The first complete chloroplast genome of Drynaria acuminata (Polypodiaceae), a local rare fern species.

ABSTRACT: The complete chloroplast genome of a local rare fern species Drynaria acuminata was sequenced. The genome has a length of 151,591 bp with 40.8% GC content, with in total 131 genes were annotated, including 88 protein genes, 35 tRNAs, and 8 rRNAs. This work provides basic information for its phylogeographical and conservation research.

Project description:The complete chloroplast genome of a staghorn fern species (Platycerium wallichii) was sequenced. The total genome was 158,286 bp in length, containing four regions: large single-copy (LSC) region (79,087 bp), small single-copy (SSC) region (21,397 bp), and two inverted repeat regions (IRs; 28,901 bp per each). In total 129 genes were annotated including 88 coding genes, 33 tRNAs, and 8 rRNAs. The overall GC content of the genome is 40.5%. Phylogenetic analysis supported the monophyly of both the subfamily Platycerioideae and the genus Platycerium. The genome data provides crucial information to support the future conservation and horticulture research.

It is a double stranded circular DNA of 152,551?bp length, containing two inverted repeat (IR, 24,643?bp each) regions, separated by large single-copy (LSC, 81,506?bp) and small single-copy (SSC, 21,759?bp) regions, respectively. The genome contains 131 genes, including 88 protein-coding genes, 35 tRNA genes, and eight rRNA genes. The total GC content of the chloroplast genome is 42.4%. ML phylogenetic analysis revealed that P. niponica was most closely related to Lepisorus clathratus.

This work provides crucial information for its phylogenetic and conservation of a critically endangered fern and its value as an ornamental and medicinal plant resource.

Complete chloroplast genome sequence of the medical fern Drynaria roosii and its phylogenetic analysis.

Project description:In this study, the complete chloroplast genome of the medical fern Drynaria roosii was completed and analyzed in order to understand the evolution of the genome of the fern lineages. In D. roosii, the circular double-stranded cpDNA sequence of 154,305?bp consists of two inverted repeat (IRA and IRB) regions of 23,416?bp each, a large single-copy (LSC) region of 86,040?bp and a small single-copy (SSC) region of 21,433?bp. The overall GC content is 40.92% and the GC contents of LSC, IRs, and SSC are 39.75%, 45.07%, and 36.60%, respectively. D. roosii with 108 annotated unique genes included 85 protein-coding genes, 19 tRNA genes, and 4 rRNA genes. Using the whole chloroplast genome sequences alignment of 18 species from ferns, the phylogenetic relationship was built. The phylogenetic position of D. roosii was closely clustered with Adiantum capillus-veneris, Cheilanthes lindheimeri, and Pteridium aquilium subsp. Aquilinum as sister species and then clustered with Alsophila spinulosa, Lygodium japonicum, Diplopterygium glaucum, and Osmundastrum cinnamomeum. D. roosii belongs to Polypodiales. The complete chloroplast genome of D. roosii provides utility information for ferns evolutionary and genomic studies.

Project description:Pyrrosia bonii is an important ornamental and medical fern from Polypodiaceae. Its complete chloroplast genome sequence was characterized through de novo assembly with Illumina sequencing data. The genome size is 158,174 bp, with large single copy (LSC, 82,479 bp) and small single copy (SSC, 21,723 bp) regions separated by a pair of inverted repeats (IR, 26,986 bp). A total of 132 genes were identified, including 88 protein coding genes, 35 tRNA genes, eight rRNA genes, and one pseudogene. Maximum-likelihood phylogenetic tree revealed that P. bonii was most closely related to Lepisorus clathratus. The study will greatly facilitate the chloroplast phylogenomics of Polypodiaceae.

Complete plastome of an endemic fern species from China: Neocheiropteris palmatopedata (Polypodiaceae).

Project description:Neocheiropteris palmatopedata (Baker) Christ is an endangered fern species endemic to southwest China. In this study, we sequenced the complete plastid genome of N. palmatopedata. The gene order and structure of the N. palmatopedata plastome are similar to those published plastomes in Polypodiales. The complete plastome is 153,344?bp in length, and the GC content is 42.1%. The plastome comprises 113 unique genes (83 protein-coding genes, 29 tRNA genes and four rRNA genes).

The first complete chloroplast genome of the fern genus Polystichum (Dryopteridaceae).

Project description:The first chloroplast genome of the fern genus Polystichum Roth (Dryopteridaceae) is reported here. Polystichum deltodon (Baker) Diels belongs to subgenus Haplopolystichum (Polystichum; Dryopteridaceae), many species of which are endangered or critically endangered species. The complete chloroplast genome of P. deltodon was determined for the first time in this work, which is revealed a circle quadripartite structure of 154,143 bp in length comprising a large single-copy region (LSC) of 86,990 bp, a small single-copy region (SSC) of 21,593 bp and a pair of inverted regions (IRs) of 22,780 bp, respectively. Based on the reported chloroplast genomes of Dryopteridaceae, phylogenetic analyses suggested that P. deltodon was located nearly to the genus Crytomium, which is in agreement with previous systematic research.

Project description:We sequenced the complete chloroplast genome of Asplenium komarovii Akasawa (syn: Asplenium scolopendrium L. subsp. japonicum (Komarov) Rasbach, Reichstein & Viane), which is designated as a rare species in South Korea. The complete chloroplast genome is 149,393 bp in total length and comprised of the following regions: large single copy (82,464 bp), small single copy (21,345 bp), and a pair of inverted repeats (22,792 bp). The overall GC content is 40.9% and the genome encoded a total of 115 genes, including 84 protein-coding, 27 transfer RNA, and 4 ribosomal RNA genes. Phylogenetic analysis based on 21 representative chloroplast genomes of the suborder Aspleniineae (and one outgroup) indicates that Aspleniaceae is monophyletic and sister to Diplaziopsidaceae, with Rhadidosoraceae as the basal group in this three family clade. Asplenium komarovii is sister to A. nidus and A. prolongatum with strong bootstrap support. The chloroplast genome of A. komarovii will be useful in establishing its relationships within the A. scolopendrium complex, which is currently unresolved.
