Sequencing of complete mitochondrial genome of brown algal Saccharina sp. ye-C5.

ABSTRACT: The complete genome (37 635 bp) mitochondrial DNA (mtDNA) of the Saccharina sp. ye-C5 was determined, which contains 38 protein-coding genes (PCG), three ribosomal RNA (rRNA) and 25 transfer RNA (tRNA) genes that are consistent in Saccharina genus. The phylogenetic tree that was established based on the mitochondrial genomes of brown algae, which indicated that Saccharina sp. ye-C5 and Saccharina longissima are the most closely related species.

Project description:The complete chloroplast genome sequence of Saccharina sp. ye-B was determined using Illumina sequencing data. The chloroplast genome of Saccharina sp. ye-B is 130,587 bp in length, containing 139 protein-coding genes (PCGs), 3 ribosomal RNAs (rRNAs), and 28 transfer RNAs (tRNAs) genes. The phylogenetic reconstruction based on the chloroplast genomes of 11 brown algae resolves Saccharina sp. ye-B in a fully supported clade with S. japonica. The determination of the chloroplast genome of Saccharina sp. ye-B will benefit future algal genetics, evolution, and systematic studies in the Laminariaceae.

Complete mitochondrial genome of Saccharina cultivar 'Hainong No.1' (Saccharina japonica?×?latissima).

Project description:Here, we sequenced the complete mitogenome of 'Hainong No.1', a hybrid Saccharina cultivar produced by crossing the cultivars 'Zaohoucheng' (?) and 'Pingbancai' (?). Circular mapping revealed that the mitogenome was 37,657?bp in length and had an overall AT content of 64.66%, including 35 protein-encoding genes, three ribosomal RNA genes (rRNA), 25 transfer RNA genes (tRNA) and three open reading frames (ORF). A phylogenetic tree constructed from the amino acids separated the six cultivars into two groups; 'Hainong No.1' had a closer evolutionary relationship with the cultivars 'Zaohoucheng', 'Pingbancai' and 'Ailunwan', whereas 'Rongfu' and 'Fujian' formed a distinct cluster. Further comparison between the 'Hainong No.1' and the parental mitogenomes displayed that 'Pingbancai' and 'Zaohoucheng' were the female and male parents, respectively.

Project description:In this study, we used next-generation sequencing to obtain the complete mitochondrial genome of Platycephalus sp.1. This mitochondrial genome, consisting of 16,552 base pairs (bp), contains 13 protein-coding genes, two ribosomal RNAs, 22 transfer RNAs, and two non-coding control regions (control region and origin of light-strand replication) as those found in other vertebrates. Control region, of 877 bp in length, is located between tRNAPro and tRNAPhe. Within the control region, typical conserved domains, such as the termination-associated sequence, central and conserved sequence blocks domains were identified. The overall base composition shows 25.83% of T, 29.98% of C, 27.01% of A, and 17.18% of G, with a slight A + T rich feature (52.84%). The complete mitogenome data provides useful genetic markers for the studies on the molecular identification, population genetics, phylogenetic analysis and conservation genetics.

The Complete Mitochondrial Genome of Ugyops sp. (Hemiptera: Delphacidae).

Project description:The complete mitochondrial genome (mitogenome) of Ugyops sp. (Hemiptera: Delphacidae) was sequenced, making it the first determined mitogenome from the subfamily Asiracinae, the basal clade of the family Delphacidae. The mitogenome was 15,259 bp in length with A + T content of 77.65% and contained 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), two ribosomal RNA genes (rRNAs), and a control region. The gene order was identical with that of the ancestral insect. The nucleotide composition analysis indicated that the whole mitogenome was strongly A-skewed (0.288) and highly C-skewed (-0.270). For PCGs on the J-strand, the AT skew was positive, and the GC skew was negative. All PCGs started with canonical ATN codons, except for cox1 and nad5, which used CTG and GTG as start codon, respectively. All tRNAs could fold into typical cloverleaf secondary structures, with the exception of trnS1 (AGN), in which the dihydrouridine arm was reduced to a simple loop. The control region included a poly-T stretch downstream of the small rRNA gene (rrnS), a subregion of higher A + T content and tandemly repeated sequence near trnI. The mitogenome of Ugyops sp. could be very helpful in exploring the diversity and evolution of mitogenomes in Delphacidae.

The complete genome sequence and annotation are reported. Analysis of the genetic relatedness to the known Elizabethkingia genomes indicated that strain 2-6 may be a new genomospecies of Elizabethkingia.

Complete mitochondrial genome sequencing of central Indian domestic pig.

Project description:Domestic pig (Sus scrofa domesticus) is one of the important farm animal contributing 7% of the country's total animal protein sources in India. In the present study, random hexamer primer was used to amplify the complete mitochondrial genome of Central Indian domestic pig and resolved the complete mitochondrial sequence by shotgun sequencing followed by de novo assembly in MIRA version 4.0.5. The sequence assembly revealed to be 15,827 bp mitogenome of pig (accession no. KT965278). The mitogenome in the present study has 99% homology with previously reported mitogenome of pigs from different parts of the world. The present study is the first report of complete sequence of mitogenome of pig from Indian subcontinent. Mitogenome analysis by MITOS web server revealed similarity of gene order, organization with the other pig breeds and vertebrates, comprising of 13 protein-coding genes, 22 tRNAs, 2 rRNAs and a control region. It was concluded that modified random hexamer can be successfully used for whole mitogenome sequencing using NGS without designing mitogenome-specific primer, thereby reducing cost and labor.

This mitogenome is a circular molecule of 34,695 bp in length and had an overall GC content of 37.54%%. Gene annotation showed that 35 protein-coding genes, 2 open reading frames, 25 transfer RNA genes, and 3 ribosomal RNA genes. The phylogenetic tree based on Bayesian shows that S. fusiforme belongs to genus Sargassum, support current taxonomic systems.

Complete mitochondrial genome sequence of Arboreal Brown-toothed Shrew, Episoriculus macrurus.

Project description:The Arboreal Brown-toothed Shrew (Episoriculus macrurus) belongs to the family Soricidae, and distributes in China, Nepal, India, Myanma, and Vietnam. In this study, the complete mitochondrial genome sequence of E. macrurus was determined. The mitogenome is 16,943 bp in length. Phylogenetic trees were constructed by the methods of Bayesian inference and maximum likelihood. The results showed that in the family of Soricidae, Crocidurinae differentiated earlier than Soricinae. Episoriculus was more close to Nectogale or Neomys rather than Sorex, and Blarinella was close to Sorex. This study contributes to illuminating the taxonomic status of E. macrurus.
