Complete mitochondrial genomes of Scincella vandenburghi and S. huanrenensis (Squamata: Scincidae).

ABSTRACT: Here, we report the complete mitochondrial genomes of the skink species Scincella vandenburghi and S. huanrenensis. The mitogenomes were determined to be 17103?bp for S. vandenburghi and 17212?bp for S. huanrenensis. The mitogenomes consist of 13 protein-coding genes, two rRNA genes, 22 tRNA genes and two non-coding regions. We then used the mitogenome data to construct a phylogenetic tree for these two species and an additional 16 species within the suborder Lacertilia.

Project description:The first complete mitochondrial genome sequence was determined for an oviparous lizard, Scincella modesta (Scincella, Scincidae). The total length of the complete mitochondrial genome was 17,511 bp, encodes 13 protein-coding genes, 22 tRNAs, 2 rRNA genes, and 2 non-coding regions. The overall base composition of S. modesta is A: 31.9%, T: 27.2%, G: 14.5%, and C: 26.5%. Most of the S. modesta mitochondrial genes are encoded on the H-strand except for the ND6 gene and eight tRNA genes, which are encoded on the L-strand. Mrbayes and ML tree based on 13 protein-coding genes indicated that S. vandenburghi is the sister group of the S. modesta within the genus Scincella. The complete mitogenome sequence of S. modesta provided fundamental data for resolving phylogenetic and genetic problems related to genus Scincella.

This mitogenome was 17,466 bp long and encoded 13 protein-coding genes (PCGs), 22 transfer RNA genes, 2 ribosomal RNA genes, and 2 non-coding regions. The overall nucleotide composition was 31.8% of A, 14.5% of G, 27.2% of T, and 26.5% of C. Phylogenetic analysis using Bayesian Inference (BI) validated the taxonomic status of S. modesta, exhibiting the close relationship with the other two species from the genus Scincella.

First record of mitochondrial genome of Scincella reevesii (Squamata: Scincidae) and phylogenetic analysis.

Project description:We sequenced and annotated the nearly complete mitochondrial genome (mitogenome) of Scincella reevesii (Squamata: Scincidae). This mitogenome was 14,106 bp in size and encoded 13 protein-coding genes, two ribosomal RNA genes, and 22 transfer RNA genes. The most common start codon is ATG, the most common termination codon is TAA and five genes have incomplete termination codon T. The overall nucleotide composition was 32.0% of A, 14.3% of G, 26.1% of T, and 27.6% of C. The data will increase the basic information of Scincidae phylogenetic research and can help to better understand the phylogenetic status of S. reevesii in Squamata.

A new species of smooth skink (Squamata: Scincidae: Scincella) from Cambodia.

Project description:Based on morphological and genetic evidence we evaluated the taxonomic status of a newly discovered forest-dwelling population of skink (genus Scincella) from the Keo Seima Wildlife Sanctuary, Mondulkiri Province, Cambodia. From phylogenetic analysis of a 668-bp fragment of the mtDNA COI and diagnostic morphological characters we allocate the newly discovered population to the Scincella reevesii-S. rufocaudata species complex and describe it as Scincella nigrofasciata sp. nov. The new skink species can be distinguished from all other Southeast Asian congeners by the following combination of morphological characters: snout-vent length (SVL) 40.0-52.6 mm; relative tail length (TaL/SVL ratio) 1.25-1.94; prefrontals in broad contact; infralabials 6; primary temporals 2; relative forelimb length (FIL/SVL ratio) 0.20-0.22; relative hindlimb length (HIL/SVL ratio) 0.30-0.33; relative forearm length (FoL/SVL ratio) 0.14-0.16; adpressed forelimbs and hind limbs either overlapping (0.4-2.2 mm) or separated (1.9-2.3 mm); midbody scale rows 32-33, paravertebral scales 69-74, vertebral scales 65-69; dorsal scales between dorsolateral stripes 8; comparatively slender fingers and toes, subdigital lamellae under fourth toe 15-17; dark discontinuous regular dorsal stripes 5-7; distinct black dorsolateral stripes, narrowing to lateral sides and extending to 52%-86% of total tail length. We provide additional information on the holotype of Scincella rufocaudata (Darevsky & Nguyen, 1983), and provide evidence for the species status of Scincella rupicola. Our discovery brings the number of Scincella species in Cambodia to five and emphasizes the incompleteness of knowledge on the herpetofaunal diversity of this country.

Complete mitochondrial genome of Tropidophorus hangnam (Squamata: Scincidae) with phylogenetic analysis.

