The complete chloroplast genome of Sibbaldianthe bifurca Linnaeus.

ABSTRACT: The complete chloroplast genome of Sibbaldianthe bifurca Linnaeus was sequenced, assembled and annotated. It is a circular form of 156,734 bp in length, which was separated into four distinct regions, a large single copy (LSC) of 83,450 bp, a small single-copy region (SSC) of 18,286 bp, two inverted repeats (IR) of 27,499 bp. After annotation, a total of 133 genes were predicted, of which, 87 encode proteins, eight rRNA, 38 tRNA. The evolutionary history, inferred using the Maximum Likelihood (ML) method, indicates that S. bifurca was grouped within Rosaceae, and comprised a clade with Sibbaldianthe adpressa with 100% Bootstrap value.

Project description:Potentilla bifurca L. is a perennial herb in China, which has high ecological and economic values. Its complete chloroplast genome was reported in this study for the first time. The whole chloroplast genome was 157, 902 base pairs in length with 129 genes, including 84 protein-coding genes, 37 tRNAs, and 8 rRNAs. The maximum likelihood phylogenetic analysis revealed that the species of P. bifurca was isolated first among the genus Potentilla. This result will be helpful for the conservation and phylogeny programs of the genus Potentilla.

Project description:Potentilla bifurca is a medicinal plant, the root extracts have been applied for the treatment of certain viral infections as folk medicinal herbs. The complete chloroplast genome sequence of is 155,841 bp in length, contains 128 complete genes, including 84 protein-coding genes (84 PCGs), 8 ribosomal RNA genes (4 rRNAs), and 37 tRNA genes (37 tRNAs). The overall GC content of cp DNA is 37.1%, the corresponding values of the LSC, SSC, and IR regions are 35.0%, 31.0%, and 42.8%. Phylogenetic tree shows that P. bifurca was identified as the basal clade of Potentilla.

Project description:Psychotria asiatica is a typical traditional medicinal plant. Herein, we acquired and characterized the complete chloroplast (cp) genome sequence of P. asiatica to provide genomic resources for conservation genetics and phylogenetic studies of P. asiatica. The cp genome of P. asiatica is 154,652 bp in length and consists of a large single-copy (LSC) region with 85,106 bp, a small single-copy (SSC) region with 17,960 bp, and two inverted repeat regions (IRs) with 25,793 bp. The cp genome of P. asiatica comprises 127 genes, including 82 protein-coding genes, 37 tRNA genes, and eight rRNA genes. The phylogenetic result confirmed that P. asiatica was closely related to Psychotria kirkii within the Rubiaceae.

Complete chloroplast genome sequence of Hibiscus trionum Linnaeus 1753 (Malvaceae).

Project description:Hibiscus trionum L. is an annual herbaceous plant belonging to the Malvaceae family. It is native to Central Africa, however, is now naturalized in Europe and Asia including Korea. Here, we report the complete chloroplast genome assembly of H. trionum. The complete chloroplast genome comprises 160,530 bp and is divided into four typical regions: a large single-copy region of 89,272 bp, a pair of inverse repeats of 26,152 bp each, and a small single-copy region of 18,954 bp. A total of 131 genes were identified in this chloroplast, of which 86 were protein-coding, 37 were tRNA, and 8 were rRNA genes. The results of this study will serve as a key reference for further research on Hibiscus speciation.

Project description:The apiaceous species Centella asiatica (Linnaeus) Urban is attractive not only to pharmaceutical researchers for its versatile medicinal uses, but also to botanists for its phylogenetic significance. We acquired its whole chloroplast genome (CP) through genome skimming. The CP genome ofCentella asiatica was 154,771 bp in length, including a large single-copy (LSC) region with 86176 bp, a small single copy (SSC) region with 18107 bp, and a pair of inverted repeats (IR) regions with 25,343 bp. The whole AT content of the CP genome was 62.3%. Phylogenomic analysis revealed that Centella asiatica formed a separate clade sister to Saniculoideae and Apioideae species in the family Apiaceae. The work provides beneficial data for following researches on the genetic variation, species identification, phylogeny, and classification of Centella.

