNA genes, 22 tRNA genes, and a non-coding D-loop. There were 81 individual differences compared to the published mitochondrial genome of a shortfin mako from the Pacific Ocean, with most variability found in protein coding genes, especially ND5, ND3, and ND1. These highly variable genes may be useful population markers in future studies, and availability of a second mitogenome will assist with future, genome-scale studies of this IUCN Endangered species.
