The complete mitochondrial genome of Sarotherodon galilaeus (Linnaeus, 1758) (Perciformes: Cichlidae) and its phylogenetic placement.

ABSTRACT: Sarotherodon galilaeus (Linnaeus, 1758), a cichlid species that is naturally distributed in African and Eurasian waters, was introduced in many Asian countries for aquaculture. To date, rare genetic studies focused on this species have hindered our understanding of this species. Here, we reported the complete mitochondrial genome of S. galilaeus that was sequenced using next-generation sequencing technology. The resulting mitogenome of S. galilaeus was 16,630 in length and comprised 13 protein-coding genes (PCG), 22 transfer RNA (tRNA) genes, 2 ribosomal RNA genes (rRNA), and one control region (D-loop). Phylogenetic analysis indicated that Oreochromini species contained two lineages (I and II) and S. galilaeus clustered with Oreochromis aureus rather than other Sarotherodon species.

Project description:BackgroundSarotherodon galilaeus (Linné, 1758) is a member of the family Cichlidae, which is considered the most important aquaculture freshwater species endemic to Africa and the Middle East. The genetics and molecular biology of this species are rare. This requires more comprehensive mitochondrial genomes-based phylogenetics to enhance understanding of the relationship and delineate this species.Methods and resultsHere, we assembled the complete mitogenome of S. galilaeus using Illumina high-throughput sequencing technology. The mango tilapia mitogenome was 16,631 bp in length with an AT composition of 53.4% and 46.4% GC content. It encodes 37 genes comprising two ribosomal RNA genes (rRNAs), 22 transfer RNA genes (tRNAs), and 13 protein-coding genes (PCGs) as well as the D-loop known as the control region. The phylogenetic tree was conducted to provide a relationship within the haplotilapiine lineage based on the maximum likelihood method, and the newly sequenced S. galilaeus was clustered with other Sarotherodon species.ConclusionOur results provide a new perception of the genetic basis of S. galilaeus species for further research on systematics, evolution, population genetics, and molecular ecology.

The complete mitochondrial genome of the surgeon fish Acanthurus lineatus Linnaeus 1758 (Perciformes: Acanthuridae).

Project description:Acanthurid fishes are highly ornamental coral reef fishes, commonly called as surgeon fishes. In this study, the complete mitochondrial genome of Acanthurus lineatus was determined (GenBank accession no EU273284). The genome was circular, double-stranded molecules of 16,532 bp length encoded with 37 mitochondrial genes. It contained 13 protein-coding genes, 22tRNA genes, 2 rRNA genes and 852 bp long control region. The entire nucleotide composition was 29.84% A, 28.07% C, 26.60% T and 15.49% G with an A + T content of 56.44%. Phylogenetic relationship of A. lineatus among the closely related species of Perciformes was studied based on H-strand protein-coding genes using the maximum parsimony method.

The complete mitochondrial genome of Lamprologus signatus (Perciformes: Cichlidae).

Project description:In this study, the complete 16,583 bp mitochondrial genome of Lamprologus signatus (Poll, 1952) was determined from a specimen sourced from Lake Tanganyika. The mitogenome contains 37 genes [13 protein-coding genes (PCGs), two ribosomal RNA (rRNA) genes, and 22 transfer RNA (tRNA) genes] and a putative control region, which consists of 27.1% A, 27.0% T, 29.9% C, and 16.0% G, with a total G + C content of 45.9%. A maximum likelihood phylogenetic tree based on mitochondrial PCGs suggested that L. signatus is clustered with members of the tribes Haplochromini and Tropheini. As this is the first report of the entire mitogenome in the tribe Lamprologini, the complete mitochondrial sequence information of L. sigantus will be useful in determining phylogenetic relationships of Pseudocrenilabrinae tribes.

Project description:In this study, the complete mitochondrial genome (mitogenome) of Melanostoma mellinum (Linnaeus, 1758) was sequenced using the-next generation sequencing technology. The assembled mitogenome of M. mellinum has a total length of 16,055bp and contains 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), and 2 ribosomal RNA genes (rRNAs). The results of phylogenetic reconstruction based on the combined mitochondrial gene dataset indicated that M. mellinum belongs to Melanostoma genus with a close relationship to Melanostoma orientale, but the monophyly of the tribe Bacchini is not well supported.

The complete mitochondrial genome of Syritta pipiens (Linnaeus, 1758) (Diptera: Syrphidae) and phylogenetic analysis.

