Project description:Discretized landscapes can be mapped onto ranked surfaces, where every element (site or bond) has a unique rank associated with its corresponding relative height. By sequentially allocating these elements according to their ranks and systematically preventing the occupation of bridges, namely elements that, if occupied, would provide global connectivity, we disclose that bridges hide a new tricritical point at an occupation fraction p = p(c), where p(c) is the percolation threshold of random percolation. For any value of p in the interval p(c) < p ? 1, our results show that the set of bridges has a fractal dimension d(BB) ? 1.22 in two dimensions. In the limit p ? 1, a self-similar fracture is revealed as a singly connected line that divides the system in two domains. We then unveil how several seemingly unrelated physical models tumble into the same universality class and also present results for higher dimensions.

Project description:cERMIT is a computationally efficient motif discovery tool based on analyzing genome-wide quantitative regulatory evidence. Instead of pre-selecting promising candidate sequences, it utilizes information across all sequence regions to search for high-scoring motifs. We apply cERMIT on a range of direct binding and overexpression datasets; it substantially outperforms state-of-the-art approaches on curated ChIP-chip datasets, and easily scales to current mammalian ChIP-seq experiments with data on thousands of non-coding regions.

Project description:Evaluating and understanding the risk and safety of using medications for autoimmune disease in a woman during her pregnancy will help both clinicians and pregnant women to make better treatment decisions. However, utilizing spontaneous abortion (SAB) data collected in observational studies of pregnancy to derive valid inference poses two major challenges. First, the data from the observational cohort are not random samples of the target population due to the sampling mechanism. Pregnant women with early SAB are more likely to be excluded from the cohort, and there may be substantial differences between the observed SAB time and those in the target population. Second, the observed data are heterogeneous and contain a "cured" proportion. In this article, we consider semiparametric models to simultaneously estimate the probability of being cured and the distribution of time to SAB for the uncured subgroup. To derive the maximum likelihood estimators, we appropriately adjust the sampling bias in the likelihood function and develop an expectation-maximization algorithm to overcome the computational challenge. We apply the empirical process theory to prove the consistency and asymptotic normality of the estimators. We examine the finite sample performance of the proposed estimators in simulation studies and illustrate the proposed method through an application to SAB data from pregnant women.

Project description:Recent studies have suggested reduced independent and sensitive parameter sets for stabilometry measurements based on correlation and variance analyses. However, the reliability of these recommended parameter sets has not been studied in the literature or not in every stance type used in stabilometry assessments, for example, single leg stances. The goal of this study is to evaluate the test-retest reliability of different time-based and frequency-based parameters that are calculated from the center of pressure (CoP) during bipedal and single leg stance for 30- and 60-second measurement intervals. Thirty healthy subjects performed repeated standing trials in a bipedal stance with eyes open and eyes closed conditions and in a single leg stance with eyes open for 60 seconds. A force distribution measuring plate was used to record the CoP. The reliability of the CoP parameters was characterized by using the intraclass correlation coefficient (ICC), standard error of measurement (SEM), minimal detectable change (MDC), coefficient of variation (CV) and CV compliance rate (CVCR). Based on the ICC, SEM and MDC results, many parameters yielded fair to good reliability values, while the CoP path length yielded the highest reliability (smallest ICC > 0.67 (0.54-0.79), largest SEM% = 19.2%). Usually, frequency type parameters and extreme value parameters yielded poor reliability values. There were differences in the reliability of the maximum CoP velocity (better with 30 seconds) and mean power frequency (better with 60 seconds) parameters between the different sampling intervals.

Project description:Importance:Hospital networks formed around top-ranked cancer hospitals represent an opportunity to optimize complex cancer care in the community. Objective:To compare the short- and long-term survival after complex cancer treatment at top-ranked cancer hospitals and the affiliates of top-ranked hospitals. Design, Setting, and Participants:This cohort study was conducted using data from the unabridged version of the National Cancer Database. Included patients were individuals 18 years or older who underwent surgical treatment for esophageal, gastric, lung, pancreatic, colorectal, or bladder cancer diagnosed between January 1, 2012, and December 31, 2016. Patient outcomes after complex surgical procedures for cancer at top-ranked cancer hospitals (as ranked in top 50 by US News and World Report) were compared with outcomes at affiliates of top-ranked cancer hospitals (affiliation listed in American Hospitals Association survey and confirmed by search of internet presence). Data were analyzed from July through December 2019. Exposures:Undergoing complex cancer treatment at a top-ranked cancer hospital or an affiliated hospital. Main Outcomes and Measures:The association of affiliate status with short-term survival (ie, 90-day mortality) was compared using logistic regression, and the association of affiliate status with long-term survival was compared using time-to-event models, adjusting for patient demographic, payer, clinical, and treatment factors. Results:Among 119?834 patients who underwent surgical treatment for cancer, 79?981 patients (66.7%) were treated at top-ranked cancer hospitals (median [interquartile range] age, 66 [58-74] years; 40?910 [54.9%] men) and 39?853 patients (33.3%) were treated at affiliate hospitals (median [interquartile range] age, 69 [60-77] years; 19?004 [50.0%] men). In a pooled analysis of all cancer types, adjusted perioperative mortality within 90 days of surgical treatment was higher at affiliate hospitals compared with top-ranked hospitals (odds ratio, 1.67 [95% CI, 1.49-1.89]; P?<?.001). Adjusted long-term survival following cancer treatment at affiliate hospitals was only 77% that of top-ranked hospitals (time ratio, 0.77 [95% CI, 0.72-0.83]; P?<?.001). The survival advantage was not fully explained by differences in annual surgical volume, with both long- and short-term survival remaining superior at top-ranked hospitals even after models were adjusted for volume. Conclusions and Relevance:These findings suggest that short- and long-term survival after complex cancer treatment were superior at top-ranked hospitals compared with affiliates of top-ranked hospitals. Further study of cancer care within top-ranked cancer networks could reveal collaborative opportunities to improve survival across a broad contingent of the US population.

