Project description:Numerical approaches to high-density single nucleotide polymorphism (SNP) data are often employed independently to address individual questions. We linked independent approaches in a bioinformatics pipeline for further insight. The pipeline driven by heterozygosity and Hardy-Weinberg equilibrium (HWE) analyses was applied to characterize Bos taurus and Bos indicus ancestry. We infer a gene co-heterozygosity network that regulates bovine fertility, from data on 18,363 cattle with genotypes for 729,068 SNP. Hierarchical clustering separated populations according to Bos taurus and Bos indicus ancestry. The weights of the first principal component were subjected to Normal mixture modelling allowing the estimation of a gene's contribution to the Bos taurus-Bos indicus axis. We used deviation from HWE, contribution to Bos indicus content and association to fertility traits to select 1,284 genes. With this set, we developed a co-heterozygosity network where the group of genes annotated as fertility-related had significantly higher Bos indicus content compared to other functional classes of genes, while the group of genes associated with milk production had significantly higher Bos taurus content. The network analysis resulted in capturing novel gene associations of relevance to bovine domestication events. We report transcription factors that are likely to regulate genes associated with cattle domestication and tropical adaptation. Our pipeline can be generalized to any scenarios where population structure requires scrutiny at the molecular level, particularly in the presence of a priori set of genes known to impact a phenotype of evolutionary interest such as fertility.

Project description:This study evaluated 53 primiparous cows (36.8±1.23 months old and 484±40.9 kg of body weight) performance tested (GrowSafe® System) from 22±5 to 190±13 days of lactation in order to obtain daily dry matter intake (DMI). The animals received a high-forage diet (forage-to-concentrate ratio of 90:10). Milk production of the cows was evaluated three times by mechanical milking and the energy-corrected milk yield (ECMY) was calculated. Energy status (through the indicators glucose, cholesterol, triglycerides, and ?-hydroxybutyrate), protein status (indicators albumin, urea, and creatinine), mineral status (indicators calcium, phosphorus, and magnesium), and hormonal status (indicators insulin and cortisol) were estimated four times throughout lactation. The residual feed intake (RFI) of cows was calculated considering DMI, average daily gain (ADG) and mid-test metabolic weight (BW0.75) obtained in early lactation (from 22±5 to 102±7 days), and the animals were classified as negative (most efficient) or positive RFI (least efficient). The RFI model explained 53% of the variation in DMI. The mean DMI, ADG, ECMY, and calf weight as a percentage of cow weight were 12.47±2.70 kg DM/day, 0.632±0.323 kg/day, 10.47±3.23 kg/day, and 36.6±5.39%, respectively. Negative RFI cows consumed 11.5% less DM than positive RFI cows, with performance and metabolic profile being similar to those of positive RFI cows, except for a lower milk protein content and higher blood cholesterol concentration. In conclusion, negative (most efficient) and positive RFI (least efficient) Nellore cows, fed an ad libitum high-forage diet, produced similar amounts of milk, fat and lactose and had similar subcutaneous fat thickness, weight, calf weight as a percentage of cow weight, and blood metabolite concentrations (except for cholesterol). Therefore, there are economic benefits to utilizing RFI in a cow herd since cattle had decreased DMI with similar overall performance, making them more profitable due to lower input costs.

Project description:Introduction: In India, crossbred cows incorporate the high production of B. taurus dairy breeds and the environmental adaptation of local B. indicus cattle. Adaptation to different environments and selection in milk production have shaped the genetic differences between B. indicus and B. taurus cattle. The aim of this paper was to detect, for milk yield of crossbred cows, quantitative trait loci (QTL) that differentiate B. indicus from B. taurus ancestry, as well as QTL that are segregating within the ancestral breeds. Methods: A total of 123,042 test-day milk records for 4,968 crossbred cows, genotyped with real and imputed 770 K SNP, were used. Breed origins were assigned to haplotypes of crossbred cows, and from that, were assigned to SNP alleles. Results: At a false discovery rate (FDR) of 30%, a large number of genomic regions showed significant effects of B. indicus versus B. taurus origin on milk yield, with positive effects coming from both ancestors. No significant regions were detected for Holstein Friesian (HF) versus Jersey effects on milk yield. Additionally, no regions for SNP alleles segregating within indigenous, within HF, and within Jersey were detected. The most significant effects, at FDR 5%, were found in a region on BTA5 (43.98-49.44 Mbp) that differentiates B. indicus from B. taurus, with an estimated difference between homozygotes of approximately 10% of average yield, in favour of B. indicus origin. Discussion: Our results indicate that evolutionary differences between B. indicus and B. taurus cattle for milk yield, as expressed in crossbred cows, occur at many causative loci across the genome. Although subject to the usual first estimation bias, some of the loci appear to have large effects that might make them useful for genomic selection in crossbreds, if confirmed in subsequent studies.