Project description:The complete mitochondrial genome (mitogenome) of Tropidophorus hangnam was sequenced from its paratype (GenBank accession no. MN977920). It was 16,777 bp in length with a base composition of 31.99% A, 29.49% C, 14.34% G, and 24.18% T, and a GC content of 43.83%. The genome includes 13 protein-coding genes (PCGs), 22 transfer RNA genes, 2 ribosomal RNA genes, and a control region (D loop). Most T. hangnam genes are located on the H strand, except for the ND6 gene and eight tRNA genes, which are located on the L strand. Phylogenetic analyses based on 13 PCGs indicated that T. hangnam is sister to the clade composed of the genera Scincella and Sphenomorphus. The newly sequenced T. hangnam mitogenome will provide basic data for further studies on the genetic diversity and molecular phylogenetic relationships of the genus Tropidophorus.

Next-generation sequencing yields a nearly complete mitochondrial genome of Plestiodon liui (Reptilia, Squamata, Scincidae) endemic to China.

Project description:The Liu's skink, Plestiodon liui, is endemic to China. In this study, a nearly complete mitochondrial genome (mitogenome) (17,643 bp in length) of P. liui from Junzhang Mountain, Wuxi, Jiangsu province, China, was determined by next-generation sequencing. Similar to the typical mtDNA of vertebrates, it contained two ribosomal RNA genes, 13 protein-coding genes (PCGs), 22 transfer RNA genes, and one control region (CR). With exception to the CR, all of the 37 genes were completely recovered. The PCGs were used to perform Bayesian phylogenetic analyses together with other scincid lizards with mitogenome data in GenBank. The resulting phylogenetic tree supported the monophyly of the P. capito group, and suggested that P. liui is the sister taxon to P. capito plus P. tunganus. The mitogenome of P. liui will provide fundamental data for the exploration of the mitogenome evolution in skinks.

The overall length of the mitogenome is 17,304 bp and contains 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and a putative control region. The total base composition is 31.2% for A, 27.0% for T, 14.4% for G, and 27.4% for C. The phylogenetic tree with the whole mitochondrial genome sequence of A. himalayanus together with 10 other related species belonging to the family Scincidae was reconstructed, in order to prove the validity of the mitogenome of A. himalayanus. Phylogenetic analysis indicated that A. himalayanus was not nested within Scincella, and further corroborated this species does not belong to the genus of Scincella.

New provincial records of skinks (Squamata: Scincidae) from northwestern Vietnam.

Project description:We report six new records of skinks from northwestern Vietnam: Eutropis macularius, Scincelladevorator , S.monticola, S.ochracea, Sphenomorphuscryptotis and S.indicus. Our new findings increase the species number of skinks (Scincidae) to nine in Dien Bien Province and to 14 in Son La Province. We also provide additional natural history data of aforementioned species.

Project description:The complete mitochondrial genome (mitogenome) sequence of Sphenomorphus indicus was sequenced and characterized by next-generation sequencing technology. The total length of mitogenome is 17,027?bp and contains 13 protein-coding genes, 22 tRNA genes, 2 ribosome RNA genes, and 2 non-coding regions (the control region and the putative L-strand replication origin). Most of the genes of S. indicus are encoded on the H-strand, except for the ND6 subunit gene and 8 tRNA genes which is distributed on the L-strand. Phylogenetic reconstruction suggested that S. indicus is the sister group of the S. incognitus within the genus Sphenomorphus. The complete mitochondrial genome sequence presented here will be useful to study the evolutionary relationships and genetic diversity of S. indicus.

Complete mitochondrial genomes of two gecko species, Gekko hokouensis and Gekko japonicus (Squamata, Gekkonidae).

Project description:The Gekkonidae is the second-most-numerous Family in Sauria and widely distributed around the world. In this paper, the complete mitochondrial genomes of two gecko species, Gekko hokouensis and Gekko japonicas, were sequenced. The lengths of the two mitochondrial genomes (G. hokouensis and G. japonicus) are 17?956?bp and 17?769?bp, respectively. These mitochondrial genomes both contain 13 protein-coding genes, two ribosomal RNA genes, 22 transfer RNA genes and a non-coding region (control region). The overall base compositions of the H-strand of G. hokouensis and G. japonicus are 32.1% A, 26.7% T, 27.0% C, 14.2% G and 31.6% A, 25.2% T, 28.6% C, 14.7% G, respectively. Phylogenetic analysis showed that G. hokouensis is a sister clade with G. swinhonis. G. japonicus has a close phylogenetic relationship to the clade of G. hokouensis and G. swinhonis.
