Project description:Residual feed intake (RFI) is an efficiency trait underpinning profitability and environmental sustainability in dairy production. This study compared performance during a complete lactation of 36 multiparous dairy cows divided into three equal-sized groups with high (HRFI), intermediate (IRFI) or low RFI (LRFI). Residual feed intake was determined by two different equations. Residual feed intake according to the NorFor system was calculated as (RFINorFor) = (NEintake)-(NEmaintenance + NEgestation + NEmilk-NEmobilisation + NEdeposition). Residual feed intake according to the USA National Research Council (NRC) (RFINRC) was calculated as: RFI = DMI - predicted DMI where predicteds DMI = [(0.372× ECM)+(0.0968×BW0.75)]×(1-e-0.192×(DIM/7+3.67)). Cows in the HRFINorFor group showed higher daily CH4 production, CH4/ECM and CH4 yield (g/kg DMI) than IRFINorFor and LRFINorFor cows. Cows characterized by high efficiency (LRFINorFor) according to the NorFor system had lower body weight. Dry matter intake and apparent dry matter digestibility were not affected by efficiency group but milk yield was lower in the low efficiency, HRFINorFor, group. Cows characterized by high efficiency according to the NRC system (LRFINRC) had lower dry matter intake while yield of CH4 was higher. Daily CH4 production and CH4 g/kg ECM did not differ between RFINRC groups. Dairy cows characterized by high efficiency (both LRFINorFor and LRFINRC cows) over a complete lactation mobilized more of their body reserves in early lactation as well as during the complete lactation. The results also indicated great phenotypic variation in RFI between different stages the lactation.

Project description:Feed cost is the greatest expense during cattle production; therefore, reducing it is critical to increasing producer profits. In ruminants, the microbial population is important to nutrient digestion and absorption in the rumen. The objective of this study was to investigate the relationships among rumen bacteria, rumen metabolites, and the residual feed intake (RFI) phenotype of beef cattle. Twelve Angus heifers were selected to be sampled and divided into high RFI (HRFI; n = 6) group and low RFI (LRFI; n = 6) group according to their RFI classification determined during the feedlot-finishing period. After the ruminal liquid samples were collected at slaughter, Illumina MiSeq sequencing of the 16S rRNA V3-V4 region and liquid chromatography-mass spectrometry (LC-MS) were performed to determine their bacterial composition and metabolites, respectively. At the phylum level, the relative abundance of Proteobacteria was higher in the LRFI group than in the HRFI group (P < 0.01). At the family level, the relative abundances of Rikenellaceae (P < 0.01), Ruminococcaceae, Bacteroidales_S24-7_group, and Lachnospiraceae (P < 0.05) were significantly higher in the LRFI group. At the genus level, the relative abundances of Rikenellaceae_RC9_gut_group and Ruminiclostridium_1 were higher in the LRFI group (P < 0.01), as were the relative abundances of norank_f__Bacteroidales_S24-7_group, Lachnospiraceae_ND3007_group, and Lachnospiraceae_NK3A20_group (P < 0.05). Moreover, the genera Rikenellaceae_RC9_gut_group, Ruminococcaceae_NK4A214_group, Christensenellaceae_R-7_group, Ruminococcaceae_UCG-010, Lachnospiraceae_ND3007_group, Ruminiclostridium_1, and Lachnospiraceae_NK3A20_group were negatively associated with the RFI; both foundational and key species are associated with feed efficiency phenotype. In addition, rumen metabolomics analysis revealed that the RFI was associated with significantly altered concentrations of rumen metabolites involved in protein digestion and absorption, Linoleic acid metabolism, Lysine degradation, and Fatty acid degradation. Correlation analysis revealed the potential relationships between the significantly differential ruminal metabolites and the genera ruminal bacteria. The present study provides a better understanding of rumen bacteria and metabolites of beef cattle with different RFI phenotypes and the relationships among them, which are potentially important for the improvement of beef cattle feed efficiency.

