The complete plastid genome of Suaeda malacosperma (Amaranthaceae/Chenopodiaceae), a vulnerable halophyte in coastal regions of Korea and Japan.

ABSTRACT: Suaeda malacosperma has limited distribution in the coastal regions of Korea and Japan and is named as a vulnerable halophyte in the Red List of Japan. The complete plastid genome of S. malacosperma is 151,989?bp long, and is composed of large single-copy (83,492?bp) and small single-copy (18,121?bp) regions plus two inverted repeats (25,188?bp each). The plastid genome encodes 130 genes, including 8 rRNAs, 37 tRNAs, and 83 protein-coding genes. rpl23 is pseudogenized. Phylogenetic analysis showed a sister relationship between Suaeda and Bienertia. This complete plastid genome is the first reported in genus Suaeda.

Project description:Suaeda salsa, an annual succulent halophytic herb, is one of the major halophyte widely distributed in both saline inland and the intertidal zone. In this study, we report the complete chloroplast genome (plastome) of S. salsa. The plastome was 151,642?bp in length and comprises a large single-copy region (83,502?bp), a small single-copy region (17,780?bp), and a pair of inverted repeats (25,180?bp). It encodes 113 unique genes, including 79 protein-coding genes (PCGs), 30 tRNAs, and four rRNAs. The overall GC content of this plastome was 36.4%. Phylogenomic analysis based on 20 plastomes revealed that S. salsa was closely related to S. malacosperma.

Phylogenomic analysis showed that S. glauca was sister to other Suaeda species.

Genome-Wide Development of Polymorphic Microsatellite Markers and Genetic Diversity Analysis for the Halophyte Suaeda aralocaspica (Amaranthaceae).

Project description:Suaeda aralocaspica, which is an annual halophyte, grows in saline deserts in Central Asia with potential use in saline soil reclamation and salt tolerance breeding. Studying its genetic diversity is critical for effective conservation and breeding programs. In this study, we aimed to develop a set of polymorphic microsatellite markers to analyze the genetic diversity of S. aralocaspica. We identified 177,805 SSRs from the S. aralocaspica genome, with an average length of 19.49 bp, which were present at a density of 393.37 SSR/Mb. Trinucleotide repeats dominated (75.74%) different types of motifs, and the main motif was CAA/TTG (44.25%). We successfully developed 38 SSR markers that exhibited substantial polymorphism, displaying an average of 6.18 alleles with accompanying average polymorphism information content (PIC) value of 0.516. The markers were used to evaluate the genetic diversity of 52 individuals collected from three populations of S. aralocaspica in Xinjiang, China. The results showed that the genetic diversity was moderate to high, with a mean expected heterozygosity (He) of 0.614, a mean Shannon's information index (I) of 1.23, and a mean genetic differentiation index (Fst) of 0.263. The SSR markers developed in this study provide a valuable resource for future genetic studies and breeding programs of S. aralocaspica, and even other species in Suaeda.

Intertidal insects associated with halophytic Suaeda (Amaranthaceae) in Japan: a case study in Saga, northern Kyushu.

Project description:In contrast to a great diversity in insects in terrestrial and freshwater ecosystems, few known species have adapted to inhabit marine environments. In this study, we surveyed insects associated with halophytic plants of Suaeda (Amaranthaceae) distributed in intertidal zones, in northern Kyushu, Japan. On four Japanese native species of Suaeda, we found insects belonging to five orders and 18 species. Amongst them, the genus Clanoneurum (Diptera: Ephydridae) and Coleophoradeviella (Lepidoptera: Coleophoridae) were newly reported from Japan; and Orthotylus (Melanotrichus) parvulus (Hemiptera: Miridae) was newly recorded from Kyushu. The seasonal occurrence of several insects on Suaeda is reported.

Insights into Regulation of C2 and C4 Photosynthesis in Amaranthaceae/Chenopodiaceae Using RNA-Seq.

Project description:Amaranthaceae (incl. Chenopodiaceae) shows an immense diversity of C4 syndromes. More than 15 independent origins of C4 photosynthesis, and the largest number of C4 species in eudicots signify the importance of this angiosperm lineage in C4 evolution. Here, we conduct RNA-Seq followed by comparative transcriptome analysis of three species from Camphorosmeae representing related clades with different photosynthetic types: Threlkeldia diffusa (C3), Sedobassia sedoides (C2), and Bassia prostrata (C4). Results show that B. prostrata belongs to the NADP-ME type and core genes encoding for C4 cycle are significantly upregulated when compared with Sed. sedoides and T. diffusa. Sedobassia sedoides and B. prostrata share a number of upregulated C4-related genes; however, two C4 transporters (DIT and TPT) are found significantly upregulated only in Sed. sedoides. Combined analysis of transcription factors (TFs) of the closely related lineages (Camphorosmeae and Salsoleae) revealed that no C3-specific TFs are higher in C2 species compared with C4 species; instead, the C2 species show their own set of upregulated TFs. Taken together, our study indicates that the hypothesis of the C2 photosynthesis as a proxy towards C4 photosynthesis is questionable in Sed. sedoides and more in favour of an independent evolutionary stable state.

