Annotation of natural product compound families using molecular networking topology and structural similarity fingerprinting.

ABSTRACT: Spectral matching of MS² fragmentation spectra has become a popular method for characterizing natural products libraries but identification remains challenging due to differences in MS² fragmentation properties between instruments and the low coverage of current spectral reference libraries. To address this bottleneck we present Structural similarity Network Annotation Platform for Mass Spectrometry (SNAP-MS) which matches chemical similarity grouping in the Natural Products Atlas to grouping of mass spectrometry features from molecular networking. This approach assigns compound families to molecular networking subnetworks without the need for experimental or calculated reference spectra. We demonstrate SNAP-MS can accurately annotate subnetworks built from both reference spectra and an in-house microbial extract library, and correctly predict compound families from published molecular networks acquired on a range of MS instrumentation. Compound family annotations for the microbial extract library are validated by co-injection of standards or isolation and spectroscopic analysis. Project description:The urine metabolome constitutes a rich source of functional information reflecting physiological states that are influenced by distinct conditions and biological stresses, such as responses to drug treatments or disease manifestations. Although global liquid chromatography-mass spectrometry (MS) profiling provides the most comprehensive measurement of metabolites in complex biological samples, annotation remains a challenge, and computational approaches are necessary to translate the molecular composition into biological knowledge. Here, we investigated the use of tandem MS-based enhanced molecular networks (MolNetEnhancer) to improve the metabolite annotation of urine extracts. The samples (n = 10) were analyzed by hydrophilic interaction chromatography-quadrupole time-of-flight mass spectrometry in both electrospray ionization (ESI) modes. Consistent with other common data preprocessing software, the use of Progenesis QI led to the annotation of up to 20 metabolites based on MS2 library searches, showing a high fragmentation score (cosine similarity ≥ 0.7), that is, ∼2% of mass features containing MS2 spectra. Molecular networking based on library matching resulted in the annotation of up to 62 urinary compounds. Using a combination of unsupervised substructure discovery (MS2LDA), the in silico tool network annotation propagation (NAP), and ClassyFire chemical ontology, embedded in a multilayered molecular network by MolNetEnhancer, we were able to expand the chemical characterization to ∼50% of the data set. The integrative approach led to the annotation of 275 compounds at the metabolomics standards initiative (MSI) confidence level 2, as well as 459 and 578 urinary metabolites (MSI level 3) in both negative and positive ESI modes, respectively. The exhaustive MS2-based annotation outperformed similar studies applied to larger cohorts while offering the discovery of metabolites not identified by the MS2 library search. This is the first work that effectively integrates orthogonal annotation methods and MS2-based fragmentation studies to improve metabolite annotation in urine samples.

Project description:BackgroundWith the development of high-throughput sequencing techniques, more and more genomes were sequenced and assembled. However, annotating a genome's structure rapidly and expressly remains challenging. Current eukaryotic genome annotations require various, abundant supporting data, such as: species-specific and cross-species protein sequences, ESTs, cDNA and RNA-Seq data. Collecting those data and merging their analytical results to achieve a consistent complete annotation is a complex, time and cost consuming task.ResultsIn our study, we proposed a fast and easy-to-use computational tool: GASS (Genome Annotation based on Species Similarity). It annotates a eukaryotic genome based on only the annotations from another similar species. With aligning the exons' sequences of an annotated similar species to the un-annotated genome, GASS detects the optimal transcript annotations with a shortest-path model. In our study, GASS was used to achieve the rhesus annotations based on the human annotations. The produced annotations were evaluated by comparing them to the two existing rhesus annotation databases (RefSeq and Ensembl) directly and being aligned with three RNA-Seq data of rhesus. The experiment results showed that more than 65% RefSeq exons and splicing junctions were exactly found by GASS. GASS's sensitivity was higher than RefSeq's, and was close to Ensembl's. GASS had higher specificities than Ensembl at gene, transcript, exon and splicing junction levels. We also found the mis-assemblies of rheMac3 genome, which led to the 2 bp shifts in annotating position on exons' boundary and then the incomplete splicing canonical sites in Refseq annotations. These detections were further supported by various data sources.ConclusionsGASS quickly produces structural genome annotations in sufficient abundance and accuracy. With simple and rapid running of GASS, small labs can create quick views of genome annotations for an un-annotated species, without the necessity to create, collect, analyze and synthesize extra various data sources, or wait several months for the annotations from professional organizations. GASS can be applied to many study occasions, such as the analysis of RNA-Seq datasets from the unannotated species whose genome drafts are available but the annotations are not.

Project description:BackgroundMetabolic pathway is a highly regulated network consisting of many metabolic reactions involving substrates, enzymes, and products, where substrates can be transformed into products with particular catalytic enzymes. Since experimental determination of the network of substrate-enzyme-product triad (whether the substrate can be transformed into the product with a given enzyme) is both time-consuming and expensive, it would be very useful to develop a computational approach for predicting the network of substrate-enzyme-product triads.ResultsA mathematical model for predicting the network of substrate-enzyme-product triads was developed. Meanwhile, a benchmark dataset was constructed that contains 744,192 substrate-enzyme-product triads, of which 14,592 are networking triads, and 729,600 are non-networking triads; i.e., the number of the negative triads was about 50 times the number of the positive triads. The molecular graph was introduced to calculate the similarity between the substrate compounds and between the product compounds, while the functional domain composition was introduced to calculate the similarity between enzyme molecules. The nearest neighbour algorithm was utilized as a prediction engine, in which a novel metric was introduced to measure the "nearness" between triads. To train and test the prediction engine, one tenth of the positive triads and one tenth of the negative triads were randomly picked from the benchmark dataset as the testing samples, while the remaining were used to train the prediction model. It was observed that the overall success rate in predicting the network for the testing samples was 98.71%, with 95.41% success rate for the 1,460 testing networking triads and 98.77% for the 72,960 testing non-networking triads.ConclusionsIt is quite promising and encouraged to use the molecular graph to calculate the similarity between compounds and use the functional domain composition to calculate the similarity between enzymes for studying the substrate-enzyme-product network system.
