The complete chloroplast genome of Camellia grijsii, an ornamental shrub with floral aroma.

ABSTRACT: Camellia grijsii is an ornamental shrub with a floral aroma, which is widely cultivated and used for landscaping in China. To obtain the genetic information of C. grijsii, we have sequenced and assembled the complete chloroplast (cp) genome based on the Illumina Hiseq platform. The total genome size is 161,078 bp in length with 37.18% GC, which contains a large single copy (LSC, 84,645 bp) region, a small single copy (SSC, 15,772 bp) region, and a pair of inverted repeat (IRs, 30,330 bp) regions. It is composed of 81 protein-coding genes, 4 ribosomal RNAs, and 43 transfer RNAs. The cp genome of C. grijsii has also been compared with other species of Camellia, and the results showed that the C. grijsii and the C. grandbibracteata are closely related. This study provides the complete cp genome of C. grijsii and has an important reference value for the evolutionary analysis.

Project description:Camellia grijsii 'zhenzhucha' is a variant cultivar from Camellia grijsii, which is also called Camellia grijsii 'juhuacha'.C. grijsii 'zhenzhucha' is an ornamental shrub with a floral aroma, and is oftenused in landscape. To provide genetic information for genetic research, we have sequenced and assembled the complete chloroplast (cp) genome of C. grijsii 'zhenzhucha' based on the Illumina Hiseq platform. The assembled complete cp genome of C. grijsii 'zhenzhucha' was 161,478 bp in length with 37.24% GC, including a large single-copy (LSC) region of 59,942 bp, a small single-copy (SSC) region of 17,294 bp, and a pair of inverted repeats (IRs) of 20,293 bp. The cp genome was annotated with 130 functional genes, consisting of 81 protein-coding genes, 45 transporter RNAs, and 4 ribosomal RNAs. To obtain the phylogeny relationship, the cp genome of C. grijsii 'zhenzhucha'has been compared with other Camellia species, and the results indicate that C. grijsii 'zhenzhucha' is closely related to C. grijsii. This study provides fundamental information of C. grijsii 'zhenzhucha' cp genome, and has an important reference value for the evolutionary analysis.

Characterization of the complete chloroplast genome of Camellia yuhsienensis Hu, a resilient shrub with strong floral fragrance.

Project description:Camellia yuhsienensis Hu is an economically valuable species in the genus Camellia. It is widely used for breeding ornaments and oil varieties. In this study, the complete chloroplast (cp) genome sequence of C. yuhsienensis is assembled and annotated. The whole cp genome of C. yuhsienensis is 156,912 bp in size, composed of a small single copy (SSC) region of 18,296 bp and a large single copy (LSC) region of 86,560 bp, separated by a pair of inverted repeats (IRs, IRA: 86,561-112,588; IRB: 130,885-156,912). The overall GC content of C. yuhsienensis cp genome is 37.3%, with the base content A (31.08%), T (31.63%), C (19.02%), and G (18.27%). The phylogenetic analysis of 15 Camellia species based on 77 protein-coding genes shows that C. yuhsienensis is evolutionarily close to Camellia taliensis.

The complete chloroplast genome of a widespread ornamental shrub in China, Magnolia figo (Magnoliaceae).

Project description:Plants in Michelia, presented by Magnolia figo DC, are wonderful resources in Magnoliaceae, covering a series of aromatic plants. Despite extensive studies in this family, the M. figo complete chloroplast genome and the taxonomical status based on the whole chloroplast sequences remain unclear. Herein, we report the complete chloroplast genome of M. figo. The chloroplast genome was 160,113 bp in length, with a large single-copy (LSC) region of 88,113 bp and a small single-copy (SSC) region of 18,797 bp, separated by two inverted repeat (protein-coding) regions of 26,602 bp. A total of 135 CDSs were found, including 129 genes, 85 protein-coding mRNAs, 36 tRNA genes, and eight rRNA genes. The overall GC content was 39.3%, and GC percentages range from 34.3% to 43.2% throughout LSC, IRs, and SSC regions. Phylogenetic analysis showed that M. figo is most closely to Michelia odora and displayed a relationship that three Michelia were nested inside Magnolia. This announcement of the complete M. figo cp genome sequence could provide valuable information for further breeding, cp genetic modification, and phylogenetic study in Magnoliaceae.

To provide genetic information for future genetic research, we have sequenced and assembled the complete chloroplast (cp) genome of C. vietnamensis based on the Illumina Hiseq platform. The total genome size is 161,958 bp in length with 37% GC, which contains a large single copy (LSC, 86,657 bp) region, a small single copy (SSC, 13,347 bp) region, and a pair of inverted repeat (IRs, 30,977 bp) regions. It is comprised of 81 protein-coding genes, 44 transfer RNAs and 4 ribosomal RNAs. To obtain the phylogeny relationship, the cp genome of C. vietnamensis has been compared with other Camellia species; the results indicate that C. vietnamensis is closely related to C. taliensis. This study provides fundamental information of C. vietnamensis cp genome, and it is valuable to the molecular phylogenetic and genetic diversity analyses in future.

Characterization of the complete chloroplast genome of Camellia brevistyla, an oil-rich and evergreen shrub.