Project description:The use of relatively low numbers of sires in cattle breeding programs, particularly on those for carcass and weight traits in Nellore beef cattle (Bos indicus) in Brazil, has always raised concerns about inbreeding, which affects conservation of genetic resources and sustainability of this breed. Here, we investigated the distribution of autozygosity levels based on runs of homozygosity (ROH) in a sample of 1,278 Nellore cows, genotyped for over 777,000 SNPs. We found ROH segments larger than 10 Mb in over 70% of the samples, representing signatures most likely related to the recent massive use of few sires. However, the average genome coverage by ROH (>1 Mb) was lower than previously reported for other cattle breeds (4.58%). In spite of 99.98% of the SNPs being included within a ROH in at least one individual, only 19.37% of the markers were encompassed by common ROH, suggesting that the ongoing selection for weight, carcass and reproductive traits in this population is too recent to have produced selection signatures in the form of ROH. Three short-range highly prevalent ROH autosomal hotspots (occurring in over 50% of the samples) were observed, indicating candidate regions most likely under selection since before the foundation of Brazilian Nellore cattle. The putative signatures of selection on chromosomes 4, 7, and 12 may be involved in resistance to infectious diseases and fertility, and should be subject of future investigation.

Project description:The maternal care of cows can influence both the milk production and the performance of their calves, making this a topic of important relevance for the production industry that uses zebu cattle. The aims of this study were to 1) investigate the effects of parity on the behaviors of Gyr cows during the peripartum period; 2) characterize the maternal defensiveness of primiparous and multiparous cows towards handlers during the first handling of their calves; and 3) evaluate the relationships between cows' behaviors at the peripartum period and maternal defensiveness. Thirty-one Gyr cows (primiparous and multiparous), from Empresa de Pesquisa Agropecuária de Minas Gerais (Brazil), were used. The animals were placed in a maternity paddock monitored by video cameras. The behaviors of the animals were collected in four periods: Pre-calving, Post-calving, First handling of calf and Post-handling. Primiparous cows presented more pain signs, reflected in arched spine (P = 0.05), and tended to move more (P = 0.07) than the multiparous in the Pre-calving period. Trends were observed for both Maternal Composite Score (P = 0.06) and Maternal Protective Behavior score (P = 0.06), indicating that both primiparous and multiparous were protective, but only multiparous cows were aggressive toward the caretakers on the first handling of their calves. The most protective cows spent more time eating during the prepartum period (P = 0.03), while the least attentive cows spent more time lying down (P = 0.02) in the prepartum period. The cows who nursed and stimulated their calves more were also calmer (P = 0.02) and more attentive (P = 0.01). In conclusion, the peripartum behaviors of Gyr cows were related to maternal care and maternal defensiveness. Multiparous cows tended to be more aggressive than primiparous cows at the time of the first handling of their calves.

