The first complete mitogenome of skin beetles Omorgus chinensis (Coleoptera: Trogidae) with the phylogenetic implications.

ABSTRACT: The first complete mitogenome of Trogidae, Omorgus chinensis (Coleoptera: Trogidae) is sequenced using the next generation sequencing. The genomic structure is a circular molecule with 18682 bp in length, comprising 13 protein-coding genes, 22 transfer RNA genes (tRNAs), 2 ribosomal RNAs (rRNAs) and a control region. The nucleotide composition is A (39.44%), C (13.82%), T (36.78%), and G (9.96%) with an AT content of 76.22%. The phylogenetic analysis of 18 insects in Scarabaeoidae show that Omorgus chinensis shares a close ancestry with Lucanidae and Geotrupidae.

First complete mitogenome of Massarineae and its contribution to phylogenetic implications in Pleosporales.

Project description:Endophytic fungi play an important role in the growth and development of traditional Chinese medicine plants. We isolated a strain of Acrocalymma vagum from the endophytic fungi of the traditional Chinese plants Paris. To accurately identify this endophytic fungal species of interest, we sequenced the mitochondrial genome of A. vagum, which is the first discovered mitochondrial genome in Massarineae. The A. vagum mitochondrial genome consists of a 35,079-bp closed circular DNA molecule containing 36 genes. Then, we compared the general sequence characteristics of A. vagum with those of Pleosporales, and the second structure of the 22 tRNAs was predicted. The phylogenetic relationship of A. vagum was constructed using two different data sets (protein-coding genes and amino acids). The phylogenetic tree shows that A. vagum is located at the root of Pleosporales. The analysis of introns shows that the number of introns increases with the increase in branch length. The results showed that monophyly was confirmed for all families in Pleosporales except for Pleosporaceae. A. vagum is an ancient species in the Pleosporales, and Pleosporaceae may require further revision. In Pleosporales, the number of introns is positively correlated with branch length, providing data for further study on the origin of introns.

First Complete Mitochondrial Genome of Melyridae (Coleoptera, Cleroidea): Genome Description and Phylogenetic Implications.

Project description:To explore the characteristics of the mitogenome of Melyridae and reveal phylogenetic relationships, the mitogenome of Cordylepherus sp. was sequenced and annotated. This is the first time a complete mitochondrial genome has beengenerated in this family. Consistent with previous observations of Cleroidea species, the mitogenome of Cordylepherus sp. is highly conserved in gene size, organization and codon usage, and secondary structures oftRNAs. All protein-coding genes(PCGs) initiate withthe standard start codon ATN,except ND1, which starts with TTG, and terminate with the complete stop codons of TAA and TAG, or incomplete forms, TA- and T-. MosttRNAs have the typical clover-leaf structure, except trnS1 (Ser, AGN), whose dihydrouridine (DHU) armis reduced. In the A+T-rich region, three types of tandem repeat sequence units are found, including a 115 bp sequence tandemly repeated twice, a 16 bp sequence tandemly repeated three timeswith a partial third repeat and a 10 bp sequence tandemly repeated seven times. Phylogenetic analyses based on 13 protein-coding genes by both Bayesian inference (BI) and maximum likelihood (ML) methods suggest that Melyridae sensu lato is polyphyletic, and Dasytinae and Malchiinae are supported as independent families.

The Complete Mitogenome of Pyrrhocoris tibialis (Hemiptera: Pyrrhocoridae) and Phylogenetic Implications.

Project description:We determined the complete mitogenome of Pyrrhocoris tibialis (Hemiptera: Heteroptera: Pyrrhocoridae) to better understand the diversity and phylogeny within Pentatomomorpha, which is the second largest infra-order of Heteroptera. Gene content, gene arrangement, nucleotide composition, codon usage, ribosomal RNA (rRNA) structures, and sequences of the mitochondrial transcription termination factor were well conserved in Pyrrhocoroidea. Different protein-coding genes have been subject to different evolutionary rates correlated with the G + C content. The size of control regions (CRs) was highly variable among mitogenomes of three sequenced Pyrrhocoroidea species, with the P. tibialis CR being the largest. All the transfer RNA genes found in Pyrrhocoroidea had the typical clover leaf secondary structure, except for trnS1 (AGN), which lacked the dihydrouridine arm and possessed an unusual anticodon stem (9 bp vs. the normal 5 bp). A total of three different phylogenetic relationships among the five super-families of Pentatomomorpha were obtained using three analytical methods (MrBayes and RAxML under site-homogeneous models and PhyloBayes under a site-heterogeneous CAT + GTR model) and two mitogenomic datasets (nucleotides and amino acids). The tree topology test using seven methods statistically supported a phylogeny of (Aradoidea + (Pentatomoidea + (Lygaeoidea + (Pyrrhocoroidea + Coreoidea)))) as the best topology, as recognized by both RAxML and MrBayes based on the two datasets.