Project description:The complete mitochondrial genome (mitogenome) of Syritta pipiens (Linnaeus, 1758) was sequenced with 15,745 bp in length including 37 genes and a non-coding region. The overall nucleotide composition showed a strong AT bias. Most protein-coding genes (PCGs) used ATN as the start codon while ATP6 and ND1 used TTG, and stopped by TAA or TAG but ND5 ended with an incomplete T. Phylogenetic trees were reconstructed based on the 24 complete mitochondrial sequences from Syrphidae using the methods of maximum-likelihood (ML) and Bayesian inference (BI), resulted in S. pipiens clustered into the clade of Eristalinae, which conformed to the traditional classification, but the trees did not support the monophyly of Eristalinae. More molecular data is needed for further study.

Complete mitochondrial genome of Trachycardium flavum (Linnaeus, 1758).

Project description:The complete mitochondrial genome of Trachycardium flavum from South China Sea was first determined in this study, which is 16,596 bp in length. The base composition of the mitogenome is a less biased (A, G, T, and C was 21.5%, 26.3%, 37.0%, and 15.2%, respectively) with A + T contents of 58%. It consists of 24 tRNA genes, two rRNA genes, and 12 protein-coding genes (PCGs). No typical control region was found in non-coding sequence. Interestingly, ATP8 genes was absence same as most shellfish. Nine PCGs use a special start codon TTG, and the other three genes use a normal initiation codon ATN. Except ND6 use a single base G as the stop codon, the others all end with the normal stop codon TAG. The phylogenetic tree showed that T. flavum was first clustered with Fulvia mutica, Cerastoderma edule, and Acanthocardia tuberculate, which all belong to Cardiidae.

Project description:Here, we report information on the complete mitochondrial genome of the firemouth cichlid, Thorichthys meeki (Brind 1918). Illumina HiSeq genome sequencing produced the assembly of a circular mitogenome of 16,527 base pairs (bp) from T. meeki consisting of 46.8% GC nucleotides, 13 protein-coding genes (PCGs), two ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes, and a putative control region as shown in the typical teleost gene composition. The gene order of the T. meeki mitogenome was identical to that of other cichlid species. A maximum likelihood phylogenetic tree based on mitochondrial PCGs showed a close relationship of T. meeki with Thorichthys aureus (Gunther 1862) within Heroini tribe.

Project description:We report the complete mitochondrial genome information of the rainbow krib, Pelvicachromis pulcher (Boulenger 1901). Illumina HiSeq genome sequencing allowed the assembly of a circular mitogenome of 17,196 base pairs (bp) from P. pulcher consisting of 47% GC nucleotides, 13 protein-coding genes (PCGs), 2 ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes, and a putative control region in the typical teleost gene composition. The gene order of the P. pulcher mitogenome was identical to that of other cichlid species. A maximum likelihood phylogenetic tree based on mitochondrial PCGs showed a relationship of P. pulcher with a cichlid Tylochromis polylepis (Boulenger 1900), suggesting that more complete mitogenomes are needed to explore mitogenome evolution in West African tribes and riverine cichlids, as this genomic information is the first complete mitogenome in the tribe Chromidotilapiini.

Project description:Duck breed Longshengcui (Anas platyrhynchos Linnaeus, 1758 breed Longshengcui, LSC) is one of the famous native breed of the Guangxi Zhuang Nationality Autonomous Region in China. In this study, we report the complete mitochondrial genome of LSC. The mitogenome (GenBank accession no. MZ895120) has 16,602 bp in length and consisted of the well-known 13 protein-coding genes, 22 tRNA genes, two rRNA genes, and the control region. The phylogenetic analysis showed that LSC and Zhijiang duck have highly similar genetic relationship. These results are helpful for the conservation of genetic resources and phylogeny of this species.

Complete mitochondrial genome of the cockle Anadara antiquata (Linnaeus, 1758).

Project description:The complete mitochondrial genome of Anadara antiquata was first determined. With a length of 45,454?bp, it consists of 29 tRNA, 2 rRNA, and 17 protein-coding genes (PCGs). The non-coding region was large and atypical around the genome with total 24,162?bp long. The nucleotide composition is significantly biased with AT contents of 62.2%. PCGs have five types of start codon, and terminate with a complete stop codon TAA or TAG. 19 microsatellites (SSRs) were identified in mitogenome sequences. Phylogenetic analysis demonstrated that A. antiquata was first clustered with Anadara vellicate, then together with Tegillarca granosa.