Project description:The gastrointestinal tract (GIT) contains complex microbial communities and plays an essential role in the overall health of the host. Previous studies of beef cattle feed efficiency have primarily concentrated on the ruminal microbiota because it plays a key role in energy production and nutrient supply in the host. Although the small intestine is the important site of post-ruminal digestion and absorption of nutrients, only a few studies have explored the relationship between the microbial populations in the small intestine and feed efficiency. Moreover, variations in GIT metabolites contribute to differences in feed efficiency. The objective of this study was to investigate relationships among bacterial populations of duodenum, jejunum, ileum; microbial metabolites; and RFI phenotype of beef cattle. We carried out by using Illumina MiSeq sequencing of the 16S rRNA V3-V4 region and liquid chromatography-mass spectrometry (LC-MS). In the duodenum, the relative abundances of Firmicutes ( p < 0.01), Lachnospiraceae, Ruminococcaceae, Family_XIII, Christensenellaceae, Christensenellaceae_R-7_group ( p < 0.05), and Lachnospiraceae_NK3A20_group ( p < 0.05) were higher in the low residual feed intake (LRFI) group compared with the high residual feed intake (HRFI) group, whereas the HRFI group had higher abundances of Proteobacteria and Acinetobacter ( p < 0.01). In the jejunum, the relative abundances of Lachnospiraceae and Lachnospiraceae_NK3A20_group were higher in the LRFI group ( p < 0.05). In the ileum, the relative abundances of Ruminococcaceae ( p < 0.01), Christensenellaceae, Christensenellaceae_R-7_group, and Ruminococcus_2 were also higher in the LRFI group ( p < 0.05). Moreover, the genera Lachnospiraceae_NK3A20_group, Christensenellaceae_R-7_group, and Ruminococcus_2 were negatively associated with RFI, while the genus Acinetobacter was positively associated with RFI. The metabolomics analysis revealed that the LRFI group significantly improved protein digestion and absorption, as well as glycerophospholipid metabolism in the duodenum, jejunum, ileum. The correlation between intestinal microorganisms and metabolites revealed that some microorganisms play an important role in amino acid metabolism, glycerophospholipid metabolism, nutrient digestion and absorption, and antioxidant enhancement. The present study provides a better understanding of the small intestinal microbiota and metabolites of beef cattle with different RFI phenotypes and the relationships among them, which are potentially important for the improvement of beef cattle feed efficiency.

Project description:Abstract Although residual feed intake (RFI) is a moderately heritable trait that can be used as a selection tool, little is known about gene pathways and networks that affect it. Angus steers (n=1,460) from 72 contemporary groups (RFI: -6.44 to 7.52 kg/d) were genotyped with Illumina BovineHD or BovineSNP50 BeadChip assays. Significant SNP (P<0.05), identified by a genome-wide association analysis on RFI, were used as proxies for each of the annotated genes in the UMD3.1 bovine reference genome assembly. A gene set enrichment analysis-SNP was performed to identify gene sets and leading edge genes (LEG) and a network analysis was conducted to identify upstream and master regulators influencing RFI. Three enriched gene sets (normalized enrichment score>3.0) related to energy production and efficiency of energy usage (cellular respiration, GO:0045333, 20 LEG; Reactome respiratory electron transport, R-HSA-611105, 12 LEG; respiratory chain, GO:0070469, 12 LEG) were identified, corroborating evidence from RFI studies with cattle and other species. Additional enriched gene sets were synaptic vesicle (GO:0008021, 16 LEG), cell-cell junction (GO:0005911, 55 LEG), and protein localization to plasma membrane (GO:0072659, 20 LEG). Mediator complex subunit 30 (MED30) and RPTOR independent companion of MTOR complex 2 (RICTOR) were the most significant (P<10-10) upstream regulators. Part of the Mediator complex, MED30 plays a key role in transcription regulation and mediates lipid biosynthesis while RICTOR is a component of the mTOR complex, which regulates mitochondrial metabolism. Thyroid stimulating hormone receptor (TSHR), part of the hypothalamus-pituitary-thyroid axis that is essential for growth and metabolism and Ras homolog enriched in brain like 1 (RHEBL1), a gene that activates the mTOR complex in the brain, were the two most significant (P<10–14) master regulators. Gene set and pathway analyses suggest that biological processes related to energy metabolism and mitochondrial function play important roles in controlling RFI in cattle.

Project description:This study evaluated heifer post-weaning voluntary feed intake (g/kg BW) classification on performance and reproductive measures, as well as impacts on lifetime productivity of 519 commercial Angus beef females. Heifer post-weaning voluntary feed intake (g/kg BW) was calculated over 80 test days following weaning using GrowSafe units. Heifers were categorized based on voluntary feed intake (g/kg BW) as either low (<-0.50 SD from the mean), average (±0.50 SD from the mean), or high (>0.50 SD from the mean) within year. Cow body weight (BW) and body condition score (BCS) at breeding displayed an age effect (p < 0.001), with 2- and 3-year-old cows having lighter BW and lower BCS than 4-yr-old and older cows. Cow BW at weaning showed significance for age and intake (p < 0.001) with younger cows being lighter than older cows, while low intake classified females had greater BW at weaning compared to average and high intake females. Additionally, calf 205-d weights and calf weaning weights (p < 0.01) were significant for age with calves born from older cows weighing more than younger cows. Weaning weight ratio displayed a linear increase with increasing intake classification (p < 0.01). Heifer yearling BW was significant for intake (p < 0.01) with low and average intake heifer classifications having greater heifer yearling BW than cows that had high intake classification as a heifer. Age and intake classification did not impact (p ≥ 0.22) pregnancy status or AI conception. In summary, heifer post-weaning feed intake classification had only minor impacts compared to age effects on lifetime productivity of Angus beef females.