Complete mitogenome and phylogenetic analysis of hide beetle Dermestes maculatus (Insecta, Coleoptera, Dermestidae).

Project description:In this study, the complete mitochondrial genome of hide beetle Dermestes maculatus which was collected from Seoul, South Korea was sequenced by next-generation sequencing. The size of mitochondrial genome is 17,026 bp that composed of 13 protein coding, two ribosomal RNA and 22 tRNA genes which has the identical gene orientation with the other Bostrichiformia species. Additionally, the phylogenetic tree of the D. maculatus in the infraorder Bostrichiformia was reconstructed by using 13 protein-coding genes of complete mitochondrial genome. The results showed that the family Dermestidae is positioned in the infraorder Bostrichiformia early branched than family Bostrichidae. This study provides the first complete mitochondrial genome from the genus Dermestes.

First Report of Complete Mitochondrial Genome in the Tribes Coomaniellini and Dicercini (Coleoptera: Buprestidae) and Phylogenetic Implications.

Project description:The complete mitochondrial genomes (mitogenomes) of the tribes Coomaniellini and Dicercini were sequenced and described in this study, including Coomaniella copipes (16,196 bp), Coomaniella dentata (16,179 bp), and Dicerca corrugata (16,276 bp). These complete mitogenomes are very similar in length and encoded 37 typical mitochondrial genes, including 22 transfer RNA genes (tRNAs), 2 ribosomal RNA genes (rRNAs) and 13 protein-coding genes (PCGs). Most of PCGs had typical ATN start codons and terminated with TAR. Among these mitogenomes, Leu2 (L2), Ile (I), Ser2 (S2), and Phe (F) were the four most frequently encoded amino acids. Moreover, phylogenetic analyses were performed based on three kinds of nucleotide matrixes (13 PCGs, 2 rRNAs, and 13 PCGs + 2 rRNAs) among the available sequenced species of the family Buprestidae using Bayesian inference and Maximum-likelihood methods. The results showed that a Chrysochroninae species interspersed in Buprestinae, and Coomaniellini is more closely related to Dicercini than Melanophilini. Moreover, the clade of Buprestidae was well separated from outgroups and the monophyly of Agrilinae is confirmed again. Our whole mitogenome phylogenetic results support that the genus Dicerca can be transferred from Chrysochroinae to Buprestinae; whether Dicercini can be completely transferred remains to be further verified after enriching samples. Our results have produced new complete mitogenomic data, which will provide information for future phylogenetic and taxonomic research.

The complete mitochondrial genomes of five longicorn beetles (Coleoptera: Cerambycidae) and phylogenetic relationships within Cerambycidae.

Project description:Cerambycidae is one of the most diversified groups within Coleoptera and includes nearly 35,000 known species. The relationships at the subfamily level within Cerambycidae have not been convincingly demonstrated and the gene rearrangement of mitochondrial genomes in Cerambycidae remains unclear due to the low numbers of sequenced mitogenomes. In the present study, we determined five complete mitogenomes of Cerambycidae and investigated the phylogenetic relationship among the subfamilies of Cerambycidae based on mitogenomes. The mitogenomic arrangement of all five species was identical to the ancestral Cerambycidae type without gene rearrangement. Remarkably, however, two large intergenic spacers were detected in the mitogenome of Pterolophia sp. ZJY-2019. The origins of these intergenic spacers could be explained by the slipped-strand mispairing and duplication/random loss models. A conserved motif was found between trnS2 and nad1 gene, which was proposed to be a binding site of a transcription termination peptide. Also, tandem repeat units were identified in the A + T-rich region of all five mitogenomes. The monophyly of Lamiinae and Prioninae was strongly supported by both MrBayes and RAxML analyses based on nucleotide datasets, whereas the Cerambycinae and Lepturinae were recovered as non-monophyletic.