Project description:The study of biological systems demands computational support. If targeting a biological problem, the reuse of existing computational models can save time and effort. Deciding for potentially suitable models, however, becomes more challenging with the increasing number of computational models available, and even more when considering the models' growing complexity. Firstly, among a set of potential model candidates it is difficult to decide for the model that best suits ones needs. Secondly, it is hard to grasp the nature of an unknown model listed in a search result set, and to judge how well it fits for the particular problem one has in mind.Here we present an improved search approach for computational models of biological processes. It is based on existing retrieval and ranking methods from Information Retrieval. The approach incorporates annotations suggested by MIRIAM, and additional meta-information. It is now part of the search engine of BioModels Database, a standard repository for computational models.The introduced concept and implementation are, to our knowledge, the first application of Information Retrieval techniques on model search in Computational Systems Biology. Using the example of BioModels Database, it was shown that the approach is feasible and extends the current possibilities to search for relevant models. The advantages of our system over existing solutions are that we incorporate a rich set of meta-information, and that we provide the user with a relevance ranking of the models found for a query. Better search capabilities in model databases are expected to have a positive effect on the reuse of existing models.

Project description:Genealogical tree modeling is essential for estimating evolutionary parameters in population genetics and phylogenetics. Recent mathematical results concerning ranked genealogies without leaf labels unlock opportunities in the analysis of evolutionary trees. In particular, comparisons between ranked genealogies facilitate the study of evolutionary processes of different organisms sampled at multiple time periods. We propose metrics on ranked tree shapes and ranked genealogies for lineages isochronously and heterochronously sampled. Our proposed tree metrics make it possible to conduct statistical analyses of ranked tree shapes and timed ranked tree shapes or ranked genealogies. Such analyses allow us to assess differences in tree distributions, quantify estimation uncertainty, and summarize tree distributions. We show the utility of our metrics via simulations and an application in infectious diseases.

Project description:In this study, we design and apply a DNA expression array for Aspergillus nidulans in combination with legacy data to form a comprehensive gene expression compendium. We apply a guilt-by-association-based analysis to predict the extent of the biosynthetic clusters for the 58 synthases active in our set of experimental conditions. A comparison with legacy data shows the method to be accurate in 13 out of 16 known clusters and nearly accurate for the remaining three. Furthermore, we apply a data clustering approach, which identifies cross-chemistry between physically separate gene clusters (super clusters), and validate this both with legacy data and experimentally by prediction and verification of a new supercluster consisting of the synthase AN1242 and the transferase AN11080. This normally requires extensive sets of combinatorial gene deletions. We have employed A. nidulansfor our method development and validation due to the wealth of available biochemical data, but the method can be applied to any fungus with a sequenced and assembled genome, thus supporting further secondary metabolite pathway elucidation in the fungal kingdom.

Project description:The spatial scan statistic has been widely used to detect spatial clusters that are of common interest in many health-related problems. However, in most situations, different scan parameters, especially the maximum window size (MWS), result in obtaining different detected clusters. Although performance measures can select an optimal scan parameter, most of them depend on historical prior or true cluster information, which is usually unavailable in practical datasets. Currently, the Gini coefficient and the maximum clustering set-proportion statistic (MCS-P) are used to select appropriate parameters without any prior information. However, the Gini coefficient may be unstable and select inappropriate parameters, especially in complex practical datasets, while the MCS-P may have unsatisfactory performance in spatial datasets with heterogeneous clusters. Based on the MCS-P, we proposed a new indicator, the maximum clustering heterogeneous set-proportion (MCHS-P). A simulation study of selecting the optimal MWS confirmed that in spatial datasets with heterogeneous clusters, the MWSs selected using the MCHS-P have much better performance than those selected using the MCS-P; moreover, higher heterogeneity led to a larger advantage of the MCHS-P, with up to 538% and 69.5% improvement in the Youden's index and misclassification in specific scenarios, respectively. Meanwhile, the MCHS-P maintains similar performance to that of the MCS-P in spatial datasets with homogeneous clusters. Furthermore, the MCHS-P has significant improvements over the Gini coefficient and the default 50% MWS, especially in datasets with clusters that are not far from each other. Two practical studies showed similar results to those obtained in the simulation study. In the case where there is no prior information about the true clusters or the heterogeneity between the clusters, the MCHS-P is recommended to select the MWS in order to accurately identify spatial clusters.
