Assessment of composition and spatial dynamics of weed communities in agroecosystem under varying edaphic factors.

ABSTRACT: Weeds are important components of the agroecosystems due to their role as primary producers within the farming systems, yet they are considered as major constraints to crop production. A phytosociological study was conducted to assess the composition and spatial distribution of existing weed species under the influence of various edaphic factors in the 15 wheat fields. Quadrat method was applied and different phytosociological attributes including abundance, density, and frequency were estimated by randomly laying down 10 square-shaped quadrats of size 1m2 in each wheat field. A total of 34 weed species belonging to 17 families and 30 genera were explored from 150 quadrats. Fabaceae and Asteraceae were ubiquitous plant families. Various edaphic factors such as; soil texture, electrical conductivity, soil pH, total dissolved solids, nitrogen, calcium carbonate, organic matter, NaCl, calcium, phosphorous, potassium, sodium, and zinc were determined. Pearson's correlation was employed to correlate weeds and the potential edaphic variables. The results depicted that most of these weed pairs' associations correlated positively. Simultaneously, the abundant weed species including Trifolium repens, Coronopus didymus, and Urtica dioica showed a positive correlation with most of the investigated ecological variables.

Project description:Land-use change and management practices are normally enacted to manipulate environments to improve conditions that relate to production, remediation, and accommodation. However, their effect on the soil microbial community and their subsequent influence on soil function is still difficult to quantify. Recent applications of molecular techniques to soil biology, especially the use of 16S rRNA, are helping to bridge this gap. In this study, the influence of three land-use systems within a demonstration farm were evaluated with a view to further understand how these practices may impact observed soil bacterial communities. Replicate soil samples collected from the three land-use systems (grazed pine forest, cultivated crop, and grazed pasture) on a single soil type. High throughput 16S rRNA gene pyrosequencing was used to generate sequence datasets. The different land use systems showed distinction in the structure of their bacterial communities with respect to the differences detected in cluster analysis as well as diversity indices. Specific taxa, particularly Actinobacteria, Acidobacteria, and classes of Proteobacteria, showed significant shifts across the land-use strata. Families belonging to these taxa broke with notions of copio- and oligotrphy at the class level, as many of the less abundant groups of families of Actinobacteria showed a propensity for soil environments with reduced carbon/nutrient availability. Orders Actinomycetales and Solirubrobacterales showed their highest abundance in the heavily disturbed cultivated system despite the lowest soil organic carbon (SOC) values across the site. Selected soil properties ([SOC], total nitrogen [TN], soil texture, phosphodiesterase [PD], alkaline phosphatase [APA], acid phosphatase [ACP] activity, and pH) also differed significantly across land-use regimes, with SOM, PD, and pH showing variation consistent with shifts in community structure and composition. These results suggest that use of pyrosequencing along with traditional analysis of soil physiochemical properties may provide insight into the ecology of descending taxonomic groups in bacterial communities.

Project description:Land conversion for intensive agriculture produces unfavorable changes to soil ecosystems, causing global concern. Soil bacterial communities mediate essential terrestrial ecosystem processes, making it imperative to understand their responses to agricultural perturbations. Here, we used high-throughput sequencing coupled with a functional gene array to study temporal dynamics of soil bacterial communities over 1 year under different disturbance intensities across a U.S. Southern Plains agroecosystem, including tallgrass prairie, Old World bluestem pasture, no-tillage (NT) canola, and conventional tillage (CT) wheat. Land use had the greatest impact on bacterial taxonomic diversity, whereas sampling time and its interaction with land use were central to functional diversity differences. The main drivers of taxonomic diversity were tillage > sampling time > temperature, while all measured factors explained similar amounts of variations in functional diversity. Temporal differences had the strongest correlation with total nitrogen > rainfall > nitrate. Within land uses, community variations for CT wheat were attributed to nitrogen levels, whereas soil organic matter and soil water content explained community variations for NT canola. In comparison, all measured factors contributed almost equally to variations in grassland bacterial communities. Finally, functional diversity had a stronger relationship with taxonomic diversity for CT wheat compared to phylogenetic diversity in the prairie. These findings reinforce that tillage management has the greatest impact on bacterial community diversity, with sampling time also critical. Hence, our study highlights the importance of the interaction between temporal dynamics and land use in influencing soil microbiomes, providing support for reducing agricultural disturbance to conserve soil biodiversity. IMPORTANCE Agricultural sustainability relies on healthy soils and microbial diversity. Agricultural management alters soil conditions and further influences the temporal dynamics of soil microbial communities essential to ecosystem functions, including organic matter dynamics, nutrient cycling, and plant nutrient availability. Yet, the responses to agricultural management are also dependent on soil type and climatic region, emphasizing the importance of assessing sustainability at local scales. To evaluate the impact of agricultural management practices, we examined bacterial communities across a management disturbance gradient over 1 year in a U.S. Southern Plains agroecosystem and determined that intensive management disturbance and sampling time critically impacted bacterial structural diversity, while their interactive effect influenced functional diversity and other soil health indicators. Overall, this study provides insights into how reducing soil disturbance can positively impact microbial community diversity and soil properties in the U.S. Southern Plains.

