Characterization of the complete plastome of Spiraea trilobata (Rosaceae), a perennial shrub.

ABSTRACT: The complete plastome of Spiraea trilobata, a shrub, is determined. The plastome is 155,981 bp in length and comprises a large single-copy region (84,417 bp), a small single-copy region (18,878 bp), and a pair of inverted repeats regions (26,343 bp). A total of 113 unique genes are annotated for the plastome of S. trilobata, containing 79 protein coding genes (PCGs), 30 tRNAs, and four rRNAs. The GC content of this plastome is 36.8%. Phylogenomic analysis based on 17 plastomes reveals that S. trilobata is sister to Spiraea blumei. Compared with S. blumei, S. trilobata lacks both trnM-CAU and ycf1. In addition, the GC content of both species is the same.

Project description:Spiraea blumei G. Don is an ornamental shrub widely distributed in Eastern Asia. Here, we reported and characterized the complete chloroplast (cp) genome sequence of S. blumei (GenBank accession number: MN418904) to provide genomic resources for promoting its conservation. The total chloroplast genome is 155,957 bp in length and contains the typical chloroplast structure, including two inverted repeat (IR) regions of 26,343 bp, a large single-copy (LSC) region of 84,384 bp, and a small single-copy (SSC) region of 18,887 bp. The overall guanine-cytosine (GC) content of the S. blumei chloroplast genome is 36.8%. The cp genome encodes 133 unique genes, including 85 protein-coding genes (PCGs), 40 tRNA genes, and 8 rRNA genes. We used the cp genome of S. blumei and 26 other cp genomes to perform a phylogenetic analysis, which indicated that S. blumei was closely related to S. martini in Rosaceae.

Characterization of the complete plastome of Aster pekinensis (Asteraceae), a perennial herb.

Project description:Aster pekinensis is a perennial herb that distributes widely in China, Korea, and Eeastern Russia. The complete plastome of A. pekinensis is reported here. It is a circular molecular of 152,815 bp in length and consists of a large single-copy region (LSC: 84,530 bp), a small single-copy region (SSC: 18,219 bp), and two inverted repeats (IR: 25,033 bp) regions. GC content is 37.3%. This plastome encodes 113 unique genes, including 79 protein-coding genes, 30 tRNAs, and 4 rRNAs. Phylogenomic analysis of 17 plastomes within Aster and closely related genera revealed that A. pekinensis was sister to the clade comprising A. flaccidus and A. altaicus.

Characterization of the complete plastome sequence of perennial sowthistle, Sonchus arvensis (Asteraceae).

Project description:The first complete chloroplast genome sequence of Sonchus arvensis, a herbaceous perennial, and its phylogenetic position relative to a member of the annual weedy and woody perennial species of Sonchus were reported in this study. Here, we assembled the complete plastome sequence of 151,967 base pairs (bp) in length, comprising 84,251 bp of a large single copy (LSC) and 18,184 bp (SSC) of small single copy confined between 24,766 bp of inverted repeats (IR). The genome contained 130 genes, including 87 protein-coding genes, six ribosomal RNA, and 37 transfer RNA genes. The overall GC content was 37.6% (LSC, 35.8%; SSC, 31.5%; IRs, 43.0%). Phylogenetic analysis confirmed that perennial S. arvensis is sister to the clade containing the weedy species of Sonchus.

The genome is 155,957 bp in length and contained 129 encoded genes in total, including 84 protein-coding genes, eight ribosomal RNA genes, and 37 transfer RNA genes. The phylogenomic analysis showed that Spiraea×vanhouttei was closely related to Spiraea blumei according to the current sampling extent.

The draft genome of Spiraea crenata L. (Rosaceae) - the first complete genome in tribe Spiraeeae.

Project description:Spiraea crenata L. is a deciduous shrub distributed across the Eurasian steppe zone. The species is of cultural and horticultural importance and occurs in scattered populations throughout its westernmost range. Currently, there is no genomic information on the tribe of Spiraeeae. Therefore we sequenced and assembled the whole genome of S. crenata using second- and third-generation sequencing and a hybrid assembly approach to expand genomic resources for conservation and support research on this horticulturally important lineage. In addition to the organellar genomes (the plastome and the mitochondrion), we present the first draft genome of the species with an estimated size of 220 Mbp, an N50 value of 7.7 Mbp, and a BUSCO score of 96.0%. Being the first complete genome in tribe Spiraeeae, this may not only be the first step in the genomic study of a rare plant but also a contribution to genomic resources supporting the study of biodiversity and evolutionary history of Rosaceae.

