Analysis of complete mitochondrial genome sequence of bar-tailed Treecreeper certhia himalayana (psittaciformes: Certhiidae).

ABSTRACT: Bar-tailed Treecreeper Certhia himalayana usually lives in coniferous or mixed broadleaf-conifer forests, often crawling along the trunk. In this study, we first sequenced and described the complete mitochondrial genome and phylogeny of C. himalayana. The whole genome of C. himalayana was 16,852 bp in length, and contained 13 protein-coding genes, 22 transfer RNA genes, 2 ribosome RNA genes, and 1 non-coding control regions. The overall base composition of the mitochondrial DNA was 25.1% for A, 29.2% for T, 14.5% for C, 31.2% for G, with a GC content of 45.7%. A phylogenetic tree strongly supported that C. himalayana closely related with Family Troglodytidae by highly probability.

Project description:In this paper, we reported the complete mitogenome of Agapornis lilianae. A. lilianae mitogenome is 16,720bp base pairs long. The overall base compositions of complete mitogenomes of A. lilianae is 29.66% A, 21.5% T, 34.59% C, 14.25% G. All genes exhibit the typical mitochondrial gene arrangement and transcribing directions. The phylogenetic analysis based on 21 mitochondrial sequence data suggested that A. lilianae are closely related to the same genus specie Agapornis roseicollis. The results obtained here would be useful for the conservation and phylogeny of A. lilianae.

Complete mitochondrial genome of chestnut-fronted macaw (Ara severus, Psittaciformes).

Project description:Six genera from Arini tribe form a morphologically diverse group named macaws, which differ from other Arini in the presence of bare facial area. Macaws are further distinguished by the bare face pattern, plumage colouration and body size. Six of the eight macaw species from Ara genus can be easily segregated into three pairs according to their colouration. An exception is Ara severus, which differs from others in their size and morphology. The lack of appropriate molecular markers precludes determination of its phylogenetic position. Therefore, the mitogenome of Ara severus presented in this report will be indispensable to refine these phylogenetic relationships.

Complete mitochondrial genome of bronze-winged parrot (Pionus chalcopterus chalcopterus, Psittaciformes).

Project description:Medium-sized neotropical parrots from Pionus genus are represented by at least eight species. However, their taxonomy should be revised because some external morphological characters together with genetic data recognize 19 taxa. At present, only two mitochondrial markers are available for most of these taxa and obtained phylogenies are not well resolved. Therefore, we sequenced Pionus chalcopterus chalcopterus mitogenome to gain more molecular data required for future studies of the taxonomical status and phylogenetic relationships between Pionus taxa. Performed phylogenetic analyses showed seven monophyletic clades including at least two sequences assigned to one species. However, not all subspecies sequences were monophyletic.

Complete mitochondrial genome of two shorebirds (Charadriiformes: Scolopacidae), great knot (Calidris tenuirostris) and bar-tailed godwit (Limosa lapponica).

Project description:The mitochondrial genome of Calidris tenuirostris and Limosa lapponica were described using the whole mitochondrial genome obtained from Illumina Next-Generation Sequencing (NGS) technology. Total length of the mitogenome of C. tenuirostris was 16,732bp with slight A+T bias (55.3%). Genome size of L. lapponica was 16,773bp long and A+T biased (56.3%). Both gemones consisting of 2 rRNAs, 13 protein-coding genes, 22 tRNA genes and 1 non-coding regions. This is the first report of complete mitogenomes of these two shorebird species, (C. tenuirostris and of L. lapponica). We observed paraphyletic relationship among the species in the Family Scolopacidae. Also our result showed analogous patterns with the previous studies on the parallel relationships of shorebird species. This study provides basic genetic information for help in understanding phylogenetic relationships . within the Charadriiformes.

A phylogenetic tree strongly supported that genus Psittacula closely related with genus Eclectus by highly probability.

The complete mitochondrial genome of red-tailed laughingthrush (Garrulax milnei).

Project description:In this study, the complete mitochondrial genome of Garrulax milnei was sequenced for the first time. This mitogenome is 17,871bp in length and it contains 22 tRNA genes, 13 protein-coding genes, 2 rRNA genes, 1 control region and 1 extra pseudo-control region. The base composition of the mitochondrial genome is 29.7% A, 24.5% T, 14.2% G and 31.6% C. The phylogenetic analysis based on the 12 protein-coding genes (except for ND6 gene) showed that G. milnei clusters with other two species that belong to genus Garrulax.

Complete Sequence and Analysis of Coconut Palm (Cocos nucifera) Mitochondrial Genome.

Project description:Coconut (Cocos nucifera L.), a member of the palm family (Arecaceae), is one of the most economically important crops in tropics, serving as an important source of food, drink, fuel, medicine, and construction material. Here we report an assembly of the coconut (C. nucifera, Oman local Tall cultivar) mitochondrial (mt) genome based on next-generation sequencing data. This genome, 678,653bp in length and 45.5% in GC content, encodes 72 proteins, 9 pseudogenes, 23 tRNAs, and 3 ribosomal RNAs. Within the assembly, we find that the chloroplast (cp) derived regions account for 5.07% of the total assembly length, including 13 proteins, 2 pseudogenes, and 11 tRNAs. The mt genome has a relatively large fraction of repeat content (17.26%), including both forward (tandem) and inverted (palindromic) repeats. Sequence variation analysis shows that the Ti/Tv ratio of the mt genome is lower as compared to that of the nuclear genome and neutral expectation. By combining public RNA-Seq data for coconut, we identify 734 RNA editing sites supported by at least two datasets. In summary, our data provides the second complete mt genome sequence in the family Arecaceae, essential for further investigations on mitochondrial biology of seed plants.

Project description:In this study, the complete 17,855 bp mitochondrial genome of Lorius chlorocercus was obtained using sanger sequencing. It consists of 13 protein-coding genes, 22 tRNAs, 2 ribosomal RNAs, and a control region. The overall base composition is 22.5% T, 33.18% C, 30.42% A, and13.9% G. The phylogenetic tree was constructed using neighbour-joining (NJ) method based on 19 parrot species. Phylogenetic analysis showed that L. chlorocercus was closest to Melopsittacus undulates. The complete mitogenome data would be useful for further study on the molecular evolution of L. chlorocercus.
