Bayesian Random Tomography of Particle Systems.

ABSTRACT: Random tomography is a common problem in imaging science and refers to the task of reconstructing a three-dimensional volume from two-dimensional projection images acquired in unknown random directions. We present a Bayesian approach to random tomography. At the center of our approach is a meshless representation of the unknown volume as a mixture of spherical Gaussians. Each Gaussian can be interpreted as a particle such that the unknown volume is represented by a particle cloud. The particle representation allows us to speed up the computation of projection images and to represent a large variety of structures accurately and efficiently. We develop Markov chain Monte Carlo algorithms to infer the particle positions as well as the unknown orientations. Posterior sampling is challenging due to the high dimensionality and multimodality of the posterior distribution. We tackle these challenges by using Hamiltonian Monte Carlo and a global rotational sampling strategy. We test the approach on various simulated and real datasets.

Biochemical systems identification by a random drift particle swarm optimization approach.

Project description:BackgroundFinding an efficient method to solve the parameter estimation problem (inverse problem) for nonlinear biochemical dynamical systems could help promote the functional understanding at the system level for signalling pathways. The problem is stated as a data-driven nonlinear regression problem, which is converted into a nonlinear programming problem with many nonlinear differential and algebraic constraints. Due to the typical ill conditioning and multimodality nature of the problem, it is in general difficult for gradient-based local optimization methods to obtain satisfactory solutions. To surmount this limitation, many stochastic optimization methods have been employed to find the global solution of the problem.ResultsThis paper presents an effective search strategy for a particle swarm optimization (PSO) algorithm that enhances the ability of the algorithm for estimating the parameters of complex dynamic biochemical pathways. The proposed algorithm is a new variant of random drift particle swarm optimization (RDPSO), which is used to solve the above mentioned inverse problem and compared with other well known stochastic optimization methods. Two case studies on estimating the parameters of two nonlinear biochemical dynamic models have been taken as benchmarks, under both the noise-free and noisy simulation data scenarios.ConclusionsThe experimental results show that the novel variant of RDPSO algorithm is able to successfully solve the problem and obtain solutions of better quality than other global optimization methods used for finding the solution to the inverse problems in this study.

A Bayesian approach to single-particle electron cryo-tomography in RELION-4.0.

Project description:We present a new approach for macromolecular structure determination from multiple particles in electron cryo-tomography (cryo-ET) data sets. Whereas existing subtomogram averaging approaches are based on 3D data models, we propose to optimise a regularised likelihood target that approximates a function of the 2D experimental images. In addition, analogous to Bayesian polishing and contrast transfer function (CTF) refinement in single-particle analysis, we describe the approaches that exploit the increased signal-to-noise ratio in the averaged structure to optimise tilt-series alignments, beam-induced motions of the particles throughout the tilt-series acquisition, defoci of the individual particles, as well as higher-order optical aberrations of the microscope. Implementation of our approaches in the open-source software package RELION aims to facilitate their general use, particularly for those researchers who are already familiar with its single-particle analysis tools. We illustrate for three applications that our approaches allow structure determination from cryo-ET data to resolutions sufficient for de novo atomic modelling.

Charged-particle emission tomography.

Project description:PurposeConventional charged-particle imaging techniques - such as autoradiography - provide only two-dimensional (2D) black ex vivo images of thin tissue slices. In order to get volumetric information, images of multiple thin slices are stacked. This process is time consuming and prone to distortions, as registration of 2D images is required. We propose a direct three-dimensional (3D) autoradiography technique, which we call charged-particle emission tomography (CPET). This 3D imaging technique enables imaging of thick tissue sections, thus increasing laboratory throughput and eliminating distortions due to registration. CPET also has the potential to enable in vivo charged-particle imaging with a window chamber or an endoscope.MethodsOur approach to charged-particle emission tomography uses particle-processing detectors (PPDs) to estimate attributes of each detected particle. The attributes we estimate include location, direction of propagation, and/or the energy deposited in the detector. Estimated attributes are then fed into a reconstruction algorithm to reconstruct the 3D distribution of charged-particle-emitting radionuclides. Several setups to realize PPDs are designed. Reconstruction algorithms for CPET are developed.ResultsReconstruction results from simulated data showed that a PPD enables CPET if the PPD measures more attributes than just the position from each detected particle. Experiments showed that a two-foil charged-particle detector is able to measure the position and direction of incident alpha particles.ConclusionsWe proposed a new volumetric imaging technique for charged-particle-emitting radionuclides, which we have called charged-particle emission tomography (CPET). We also proposed a new class of charged-particle detectors, which we have called particle-processing detectors (PPDs). When a PPD is used to measure the direction and/or energy attributes along with the position attributes, CPET is feasible.

Bayesian function registration with random truncation.

Project description:In this work, we develop a new set of Bayesian models to perform registration of real-valued functions. A Gaussian process prior is assigned to the parameter space of time warping functions, and a Markov chain Monte Carlo (MCMC) algorithm is utilized to explore the posterior distribution. While the proposed model can be defined on the infinite-dimensional function space in theory, dimension reduction is needed in practice because one cannot store an infinite-dimensional function on the computer. Existing Bayesian models often rely on some pre-specified, fixed truncation rule to achieve dimension reduction, either by fixing the grid size or the number of basis functions used to represent a functional object. In comparison, the new models in this paper randomize the truncation rule. Benefits of the new models include the ability to make inference on the smoothness of the functional parameters, a data-informative feature of the truncation rule, and the flexibility to control the amount of shape-alteration in the registration process. For instance, using both simulated and real data, we show that when the observed functions exhibit more local features, the posterior distribution on the warping functions automatically concentrates on a larger number of basis functions. Supporting materials including code and data to perform registration and reproduce some of the results presented herein are available online.

