Characterization of the complete plastome sequence of perennial sowthistle, Sonchus arvensis (Asteraceae).

ABSTRACT: The first complete chloroplast genome sequence of Sonchus arvensis, a herbaceous perennial, and its phylogenetic position relative to a member of the annual weedy and woody perennial species of Sonchus were reported in this study. Here, we assembled the complete plastome sequence of 151,967 base pairs (bp) in length, comprising 84,251 bp of a large single copy (LSC) and 18,184 bp (SSC) of small single copy confined between 24,766 bp of inverted repeats (IR). The genome contained 130 genes, including 87 protein-coding genes, six ribosomal RNA, and 37 transfer RNA genes. The overall GC content was 37.6% (LSC, 35.8%; SSC, 31.5%; IRs, 43.0%). Phylogenetic analysis confirmed that perennial S. arvensis is sister to the clade containing the weedy species of Sonchus.

Project description:Aster pekinensis is a perennial herb that distributes widely in China, Korea, and Eeastern Russia. The complete plastome of A. pekinensis is reported here. It is a circular molecular of 152,815 bp in length and consists of a large single-copy region (LSC: 84,530 bp), a small single-copy region (SSC: 18,219 bp), and two inverted repeats (IR: 25,033 bp) regions. GC content is 37.3%. This plastome encodes 113 unique genes, including 79 protein-coding genes, 30 tRNAs, and 4 rRNAs. Phylogenomic analysis of 17 plastomes within Aster and closely related genera revealed that A. pekinensis was sister to the clade comprising A. flaccidus and A. altaicus.

Sow Thistle Chloroplast Genomes: Insights into the Plastome Evolution and Relationship of Two Weedy Species, Sonchus asper and Sonchus oleraceus (Asteraceae).

Project description:Prickly sow thistle, Sonchus asper (L.) Hill, and common sow thistle, Sonchus oleraceus L., are noxious weeds. Probably originating from the Mediterranean region, they have become widespread species. They share similar morphology and are closely related. However, they differ in their chromosome numbers and the precise relationship between them remains uncertain. Understanding their chloroplast genome structure and evolution is an important initial step toward determining their phylogenetic relationships and analyzing accelerating plant invasion processes on a global scale. We assembled four accessions of chloroplast genomes (two S. asper and two S. oleraceus) by the next generation sequencing approach and conducted comparative genomic analyses. All the chloroplast genomes were highly conserved. Their sizes ranged from 151,808 to 151,849 bp, containing 130 genes including 87 coding genes, 6 rRNA genes, and 37 tRNA genes. Phylogenetic analysis based on the whole chloroplast genome sequences showed that S. asper shares a recent common ancestor with S. oleraceus and suggested its likely involvement in a possible amphidiploid origin of S. oleraceus. In total, 79 simple sequence repeats and highly variable regions were identified as the potential chloroplast markers to determine genetic variation and colonization patterns of Sonchus species.

Complete Chloroplast Genome Sequence of Sonchus brachyotus Helps to Elucidate Evolutionary Relationships with Related Species of Asteraceae.

Project description:Sonchus brachyotus DC. possesses both edible and medicinal properties and is widely distributed throughout China. In this study, the complete cp genome of S. brachyotus was sequenced and assembled. The total length of the complete S. brachyotus cp genome was 151,977 bp, including an LSC region of 84,553 bp, SSC region of 18,138 bp, and IR region of 24,643 bp. Sequence analyses revealed that the cp genome encoded 132 genes, including 87 protein-coding genes, 37 tRNA genes, and 8 rRNA genes. The GC content was 37.6%. One hundred mononucleotide microsatellites, 4 dinucleotide microsatellites, 67 trinucleotide microsatellites, 4 tetranucleotide microsatellites, and 1 long repeat were identified. The SSR frequency of the LSC region was significantly greater than that of the IR and SSC regions. In total, 175 SSRs and highly variable regions were recognized as potential cp markers. By analyzing the IR/LSC and IR/SSC boundaries, structural differences between S. brachyotus and 6 other species were detected. According to phylogenetic analyses, S. brachyotus was most closely related to S. arvensis and S. oleraceus. Overall, this study provides complete cp genome resources for S. brachyotus that will be beneficial for identifying potential molecular markers and evolutionary patterns of S. brachyotus and its closely related species.

Characterization of the complete plastome of Spiraea trilobata (Rosaceae), a perennial shrub.

Project description:The complete plastome of Spiraea trilobata, a shrub, is determined. The plastome is 155,981 bp in length and comprises a large single-copy region (84,417 bp), a small single-copy region (18,878 bp), and a pair of inverted repeats regions (26,343 bp). A total of 113 unique genes are annotated for the plastome of S. trilobata, containing 79 protein coding genes (PCGs), 30 tRNAs, and four rRNAs. The GC content of this plastome is 36.8%. Phylogenomic analysis based on 17 plastomes reveals that S. trilobata is sister to Spiraea blumei. Compared with S. blumei, S. trilobata lacks both trnM-CAU and ycf1. In addition, the GC content of both species is the same.

Characterization of the complete chloroplast genome of the woody sow-thistle, Sonchus leptocephalus (Asteraceae) endemic to the Canary Islands.

Project description:Sonchus leptocephalus belongs to a core member of the woody Sonchus alliance endemic to the Macaronesian Islands in the Atlantic Ocean. The alliance has been subject to intensive investigations of adaptive radiation on oceanic islands. As an attempt to fully understand the patterns and processes of evolution in this group, we determined the complete chloroplast genome of S. leptocephalus endemic to the Canaries. It was 152,406 bp in length, comprising 84,331 bp of large single copy and 18,583 bp of small single copy separated by 24,746 bp of inverted repeats. A total of 130 genes were determined including 87 protein-coding genes, 6 ribosomal RNA, and 37 transfer RNA genes. Phylogenetic analysis confirmed its position within the woody Sonchus alliance.