Project description:BackgroundImproving feed efficiency (FE) of pigs by genetic selection is of economic and environmental significance. An increasingly accepted measure of feed efficiency is residual feed intake (RFI). Currently, the molecular mechanisms underlying RFI are largely unknown. Additionally, to incorporate RFI into animal breeding programs, feed intake must be recorded on individual pigs, which is costly and time-consuming. Thus, convenient and predictive biomarkers for RFI that can be measured at an early age are greatly desired. In this study, we aimed to explore whether differences exist in the global gene expression profiles of peripheral blood of 35 to 42 day-old pigs with extremely low (more efficient) and high RFI (less efficient) values from two lines that were divergently selected for RFI during the grow-finish phase, to use such information to explore the potential molecular basis of RFI differences, and to initiate development of predictive biomarkers for RFI.ResultsWe identified 1972 differentially expressed genes (DEGs) (q ≤ 0.15) between the low (n = 15) and high (n = 16) RFI groups of animals by using RNA sequencing technology. We validated 24 of 37 selected DEGs by reverse transcription-quantitative PCR (RT-qPCR) in a joint analysis of 24 (12 per line) of the 31 samples already used for RNA-seq plus 24 (12 per line) novel samples from the same contemporary group of pigs. Using an analysis of the 24 novel samples alone, only nine of the 37 selected DEGs were validated. Genes involved in small molecule biosynthetic process, antigen processing and presentation of peptide antigen via major histocompatibility complex (MHC) class I, and steroid biosynthetic process were overrepresented among DEGs that had higher expression in the low versus high RFI animals. Genes known to function in the proteasome complex or mitochondrion were also significantly enriched among genes with higher expression in the low versus high RFI animals. Alternatively, genes involved in signal transduction, bone mineralization and regulation of phosphorylation were overrepresented among DEGs with lower expression in the low versus high RFI animals. The DEGs significantly overlapped with genes associated with disease, including hyperphagia, eating disorders and mitochondrial diseases (q < 1E-05). A weighted gene co-expression network analysis (WGCNA) identified four co-expression modules that were differentially expressed between the low and high RFI groups. Genes involved in lipid metabolism, regulation of bone mineralization, cellular immunity and response to stimulus were overrepresented within the two modules that were most significantly differentially expressed between the low and high RFI groups. We also found five of the DEGs and one of the co-expression modules were significantly associated with the RFI phenotype of individual animals (q < 0.05).ConclusionsThe post-weaning blood transcriptome was clearly different between the low and high RFI groups. The identified DEGs suggested potential differences in mitochondrial and proteasomal activities, small molecule biosynthetic process, and signal transduction between the two RFI groups and provided potential new insights into the molecular basis of RFI in pigs, although the observed relationship between the post-weaning blood gene expression and RFI phenotype measured during the grow-finish phase was not strong. DEGs and representative genes in co-expression modules that were associated with RFI phenotype provide a preliminary list for developing predictive biomarkers for RFI in pigs.

Project description:The objective of this study was to evaluate the feasibility of using the dry matter intake of first 2 h after feeding (DMI-2h), body weight (BW), and milk yield to estimate daily DMI in mid and late lactating dairy cows with fed ration three times per day. Our dataset included 2840 individual observations from 76 cows enrolled in two studies, of which 2259 observations served as development dataset (DDS) from 54 cows and 581 observations acted as the validation dataset (VDS) from 22 cows. The descriptive statistics of these variables were 26.0 ± 2.77 kg/day (mean ± standard deviation) of DMI, 14.9 ± 3.68 kg/day of DMI-2h, 35.0 ± 5.48 kg/day of milk yield, and 636 ± 82.6 kg/day of BW in DDS and 23.2 ± 4.72 kg/day of DMI, 12.6 ± 4.08 kg/day of DMI-2h, 30.4 ± 5.85 kg/day of milk yield, and 597 ± 63.7 kg/day of BW in VDS, respectively. A multiple regression analysis was conducted using the REG procedure of SAS to develop the forecasting models for DMI. The proposed prediction equation was: DMI (kg/day) = 8.499 + 0.2725 × DMI-2h (kg/day) + 0.2132 × Milk yield (kg/day) + 0.0095 × BW (kg/day) (R2 = 0.46, mean bias = 0 kg/day, RMSPE = 1.26 kg/day). Moreover, when compared with the prediction equation for DMI in Nutrient Requirements of Dairy Cattle (2001) using the independent dataset (VDS), our proposed model shows higher R2 (0.22 vs. 0.07) and smaller mean bias (-0.10 vs. 1.52 kg/day) and RMSPE (1.77 vs. 2.34 kg/day). Overall, we constructed a feasible forecasting model with better precision and accuracy in predicting daily DMI of dairy cows in mid and late lactation when fed ration three times per day.

