Characterization and phylogenetic analysis of the mitochondrial genome of Schizothorax taliensis, a national-protected fish in China.

ABSTRACT: Schizothorax taliensis is a national key protected fish in China. The mitochondrial genome of S. taliensis is 16,578 bp in length and includes two ribosomal RNA genes, 22 tRNA genes, and 13 protein-coding genes. The phylogenetic analysis showed that S. taliensis belongs to Cyprinidae family and is closely related to other Schizothorax fish. This mitogenome will contribute to the further conservation and genetic studies of this endangered fish.

Complete mitochondrial genome and phylogenetic analysis of Schizothorax molesworthi (Cypriniformes: Cyprinidae).

Project description:Schizothorax molesworthi is an endemic species and distributes in the MoTuo reaches of the Yarlung Zangbo River. It is one of the most important commercial fishes in this area. In the present study, the complete mitochondrial DNA sequence of Schizothorax molesworthi was determined and analyzed. The mitochondrial genome of Schizothorax molesworthi is 16,585 bp in length and consisted of 37genes in the typical vertebrate mitochondrial gene arrangement. Overall base composition of mitochondrial genome of Schizothorax molesworthi was 30.1% A, 26.9% C, 17. 4% G, and 25.6% T, with a high A + T content (55.7%). Phylogenetic analysis showed that Schizothorax molesworthi and Schizothorax plagiostomus clustered together in a clade and formed a sister relationship.

Complete mitochondrial genome and phylogenetic analysis of Schizothorax sinensis (Teleostei: Cypriniformes: Cyprinidae).

Project description:This study describes the first sequencing of the complete mitochondrial genome of Schizothorax sinensis, a species of cyprinid snowtrout from the Jialing River and Fujiang River basins in China's Sichuan Province. The total length is 16,571 base pairs. Similar to most Schizothoracinae mitochondrial genomes, there are 37 genes including 13 protein coding genes, 22 transfer RNA genes and 2 ribosomal RNA genes. In addition, it contains a control region rich in A-T nucleotides. The overall nucleotide composition is 29.6% for A, 27.1% for C, 17.9% for G and 25.4% for T, and the percentage of GC content is 45.0%. Phylogenetic analysis suggested that Schizothorax sinensis and Schizothorax prenanti clustered together in a clade. This work provides additional molecular information for studying Schizothorax sinensis conservation genetics and evolutionary relationships.

Complete mitochondrial genome of Chrysolophus pictus (Galliformes: Phasianidae), a national protected wild pheasant in China.

Project description:The complete mitochondrial genome (mitogenome) of golden pheasant Chrysolophus pictus from North China was sequenced by the shotgun genome skimming methods. The mitogenome of C. pictus was 16,678 bp in length, consisting of 13 protein-coding genes, 22 tRNA genes, two rRNA genes and one non-coding control region (D-loop). Its overall base composition was 30.4% A, 24.8% T, 31.2% C and 13.6% G. All protein-coding genes had a typical ATG initiation codon except COX1 with GTG and terminated with a TAN codon, whereas COX1 terminated with a codon of AGG, COX3, ND2 and ND4 terminated with a single T. The ML phylogenetic tree constructed using 13 protein-coding genes showed that Chrysolophus species formed a monophyletic group, which was sister to the clade clustered by the two genera Crossoptilon and Lophura.

Characterization of the complete mitochondrial genome of the endangered species Schizothorax integrilabiatus.

Project description:Schizothorax integrilabiatus is an endangered fish species found in the Buqun Lake of Qinghai-Tibet Plateau. In this study, we determined the complete mitochondrial genome sequence of the S. integrilabiatus. The circular mitochondrial genome was 16,621 bp in length, containing 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, two ribosomal RNA (rRNA) genes and a control region (D-loop). The overall base composition is A 30.1%, C 26.9%, G 17.4%, and T 25.6%, with a high A + T content (55.7%). Further, phylogenetic analysis suggested that S. integrilabiatus is closely related to species of S. plagiostomus, and then clustered into a clade with other Schizothoracinae species. This work provides additional molecular information for studying S. integrilabiatus conservation genetics and evolutionary relationships.

Complete mitochondrial genome of the freshwater fish Onychostoma lepturum (Teleostei, Cyprinidae): genome characterization and phylogenetic analysis.

