A Weakly-Supervised Named Entity Recognition Machine Learning Approach for Emergency Medical Services Clinical Audit.

ABSTRACT: Clinical performance audits are routinely performed in Emergency Medical Services (EMS) to ensure adherence to treatment protocols, to identify individual areas of weakness for remediation, and to discover systemic deficiencies to guide the development of the training syllabus. At present, these audits are performed by manual chart review, which is time-consuming and laborious. In this paper, we report a weakly-supervised machine learning approach to train a named entity recognition model that can be used for automatic EMS clinical audits. The dataset used in this study contained 58,898 unlabeled ambulance incidents encountered by the Singapore Civil Defence Force from 1st April 2019 to 30th June 2019. With only 5% labeled data, we successfully trained three different models to perform the NER task, achieving F1 scores of around 0.981 under entity type matching evaluation and around 0.976 under strict evaluation. The BiLSTM-CRF model was 1~2 orders of magnitude lighter and faster than our BERT-based models. Our proposed proof-of-concept approach may improve the efficiency of clinical audits and can also help with EMS database research. Further external validation of this approach is needed.

Project description:Motivation:Recognition of biomedical entities from scientific text is a critical component of natural language processing and automated information extraction platforms. Modern named entity recognition approaches rely heavily on supervised machine learning techniques, which are critically dependent on annotated training corpora. These approaches have been shown to perform well when trained and tested on the same source. However, in such scenario, the performance and evaluation of these models may be optimistic, as such models may not necessarily generalize to independent corpora, resulting in potential non-optimal entity recognition for large-scale tagging of widely diverse articles in databases such as PubMed. Results:Here we aggregated published corpora for the recognition of biomolecular entities (such as genes, RNA, proteins, variants, drugs and metabolites), identified entity class overlap and performed leave-corpus-out cross validation strategy to test the efficiency of existing models. We demonstrate that accuracies of models trained on individual corpora decrease substantially for recognition of the same biomolecular entity classes in independent corpora. This behavior is possibly due to limited generalizability of entity-class-related features captured by individual corpora (model 'overtraining') which we investigated further at the orthographic level, as well as potential annotation standard differences. We show that the combined use of multi-source training corpora results in overall more generalizable models for named entity recognition, while achieving comparable individual performance. By performing learning-curve-based power analysis we further identified that performance is often not limited by the quantity of the annotated data. Project description:Materials science is an interdisciplinary field that studies the properties, structures, and behaviors of different materials. A large amount of scientific literature contains rich knowledge in the field of materials science, but manually analyzing these papers to find material-related data is a daunting task. In information processing, named entity recognition (NER) plays a crucial role as it can automatically extract entities in the field of materials science, which have significant value in tasks such as building knowledge graphs. The typically used sequence labeling methods for traditional named entity recognition in material science (MatNER) tasks often fail to fully utilize the semantic information in the dataset and cannot effectively extract nested entities. Herein, we proposed to convert the sequence labeling task into a machine reading comprehension (MRC) task. MRC method effectively can solve the challenge of extracting multiple overlapping entities by transforming it into the form of answering multiple independent questions. Moreover, the MRC framework allows for a more comprehensive understanding of the contextual information and semantic relationships within materials science literature, by integrating prior knowledge from queries. State-of-the-art (SOTA) performance was achieved on the Matscholar, BC4CHEMD, NLMChem, SOFC, and SOFC-Slot datasets, with F1-scores of 89.64%, 94.30%, 85.89%, 85.95%, and 71.73%, respectively in MRC approach. By effectively utilizing semantic information and extracting nested entities, this approach holds great significance for knowledge extraction and data analysis in the field of materials science, and thus accelerating the development of material science.Scientific contributionWe have developed an innovative NER method that enhances the efficiency and accuracy of automatic entity extraction in the field of materials science by transforming the sequence labeling task into a MRC task, this approach provides robust support for constructing knowledge graphs and other data analysis tasks.

Project description:Our study focuses on Traditional Chinese Medical (TCM) named entity recognition (NER), which involves identifying and extracting specific entity names from TCM record. This task has significant implications for doctors and researchers, as it enables the automated identification of relevant TCM terms, ultimately enhancing research efficiency and accuracy. However, the current Bidirectional Encoder Representations from Transformers-Long Short Term Memory-Conditional Random Fields (BERT-LSTM-CRF) model for TCM NER is constrained by a traditional structure, limiting its capacity to fully harness the advantages provided by Bidirectional Encoder Representations from Transformers (BERT) and long short term memory (LSTM) models. Through comparative experiments, we also observed that the straightforward superimposition of models actually leads to a decrease in recognition results. To optimize the structure of the traditional BERT-BiLSTM-CRF model and obtain more effective text representations, we propose the Dyn-Att Net model, which introduces dynamic attention and a parallel structure. By integrating BERT and LSTM models with the dynamic attention mechanism, our model effectively captures semantic, contextual, and sequential relations within text sequences, resulting in high accuracy. To validate the effectiveness of our model, we compared it with nine other models in TCM dataset namely the publicly available PaddlePaddle dataset. Our Dyn-Att Net model, based on BERT, outperforms the other models, achieving an F1 score of 81.91%, accuracy of 92.06%, precision of 80.26%, and recall of 83.76%. Furthermore, its robust generalization capability is substantiated through validation on the APTNER, MSRA, and EduNER datasets. Overall, the Dyn-Att Net model not only enhances NER accuracy within the realm of traditional Chinese medicine, but also showcases considerable potential for cross-domain generalization. Moreover, the Dyn-Att Net model's parallel architecture facilitates efficient computation, contributing to time-saving efforts in NER tasks.