Project description:The purpose of this study was to examine the effects of two pasture feeding systems-perennial ryegrass (GRS) and perennial ryegrass and white clover (CLV)-and an indoor total mixed ration (TMR) system on the (a) rumen microbiome; (b) rumen fluid and milk metabolome; and (c) to assess the potential to distinguish milk from different feeding systems by their respective metabolomes. Rumen fluid was collected from nine rumen cannulated cows under the different feeding systems in early, mid and late lactation, and raw milk samples were collected from ten non-cannulated cows in mid-lactation from each of the feeding systems. The microbiota present in rumen liquid and solid portions were analysed using 16S rRNA gene sequencing, while ¹H-NMR untargeted metabolomic analysis was performed on rumen fluid and raw milk samples. The rumen microbiota composition was not found to be significantly altered by any feeding system in this study, likely as a result of a shortened adaptation period (two weeks' exposure time). In contrast, feeding system had a significant effect on both the rumen and milk metabolome. Increased concentrations of volatile fatty acids including acetic acid, an important source of energy for the cow, were detected in the rumen of TMR and CLV-fed cows. Pasture feeding resulted in significantly higher concentrations of isoacids in the rumen. The ruminal fluids of both CLV and GRS-fed cows were found to have increased concentrations of p-cresol, a product of microbiome metabolism. CLV feeding resulted in increased rumen concentrations of formate, a substrate compound for methanogenesis. The TMR feeding resulted in significantly higher rumen choline content, which contributes to animal health and milk production, and succinate, a product of carbohydrate metabolism. Milk and rumen-fluids were shown to have varying levels of dimethyl sulfone in each feeding system, which was found to be an important compound for distinguishing between the diets. CLV feeding resulted in increased concentrations of milk urea. Milk from pasture-based feeding systems was shown to have significantly higher concentrations of hippuric acid, a potential biomarker of pasture-derived milk. This study has demonstrated that ¹H-NMR metabolomics coupled with multivariate analysis is capable of distinguishing both rumen-fluid and milk derived from cows on different feeding systems, specifically between indoor TMR and pasture-based diets used in this study.

Project description:Water is the most important nutrient in animal nutrition; however, water intake is rarely measured. The objective of this study was to determine whether previously published water intake (WI) equations for beef cattle would accurately predict WI from four experiments conducted under tropical conditions. The experiments were conducted from 2013 to 2015. Nellore (Bos indicus) growing bulls (Exps. 1, 2, and 3) and heifers (Exp. 4) were used in the feedlot trials. In all experiments, animals were fed for ad libitum DMI. The WI, animal performance, diet composition, and environmental data were collected. The prediction of WI using the current published WI equations was evaluated by regressing predicted and measured WI values. The regression was evaluated using the two-hypothesis test: H0: ?0 = 0 and H0: ?1 = 1 and Ha: not H0. If both null hypotheses were not rejected, it was concluded that the tested equation accurately estimated WI. To develop a WI prediction equation based on the input variables, a leave-one-out cross-validation method was proposed. The proposed equation was evaluated using similar methodology described above. All previously published eight equations overestimated WI of cattle used in the four experiments conducted in southeast Brazil. A possible explanation for the overestimate of WI is that previously published WI equations were generated from data collected from predominantly Bos taurus cattle raised under temperate climates. From the data collected from experiments conducted with Nellore cattle in southeast Brazil, the proposed equation (WI = 9.449 + 0.190 × MBW + 0.271 × TMAX -0.259 × HU + 0.489 × DMI, where the MBW is the metabolic BW (kg0.75), TMAX is the maximum temperature (°C), HU is the humidity (%) and DMI in kg/d), more accurately to predicts WI of cattle raised under tropical conditions.

Project description:The timing of feed intake can alter circadian rhythms of peripheral tissues. Milk synthesis displays a daily rhythm across several species, but the effect of feeding time on these rhythms is poorly characterised. The objective of this experiment was to determine if the time of feed intake modifies the daily patterns of milk synthesis, plasma metabolites and body temperature in dairy cows. Sixteen lactating Holstein dairy cows were randomly assigned to one of the two treatment sequences in a cross-over design with 17 d periods. Treatments included day-restricted feeding (DRF; feed available from 07.00 to 23.00 hours) and night-restricted feeding (NRF; feed available from 19.00 to 11.00 hours). Cows were milked every 6 h on the last 7 d of each period, and blood samples were collected to represent every 4 h over the day. Peak milk yield was shifted from morning in DRF to evening in NRF, while milk fat, protein and lactose concentration peaked in the evening in DRF and the morning in NRF. Plasma glucose, insulin, NEFA and urea nitrogen concentration fit daily rhythms in all treatments. Night feeding increased the amplitude of glucose, insulin and NEFA rhythms and shifted the daily rhythms by 8 to 12 h (P < 0·05). Night feeding also phase-delayed the rhythm of core body temperature and DRF increased its amplitude. Altering the time of feed availability shifts the daily rhythms of milk synthesis and plasma hormone and metabolite concentrations and body temperature, suggesting that these rhythms may be entrained by food intake.

