The complete chloroplast genome of Hippuris vulgaris (Plantaginaceae).

ABSTRACT: Hippuris vulgaris is an aquatic perennial herb distributed worldwide. In this research, the complete chloroplast genome of H. vulgaris was sequenced and assembled. Its complete genome size was 152,698 bp in length. The typical quadripartite structure was shown, which contained a large single-copy region (82,940 bp), a small single-copy region (18,262 bp), and a pair of inverted repeat regions (25,748 bp). The CG content of this genome was 37.6%. A total of 114 genes have been identified in the genome, including 80 protein-coding genes, 30 tRNA genes, and 4 rRNA genes. In addition, 18 genes possessed at least one intron. The phylogenetic analysis indicated that H. vulgaris was nested in Plantaginaceae with 100% bootstrap value and was a sister to Digitalis, Plantago, Hemiphragma, Veronica and Veronicastrum.

Project description:Two complete chloroplast genomes of Hippuris vulgaris (H. vulgaris_A and H. vulgaris_B), representing two distinct clades in China, were sequenced and assembled in this study. The circular genomes were 152,763 and 152,713 bp in length and exhibit a typical quadripartite structure of the large single-copy (LSC, 82,983/82,949 bp) and small single-copy (SSC, 18,294/18,278 bp) regions, separated by a pair of inverted repeats (IRs, both 25,743 bp). Both two cp genomes identically contain 133 genes, including 88 protein-coding genes, 37 tRNA, and eight rRNA genes. The phylogenetic analysis within Plantaginaceae demonstrated Hippuris an independent clade included in the expanded Plantaginaceae.

Project description:Here, we report the complete chloroplast genome of Scoparia dulcis L. The genome is 153,701 bp in size. Two inverted repeats (IRs) with a total of 50,546 bp were identified. The rest of the sequence was separated into two single-copy regions, including a large single-copy (LSC) region (85,029 bp) and a small single-copy (SSC) region (18,126 bp), respectively. The genome of S. dulcis comprised of 129 genes, including 85 protein-coding genes, 8 rRNA genes, and 36 tRNA genes. Phylogenetic analysis showed that S. dulcis was strongly allied with Bacopa monnieri.

The complete chloroplast genome sequence of Callitriche palustris (Plantaginaceae).

Project description:Callitriche palustris L. is an annual aquatic or marsh plant, wide spread in temperate regions throughout the world. In present study, we sequenced, assembled and annotated the complete chloroplast (cp) genome of C. palustris. The length of C. palustris complete cp genome was 150,138 bp, with a typical quadripartite structure comprising a pair of inverted repeat regions (IRs; 25,667 bp), a large single copy region (LSC; 81,432 bp) and a small single copy region (SSC; 17,372 bp). The whole cp genome contained 134 genes, including 89 protein-coding genes (PCGs), 37 transfer RNA (tRNA) genes, and eight ribosomal RNA (rRNA) genes. The maximum likelihood (ML) phylogenetic analysis indicated that C. palustris was a member of Plantaginaceae, but the relationships between subfamilies and tribes need more samplings. This cp genome would provide a valuable genetic resource for C. palustris' phylogenetic study.

Comprehensive analysis of complete chloroplast genome sequence of Plantago asiatica L. (Plantaginaceae).

Project description:Plantago asiatica L. is a representative individual species of Plantaginaceae, whose high reputation is owed to its edible and medicinal values. However, the phylogeny and genes of the P. asiatica chloroplast have not yet been well described. Here we report the findings of a comprehensive analysis of the P. asiatica chloroplast genome. The P. asiatica chloroplast genome is 164,992 bp, circular, and has a GC content of 37.98%. The circular genome contains 141 genes, including 8 rRNAs, 38 tRNAs, and 95 protein-coding genes. Seventy-two simple sequence repeats are detected. Comparative chloroplast genome analysis of six related species suggests that a higher similarity exists in the coding region than the non-coding region, and differences in the degree of preservation is smaller between P. asiatica and Plantago depressa than among others. Our phylogenetic analysis illustrates P. asiatica has a relatively close relationship with P. depressa, which was also divided into different clades with Plantago ovata and Plantago lagopus in the genus Plantago. This analysis of the P. asiatica chloroplast genome contributes to an improved deeply understanding of the evolutionary relationships among Plantaginaceae.

Complete chloroplast genome of Plantago asiatica and its phylogenetic position in Plantaginaceae.

