Integrating Family-Based and Mendelian Randomization Designs.

ABSTRACT: Most Mendelian randomization (MR) studies published in the literature to date have involved analyses of unrelated, putatively independent sets of individuals. However, estimates obtained from these sorts of studies are subject to a range of biases including dynastic effects, assortative mating, residual population stratification, and horizontal pleiotropy. The inclusion of related individuals in MR studies can help control for and, in some cases, estimate the effect of these biases on causal parameters. In this review, we discuss these biases, how they can affect MR studies, and describe three sorts of family-based study designs that can be used to control for them. We conclude that including family information from related individuals is not only possible given the world's existing twin, birth, and large-scale population-based cohorts, but likely to reap rich rewards in understanding the etiology of complex traits and diseases in the near future.

Project description:BackgroundGlioblastoma multiforme (GBM) is a highly aggressive brain cancer with poor prognosis and limited treatment options. Despite advances in understanding its molecular mechanisms, effective therapeutic strategies remain elusive due to the tumor's genetic complexity and heterogeneity.MethodsThis study employed a comprehensive analysis approach integrating 113 machine learning algorithms with Mendelian Randomization (MR) analysis to investigate the molecular underpinnings of GBM. Five publicly available gene expression datasets were analyzed to identify differentially expressed genes (DEGs) associated with GBM. Weighted Gene Co-expression Network Analysis (WGCNA) was used to identify GBM-related gene modules. Further, gene set enrichment and variation analyses were conducted to explore the biological pathways involved. The machine learning models were evaluated using Receiver Operating Characteristic (ROC) curves and confusion matrices to assess their predictive accuracy, with the best-performing model validated across external datasets. MR analysis was performed to establish causal relationships between genetically predicted gene expression levels and GBM outcomes.ResultsThe study identified 286 DEGs between GBM and adjacent normal tissues across five datasets. WGCNA highlighted the yellow module as the most relevant to GBM, containing key genes such as KLHL3, FOXO4, and MAP1A. Of the 113 machine learning models tested, Ridge regression achieved the highest area under the curve (AUC) of 0.92, demonstrating robust predictive accuracy. Validation using external datasets confirmed the model's reliability, with a classification accuracy of 89.5% in the training set and 85.3% in the validation sets. MR analysis provided strong evidence of a causal relationship between the expression levels of the identified genes and GBM risk.ConclusionsThis study demonstrates the power of combining machine learning and Mendelian Randomization to uncover novel genetic markers for GBM. The identified genes offer promising potential as biomarkers for GBM diagnosis and therapy, providing new avenues for personalized treatment strategies.

Project description:BackgroundMatrine has been reported inhibitory effects on ovarian cancer (OC) cell progression, development, and apoptosis. However, the molecular targets of matrine against OC and the underlying mechanisms of action remain elusive.ObjectiveThis study endeavors to unveil the potential targets of matrine against OC and to explore the intricate relationships between these targets and the pathogenesis of OC.MethodsThe effects of matrine on the OC cells (A2780 and AKOV3) viability, apoptosis, migration, and invasion was investigated through CCK-8, flow cytometry, wound healing, and Transwell analyses, respectively. Next, Matrine-related targets, OC-related genes, and ribonucleic acid (RNA) sequence data were harnessed from publicly available databases. Differentially expressed analyses, protein-protein interaction (PPI) network, and Venn diagram were involved to unravel the core targets of matrine against OC. Leveraging the GEPIA database, we further validated the expression levels of these core targets between OC cases and controls. Mendelian randomization (MR) study was implemented to delve into potential causal associations between core targets and OC. The AutoDock software was used for molecular docking, and its results were further validated using RT-qPCR in OC cell lines.ResultsMatrine reduced the cell viability, migration, invasion and increased the cell apoptosis of A2780 and AKOV3 cells (P< 0.01). A PPI network with 578 interactions among 105 candidate targets was developed. Finally, six core targets (TP53, CCND1, STAT3, LI1B, VEGFA, and CCL2) were derived, among which five core targets (TP53, CCND1, LI1B, VEGFA, and CCL2) differential expressed in OC and control samples were further picked for MR analysis. The results revealed that CCND1 and TP53 were risk factors for OC. Molecular docking analysis demonstrated that matrine had good potential to bind to TP53, CCND1, and IL1B. Moreover, matrine reduced the expression of CCND1 and IL1B while elevating P53 expression in OC cell lines.ConclusionsWe identified six matrine-related targets against OC, offering novel insights into the molecular mechanisms underlying the therapeutic effects of matrine against OC. These findings provide valuable guidance for developing more efficient and targeted therapeutic approaches for treating OC.