Fruit and seed anatomy of Chenopodium and related genera (Chenopodioideae, Chenopodiaceae/Amaranthaceae): implications for evolution and taxonomy.

Project description:A comparative carpological study of 96 species of all clades formerly considered as the tribe Chenopodieae has been conducted for the first time. The results show important differences in the anatomical structure of the pericarp and seed coat between representatives of terminal clades including Chenopodium s.str.+Chenopodiastrum and the recently recognized genera Blitum, Oxybasis and Dysphania. Within Chenopodium the most significant changes in fruit and seed structure are found in members of C. sect. Skottsbergia. The genera Rhagodia and Einadia differ insignificantly from Chenopodium. The evolution of heterospermy in Chenopodium is discussed. Almost all representatives of the tribe Dysphanieae are clearly separated from other Chenopodioideae on the basis of a diverse set of characteristics, including the small dimensions of the fruits (especially in Australian taxa), their subglobose shape (excl. Teloxys and Suckleya), and peculiarities of the pericarp indumentum. The set of fruit and seed characters evolved within the subfamily Chenopodioideae is described. A recent phylogenetic hypothesis is employed to examine the evolution of three (out of a total of 21) characters, namely seed color, testa-cell protoplast characteristics and embryo orientation.

Transcriptomic profile analysis of the halophyte Suaeda rigida response and tolerance under NaCl stress.

Project description:Suaeda rigida is a lignified, true haplotype that predominantly grows in the Tarim basin, China. It has significant economic and ecological value. Herein, with aim to determine the genes associated with salt tolerance, transcriptome sequencing was performed on its stem, leaves and root over three set NaCl gradients regimens at treatment intervals of 3 h and 5 days. From our findings, we identified 829,095 unigenes, with 331,394 being successfully matched to at least one annotation database. In roots, under 3 h treatment, no up-regulated DEGs were identified in 100 and 500 mM NaCl treated samples. Under 5 days treatment, 97, 60 and 242 up-regulated DEGs were identified in 100, 300, 500 mM NaCl treated samples, respectively. We identified 50, 22 and 255 down-regulated DEGs in 100, 300, 500 mM NaCl treated samples, respectively. GO biological process enrichment analysis established that down-regulated DEGs were associated with nitrogen compound transport, organic substance transport and intracellular protein transport while the up-regulated genes were enriched in cell wall biogenesis, such as plant-type cell wall biogenesis, cell wall assembly, extracellular matrix organization and plant-type cell wall organization. These findings provide valuable knowledge on genes associated with salt tolerance of Suaeda rigida, and can be applied in other downstream haplotype studies.

Project description:Salsola abrotanoides, one of the dominant plant species of desert vegetation, adapts well to the arid, saline, and alkaline environment in the Qinghai-Tibetan Plateau. Here, we reported the complete chloroplast sequence and characters of S. abrotanoides based on the Illumina NovaSeq Platform. The chloroplast genome is 151,622 bp in length, containing a pair of inverted repeated (IR) regions of 23,701 bp, a large single copy (LSC) region of 84,658 bp, and a small single copy (SSC) region of 19,562 bp. And the chloroplast genome sequence encodes 130 genes totally, including 85 mRNA genes, 37 tRNA genes, and 8 rRNA genes. S. abrotanoides is the first species of Genus Salsola and the chloroplast sequence will provide a valuable resource for the phylogenetic studies of Chenopodiaceae.

Identification and evolutionary characterization of salt-responsive transcription factors in the succulent halophyte Suaeda fruticosa.

Project description:Transcription factors are key regulatory elements that affect gene expression in response to specific signals, including environmental stresses such as salinity. Halophytes are specialized plants that have the ability to complete their life cycle in saline environments. In this study we have identified and characterized the evolutionary relationships of putative transcription factors (TF) in an obligate succulent halophyte, Suaeda fruticosa, that are involved in conferring salt tolerance. Using RNA-seq data we have analyzed the expression patterns of certain TF families, predicted protein-protein interactions, and analyzed evolutionary trajectories to elucidate their possible roles in salt tolerance. We have detected the top differentially expressed (DE) transcription factor families (MYB, CAMTA, MADS-box and bZIP) that show the most pronounced response to salinity. The majority of DE genes in the four aforementioned TF families cluster together on TF phylogenetic trees, which suggests common evolutionary origins and trajectories. This research represents the first comprehensive TF study of a leaf succulent halophyte including their evolutionary relationships with TFs in other halophyte and salt-senstive plants. These findings provide a foundation for understanding the function of salt-responsive transcription factors in salt tolerance and associated gene regulation in plants.