Conical Intersections from Particle-Particle Random Phase and Tamm-Dancoff Approximations.

Project description:The particle-particle random phase approximation (pp-RPA) and the particle-particle Tamm-Dancoff approximation (pp-TDA) are applied to the challenging conical intersection problem. Because they describe the ground and excited states on the same footing and naturally take into account the interstate interaction, these particle-particle methods, especially the pp-TDA, can correctly predict the dimensionality of the conical intersection seam as well as describe the potential energy surface in the vicinity of conical intersections. Though the bond length of conical intersections is slightly underestimated compared with the complete-active-space self-consistent field (CASSCF) theory, the efficient particle-particle methods are promising for conical intersections and nonadiabatic dynamics.

Single particle tomography in EMAN2.

Project description:Single particle tomography (SPT or subtomogram averaging) offers a powerful alternative to traditional 2-D single particle reconstruction for studying conformationally or compositionally heterogeneous macromolecules. It can also provide direct observation (without labeling or staining) of complexes inside cells at nanometer resolution. The development of computational methods and tools for SPT remains an area of active research. Here we present the EMAN2.1 SPT toolbox, which offers a full SPT processing pipeline, from particle picking to post-alignment analysis of subtomogram averages, automating most steps. Different algorithm combinations can be applied at each step, providing versatility and allowing for procedural cross-testing and specimen-specific strategies. Alignment methods include all-vs-all, binary tree, iterative single-model refinement, multiple-model refinement, and self-symmetry alignment. An efficient angular search, Graphic Processing Unit (GPU) acceleration and both threaded and distributed parallelism are provided to speed up processing. Finally, automated simulations, per particle reconstruction of subtiltseries, and per-particle Contrast Transfer Function (CTF) correction have been implemented. Processing examples using both real and simulated data are shown for several structures.

Creating bulk ultrastable glasses by random particle bonding.

Project description:A recent breakthrough in glass science has been the synthesis of ultrastable glasses via physical vapor deposition techniques. These samples display enhanced thermodynamic, kinetic and mechanical stability, with important implications for fundamental science and technological applications. However, the vapor deposition technique is limited to atomic, polymer and organic glass-formers and is only able to produce thin film samples. Here, we propose a novel approach to generate ultrastable glassy configurations in the bulk, via random particle bonding, and using computer simulations we show that this method does indeed allow for the production of ultrastable glasses. Our technique is in principle applicable to any molecular or soft matter system, such as colloidal particles with tunable bonding interactions, thus opening the way to the design of a large class of ultrastable glasses.

Bayesian Hierarchical Random Effects Models in Forensic Science.

Project description:Statistical modeling of the evaluation of evidence with the use of the likelihood ratio has a long history. It dates from the Dreyfus case at the end of the nineteenth century through the work at Bletchley Park in the Second World War to the present day. The development received a significant boost in 1977 with a seminal work by Dennis Lindley which introduced a Bayesian hierarchical random effects model for the evaluation of evidence with an example of refractive index measurements on fragments of glass. Many models have been developed since then. The methods have now been sufficiently well-developed and have become so widespread that it is timely to try and provide a software package to assist in their implementation. With that in mind, a project (SAILR: Software for the Analysis and Implementation of Likelihood Ratios) was funded by the European Network of Forensic Science Institutes through their Monopoly programme to develop a software package for use by forensic scientists world-wide that would assist in the statistical analysis and implementation of the approach based on likelihood ratios. It is the purpose of this document to provide a short review of a small part of this history. The review also provides a background, or landscape, for the development of some of the models within the SAILR package and references to SAILR as made as appropriate.

BREM-SC: A Bayesian Random Effects Mixture Model for Joint Clustering Single Cell Multi-omics Data

Project description:Droplet-based single cell transcriptome sequencing (scRNA-seq) technology is able to measure the gene expression from tens of thousands of single cells simultaneously. More recently, coupled with the cutting-edge Cellular Indexing of Transcriptomes and Epitopes by Sequencing (CITE-seq), the droplet-based system has allowed for immunophenotyping of single cells based on cell surface expression of specific proteins together with simultaneous transcriptome profiling in the same cell. In this study, we developed BREM-SC, a novel Bayesian Random Effects Mixture model that jointly clusters paired single cell transcriptomic and proteomic data, which will greatly facilitate researchers to jointly study transcriptome and surface proteins at the single cell level to make new biological discoveries.

Optical filters made from random metasurfaces using Bayesian optimization.

Project description:We theoretically investigate the ability to design optical filters from a single material and a single layer of randomly dispersed resonant dielectric particles, defining a random metasurface. Using a Bayesian and generalized Mie inverse-design approach, we design particle radii distributions that give rise to longpass, shortpass, bandpass, and bandstop spectral bands in the infrared. The optical response is shown to be directly related to electric and magnetic multipole scattering of the constituent particles and their near field coupling. We discuss the effect of the particle size distribution and particle-particle coupling interactions on filter design in random systems lacking long-range order.