Structural Features and Phylogenetic Implications of Three New Mitochondrial Genomes of Blister Beetles (Coleoptera: Meloidae).

Project description:The mitochondrial genome sequences of Denierella emmerichi, Epicauta curvispina, and Meloe poggii were determined. Their mitochondrial genomes were found to contain 37 genes (13 protein-coding genes [PCGs], 22 tRNA genes, and 2 rRNAs), of which 4 PCGs, 8 tRNA genes, and 2 rRNAs are encoded by the N-strand, and the remaining genes are encoded by the J-strand. The mitochondrial genomes of D. emmerichi, E. curvispina, and M. poggii are 15,702 bp, 15,813 bp, and 15,626 bp in length, respectively, and their guanine-cytosine contents are 28%, 33%, and 36%, respectively. The 13 PCGs of D. emmerichi, E. curvispina, and M. poggii use ATN as the standard start codon and TAA, TAG, and T as the stop codons. The Bayesian inference and maximum likelihood phylogenetic analysis results based on the 13 PCGs and 13 PCGs + 2rRNAs datasets of the mitochondrial genomes of the Meloidae support Epicauta (Coleoptera: Meloidae) ([D. emmerichi, E. curvispina, E. ruficeps, E. aptera] + [E. chinensis, E. impressicornis, E. gorhami, E. tibialis]). We believe that this research enriches the literature on the mitochondrial genomics of Meloidae and serves as a foundation for the further study of the phylogenetic relationships and characterization of Meloidae and Coleoptera.

The complete mitogenome of Liniparhomaloptera qiongzhongensis (Cypriniformes: Gastromyzontidae) and phylogenetic implications.

Project description:Liniparhomaloptera qiongzhongensis Zheng and Chen 1980 is distributed in Hainan Island, China. The complete mitogenome of the species was sequenced in this study. It had a circular molecule of 16,554 bp in length with a total of 56.5% A + T content, containing 13 protein-coding genes (PCGs), 22 tRNA genes, two rRNA genes, and one control region. Five overlapping regions and 14 intergenic sequences were observed with the length of 2-10 bp and 1-31 bp, respectively. The phylogenetic analysis based on 13 protein-coding genes revealed that L. qiongzhongensis had the closest relationship with L. disparis. This study would provide useful genetic information for future studies on taxonomy, phylogeny and evolution of Liniparhomaloptera species.

Complete Mitogenome and Phylogenetic Analyses of Galerita orientalis Schmidt-Goebel, 1846 (Insecta: Coleoptera: Carabidae: Galeritini).

Project description:The genus Galerita Fabricius, 1801 belongs to the tribe Galeritini of the family Carabidae. In this study, the complete mitochondrial genome (GenBank: ON920164.1) of G. orientalis is newly sequenced, annotated, characterized, and composed of 37 typical genes, and one control region. Mitogenome is a circular DNA molecule of 16,137 bp with a 78.79% AT content. All 13 protein-coding genes are initiated using a typical ATN (Met) as the start codon, except for nad1, which has a TTG as the start codon, and are terminated using a typical TAN stop codon. Twenty-two tRNAs could fold into a typical cloverleaf structure, including trnS1-GCU, which lacks the DHU stem observed in other mitogenomes of the subfamily Harpalinae. Both rrnS and rrnL contain many helices. A conserved poly-T stretch (19 bp) and seven tandem repeats are observed in the control region, and a phylogenetic analysis indicated that the genus Galerita is an independent lineage. The complete mitogenome of G. orientalis will contribute to further studies on the molecular basis of the classification and phylogeny of Harpalinae, and even Carabidae.

The complete mitogenome and phylogenetic analysis of Japanese firefly 'Genji Botaru' Luciola cruciata (Coleoptera: Lampyridae).

Project description:We performed mitogenome analysis of Japanese firefly Luciola cruciata (Coleoptera: Lampyridae), which is unique species in Japan. It is classified into six haplotypes based on the difference of COII sequence on mitochondrial DNA. The complete mitogenome sequence of Tohoku group has been registered so far, we newly analysed West Japan groups which belong to different haplotype. The total length of analysed mitogenome was 15,990 bp, being one base longer than the case of Tohoku's firefly. The base substitution was found at 273 positions over the whole mitochondrial sequence, while amino acid substitution accompanying it was observed at only 11 positions.
