The complete chloroplast genome of Chenopodium acuminatum Willd. (Amaranthaceae).

ABSTRACT: The complete chloroplast genome (plastome) of the Chenopodium acuminatum was assembled and annotated in this study. The complete plastome was composed of circular DNA molecules with a total length of 152,200 bp, comprising a large single-copy region (83,683 bp), a small single-copy region (18,131 bp), and two inverted repeat regions (25,193 bp). GC content of this complete plastome was 37.2%. In total, 113 unique genes were annotated, including 79 protein-coding genes (PCGs), 30 transfer RNAs, and 4 ribosomal RNAs. Phylogenomic analysis showed that C. acuminatum was closely related to C. album.

Project description:Chenopodium quinoa Willd is the main traditional food of Inca aboriginal, which was a native grain in South American andes mountains. It has more than five thousand years of edible and cultivation history. Quinoa is rich of comprehensive nutritional value, therefore, be called as the mother of grain. In this study, the complete chloroplast genome of Chenopodium quinoa Willd was determined by the sequencing of PCR fragments. The complete chloroplast genome of C. quinoa Willd was 151,169 bp in length and displays a typical quadripartite structure of the large (LSC, 83,576 bp) and small (SSC, 18,107 bp) single-copy regions, separated by a pair of inverted repeat regions (IRs, 24,743 bp each). It harbours 120 gene species, including 87 protein-coding genes, 29 transfer RNA and 4 ribosomal RNA gene species. The overall nucleotide composition was: 31.2% A, 31.5% T, 19.0% C, and 18.3% G, with a total G + C content of 37.3%. Phylogenetic relationship analysis shows that C. quinoa closely related to Chenopodium album.

Project description:Chenopodium album is an annual herb from Amaranthaceae with worldwide distribution. It is a leafy vegetable as well as an important subsidiary grain crop with high nutritional value and medicinal value. In this study, we reported the complete chloroplast genome of C. album. The total chloroplast genome was 152,167 bp in length, containing a large single-copy region (LSC, 83,676 bp), a small single-copy region (SSC, 18,105 bp), and a pair of inverted repeat regions (IRs, 25,193 bp). The complete chloroplast genome contains 110 genes, including 78 protein-coding genes, 28 transfer RNA (tRNA) genes, and 4 ribosomal RNA (rRNA) genes with an overall GC content of 37.3%. Phylogenetic analysis showed that C. album was sister to C. acuminatum within Chenopodioideae. The complete chloroplast genome of C. album will provide useful resources for the development and utilization of this species and the phylogenetic study of Amaranthaceae.

Complete chloroplast genome of the grain Chenopodium quinoa Willd., an important economical and dietary plant.

Project description:The grain Chenopodium quinoa Willd. is the main traditional food of Inca aboriginal, which was a native grain in South American Andes Mountains, the edible and cultivation history of which has been more than five thousand years. In this study, we sequenced the complete chloroplast genome of C. quinoa on the Illumina platform by shotgun genome skimming method. The complete chloroplast genome of C. quinoa was 152,087 bp in length with the GC content 37.2%, which was comprised of a large single copy (LSC) region of 83,570 bp, a small single copy (SSC) region of 18,107 bp, and a pair of inverted repeats (IRA/IRB) of 25,205 bp. The chloroplast genome encoded 133 genes including 88 protein-coding genes, 37 tRNA genes and eight rRNA genes. Phylogenetic analysis constructed using the maximum likelihood (ML) method strongly supported the monophyly of each genus in the family Chenopodiaceae, and the genus Chenopodium is sister to Spinacia as a cluster, which closely grouped to Dysphania.

The complete chloroplast genome sequences for four Amaranthus species (Amaranthaceae).

Project description:Premise of the studyThe amaranth genus contains many important grain and weedy species. We further our understanding of the genus through the development of a complete reference chloroplast genome.Methods and resultsA high-quality Amaranthus hypochondriacus (Amaranthaceae) chloroplast genome assembly was developed using long-read technology. This reference genome was used to reconstruct the chloroplast genomes for two closely related grain species (A. cruentus and A. caudatus) and their putative progenitor (A. hybridus). The reference genome was 150,518 bp and possesses a circular structure of two inverted repeats (24,352 bp) separated by small (17,941 bp) and large (83,873 bp) single-copy regions; it encodes 111 genes, 72 for proteins. Relative to the reference chloroplast genome, an average of 210 single-nucleotide polymorphisms (SNPs) and 122 insertion/deletion polymorphisms (indels) were identified across the analyzed genomes.ConclusionsThis reference chloroplast genome, along with the reported simple sequence repeats, SNPs, and indels, is an invaluable genetic resource for studying the phylogeny and genetic diversity within the amaranth genus.

The Comparative Analyses of Six Complete Chloroplast Genomes of Morphologically Diverse Chenopodium album L. (Amaranthaceae) Collected in Korea.

Project description:Chenopodium album sensu stricto belonging to C. album aggregate is an annual cosmopolitan weed displaying the diversity of morphologies. We completed the six chloroplast genomes of C. album s. str. collected in Korea to understand the relationship between the diversity of chloroplast genomes and their morphological variations. All six C. album chloroplast genomes have a typical quadripartite structure with length ranging from 151,906 bp to 152,199 bp, similar to the previously sequenced C. album chloroplast genome (NC_034950). In total, 56 single nucleotide polymorphisms (SNPs) and 26 insertion and deletion (INDEL) regions (308 bp in total) were identified from the six chloroplast genomes, presenting a low level of intraspecific variations in comparison to the other angiosperm species. 376 normal simple sequence repeats were identified in all seven C. album chloroplast genomes. The phylogenetic analysis based on all available complete Amaranthaceae chloroplast genomes presents phylogenetic positions of six C. album samples as well as correlation with one of C. album morphological features. Our results provide the way to investigate intraspecific features of C. album chloroplast genomes and also the insights of understanding various intraspecific characteristics including morphological features.

Project description:The complete chloroplast genome of Celosia argentea, an important horticultural and medicinal herb, was identified and sequenced in this study. The genome size is 153,474 bp, the GC content is 36.7%. A total of 123 genes were identified, including 84 protein-coding genes, 8 rRNA genes, and 33 tRNA genes. Twenty-nine plastome accessions from Caryophyllales were selected to assess the phylogenetic placement of genus and the result showed that C. argentea is most closely related to Amaranthus hypochondriacus.

Its complete chloroplast genome was reported in this study for the first time. The whole chloroplast genome was 157, 051 base pairs in length with 129 genes, including 84 protein-coding genes, 37 tRNAs, and 8 rRNAs. In addition, phylogenetic analysis showed a sister relationship between P. tanacetifolia and P. chinensis.