Project description:The cyprinid genus Onychostoma Günther, 1896 consists of 24 valid species distributed in Southeast Asia, including Taiwan, Hainan, mainland China and the Indochina region. In the present study, we determined the complete mitochondrial genome of O. lepturum, which is 16,598 bp in length, containing 13 protein-coding genes, two rRNA genes, 22 tRNA genes and a typical control region (D-loop). To verify the molecular phylogeny of the subfamily Acrossocheilinae, we provide new insights to better understand the taxonomic status of Acrossocheilus, Onychostoma and Folifer brevifilis. The phylogenetic trees presented three major clades based on the 13 protein-coding genes from 28 Acrossocheilinae species. Clades I and II represent the Onychostoma and Acrossocheilus groups, respectively. Species of Acrossocheilus, Onychostoma and F. brevifilis are included in Clade III, which is considered as an ancestral group. This work provides genomic variation information and improves our understanding of the Acrossocheilinae mitogenome, which will be most valuable in providing new insights for phylogenetic analysis and population genetics research.

Sequencing and Characterization of Mitochondrial Protein-Coding Genes for Schizothorax niger (Cypriniformes: Cyprinidae) with Phylogenetic Consideration.

Project description:The present study was conducted to get more information about the genome and locate the taxonomic position of Schizothorax niger in Schizothoracinae through mitochondrial 13 protein-coding genes (PCGs). These PCGs for S. niger were found to be 11409 bps in length ranging from 165 (ATPase 8) to 1824 bps (NADH dehydrogenase subunit 5) and encode 3801 amino acids. In these PCGs, 4 genes overlap on the similar strands, while one shown on the opposite one: ATPase 6+8 and NADH dehydrogenase subunit 4+4L overlap by 7 nucleotides. Similarly, ND5-ND6 overlap by 4 nucleotides, while ATP6 and COIII overlap by 1 nucleotide. Similarly, four commonly used amino acids in S. niger were Leu (15.6 %), Ile (10.12 %), Thr (8.12 %), and Ala (8.7 %). The results presented that COII, COIII, NDI, ND4L, and Cytb had substantial amino acid conservation as compared to the COI gene. Through phylogenetic analysis, it was observed that S. niger is closely linked with S. progastus, S. labiatus, S. plagiostomus, and S. nepalensis with high bootstrap values. The present study provided more genomic data to know the diversity of the mitochondrial genome and its molecular evolution in Schizothoracinae.

The Complete Mitochondrial Genome of the Freshwater Fish Onychostoma ovale (Cypriniformes, Cyprinidae): Genome Characterization and Phylogenetic Analysis.

Project description:In this study, we sequenced and characterized the complete mitochondrial genome (mitogenome) of Onychostoma ovale. The mitogenome of O. ovale was 16,602 bp in length with 13 protein-coding genes (PCGs), 22 transfer RNA (tRNA) genes, 2 ribosomal RNA (rRNA) genes, and a control region. The nucleotide composition of the O. ovale mitogenome was 31.47% A, 24.07% T, 15.92% G, and 28.54% C, with a higher A + T content (55.54%) than G + C content (44.46%). All PCGs began with the standard ATG codon, except for the cytochrome c oxidase subunit 1 (COX1) gene and the NADH dehydrogenase 3 (ND3) gene with GTG, while six PCGs ended with incomplete termination codons (TA or T). The Ka/Ks ratios of 13 PCGs were all less than one, indicating that they were under purifying selection. All tRNA genes were folded into the typical cloverleaf secondary structures with the exception of tRNASer(AGY), whose dihydrouridine (DHU) arm was absent. The phylogenetic trees showed that Onychostoma and Acrossocheilus were classified into three clades. There was a mosaic relationship between Onychostoma and Acrossocheilus. Moreover, the phylogenetic tree analysis showed that O. rarum was the closest species to O. ovale. This study can provide a useful resource for further phylogeny and population genetic analyses of Onychostoma and Acrossocheilus.

Complete mitochondrial genome of Schizothorax davidi (Teleostei: Cypriniformes: Cyprinidae).

Project description:This study provides a mitochondrial complete genome of Schizothorax davidi. The complete genome is 16,576 bp in length with an A + T content of 54.9%, which contains 13 protein-coding genes, 22 tRNA genes, and 2 rRNA genes. The phylogenetic analysis indicated that S. davidi is closely related to Schizothorax lissolabiatus. These results contribute to explore the adaptation strategy of S. davidi on the conditions of Qinghai-Tibet Plateau.

Project description:Schizothorax dulongensis Huang (1985) is an endemic species in China, which is mainly distributed in the Irrawaddy River and its tributaries. In this study, the complete mitochondrial genome was sequenced. Its length is 16,579 bp, containing 22 tRNAs, two rRNAs, and 13 PCGs. The phylogenetic results showed that S. dulongensis and these species from Brahmaputra River clustered a clade, and supported the Brahmaputra River and the Irrawaddy River have been reorganized of drainage.