Project description:Improvement in feed conversion efficiency can improve the sustainability of beef cattle production, but genomic selection for feed efficiency affects many underlying molecular networks and physiological traits. This study describes the differences between steer progeny of two influential Angus bulls with divergent genomic predictions for residual feed intake (RFI). Eight steer progeny of each sire were phenotyped for growth and feed intake from 8 mo. of age (average BW 254 kg, with a mean difference between sire groups of 4.8 kg) until slaughter at 14-16 mo. of age (average BW 534 kg, sire group difference of 28.8 kg). Terminal samples from pituitary gland, skeletal muscle, liver, adipose, and duodenum were collected from each steer for transcriptome sequencing. Gene expression networks were derived using partial correlation and information theory (PCIT), including differentially expressed (DE) genes, tissue specific (TS) genes, transcription factors (TF), and genes associated with RFI from a genome-wide association study (GWAS). Relative to progeny of the high RFI sire, progeny of the low RFI sire had -0.56 kg/d finishing period RFI (P = 0.05), -1.08 finishing period feed conversion ratio (P = 0.01), +3.3 kg^0.75 finishing period metabolic mid-weight (MMW; P = 0.04), +28.8 kg final body weight (P = 0.01), -12.9 feed bunk visits per day (P = 0.02) with +0.60 min/visit duration (P = 0.01), and +0.0045 carcass specific gravity (weight in air/weight in air-weight in water, a predictor of carcass fat content; P = 0.03). RNA-seq identified 633 DE genes between sire groups among 17,016 expressed genes. PCIT analysis identified >115,000 significant co-expression correlations between genes and 25 TF hubs, i.e. controllers of clusters of DE, TS, and GWAS SNP genes. Pathway analysis suggests low RFI bull progeny possess heightened gut inflammation and reduced fat deposition. This multi-omics analysis shows how differences in RFI genomic breeding values can impact other traits and gene co-expression networks.

Project description:BackgroundResidual feed intake (RFI) in dairy cattle typically calculated at peak lactation is a measure of feed efficiency independent of milk production level. The objective of this study was to evaluate differences in ruminal bacteria, biopolymer hydrolyzing enzyme activities, and overall performance between the most- and the least-efficient dairy cows during the peripartal period. Twenty multiparous Holstein dairy cows with daily ad libitum access to a total mixed ration from d - 10 to d 60 relative to the calving date were used. Cows were classified into most-efficient (i.e. with low RFI, n = 10) and least-efficient (i.e. with high RFI, n = 10) based on a linear regression model involving dry matter intake (DMI), fat-corrected milk (FCM), changes in body weight (BW), and metabolic BW.ResultsThe most-efficient cows had ~ 2.6 kg/d lower DMI at wk 4, 6, 7, and 8 compared with the least-efficient cows. In addition, the most-efficient cows had greater relative abundance of total ruminal bacterial community during the peripartal period. Compared with the least-efficient cows, the most-efficient cows had 4-fold greater relative abundance of Succinivibrio dextrinosolvens at d - 10 and d 10 around parturition and tended to have greater abundance of Fibrobacter succinogenes and Megaspheara elsdenii. In contrast, the relative abundance of Butyrivibrio proteoclasticus and Streptococcus bovis was lower and Succinimonas amylolytica and Prevotella bryantii tended to be lower in the most-efficient cows around calving. During the peripartal period, the most-efficient cows had lower enzymatic activities of cellulase, amylase, and protease compared with the least-efficient cows.ConclusionsThe results suggest that shifts in ruminal bacteria and digestive enzyme activities during the peripartal period could, at least in part, be part of the mechanism associated with better feed efficiency in dairy cows.