The complete plastome sequence of Atractylodes macrocephala (Asteraceae: Cardueae), an important medicinal plant in East Asia.

Project description:Atractylodes macrocephala is one of the most commonly used herbs in China, which is famous for its high medicinal value. In this study, we analyzed and characterized the complete plastome sequence of A. macrocephala. Sequence analysis indicated that the entire genome is 153,265 bp in length, consisting of a large single-copy (LSC, 84,311 bp) and a small single-copy (SSC, 18,674 bp) region separated by a pair of inverted repeat (IR) regions of 25,140 bp for each. The genome contains 107 unique genes, including 80 different protein-coding genes, 23 tRNA genes, and 4 rRNA genes. The overall GC content of the genome is 37.7%. The phylogenetic analysis revealed a monophyletic Atractylodes and Cardueae. This research reports the complete plastome genome of Atractylodes macrocephala, which provides a better understanding of this important herb.

Characterization of the complete chloroplast genome sequence of Sphagneticola calendulacea (Asteraceae).

With the spread of a congeneric invasive species Sphagneticola trilobata in South China, the already vulnerable S. calendulacea populations are being threatened further by natural hybridization with the invading species. Complete plastome sequences from Glycine syndetika and six additional perennial wild relatives of soybean.

Project description:Organelle sequences have a long history of utility in phylogenetic analyses. Chloroplast sequences when combined with nuclear data can help resolve relationships among flowering plant genera, and within genera incongruence can point to reticulate evolution. Plastome sequences are becoming plentiful because they are increasingly easier to obtain. Complete plastome sequences allow us to detect rare rearrangements and test the tempo of sequence evolution. Chloroplast sequences are generally considered a nuisance to be kept to a minimum in bacterial artificial chromosome libraries. Here, we sequenced two bacterial artificial chromosomes per species to generate complete plastome sequences from seven species. The plastome sequences from Glycine syndetika and six other perennial Glycine species are similar in arrangement and gene content to the previously published soybean plastome. Repetitive sequences were detected in high frequencies as in soybean, but further analysis showed that repeat sequence numbers are inflated. Previous chloroplast-based phylogenetic trees for perennial Glycine were incongruent with nuclear gene-based phylogenetic trees. We tested whether the hypothesis of introgression was supported by the complete plastomes. Alignment of complete plastome sequences and Bayesian analysis allowed us to date putative hybridization events supporting the hypothesis of introgression and chloroplast "capture."

Anti-Fatigue Activity of Aqueous Extracts of Sonchus arvensis L. in Exercise Trained Mice.

Project description:Sonchus arvensis L. is a nutritious vegetable and herbal medicine that is consumed worldwide. The aim of this study was to evaluate the anti-fatigue effects and underlying effects of aqueous extract of Sonchus arvensis L. (SA). Male C57BL/6 mice from four groups designated vehicle, exercise, exercise with low dose (250 mg/kg) or high dose of SA (500 mg/kg), were trained by swimming exercise and orally administrated with SA every other day for 28 days. The anti-fatigue activity was determined by exhaustive swimming test, as well as the muscle structure, levels of blood hemoglobin, and metabolites including lactate and urea nitrogen. SA alleviated mice fatigue behaviors by eliminating metabolites, while improving muscle structure and hemoglobin levels. Moreover, SA enhanced glycogen synthesis of liver but not muscle via increasing GCK and PEPCK gene expressions. Importantly, SA improved antioxidant enzymes expression and activities in both liver and muscle, which was possibly related to its primary components polysaccharides and the antioxidant components including chlorogenic acid, luteolin, and chicoric acid. Taken together, the anti-fatigue effects of SA could be partly explained by its antioxidant activity and mediating effects on glycogen synthesis and metabolites elimination. Therefore, SA could be a potential nutraceutical for improving exercise performance and alleviating physical fatigue.

Plastome phylogenomics of Saussurea (Asteraceae: Cardueae).

Project description:BackgroundSaussurea DC. is one of the largest and most morphologically heterogeneous genera in Asteraceae. The relationships within Saussurea have been poorly resolved, probably due an early, rapid radiation. To examine plastome evolution and resolve backbone relationships within Saussurea, we sequenced the complete plastomes of 17 species representing all four subgenera.ResultsAll Saussurea plastomes shared the gene content and structure of most Asteraceae plastomes. Molecular evolutionary analysis showed most of the plastid protein-coding genes have been under purifying selection. Phylogenomic analyses of 20 Saussurea plastomes that alternatively included nucleotide or amino acid sequences of all protein-coding genes, vs. the nucleotide sequence of the entire plastome, supported the monophyly of Saussurea and identified three clades within it. Three of the four traditional subgenera were recovered as paraphyletic. Seven plastome regions were identified as containing the highest nucleotide variability.ConclusionsOur analyses reveal both the structural conservatism and power of the plastome for resolving relationships in congeneric taxa. It is very likely that differences in topology among data sets is due primarily to differences in numbers of parsimony-informative characters. Our study demonstrates that the current taxonomy of Saussurea is likely based at least partly on convergent morphological character states. Greater taxon sampling will be necessary to explore character evolution and biogeography in the genus. Our results here provide helpful insight into which loci will provide the most phylogenetic signal in Saussurea and Cardueae.