The chloroplast genome of Spiraea thunbergii (Rosaceae).

Project description:Spiraea thunbergii (S. thunbergia) is a very common ornamental shrub in the garden, with important horticultural and economic value. In this study, we assembled the complete chloroplast (cp) genome of S. thunbergia into a typical quadripartite structure. The genome size and GC content of the S. thunbergia cp genome are 155,922 bp and 36.76%, respectively. It contains 84 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The phylogenetic tree supported that S. thunbergii is closely related to Spiraea mongolica in the Rosaceae family. The study will provide significant genomic resource for elucidating the phylogenetic relationship of Spiraea.

The complete plastome sequence of a subtropical tree Pyrus betulaefolia (Rosaceae).

Project description:The genus Pyrus, comprising several popular fruit crops worldwide, includes over 30 tree species. Here we determined the complete plastid genome sequence of Pyrus betulaefolia. The plastome consists of 160,184 bp, including a pair of inverted repeats (IRs) with a length of 26,384 bp separated by a large single-copy region (LSC) and a small single-copy region (SSC) of 88,121 bp and 19,295 bp, respectively. Further phylogenetic analyze was conducted using 11 complete plastid genomes of Rosaceae with KVM + F + I model, which supports Pyrus betulaefolia as a sister to all other eight Pyrus taxa with published plastomes.

Complete plastome of a subtropical tree Eriobotrya malipoensis (Rosaceae) in Yunnan.

Project description:Eriobotrya malipoensis Kuan is an important wild woody evergreen tree within the genus Eriobotrya Lindl belonging the family Rosaceae. To better determine its phylogenetic location with respect to the other Eriobotrya species, the complete plastome of E. malipoensis was sequenced. The whole plastome is 159,313 bp in length, consisting of a pair of inverted repeat (IR) regions of 26,344 bp, one large single-copy (LSC) region of 87,270 bp, and one small single-copy (SSC) region of 19,355 bp. The overall G + C content of the whole plastome is 36.7%. Further, maximum likelihood phylogenetic analyse (TVM + F+R2 model) was conducted using 14 complete plastome of the Rosaceae. Our phylogeny supports the relationships: sisterhood of the E. malipoensis and E. fragrans Champ, flowed E. japonica Lindl.

Plastid genome and its phylogenetic implications of Asiatic Spiraea (Rosaceae).

Project description:BackgroundSpiraea L. is a genus comprising approximately 90 species that are distributed throughout the northern temperate regions. China is recognized as the center of species diversity for this genus, hosting more than 70 species, including 47 endemic species. While Spiraea is well-known for its ornamental value, its taxonomic and phylogenetic studies have been insufficient.ResultsIn this study, we conducted sequencing and assembly of the plastid genomes (plastomes) of 34 Asiatic Spiraea accessions (representing 27 Asiatic Spiraea species) from China and neighboring regions. The Spiraea plastid genome exhibits typical quadripartite structures and encodes 113-114 genes, including 78-79 protein-coding genes (PCGs), 30 tRNA genes, and 4 rRNA genes. Linear regression analysis revealed a significant correlation between genome size and the length of the SC region. By the sliding windows method, we identified several hypervariable hotspots within the Spiraea plastome, all of which were localized in the SC regions. Our phylogenomic analysis successfully established a robust phylogenetic framework for Spiraea, but it did not support the current defined section boundaries. Additionally, we discovered that the genus underwent diversification after the Early Oligocene (~ 30 Ma), followed by a rapid speciation process during the Pliocene and Pleistocene periods.ConclusionsThe plastomes of Spiraea provided us invaluable insights into its phylogenetic relationships and evolutionary history. In conjunction with plastome data, further investigations utilizing other genomes, such as the nuclear genome, are urgently needed to enhance our understanding of the evolutionary history of this genus.