The complete chloroplast genome sequence of Melochia corchorifolia Linnaeus, 1753 (Sterculiaceae).

Project description:Melochia corchorifolia Linnaeus, 1753, is a weedy tropical plant of the Sterculiaceae family and has medicinal value. We sequenced the complete chloroplast genome of M. corchorifolia using Illumina high-throughput sequencing and examined phylogenetic relationships with closely related species. The assembled chloroplast genome of M. corchorifolia was 163,693 bp long and contained a pair of inverted repeats of 29,729 bp, separated by a large single-copy sequence of 84,350 bp and a small single-copy region of 19,885 bp. A total of 136 genes were annotated across the entire chloroplast genome, including 37 transfer RNA, 8 ribosomal RNA, and 91 protein-coding genes. The GC content of the complete cp genome was 37.27%. The phylogenetic tree indicated that M. corchorifolia is closely related to Melochia pyramidata (Malvaceae). These results would provide useful information for future phylogenetic, taxonomic, and evolutionary studies on Sterculiaceae and Malvaceae.

Project description:Blechnopsis orientalis (Linnaeus) C. Presl (1753) is a fern used both as food and medicine. It is found primarily in southern China and Southeast Asia, thriving in warm, humid shrublands or sparse forest. The total length of the chloroplast genome is 155,211 bp, including a large single-copy region (LSC, 81,877 bp), a small single-copy region (SSC, 21,500 bp), and two inverted repeat regions (IRs, 25,917 bp). The GC content is 41.3%. A total of 131 genes were annotated, including 88 protein-coding genes, eight rRNA genes, and 35 tRNA genes. The phylogenetic analysis using the maximum-likelihood method showed that B. orientalis and Oceaniopteris gibba were closely related. This study provides genomic resources for phylogenetic genetics and resource exploitation of B. orientalis.

Project description:Allium triquetrum (Linnaeus, 1753) is a bulbous flowering plant of the genus Allium (Amaryllidaceae), native to the Mediterranean basin, and is now widespread and invasive in different parts of the world via ornamental horticultural trade. However, to date, the genomic study of A. triquetrum has lagged, which impedes the development of appropriate utilization and management practices for this species. Here, we report the complete chloroplast genome sequence of A. triquetrum. The chloroplast genome size of A. triquetrum was 153,298 bp, consisting of a pair of inverted repeat regions (26,547 bp), separated by a large single-copy (82,875 bp) region and a small single-copy (17,329 bp) region. Genome annotation predicted 133 genes, including 87 protein-coding genes, 38 tRNA genes, and eight rRNA genes. Phylogenetic analysis based on 60 whole chloroplast genome sequences of Allium species suggested that A. triquetrum and A. moly are sister to each other along with the clade of A. fasciculatum, A. hookeri, and A. macranthum.

Project description:Ocimum americanum Linnaeus 1755 (Lemon basil) is an essential medicinal species in the Ocimum genus. Its leaf decoction is traditionally used to treat diabetes, constipation, diarrhea, piles, and dysentery. The essential oils from this species have intense fungicidal activity. The complete chloroplast genome sequence of O. americanum was assembled from Illumina paired-end sequencing data. The O. americanum chloroplast genome was 152,460 bp in length, containing a large single copy (LSC) region of 83,459 bp and a small single copy (SSC) region of 17,607 bp, separated by a pair of inverted repeats (IRs) of 25,697 bp. The genome contained 134 unique genes, including 89 protein-coding, 37 tRNA, and eight rRNA genes. Among them, nine genes had a single intron, and two genes contained two introns. The overall GC content of the chloroplast genome was 38%, while the corresponding values of LSC, SSC, and IR regions were 35.8%, 31.7%, and 43.1%, respectively. In the phylogenetic analysis, all the Ocimum species formed a group closely related to Plectranthus barbatus. O. americanum was more closely related to O. gratissimum and O. basilicum than the other species of Ocimum included in this study.