Project description:Camellia brevistyla is an economic species for its seeds with high oil content and ornamental value, which is cultivated widespreadly across southern China. In this study, the complete chloroplast (cp) genome sequence of C. brevistyla was assembled and annotated in order to future genetic research. The whole cp genome of C. brevistyla is 159,281 bp in size, composed of a small single copy (SSC) region of 15,662 bp and a large single copy (LSC) region of 86,251 bp separated by a pair of inverted repeats (IRs, IRA: 130598: 159281, IRB: 86252: 114935). The overall GC content of C. brevistyla cp genome is 37.19%, with the base content A (31.03%), T (31.78%), C (18.94%), and G (18.25%). Phylogenetic analysis of 20 species based on 74 protein-coding genes shows that C. brevistyla is evolutionarily closest to Camellia danzaiensis.

Complete chloroplast genome of Camellia chekiangoleosa (Theaceae), a shrub with gorgeous flowers and rich seed oil.

Project description:Camellia chekiangoleosa Hu is an oil-tea Camellia species with high economic and nutritional value in the south of China. In this study, the chloroplast genome of C. chekiangoleosa was determined by Illumina Miseq platform. The whole chloroplast genome is 156,971 bp in length, containing a large single-copy region (LSC, 86,673 bp), a small single-copy region (SSC, 18,394 bp), and a pair of inverted repeat regions (IRa and IRb, 25,952 bp). There is a total of 113 genes in the complete chloroplast genome of which 19 genes are repeated in the IR regions. In addition, the phylogenetic tree revealed a close relationship between C. chekiangoleosa and C. japonica. The complete chloroplast genome will contribute to further studies on phylogeny and conservation of C. chekiangoleosa and related taxa in Camellia of Theaceae.

Complete chloroplast genome of a cultivated oil camellia species, Camellia gigantocarpa.

Project description:Camellia gigantocarpa Hu et T. C. Huang, belonging to the Theaceae family, is an excellent landscape tree species with high ornamental value. It is also an important woody oil-bearing plant with high economic value. This study reports the first complete chloroplast genome sequence of C. gigantocarpa (GenBank accession number: MZ054232). Its whole chloroplast genome is 156,953 bp long with an overall GC content of 37.31%, which is composed of a large single copy region (86,631 bp), a small single copy region (18,402 bp), and a pair of inverted repeat regions (25,960 bp each). A total of 135 genes were predicted in this genome, namely eight ribosomal RNA genes, 37 transfer RNA genes, and 90 protein-coding genes. Based on maximum likelihood analysis results, we found that the Camellia species are clustered into a distinct branch, and the phylogenetic relationships among C. gigantocarpa, C. crapnelliana, and C. kissii were the closest.

Complete chloroplast genome of ornamental orchids Eulophia flava.

Project description:Eulophia flava (Lindl.) Hook.f. (Orchidaceae) is a high value ornamental plant especially for cutting flowers in China. In this paper, we reported and characterized the complete chloroplast genome sequence of E. flava by assembling from short reads generated by Illumina sequencing. Total chloroplast genome size was 148,903 bp, including inverted repeats (IRs) of 26,651 bp, separated by a large single copy (LSC) and a small single copy (SSC) of 84,465 and 13,132 bp, respectively. A total of 119 genes, including 36 tRNA, 8 rRNA, and 75 protein-coding genes, were identified. The GC content of E. flava is 36.8%. Phylogenetic analysis using the maximum-likelihood algorithm showed that E. flava is sister to a clade with one species in the genus Eulophia.

Project description:Camellia osmantha is a new species of the Camellia genus discovered in Nanning, Guangxi, China, in 2012. It can be used as an excellent woody oil crop. There is little related research on this species in China and abroad, and its genome information is still lacking. In this study, the complete chloroplast genome sequence of C. osmantha was first reported (GenBank number: MZ128138). The whole chloroplast genome is 156,981 bp in length with a GC content of 37.28%, and it is composed of a large single copy (LSC) region of 86,647 bp, a small single copy (SSC) region of 18,284 bp, and a pair of inverted repeat (IR) regions of 26,025 bp each. The genome contains a total of 135 functional genes, including 37 transfer RNA genes, 90 protein-coding genes, and 8 ribosomal RNA genes. The maximum likelihood analysis based on 21 chloroplast genomes showed that C. osmantha and C. oleifera (MF541730.2) were the most closely related.

The complete chloroplast genome sequence of Camellia atrothea (Ericales: Theaceae)

Project description:Abstract Camellia atrothea H.T. Chang, H.S. Wang & B.H. Chen 1983 is a native Camellia species in China, which has significant economic and breeding values. Here, we assembled and analyzed the complete chloroplast genome sequence of C. atrothea based on the whole genome sequencing data from Illumina NovaSeq6000 platform. Results show that the complete chloroplast genome of C. atrothea is 157,099 bp in length, and comprises a large single-copy (LSC, 86,643 bp) region, a small single-copy (SSC, 18,276 bp) region, and a pair of inverted repeats (IRs, 26,090 bp) region. Annotation of the C. atrothea chloroplast genome predicts a total of 133 genes, including 88 protein-coding genes, 8 ribosomal RNA genes, and 37 transfer RNA genes. The overall GC content accounts for 37.30% of the genome, which is clearly consistent with that of other previously published Camellia species from section Thea. Phylogenetic analyses of the whole chloroplast genome sequences of 14 Camellia species using Actinidia chinensis as outgroup reveals that C. atrothea has a close relationship with C. leptophylla.
