A topological fluctuation theorem.

ABSTRACT: Fluctuation theorems specify the non-zero probability to observe negative entropy production, contrary to a naive expectation from the second law of thermodynamics. For closed particle trajectories in a fluid, Stokes theorem can be used to give a geometric characterization of the entropy production. Building on this picture, we formulate a topological fluctuation theorem that depends only by the winding number around each vortex core and is insensitive to other aspects of the force. The probability is robust to local deformations of the particle trajectory, reminiscent of topologically protected modes in various classical and quantum systems. We demonstrate that entropy production is quantized in these strongly fluctuating systems, and it is controlled by a topological invariant. We demonstrate that the theorem holds even when the probability distributions are non-Gaussian functions of the generated heat.

The Chemical Fluctuation Theorem governing gene expression.

Project description:Gene expression is a complex stochastic process composed of numerous enzymatic reactions with rates coupled to hidden cell-state variables. Despite advances in single-cell technologies, the lack of a theory accurately describing the gene expression process has restricted a robust, quantitative understanding of gene expression variability among cells. Here we present the Chemical Fluctuation Theorem (CFT), providing an accurate relationship between the environment-coupled chemical dynamics of gene expression and gene expression variability. Combined with a general, accurate model of environment-coupled transcription processes, the CFT provides a unified explanation of mRNA variability for various experimental systems. From this analysis, we construct a quantitative model of transcription dynamics enabling analytic predictions for the dependence of mRNA noise on the mRNA lifetime distribution, confirmed against stochastic simulation. This work suggests promising new directions for quantitative investigation into cellular control over biological functions by making complex dynamics of intracellular reactions accessible to rigorous mathematical deductions.

Violation of the fluctuation-dissipation theorem in a protein system.

Project description:We report the results of molecular dynamics simulations of the protein myosin carried out with an elastic network model. Quenching the system, we observe glassy behavior of a density correlation function and a density response function that are often investigated in structure glasses and spin glasses. In the equilibrium, the fluctuation-response relation, a representative relation of the fluctuation-dissipation theorem, holds that the ratio of the density correlation function to the density response function is equal to the temperature of the environment. We show that, in the quenched system that we study, this relation can be violated. In the case that this relation does not hold, this ratio can be regarded as an effective temperature. We find that this effective temperature of myosin is higher than the temperature of the environment. We discuss the relation between this effective temperature and energy transduction that occurs after ATP hydrolysis in the myosin molecule.

Generalized Anderson's theorem for superconductors derived from topological insulators.

Project description:A well-known result in unconventional superconductivity is the fragility of nodal superconductors against nonmagnetic impurities. Despite this common wisdom, Bi2Se3-based topological superconductors have recently displayed unusual robustness against disorder. Here, we provide a theoretical framework that naturally explains what protects Cooper pairs from strong scattering in complex superconductors. Our analysis is based on the concept of superconducting fitness and generalizes the famous Anderson's theorem into superconductors having multiple internal degrees of freedom with simple assumptions such as the Born approximation. For concreteness, we report on the extreme example of the Cu x (PbSe)5(BiSe3)6 superconductor. Thermal conductivity measurements down to 50 mK not only give unambiguous evidence for the existence of nodes but also reveal that the energy scale corresponding to the scattering rate is orders of magnitude larger than the superconducting energy gap. This provides the most spectacular case of the generalized Anderson's theorem protecting a nodal superconductor.

Verification of the Crooks fluctuation theorem and recovery of RNA folding free energies.

Project description:Atomic force microscopes and optical tweezers are widely used to probe the mechanical properties of individual molecules and molecular interactions, by exerting mechanical forces that induce transitions such as unfolding or dissociation. These transitions often occur under nonequilibrium conditions and are associated with hysteresis effects-features usually taken to preclude the extraction of equilibrium information from the experimental data. But fluctuation theorems allow us to relate the work along nonequilibrium trajectories to thermodynamic free-energy differences. They have been shown to be applicable to single-molecule force measurements and have already provided information on the folding free energy of a RNA hairpin. Here we show that the Crooks fluctuation theorem can be used to determine folding free energies for folding and unfolding processes occurring in weak as well as strong nonequilibrium regimes, thereby providing a test of its validity under such conditions. We use optical tweezers to measure repeatedly the mechanical work associated with the unfolding and refolding of a small RNA hairpin and an RNA three-helix junction. The resultant work distributions are then analysed according to the theorem and allow us to determine the difference in folding free energy between an RNA molecule and a mutant differing only by one base pair, and the thermodynamic stabilizing effect of magnesium ions on the RNA structure.

Application of the fluctuation theorem for noninvasive force measurement in living neuronal axons.

Project description:Although its importance is recently widely accepted, force measurement has been difficult in living biological systems, mainly due to the lack of the versatile noninvasive force measurement methods. The fluctuation theorem, which represents the thermodynamic properties of small fluctuating nonequilibrium systems, has been applied to the analysis of the thermodynamic properties of motor proteins in vitro. Here we extend it to the axonal transport (displacement) of endosomes. The distribution of the displacement fluctuation had three or four distinct peaks around multiples of a unit value, which the fluctuation theorem can convert into the drag force exerted on the endosomes. The results demonstrated that a single cargo vesicle is conveyed by one to three or four units of force production.