Project description:Plantago asiatica, an herbaceous perennial species of Plantaginaceae, has been used as a traditional herbal medicine plant in China. In this study, the complete chloroplast (cp) genome of P. asiatica was sequenced and assembled using genome skimming data. The cp genome was 165,045 bp in length including the large single-copy (LSC, 82,964 bp) and small single-copy (SSC, 4,633 bp) regions separated by two copies of inverted region (IR, 38,724 bp). The cp genome encoded 113 unique genes, consisting of 79 protein-coding genes, 30 tRNA genes, and four rRNA genes, additionally with 27 duplicated genes in the IR regions. Phylogenetic analysis indicated that the representative species from Plantago was monophyletic and they were divided into four subgenera. P. asiatica belongs to the subgenus Plantago and was sister to P. rigida with high bootstrap value support.

The whole genome contained 131 genes, including 86 protein-coding genes, 37 tRNA genes and 8 rRNA genes. The phylogenetic tree showed that L. brevituba clustered with L. yunnanensis in family Plantaginaceae.

The Complete Chloroplast Genome Sequences of Three Veroniceae Species (Plantaginaceae): Comparative Analysis and Highly Divergent Regions.

Project description:Previous studies of Veronica and related genera were weakly supported by molecular and paraphyletic taxa. Here, we report the complete chloroplast genome sequence of Veronica nakaiana and the related species Veronica persica and Veronicastrum sibiricum. The chloroplast genome length of V. nakaiana, V. persica, and V. sibiricum ranged from 150,198 bp to 152,930 bp. A total of 112 genes comprising 79 protein coding genes, 29 tRNA genes, and 4 rRNA genes were observed in three chloroplast genomes. The total number of SSRs was 48, 51, and 53 in V. nakaiana, V. persica, and V. sibiricum, respectively. Two SSRs (10 bp of AT and 12 bp of AATA) were observed in the same regions (rpoC2 and ndhD) in three chloroplast genomes. A comparison of coding genes and non-coding regions between V. nakaiana and V. persica revealed divergent sites, with the greatest variation occurring petD-rpoA region. The complete chloroplast genome sequence information regarding the three Veroniceae will be helpful for elucidating Veroniceae phylogenetic relationships.

The complete chloroplast genome sequence of Bambusa vulgaris cv. Wamin.

Project description:Bambusa vulgaris cv. Wamin is an attractive ornamental bamboo species of southern China. It has large swollen internodes and weeping culms, and it has considerable economic importance. In the present study, we sequenced the complete chloroplast genome of B. vulgaris cv. Wamin and reported it for the first time. The genome was 139,528 bp in total length, including a large single-copy (LSC) region of 83,038 bp, a small single-copy (SSC) region of 12,893 bp, and a pair of invert repeats (IR) regions of 21,799 bp. Plastid genome contained 138 genes, 82 protein-coding genes, 38 tRNA genes, and 8 rRNA genes. The overall GC content of the genome was 38.9%. The phylogenetic analysis based on the complete chloroplast genome reveals that B. vulgaris cv. Wamin is closely related to Bambusa teres. This research strengthens the genetic information of both the B. vulgaris cv. Wamin and the phylogenetic analyses of Gramineae.

Characterization of the complete chloroplast genome of Veronica arvensis and its phylogenomic inference in plantaginaceae.

Project description:Veronica arvensis, which is an annual flowering plant in the plantain family Plantaginaceae, has commonly used as a Chinese herbal medicine to treat malaria in China. Here, the complete plastome of V. arvensis was successfully assembled based on genome skimming sequencing. The plastome of V. arvensis was 149,386 bp in length, comprising a pair of inverted repeats (IR; 24,946 bp) separated by a large single-copy (LSC) region (82,004 bp) and a small single-copy (SSC) region (17,490 bp). The plastid genome encoded 113 unique genes, consisting of 79 protein-coding genes, 30 tRNA genes, and four rRNA genes, with 19 duplicated genes in the IR regions. Six plastid hotspot regions (trnH-psbA, trnK-rps16, atpI-rps2, ndhF-rpl32, ccsA-ndhD and rps15-ycf1) were identified within Veronica. Phylogenetic analysis showed that the representative species from Veronica was monophyletic. V. persica and V. polita formed a maximum clade, followed by sister to V. arvensis.

The circular whole cp genome of P. fengdouensis was in a total length 164,976 bp with the typical quadripartite structure of angiosperms, containing two inverted repeats (IRs) of 38,644 bp separated by a large single-copy (LSC) region and a small single-copy (SSC) region of 82,972 and 4716 bp, respectively. The plastid genome of P. fengdouensis contains 113 genes, including 79 protein-coding genes, 4 ribosomal RNA genes, and 30 transfer RNA genes. The overall GC content of P. fengdouensis plastid genome is 38.0% and the corresponding values in LSC, SSC, and IR regions are 36.6, 30.2, and39.9%, respectively.