Project description:BackgroundReference genomes are essential in the analysis of genomic data. As the cost of sequencing decreases, multiple reference genomes are being produced within species to alleviate problems such as low mapping accuracy and reference allele bias in variant calling that can be associated with the alignment of divergent samples to a single reference individual. The latest reference sequence adopted by the scientific community for the analysis of cattle data is ARS_UCD1.2, built from the DNA of a Hereford cow (Bos taurus taurus-B. taurus). A complementary genome assembly, UOA_Brahman_1, was recently built to represent the other cattle subspecies (Bos taurus indicus-B. indicus) from a Brahman cow haplotype to further support analysis of B. indicus data. In this study, we aligned the sequence data of 15 B. taurus and B. indicus breeds to each of these references.ResultsThe alignment of B. taurus individuals against UOA_Brahman_1 detected up to five million more single-nucleotide variants (SNVs) compared to that against ARS_UCD1.2. Similarly, the alignment of B. indicus individuals against ARS_UCD1.2 resulted in one and a half million more SNVs than that against UOA_Brahman_1. The number of SNVs with nearly fixed alternative alleles also increased in the alignments with cross-subspecies. Interestingly, the alignment of B. taurus cattle against UOA_Brahman_1 revealed regions with a smaller than expected number of counts of SNVs with nearly fixed alternative alleles. Since B. taurus introgression represents on average 10% of the genome of Brahman cattle, we suggest that these regions comprise taurine DNA as opposed to indicine DNA in the UOA_Brahman_1 reference genome. Principal component and admixture analyses using genotypes inferred from this region support these taurine-introgressed loci. Overall, the flagged taurine segments represent 13.7% of the UOA_Brahman_1 assembly. The genes located within these segments were previously reported to be under positive selection in Brahman cattle, and include functional candidate genes implicated in feed efficiency, development and immunity.ConclusionsWe report a list of taurine segments that are in the UOA_Brahman_1 assembly, which will be useful for the interpretation of interesting genomic features (e.g., signatures of selection, runs of homozygosity, increased mutation rate, etc.) that could appear in future re-sequencing analysis of indicine cattle.

Project description:BackgroundThe incidence of poor semen quality and sub-fertility/infertility is higher in crossbred as compared to Zebu males. Several attempts have been made to understand the possible reasons for higher incidence of fertility problems in crossbred males, at sperm phenotype, proteome and genome level but with variable results. Since the quality of the ejaculated spermatozoa is determined by the testicular environment, assessing the testicular transcriptome between these breeds would help in identifying the possible mechanisms associated with infertility in crossbred bulls. However, such information is not available. We performed global transcriptomic profiling of testicular tissue from crossbred and Zebu bulls using Agilent Bos taurus GXP 8X60k AMADID: 29411 array. To the best of our knowledge, this is the first study comparing the testicular mRNAs between crossbred and Zebu bulls.ResultsOut of the 14,419 transcripts detected in bovine testis, 1466 were differentially expressed between crossbred and Zebu bulls, in which 1038 were upregulated and 428 were downregulated in crossbred bulls. PI4KB and DPY19L2 genes, reported to be involved in sperm capacitation and acrosome formation respectively, were among the top 10 downregulated transcripts in crossbred testis. Genes involved in ubiquitination and proteolysis were upregulated, while genes involved in cell proliferation, stem cell differentiation, stem cell population maintenance, steroidogenesis, WNT signalling, protein localization to plasma membrane, endocannabinoid signalling, heparin binding, cAMP metabolism and GABA receptor activity were downregulated in crossbred testis. Among the 10 genes validated using qPCR, expression of CCNYL, SOX2, MSMB, SPATA7, TNP1, TNP2 and CRISP2 followed the same trend as observed in microarray analysis with SPATA7 being significantly downregulated and transition proteins (TNP1, TNP2) being significantly upregulated in crossbred bulls.ConclusionsAbundant proteolysis by ubiquitination and downregulation of WNT signaling, cell proliferation, differentiation and steroidogenesis might be associated with higher incidence of poor semen quality and/or sub-fertility/infertility in crossbred bulls as compared to Zebu bulls. Downregulation of SPATA7 (Spermatogenesis Associated 7) and upregulation of transition proteins (TNP1 and TNP2) in crossbred bull testis might be associated with impaired spermatogenesis processes including improper chromatin compaction in crossbred bulls.