Topological Equivalence Theorem and Double-Copy for Chern-Simons Scattering Amplitudes.

Project description:We study the mechanism of topological mass generation for 3-dimensional Chern-Simons gauge theories and propose a brand-new topological equivalence theorem to connect scattering amplitudes of the physical gauge boson states to that of the transverse states under high-energy expansion. We prove a general energy cancelation mechanism for N-point physical gauge boson amplitudes, which predicts large cancelations of E4 - L → E(4 - L) - N at any L-loop level (L ⩾ 0). We extend the double-copy approach to construct massive graviton amplitudes and to study their structures. We newly uncovered a series of strikingly large energy cancelations E12 → E1 of the tree-level 4-graviton scattering amplitude under high-energy expansion and establish a new correspondence between the 2 energy cancelations in the topologically massive Yang-Mills gauge theory and the topologically massive gravity theory. We further study the scattering amplitudes of Chern-Simons gauge bosons and gravitons in the nonrelativistic limit.

Topological nodal line in superfluid <sup>3</sup>He and the Anderson theorem.

Project description:Superconductivity and superfluidity with anisotropic pairing-such as d-wave in cuprates and p-wave in superfluid 3He-are strongly suppressed by impurities. Meanwhile, for applications, the robustness of Cooper pairs to disorder is highly desired. Recently, it has been suggested that unconventional systems become robust if the impurity scattering mixes quasiparticle states only within individual subsystems obeying the Anderson theorem that protects conventional superconductivity. Here, we experimentally verify this conjecture by measuring the temperature dependence of the energy gap in the polar phase of superfluid 3He. We show that oriented columnar non-magnetic defects do not essentially modify the energy spectrum, which has a Dirac nodal line. Although the scattering is strong, it preserves the momentum along the length of the columns and forms robust subsystems according to the conjecture. This finding may stimulate future experiments on the protection of topological superconductivity against disorder and on the nature of topological fermionic flat bands.

Universal Conductance Fluctuation in Two-Dimensional Topological Insulators.

Project description:Despite considerable interest in two-dimensional (2D) topological insulators (TIs), a fundamental question still remains open how mesoscopic conductance fluctuations in 2D TIs are affected by spin-orbit interaction (SOI). Here, we investigate the effect of SOI on the universal conductance fluctuation (UCF) in disordered 2D TIs. Although 2D TI exhibits UCF like any metallic systems, the amplitude of these fluctuations is distinguished from that of conventional spin-orbit coupled 2D materials. Especially, in 2D systems with mirror symmetry, spin-flip scattering is forbidden even in the presence of strong intrinsic SOI, hence increasing the amplitude of the UCF by a factor of √2 compared with extrinsic SOI that breaks mirror symmetry. We propose an easy way to experimentally observe the existence of such spin-flip scattering in 2D materials. Our findings provide a key to understanding the emergence of a new universal behavior in 2D TIs.

Application of the Brown dynamics fluctuation-dissipation theorem to the study of Plasmodium berghei transporter protein PbAQP.

Project description:In this article, the Brownian dynamics fluctuation-dissipation theorem (BD-FDT) is applied to the study of transport of neutral solutes across the cellular membrane of Plasmodium berghei (Pb), a disease-causing parasite. Pb infects rodents and causes symptoms in laboratory mice that are comparable to human malaria caused by Plasmodium falciparum (Pf). Due to the relative ease of its genetic engineering, P. berghei has been exploited as a model organism for the study of human malaria. P. berghei expresses one type of aquaporin (AQP), PbAQP, and, in parallel, P. falciparum expresses PfAQP. Either PbAQP or PfAQP is a multifunctional channel protein in the plasma membrane of the rodent/human malarial parasite for homeostasis of water, uptake of glycerol, and excretion of some metabolic wastes across the cell membrane. This FDT-study of the channel protein PbAQP is to elucidate how and how strongly it interacts with water, glycerol, and erythritol. It is found that erythritol, which binds deep inside the conducting pore of PbAQP/PfAQP, inhibits the channel protein's functions of conducting water, glycerol etc. This points to the possibility that erythritol, a sugar substitute, may inhibit the malarial parasites in rodents and in humans.

Bell's theorem for temporal order.

Project description:Time has a fundamentally different character in quantum mechanics and in general relativity. In quantum theory events unfold in a fixed order while in general relativity temporal order is influenced by the distribution of matter. When matter requires a quantum description, temporal order is expected to become non-classical-a scenario beyond the scope of current theories. Here we provide a direct description of such a scenario. We consider a thought experiment with a massive body in a spatial superposition and show how it leads to entanglement of temporal orders between time-like events. This entanglement enables accomplishing a task, violation of a Bell inequality, that is impossible under local classical temporal order; it means that temporal order cannot be described by any pre-defined local variables. A classical notion of a causal structure is therefore untenable in any framework compatible with the basic principles of quantum mechanics and classical general relativity.