Project description:BACKGROUND:Marine soft sediments are some of the most widespread habitats in the ocean, playing a vital role in global carbon cycling, but are amongst the least studied with regard to species composition and ecosystem functioning. This is particularly true of the Polar Regions, which are currently undergoing rapid climate change, the impacts of which are poorly understood. Compared to other latitudes, Polar sediment habitats also experience additional environmental drivers of strong seasonality and intense disturbance from iceberg scouring, which are major structural forces for hard substratum communities. This study compared sediment assemblages from two coves, near Rothera Point, Antarctic Peninsula, 67°S in order to understand the principal drivers of community structure, for the first time, evaluating composition across all size classes from mega- to micro-fauna. RESULTS:Morpho-taxonomy identified 77 macrofaunal species with densities of 464-16,084 individuals m-2. eDNA metabarcoding of microfauna, in summer only, identified a higher diversity, 189 metazoan amplicon sequence variants (ASVs) using the 18S ribosomal RNA and 249 metazoan ASVs using the mitochondrial COI gene. Both techniques recorded a greater taxonomic diversity in South Cove than Hangar Cove, with differences in communities between the coves, although the main taxonomic drivers varied between techniques. Morphotaxonomy identified the main differences between coves as the mollusc, Altenaeum charcoti, the cnidarian Edwardsia sp. and the polychaetes from the family cirratulidae. Metabarcoding identified greater numbers of species of nematodes, crustaceans and Platyhelminthes in South Cove, but more bivalve species in Hangar Cove. There were no detectable differences in community composition, measured through morphotaxonomy, between seasons, years or due to iceberg disturbance. CONCLUSIONS:This study found that unlike hard substratum communities the diversity of Antarctic soft sediment communities is correlated with the same factors as other latitudes. Diversity was significantly correlated with grain size and organic content, not iceberg scour. The increase in glacial sediment input as glaciers melt, may therefore be more important than increased iceberg disturbance.

Project description:BackgroundIn agroecosystems, viruses are well known to influence crop health and some cause phytosanitary and economic problems, but their diversity in non-crop plants and role outside the disease perspective is less known. Extensive virome explorations that include both crop and diverse weed plants are therefore needed to better understand roles of viruses in agroecosystems. Such unbiased exploration is available through viromics, which could generate biological and ecological insights from immense high-throughput sequencing (HTS) data.ResultsHere, we implemented HTS-based viromics to explore viral diversity in tomatoes and weeds in farming areas at a nation-wide scale. We detected 125 viruses, including 79 novel species, wherein 65 were found exclusively in weeds. This spanned 21 higher-level plant virus taxa dominated by Potyviridae, Rhabdoviridae, and Tombusviridae, and four non-plant virus families. We detected viruses of non-plant hosts and viroid-like sequences and demonstrated infectivity of a novel tobamovirus in plants of Solanaceae family. Diversities of predominant tomato viruses were variable, in some cases, comparable to that of global isolates of the same species. We phylogenetically classified novel viruses and showed links between a subgroup of phylogenetically related rhabdoviruses to their taxonomically related host plants. Ten classified viruses detected in tomatoes were also detected in weeds, which might indicate possible role of weeds as their reservoirs and that these viruses could be exchanged between the two compartments.ConclusionsWe showed that even in relatively well studied agroecosystems, such as tomato farms, a large part of very diverse plant viromes can still be unknown and is mostly present in understudied non-crop plants. The overlapping presence of viruses in tomatoes and weeds implicate possible presence of virus reservoir and possible exchange between the weed and crop compartments, which may influence weed management decisions. The observed variability and widespread presence of predominant tomato viruses and the infectivity of a novel tobamovirus in solanaceous plants, provided foundation for further investigation of virus disease dynamics and their effect on tomato health. The extensive insights we generated from such in-depth agroecosystem virome exploration will be valuable in anticipating possible emergences of plant virus diseases and would serve as baseline for further post-discovery characterization studies.
